Microbial Community of the Arctic Soil from the Glacier Foreland of Midtre Lovénbreen in Svalbard by Metagenome Analysis (북극 스발바르 군도 중앙로벤 빙하 해안 지역의 토양 시료 내 메타지놈 기반 미생물 군집분석)

  • Recent succession of soil microorganisms and vegetation has occurred in the glacier foreland, because of glacier thawing. In this study, whole microbial communities, including bacteria, archaea, and eukaryotes, from the glacier foreland of Midtre Lovénbreen in Svalbard were analyzed by metagenome sequencing, using the Ion Torrent Personal Genome Machine (PGM) platform. Soil samples were collected from two research sites (ML4 and ML7), with different exposure times, from the ice. A total of 2,798,108 and 1,691,859 reads were utilized for microbial community analysis based on the metagenomic sequences of ML4 and ML7, respectively. The relative abundance of microbial communities at the domain level showed a high proportion of bacteria (about 86−87%), whereas archaeal and eukaryotic communities were poorly represented by less than 1%. The remaining 12% of the sequences were found to be unclassified. Predominant bacterial groups included Proteobacteria (40.3% from ML4 and 43.3% from ML7) and Actinobacteria (22.9% and 24.9%). Major groups of Archaea included Euryarchaeota (84.4% and 81.1%), followed by Crenarchaeota (10.6% and 13.1%). In the case of eukaryotes, both ML4 and ML7 samples showed Ascomycota (33.8% and 45.0%) as the major group. These findings suggest that metagenome analysis using the Ion Torrent PGM platform could be suitably applied to analyze whole microbial community structures, providing a basis for assessing the relative importance of predominant groups of bacterial, archaeal, and eukaryotic microbial communities in the Arctic glacier foreland of Midtre Lovénbreen, with high resolution.

Development and Biogenesis of Peroxisome in Oil-seed Plants (지방 저장 식물의 퍼옥시좀 생성과 발달)

  • Peroxisomes, known as microbodies, are a class of morphologically similar subcellular organelles commonly found in most eukaryotic cells. They are 0.2~1.8 ㎛ in diameter and are bound by a single membrane. The matrix is usually finely granular, but occasionally crystalline or fibrillary inclusions are observed. They characteristically contain hydrogen peroxide (H2O2) generating oxidases and contain the enzyme catalase, thus confining the metabolism of the poisonous H2O2 within these organelles. Therefore, the eukaryotic organelles are greatly dynamic both in morphology and metabolism. Plant peroxisomes, in particular, are associated with numerous metabolic processes, including β-oxidation, the glyoxylate cycle and photorespiration. Furthermore, plant peroxisomes are involved in development, along with responses to stresses such as the synthesis of important phytohormones of auxins, salicylic acid and jasmonic acids. In the past few decades substantial progress has been made in the study of peroxisome biogenesis in eukaryotic organisms, mainly in animals and yeasts. Advancement of sophisticated techniques in molecular biology and widening of the range of genomic applications have led to the identification of most peroxisomal genes and proteins (peroxins, PEXs). Furthermore, recent applications of proteome study have produced fundamental information on biogenesis in plant peroxisomes, together with improving our understanding of peroxisomal protein targeting, regulation, and degradation. Nonetheless, despite this progress in peroxisome development, much remains to be explained about how peroxisomes originate from the endoplasmic reticulum (ER), then assemble and divide. Peroxisomes perform dynamic roles in many phases of plant development, and in this review, we focus on the latest progress in furthering our understanding of plant peroxisome functions, biogenesis, and dynamics.

Phylogenetic analysis of procaryote by uridylate kinase (Uridylate kinase를 이용한 원핵생물의 분류)

  • The 16S rRNA gene is the most common gene in the phylogenetic analysis of procaryotes. However very high conservative of 16S rRNA has limitation in the discrimination of highly related organisms, hence other molecule was applied in this study and the result was compared with that of 16S rRNA. Three COGs (Clusters of Orthologous of protein) were only detected in 42 procaryotes ; transcription elongation facto. (COG0195), bacterial DNA primase (COG0358) and uridylate kinase (COG0528). Uridylate kinase gene was selected because of the similarity and one single copy number in each genome. Bacteria, belong to same genus, and Archaebacteria were same position with high bootstrap value in phylogenetic tree like the tree of 16S rRNA. However, alpha and epsilon Proteobcteria showed different position and Spirochaetales of Eubarteria was grouped together with Archaebacteria unlike the result of 16S rRNA. Uridylate kinase may compensate the problem of very high conservative of 16S rRNA gene and it would help to access more accurate discrimination and phylogenetic analysis of bacteria.

