Molecular Systematics of the Tephritoidea (Insecta: Diptera): Phylogenetic Signal in 16S and 28S rDNAs for Inferring Relationships Among Families

  • Phylogenetic signal present in the mitochondrial 16S ribosomal RNA gene (16S rDNA) and the nuclear large subunit ribosomal RNA gene (28S rDNA) was explored to assess their utility in resolving family level relationships of the superfamily Tephritoidea. These two genes were chosen because they appear to evolve at different rates, and might contribute to resolve both shallow and deeper phylogenetic branches within a highly diversified group. For the 16S rDNA data set, the number of aligned sites was 1,258 bp, but 1,204 bp were used for analysis after excluding sites of ambiguous alignment. Among these 1,204 sites, 662 sites were variable and 450 sites were informative for parsimony analysis. For the 28S rDNA data set, the number of aligned sites was 1,102 bp, but 1,000 bp were used for analysis after excluding sites of ambiguous alignment. Among these 1000 sites, 235 sites were variable and 95 sites were informative for parsimony analysis. Our analyses suggest that: (1) while 16S rDNA is useful for resolving more recent phylogenetic divergences, 28S rDNA can be used to define much deeper phylogenetic branches; (2) the combined analysis of the 16S and 28S rDNAs enhances the overall resolution without losing phylogenetic signal from either single gene analysis; and (3) additional genes that evolve at intermediate rates between the 16S and 28S rDNAs are needed to further resolve relationships among the tephritoid families.

Genetic Phylogeny among Three Species Red Seabream, Black Seabream and Rock Bream Based on Mitochondrial DNA Sequences

  • The Perciformes include approximately 40% of all bony fishes and are the largest order of vertebrates. This order includes some of the most economically relevant marine fishes, particularly the red seabream, black seabream and rock bream. A 409 bp fragment of the cytochrome b (cyt b) gene and 403 bp and 518 bp fragments of ribosomal RNA (12S and 16S rRNA, respectively) were sequenced from five populations of natural and cultured red seabreams, natural black seabream, and natural and cultured rock breams. The mitochondrial DNA sequences were utilized for the genetic identification and population structural analyses of these three species. Phylogenetic relationships of intra- and inter-species were elucidated using three types of molecular genetic markers from three species of the order Perciformes in Korea. We noted no significant differences in the intra-specific variation of the cyt b and rRNA genes in each population however, inter-specific divergences were greater than intra-specific variation. Inter-specific variation was induced more by transition than transversion type in the cyt b and rRNA genes. The cyt b gene and rRNA genes make it possible to determine the inter-species divergence. The rRNA genes have more conserved sequences than the cyt b gene. Therefore, these genes are expected to prove useful among species belonging to the different genera or families.

Prevalence and molecular characteristics of 16s rRNA methylase gene rmtB in amikacin resistant Escherichia coli isolated from South Korea

  • The production of rmtB-encoded 16S rRNA methylases has emerged as a novel mechanism promoting high-level resistance toward aminoglycosides in Gram-negative bacteria. Between 2015 and 2017, 636 distinct commensal Escherichia (E.) coli isolates were collected from different farms in South Korea to determine the prevalence and molecular characteristics of rmtB. The positive rates of rmtB between all the isolates and amikacin-resistant isolates were 1.1 and 100%, respectively. High-level aminoglycoside resistance could be transferred by conjugation from rmtB-positive donors to higher amikacin-resistance efficacies. This is the first report of 16S rRNA methylase-encoding genes in E. coli isolated from food-producing animals in Korea.

