Current Status of Cattle Genome Sequencing and Analysis using Next Generation Sequencing (차세대유전체해독 기법을 이용한 소 유전체 해독 연구현황)

  • Thanks to recent advances in next-generation sequencing (NGS) technology, diverse livestock species have been dissected at the genome-wide sequence level. As for cattle, there are currently four Korean indigenous breeds registered with the Domestic Animal Diversity Information System of the Food and Agricultural Organization of the United Nations: Hanwoo, Chikso, Heugu, and Jeju Heugu. These native genetic resources were recently whole-genome resequenced using various NGS technologies, providing enormous single nucleotide polymorphism information across the genomes. The NGS application further provided biological such that Korean native cattle are genetically distant from some cattle breeds of European origins. In addition, the NGS technology was successfully applied to detect structural variations, particularly copy number variations that were usually difficult to identify at the genome-wide level with reasonable accuracy. Despite the success, those recent studies also showed an inherent limitation in sequencing only a representative individual of each breed. To elucidate the biological implications of the sequenced data, further confirmatory studies should be followed by sequencing or validating the population of each breed. Because NGS sequencing prices have consistently dropped, various population genomic theories can now be applied to the sequencing data obtained from the population of each breed of interest. There are still few such population studies available for the Korean native cattle breeds, but this situation will soon be improved with the recent initiative for NGS sequencing of diverse native livestock resources, including the Korean native cattle breeds.

Morphological Characteristics and Growth Performance of Korean Native Black Goats (재래흑염소의 형태적 특징 및 생육특성)

  • This study aims to provide basic data for investigating the phenotypic traits and growth characteristics of Korean native black goats. The Jangsu and Tongyoung strains were shown to have black hair, while the Dangjin strain was shown to have black or dark brown long hair. Only the Tongyeong strain was found to have no wattle and one goat each from the females and males of the Dangjin strain was found to have no horns. The lengths of the ears and tails were similar for the female and male goats, while the lengths of horns and beards were longer in the male goats. The birth weight was 2 kg on average, with that of male goats tending to be slightly heavier than that of the females. Weights at the weaning period were found to be slightly heavier for the males. Also, at 12 months, the weights of the male goats by strain were shown to be heavier than that of the females. The body length and depth by strain were found to be higher for the male goats, while no differences in the chest width and girth between the strains or gender were found. These findings are expected to be used as a basis for differentiating between native and crossbred Korean black goat strains and for improving Korean native black goats.

Genetic Characterization of Bovine Viral Diarrhea Virus from Korean Indigenous Calves in Gyeongbuk Province (경북지방에서 사육되고 있는 한우에서 소 바이러스성 설사 바이러스의 유전적 특징)

  • Bovine viral diarrhea virus (BVDV) is an important worldwide disease in the livestock industry. To characterize BVDV circulating in Gyeongbuk province in the Republic of Korea which has the highest cattle population density, 365 rectal swabs from clinically BVDV Korean indigenous calves were collected. Fifty cases were identified as positive for BVDV. A phylogenetic analysis of 5'- untranslated regions (UTR) revealed that most of our cases belonged to BVDV-2a (n = 48), while only two cases were classified as BVDV-1a (n = 1) and 1b (n = 1), respectively. These results indicated that BVDV-2a is the most prevalent subgroup in Korean indigenous calves of Gyeongbuk province.

Lack of Association of the Mitochondrial DNA 5178 A/C Polymorphism with Hypertension in a Korean Population (한국인 집단에서 사립체 DNA에 존재하는 5178 A/C 다형성과 고혈압과의 관련성에 관한 연구)

  • 고혈압은 다양한 유전적 요인과 환경적 요인이 상호작용하는 다인자성 질환으로 알려져 있으며, 최근의 연구에 의하면 사립체 DNA에 존재하는 유전적 다형성이 고혈압과 유의한 관련성을 나타낸다는 보고가 있다. 이에 본 연구에서는 한국인 집단을 대상으로 하여 사립체 DNA의 5178번째 위치의 염기서열에 존재하는 A/C 다형성이 고혈압과 관련성을 나타내는 지를 분석하였다. 환자-대조군 연구를 수행한 결과, 사립체 DNA의 5178번째 위치에 존재하는 다형성의 대립 유전자 빈도는 한국인에서 고혈압군과 정상 혈압군 사이에 유의한 차이를 나타내지 않았다. 따라서, 이 다형성은 적어도 한국인에 대해서는 고혈압에 유의하게 영향을 미치는 유전적 소인은 아닌 것으로 사료된다.