  • 최근까지 후핵세포에 있어서 이러한 불합리 제조합의 예는 상당수가 알려져 있는데 세포분화 과정에 수반되는 체세포 재조합, 효모의 접합형 전환, retroviral DNA의 숙주 DNA로의 삽입, 그리고 여러가지 다양한 종류의 tranposition 현상등이 그것이다. 그러나 비상동 재조합의 분자생물학적 연구는 주로 진핵세포를 대상으로 시작되었는데 그 소재는 주로 bacteriophage의 DNA, 단세포-다형질발현(clonal polymorphism)에 간여하는 유전인자, 그리고 transposable element들이다. 특히 bacterial transposable element는 구조적 특성이 후핵세포의 그것과 상당히 유사하기 때문에 진화의 초기단계에 그 시원을 두고 있으리라 추측되며 넓은 분포, 임상적 중요성, 조작이 용이한 점등의 이유로 많은 연구가 진행되어 왔다.

Nucleotide Sequences and Expression of cDNA Clones Encoding Uricase II in Canavalia lineata (해녀콩 Uricase II의 cDNA 염기서열과 발현)

  • 대두의 uricase II cDNA를 탐침으로 plaque 혼성화 방법에 의해 해녀콩의 뿌리를 cDNA library로부터의 두 개의 phage 클론(λCINUO-01, λCINUO-02)을 선별하였다. 두 phage 클론은 약 1.6 kb와 1.0 kb의 insert를 갖고 있었으며 이들의 염기서열을 결정하기 위하여 pUC19과 pBSKS vector에 subcloing(pcCLNUO-01, pcCLNUO-02)하였다. Sanger법에 의해 염기서열을 결정한 결과, 두 클론은 각각 1,611 bp와 1,024 bp로 이루어져 있었으며 pcCINUO-01은 308개의 아미노산, pcCINUO-02는 301개의 아미노산을 암호화하는 open reading frame(ORF)을 갖고 있었다. 두 클론의 ORF의 염기서열은 대두의 uricase II와 각각 88.9%, 89.3%의 상동성을 보여주었으며, 아미노산 서열은 84.1%, 85.4%의 상동성을 보여주었다. pcCINUO-01의 경우, 종결코돈으로부터 313 NT 하류쪽에 진핵생물의 poly(A) 첨가신호인 AATAAA 서열이 존재하였으며 이로부터 21 NT 하류쪽에 17 잔기의 poly(A)가 존재하였다. 두 클론의 염기서열에서 추정된 아미노산 서열의 카르복시 말단에는 세포질에서 합성된 몇몇 단백질들이 peroxisome으로 수송되는데 필요한 신호서열인 Ser-Lys-Leu-COOH 서열이 존재하고 있었다. 두 클론의 염기서열을 토대로 아미노산 조성을 살펴본 결과, 염기성 아미노산(Arg, His, Lys)과 산성 아미노산(Asp, Glu)이 각각 46 대 35, 47 대 35의 비를 보여주었는데 이는 uricase II 단백질의 염기성 성질을 보여주는 결과로 추정된다. Northern 혼성화 결과 해녀콩에서 uricase II는 뿌리혹에서만 특이적으로 발현됨을 알 수 있었고 게놈 혼성화 반응 결과는 uricase II 유전자가 해녀콩 게놈상에 유전자 가족으로는 존재할 수 있음을 보여주었다.