소아 Helicobacter pylori 감염에서 Clarithromycin 내성과 연관된 23S rRNA의 돌연변이 (Detection of 23S rRNA Mutation Associated with Clarithromycin Resistance in Children with Helicobacter pylori Infection)

  • 목적: 우리 나라 소아에 감염된 H. pylori에서 PCR RFLP를 이용하여 clarithromycin 내성의 원인으로 알려진 23S rRNA의 돌연변이를 찾아내고, cagA, vacA 유전형과 clarithromycin 내성 돌연변이 사이에 연관이 있는지 알아보고자 하였다. 방법: 서울대학교병원 소아과에서 위내시경검사를 통해 H. pylori 위염으로 진단 받은 환아 27명의 내시경 생검 조직에서 H. pylori cagA, vacA 유전자를 증폭하여 유전형을 조사하였다. H. pylori의 23 rRNA V domain을 조사하기 위해 증폭한 후, PCR 산물은 BsaI과 MboII 제한효소로 처리하여 PCR RFLP를 이용하여 돌연변이 여부를 판정하였다. 결과: A2143G 돌연변이가 1명에서, A2144G 돌연변이가 4명에서 발견되어 18.5%가 clarithromycin 내성으로 관찰되었다. cagA 양성이 25명(93%)이었고, vacA s1a/m1이 6명(22%), s1a/m2가 3명(11%), s1c/m1이 16명(59%), s1c/m2가 1명(4%)이었다. clarithromycin 내성 돌연변이를 보이는 경우는 모두 cagA 양성이었고 s1a/m1이 2명, s1c/m1이 2명으로 특정 유전형이 clarithromycin 내성 돌연변이와 연관성을 보이지 않았다. 결론: 위점막 조직에서 PCR-RFLP를 이용한 H. pylori의 clarithromycin 내성 검사는 항생제를 선택하는데 유용하다고 생각된다. Clarithromycin 내성 돌연변이는 cagA, vacA 유전형과 연관성이 없었다.

16S-23S rRNA Intergenic Spacer Region을 이용한 Vibrio ichthyoenteri Species-specific Primer 개발 (Use of 16S-23S rRNA Intergenic Spacer Region for Species-specific Primer Developed of Vibrio Ichthyoenteri)

  • Rotifer와 병든 넙치 자어로부터 분리된 2개의 균주는 표현형적인 특성 확인 결과 Vibrio ichthyoenteri로 확인이 되었다. V. ichthyoenteri를 검출하기 위래 고감도 PCR 방법 개발을 하기 위래 V. ichthyoenteri 16S-23S rRNA intergenic spacer region(ISR)을 분석하였고, V. ichthyoenteri중 특이적 primer를 개발하였다. V. ichthyoenteri 의 ISR를 분석한 결과 1개의 다형성 ISR type서열을 포함하고 있었다. ISR서열은 길이는 348bp이며 tRNA gene을 가지고 있지 않았다. 이 서열을 가지고 이미 알려진 다른 Vibrio 종의 ISR 서열과 mutiple alignment를 수행한 결과 여러 영역에서 높은 가변성을 나타내어 가변 부위를 표적으로 하여 V. ichthyoenteri를 검출하기 위한 종 특이적 primer를 제작하였다. 제작된 primer의 특이성을 확인하기 위해 Vibrio 표준균주 19종의 genomic DNA와 분리균주 18 group에 genomic DNA 그리고 V. ichthyoenteri와 가장 유사한 서열을 가지고 있다고 알려진 Vibrio 종의 genomic DNA를 가지고 시험하였다. 그 결과 본 연구에서 제작된 종 특이적 primer를가지고 PCR 반응을 하면 V. ichthyoenteri를 검출 할 수가 있다.

사람 평활면 치아우식에서 분리한 Neisseria sp. KEM232 균주의 유전체 서열 분석 (Complete genome sequence of Neisseria sp. KEM232 isolated from a human smooth surface caries)

  • Neisseria 속 균주 KEM232는 사람 평활면 치아우식 부위로부터 분리하였다. 균주 KEM232의 유전체는 G + C 비율이 58.5%, 2,369개의 유전자와 2,210개의 단백질 코딩 유전자, 108개의 위유전자, 51개의 RNA 유전자 그리고 한 개의 CRISPR array를 포함한 단일 원형 염색체로 구성되었으며 그 크기는 2,371,912 bp였다. 균주 KEM232의 최 근연종은 Neisseria baciliformis 로서 두 균주 사이의 16S rRNA 유전자 염기서열의 유사도는 96.8% 그리고 유전체의 평균 염기 동일성은 84%였다.