  • Fluorescence in situ Hybridization(FISH)는 특정 염기서열을 이용하여 염색체나 염색체상의 DNA위치를 확인하는 기술로서, 면역세포화학 기술과 결합되어져 현미경으로 이들의 유전적 활성도를 직접 확인할 수 있는 방법으로 지금까지의 radioisotopes 대신 non-radioactive labeling 방법으로서 fluorescence을 이용한 분자세포유전학적 검정 방법이다. 따라서 특정 염색체의 FISH probe의 개발은 FISH 기법을 이용하여 조직 또는 세포내 특정 염색체나 DNA의 존재나 이상 유무를 신속하고 정확하게 파악할 수 있다. 본 연구는 소와 사람을 대상으로 Y-염색체 특이 DNA probe를 개발하고 이를 이용하여 FISH를 시행함으로서 본 probe의 신뢰성을 확인하고 임상적 적용 가능성을 제시 하고자 하였다.

  • 유전적으로 우수한 능력을 보유하고 있는 소의 과배란처리로 수정란을 생산·이식하여 송아지를 생산하는 연구가 지속적으로 이루어지고 있으며, 생체로부터 연속적으로 미성숙 난자를 채란하여 수정란을 생산하는 연구가 근래에 와서 많이 보고되고 있다. 본 연구는 정상적으로 번식이 불가능한 젖소를 이용하여 생체 내 미성숙난자의 장기간 채란 시에 초음파기기와 간이 난자채취기의 효율성을 검토하고, 연속적인 반복 채란의 효율, 채란 난포란의 등급, 반복채란에 의한 장애우 발생 등에 대한 영향을 조사하여 고능력 소에서 체외수정란 안정적 생산에 활용 가능성을 검토하고자 실시하였다.   • Several kinds of analytic methods for genetic polymorphism in cattle, including bovine blood typing, PCR-RFLP, BoLA and microsatellite typing were described. A few respect to consider for choosing method for actual application of genetic polymorphism were emphasized. The probability of relationship between characteristics and gene concerned, repetibility and easiness of methods applied and the possibility of clarification for segregation pattern should be deliberated.

Phylogenetic Characterization of White Hanwoo Using the Mitochondrial Cytochrome b Gene (mtDNA cytochrome b 분석을 통한 백한우의 계통유전학적 특성 분석)

  • The goals of this study were to identify sequence variations in the mitochondrial cytochrome b (mtDNA cyt b) gene in White Hanwoo (Wh) and the genetic relationship between the Wh and other breeds. When whole sequences of the mtDNA cyt b gene in 14 Wh cattle were determined, a silent mutation and two haplotypes were detected in the Wh cattle. The major haplotype, H1, was found in 13 of 14 individuals in the Wh cattle. Haplotype diversity and nucleotide diversity were 0.143 and 0.00013, respectively. Compared to previous reports, these levels of genetic diversity are lower than other Korean and Chinese breeds. To identify the genetic relationship among Korean, Chinese, Japanese, and European cattle breeds, the neighbor-joining (NJ) tree was constructed based on Dxy genetic distances. Two distinct groups were identified and classified as A and B. Wh was found in the A group, which consisted of Bos taurus breeds. From calculating the Dxy genetic distances, Wh was found to be genetically more closely related to two breeds, Heugu (0.00018) and Yanbian (0.00021), than to other breeds. In conclusion, Wh is genetically related to Chikso, Heugu, and Yanbian breeds based on maternal inheritance. The results of this study will be useful for efficient management and sustainable utilization of Wh.

Reproductive Ecology and Genetic Variations in the Sea Urchins Anthocidaris crassispina and Hemicentrotus pulcherrimus in the Cheju Coast (제주연안에 서식하는 보라성게 Anthocidaris crassispina와 말똥성게 Hemicentrotus pulcherrimus의 지역별 번식생태학적 특성과 유전적 변이의 비교)

  • Genetic variabilities of local populations of Anthocidaris crassispina and Hemicentrotus pulcherrimus were analysed by random amplified polymorphic DNA (RAPD) technique with phenotypic variabilities in timing of gonadal maturation, reproductive output and size of individuals in Cheju. H, pulcherrimus, collected from 4 locations during March 1997, indicated that Daepo individuals were significantly smaller than that at Hamdok, Wimi site A and Wimi site B (ANOVA, p>0.001). Gonodal-somatic index (GSI) of the Wimi site B population was significantly higher than that of three other locations (ANOVA, P>0.0001). An ANOVA test conducted on test size of A. crassispina, harvested from six different locations of Cheju during June 1997, indicated that the size of individuals from Pophwan was significantly smaller (P>0.0001) than that from five other locations. GSIs of urchin m Wimi and Hanlim were significantly higher than that from Pohwan and Oedo (ANOVA, p>0.0001). Genetic similarity, calculated from k13 primer analysis of total DNA, among the six different populations of A. crassispina varied from 0.67 to 0.92, and the values for H. pulcherrimus from 0.60 to 0.73; thus there was no genetic variation among different populations of the same species. Therefore, the populations are genetically homologous and the observed phenotypic variabilities were possibly associated with water temperature and food.