Overexpression and Characterization of Eukaryotic Peptide Hormone Precursors in E. Coli. (대장균에서 진핵세포 펩타이드 호르몬 전구물질의 대량생산과 특성규명)

  • In order to have a handle on the availability of eukarvotic peptide hormone precursors, a cDNA encoding angler fish prepro-SRIF I was manipulated so that it can be produced in large quantity from heterologous E. coli cells. Using T7 overexpression system, fusion constructs between the T7 phage coat protein Sl0 and the prepro-SRIF were made and modified as desired. From the host E. coli strain, BL21 DE3, harboring these plasmid constructs, three different SRIF related polypeptides were expressed in large amount and characterized. The results confirm the exact construction and authenticity of the overexpressed proteins from E. coli cells. The importance of this heterologous overexpression in hard to get peptide hormone precursors as well as the suitability of the target peptide hormone SRIF for this approach are discussed.

A Study On the Application Methods of a Support Vector Machine for Gene Promoter Prediction. (유전자 프로모터 예측을 위한 Support Vector Machine의 응용 방법에 대한 연구)

  • The high-throughput sequencing of a lot of genomes has resulted in the relatively rapid accumulation of an enormous amount of genomic sequence data. In this context, the problem posed by the detection of promoters in genomic DNA sequences via computational methods has attracted considerable attention in recent years since exact promoter prediction can give a clue to the elucidation of overall genetic networks. In this study, applications of support vector machine(SVM) to promoter prediction are explored to show a right approaches to discriminate between promoter and non-promoter regions by means of SVM. The results of various experiments show that encoding method, encoding region and learning data constitution can play an important role in the performance of SVM.

  • Instability of some eukaryotic sequence propagated in prokaryotic hosts is a frequently observed phenomenon. It is well documented that long inverted repeats, AT-rich sequences with structures like Z-DNA are extremely unstable in E. coli. These sequences may either be under-represented or even lost when cloned in E. coli. When we analyzed the polymorphic pattern for several tandom repeat (TR) in human SCKI gene, we found some TR regions were frequently deleted from plasmids and had difficult problem for their sequencing. These regions may result in non-clonability of the DNA sequence. Here we have cloned two difficult TR regions under low temperature and made two library for DNA sequencing using a nebulizer or sonicator. This study will help to determine the unstable genomic elements in complex mammalian genome.

Classification and Characteristics of Chitin/Chitosan Hydrolases (키틴/키토산 가수분해효소의 분류 및 특성)

  • Chitin and chitosan, which is deacetylated form of chitin, are one of the most abundant biomass on the earth. They showed various biological activities including antimicrobial activity, heavy metal chelating, immune system activation, and have very diverse applications in food, pharmaceutical, medicinal, and environmental industry. There have been reported many chitin/chitosan-hydrolyzing enzymes, their structures and genes from three domains, archaea, bacteria, and eukarya. Carbohydrate hydrolyzing enzymes are classified in CAZy (Carbohydrate Active Enzymes) database according to their amino acid sequence similarity. Interestingly, chitinases and chitosanases are classified in various glycosyl hydrolase(GH) families, GH2, GH5, GH7, GH8, GH18, GH19, GH20, GH46, GH48, GH73, GH75, GH80, GH84, and GH85. Here, we review characteristics and structures of chitin/chitosan hydrolyzing enzymes according to glycosyl hydrolase families in order to provide information about gene mining.

Regulation of Leaf Polarity during Leaf Development (잎의 발생과정에 있어서의 극성제어)

  • Leaves are indeterminate organs and possess a lot of genes which is involved in establishing leaf polarities. These polarities are regulated relatively early during leaf development and defined relative to the factors intrinsic to the primordia and interactions with the shoot apical meristem (SAM). Recently, several genes that control the polarity of lateral organs have been identified. Our genetic study of deformed root and leaf1 (drl1) mutant, which produces narrow, filament‐like leaves and defective meristems, revealed that DRL1 is involved in the regulation of SAM activity and leaf polarity. The DRL1 gene was found to encode a novel protein showing homology to Elongator‐associate protein (EAP) of yeast KTI12. The amino acid sequence of DRL1 is universally conserved in prokaryotes and eukaryotes. DRL1 and the plant DRL1 homologs clearly formed a monophyletic clade, suggesting the evolutionary conservation of DRL1 homologs was maintained in the genomes of all land plants.