  • 유전자보유 유무에 따른 계통수와 16S rRNA에 의한 계통수를 염기서열 분석이 완료된 33종의 미생물에 대하여neighbor joining method와 bootstrap method(n=1,000)를 이용하여 상관관계를 분석하였다. 각 분류그룹에서 공통적으로 보존된 COG와 각 미생물이 보유하고 있는 ortholog 수에 대한 비율을 조사한 결과, Mezorhiaobium lot의 4.60% Mycoplasma genitalium의 56.57% 사이에 분포하는 것으로 파악되었다. 이는 미생물 종류에 따라서 공통 유전자의 보유정도가 차이를 보이는 것으로 독특한 유전자를 탐색할 수 있는 가능성을 제시하는 결과로 사료되었다. 그리고 같은 종 내에 서도 20% 이상의 ortholog가 서로 독립적인 것을 알 수 있었다. Archaeabacteria와 Proteobacteria 그리고 Firmicutes모두 유전자보유 계통수와 16S rRNA 계통수가 일치하는 부분과 일치하지 않는 부분으로 나뉘어진다는 것을 알 수 있었다. 이러한 결과는 165 rDNA처림 보존적이지 않은 유전자까지 고려한 결과이거나 horizontal gene transfer에 의한 영향 등으로 사료되었다. COC에 기초한 유전자보유 계통수는 생화학 적 실험과 염기서열에 기초한 분류의 중간자적 입장에서 유용유전자 탐색에 이용될 수 있을 것이다.

Molecular Characterization of Protease Producing Idiomarina Species Isolated from Peruvian Saline Environments

  • All Idiomarina species are isolated from saline environments; microorganisms in such extreme habitats develop metabolic adaptations and can produce compounds such as proteases with an industrial potential. ARDRA and 16S rRNA gene sequencing are established methods for performing phylogenetic analysis and taxonomic identification. However, 16S-23S ITS is more variable than the 16S rRNA gene within a genus, and is therefore, used as a marker to achieve a more precise identification. In this study, ten protease producing Idiomarina strains isolated from the Peruvian salterns were characterized using biochemical and molecular methods to determine their bacterial diversity and industrial potential. In addition, comparison between the length and nucleotide sequences of a 16S-23S ITS region allowed us to assess the inter and intraspecies variability. Based on the 16S rRNA gene, two species of Idiomarina were identified (I. zobellii and I. fontislapidosi). However, biochemical tests revealed that there were differences between the strains of the same species. Moreover, it was found that the ITS contains two tRNA genes, $tRNA^{Ile(GAT)}$ and $tRNA^{Ala(TGC)}$, which are separated by an ISR of a variable size between strains of I. zobellii. In one strain of I. zobellii (PM21), we found nonconserved nucleotides that were previously not reported in the $tRNA^{Ala}$ gene sequences of Idiomarina spp. Thus, based on the biochemical and molecular characteristics, we can conclude that protease producing Idiomarina strains have industrial potential; only two I. zobellii strains (PM48 and PM72) exhibited the same properties. The differences between the other strains could be explained by the presence of subspecies.

Induction of Microsomal Epoxide Hydrolase, rGSTA2, rGSTA3/5, and rGSTM1 by Disulfiram, but not by Diethyldithiocarbamate, a Reduced Form of Disulfiram

  • Disulfiram (DSF) and diethyldithiocarbamate (DDC), a reduced form of DSF, protect the liver against toxicant-induced injury through inhibition of cytochrome P450 2E1. The effect of DSF and DDC on the levels of major hepatic microsomal epoxide hydrolase (mEH) and glutathione S-transferase (GST) expression was comparatively studied, given the view that these enzymes are involved in terminal detoxification events for high energy intermediates of xenobiotics. Treatment of rats with a single dose of DSF (20-200 mg/kg, po) resulted in 2- to 15-fold increases in the mEH mRNA level at 24 hr with the ED$_{50}$ value being noted as 60 mg/kg. The mEH mRNA level was elevated ~15-fold at 24 hr after treatment at the dose of 100 mg/kg, whereas the hepatic mRNA level was rather decreased from the maximum at the dose of 200 mg/kg, indicating that DSF might cause cytotoxicity at the dose. In contrast to the effect of DSF, DDC only minimally elevated the mEH mRNA level at the doses employed. DSF moderately increased the major GST mRNA levels in the liver as a function of dose, resulting in rGSTA2, rGSTA3/5 or rGSTM1 mRNA levels being elevated 3- to 4-fold at 24 hr post-treatment, whereas the rGSTM2 mRNA level was not altered. DDC, however, failed to stimulate the mRNA levels for major GST subunits, indicating that the reduced form of DSF was ineffective in stimulating the GST the expression. The effect of other organosulfides including aldrithiol, 2, 2'-dithiobis(benzothiazole) (DTB), tetramethylthiouram disulfide (TMTD) and allyl disulfide (ADS) on the hepatic mEH and GST mRNA expression was assessed in rats in order to further confirm the increase in the gene expression by other disulfides. Treatment of rats with aldrithiol (100 mg/kg, po) resulted in a 16-fold increase in the mEH mRNA level at 24 hr post-treatment. DTB, TMTD and ADS also caused 5-, 9- and 12-fold increases in the rnRNA level, respectively, as compared to control. Thus, all of the disulfides examined were active in stimulating the mEH gene in the liver. The organosulfides significantly increased the rGSTA2, rGSTA3, rGSTA5 and rGSTM1 mRNA levels at 24 hr after administration. In particular, aldrithiol was very efficient in stimulating the rGSTA and rGSTM genes among the disulfides examined. These results provide evidence that DSF and other sulfides effectively stimulate the mEH and major GST gene expression at early times in the liver and that DDC, a reduced form of DSF, was ineffective in stimulating the expression of the genes, supporting the conclusion that reduced form(s) of organosulfur compound(s) might be less effective in inducing the mEH and GST genes through the antioxidant responsive element(s).

미토콘드리아 ribosomal RNA 유전자 염기서열분석에 의한 한국산 연어아과 어류의 유전적 계통도 (Phylogeny of the subfamily Salmoninae distributed in Korea based upon nucleotide sequences of mitochondrial ribosomal RNA genes)

  • 열목어를 비롯한 산천어, 시마연어, 연어, 무지개송어 등 우리나라 연어아과 어류의 집단구조분석을 위한 기초자료를 얻기 위하여, 미토콘드리아 ribosomal RMA 유전자 영역의 염기서열변이를 비교${\cdot}$분석하였다. 미토콘드리아 DNA의 125 rRNA(945 bases, 열목어 의 경우 946 bases), Valine transfer RNA (72 bases), 및 16S rRNA(1513 bases) 등 3개의 유전자 영역에 걸쳐, 최대 2531 bases의 염기서열을 PCR/direct sequencing하여 얻었는데, 모든 염기변이중 전이가 월등히 우세하게 나타났으며, 종내${\cdot}$종간변이율은 모두 $0.5{\%}$이하로 낮게 나타나, 다른 영역에 비해 rRNA 유전자 영역에서의 염기서열이 매우 보존적임을 보여주었다. 또한, 미토콘드리아 rRNA 유전자 염기서열은 연어류의 속 (genus)단계 이상에서 집단분류표지인자로 유용하게 쓰일 수 있으리라 사료되어진다. 미토콘드리아 rRNA 염기서열자료를 기초로 구성된 phylogenetic tree를 통해 이들 종간의 진화적인 유연관계를 살펴본 결과, 시마연어가 무지개송어보다는 연어와 더 근연인 것으로 나타났으며, 열목어는 가장 유연이 먼 종임을 확인할 수 있었다.
