  • Analysis of population structure of Oncorhynchus keta, the most abundant salmon in the East Sea of Korea, has not been much carried out despite its importance as a fishery resource in the North Pacific. Currently, molecular methods are being applied to stock identification and a method of using single nucleotide polymorphisms (SNPs) is getting more popular. In this study, we analyzed the 720 bp long sequence of the mtDNA COIII-ND3-ND4L region in order to examine genetic similarity-dissimilarity among the Korea chum salmons of each stream and their relationship with the Japan chum salmons. A total of 152 individuals were analyzed, 108 from 3 locations of Korea and 44 from 2 locations of japan, which resulted in as many as 29 different haplotypes. Pairwise $F_{ST}$ and AMOVA tests of the populations show that there is no significant population-level genetic difference among the chum salmons analyzed ($F_{ST}<0.07$). On the other hand, haplotype relationships among the individuals reveal that approximately 25% of the Korea salmons consist genetic lineages independent of Japan salmons and also that a genetic lineage exists in the Puk river and the Namdae river salmons independent of the Wangpi river salmons of Korea.

  • The slender shinner (Pseudopungtungia tenuicorpa), a tiny freshwater fish of about 8 to 10 cm belonging to Cyprinidae, is an endangered species found only in the Han and Imjin Rivers on the Korean Peninsula. During the breeding season, this species spawns in nests of Coreoperca herzi, a predator of this species, or small crevices on rocks. This unique reproductive ecology can make this species more vulnerable to anthropogenic perturbance that can further limit the places to spawn. Here, mtDNA and microsatellite loci were analyzed to identify the genetic diversity and structure of slender shinners and further to provide the basic data necessary for the conservation planning of this species. A total of 28 polymorphic microsatellite markers were developed using Illumina paired-end sequencing, and 67 slender shinners collected from three localities in the Han River were genotyped using these loci. This species showed a remarkably high level of genetic diversity with mean expected heterozygosity of 0.914 and mean allele number per locus of 27.9, and no signature of drastic demographic decline was detected. As a result of our microsatellite analysis, the genetic structure between the two stems of the Han River, North Han and South Han, was prominent. Such a genetic structure was also evident in the sequence analysis of 14 haplotypes obtained from mtDNA control region. Although slender shinners are only found in very limited areas around the world, the genetic structure indicates that there is a block of gene flow among the populations, which should be reviewed in the future if management and restoration of this species is needed.

  • Recently, there have been lots of study for disease-genetic association using SNPs and haplotypes. Statistical methods and tools for various types of data are developed by many researchers. However, there is no unified software which can handle most of major analysis, and the methods and manners to deal with data are quite different through softwares. And thus it is not easy to researcher to choose proper software. In this study, we devide analyzing procedures into three steps: preliminary analysis, population-based analysis and family-based analysis. We review the statistical methods for each step and compare the features of the FBAT, SAS/Genetics, SAGE and R as major integrating softwares for genetic study.

  • The study was conducted to select and optimize microsatellite (MS) markers for evaluation of Korean native pig (KNP) populations in order to provide standard for the classification and breed definition of the indigenous breeds. The study also aimed to characterize and classify each KNP populations. A total of 648 pigs from 17 pig populations including six KNP, four Chinese native pig and four commercial pig populations were analyzed with 26 MS markers. KNP populations formed separate cluster from those of Chinese native pig and introduced pig populations. Expected heterozygosity (He) of KNP populations were 0.48~0.55 except two populations with 0.65. Genetic distances between KNP populations were relatively shorter: 0.12-0.34. Among six KNP populations, three showed high genetic uniformity, two showed lower uniformity and one showed high level of impurity and heterozygosity. The results can be used to evaluate and manage animal genetic resources at national scale.

  • RAPD analyses were performed from twenty-four populations of Persicaria thunbergii(Sieb. & Zucc.) H. Gross ex Nakai. The length of amplified DNA fragments ranged from 200 to 1,900bp. 184 scorable RAPD markers were found from PCR reactions with sixteen random oligoprimers. Based on the results, populations of Persicaria thunbergii were classified into disturbance streams of urban and rural streams as well as natural streams. And the populations from natural streams showed having higher genetic similarites than those from highly disturbed streams, Also, the heterogenetic differences between the populations from natural and disturbed areas could be represented the results of the stream environmental changes.

  • In order to characterize the genetic diversity of bacterial community in groundwater, samples were collected from used for drinking water and polluted with heavy metal wastewater in Seoul city and natural cave of Kangwondo. The DNA was amplified with 165 rDNA-based primers by use of the PCR, and then analysed ARDRA (amplified ribosomal DNA restriction analysis). Restriction endonuclease analysis patterns of amplified 165 rDNA in drinking water and wastewater relatively showed high genetic diversity in situ and drinking groundwater. The number of DNA fragments varied with in situ and drinking water. This method of ARDRA of bacterial communities in groundwater could be used for a quick assessment of genotypic changes between different locations reflecting different environmental conditions and the diversity reflected pollution of groundwater (natural cave water>drinking water>waste water, as in order of grade). • Linear mixed model has often been utilized for genetic association analysis with family-based samples. The correlation matrix for family-based samples is constructed with kinship coefficient and assumes that parental phenotypes are independent and the amount of correlations between parent and offspring is same as that of correlations between siblings. However, for instance, there are positive correlations between parental heights, which indicates that the assumption for correlation matrix is often violated. The statistical validity and power are affected by the appropriateness of assumed variance covariance matrix, and in this thesis, we provide the linear mixed model with flexible variance covariance matrix. Our results show that the proposed method is usually more efficient than existing approaches, and its application to genome-wide association study of body mass index illustrates the practical value in real data analysis.

  • To investigate soil bacterial diversity according to vegelalioo types, utilizing ability of sole carbon sources and restriction enzyme patterns of 16s rDNA were analyzed. From the both results; five kinds of soil microbial communities were grouped as forest soil (Quercus mongolica and Pinus densi&ra vegetation), grass-agricultured soil and microbial communities of naked soil. But, both soil microbial communities of directily exlracted from ths soil and indirectly extracted from heterotrophic bacteria that cultured soil in LB medium showed very different similarity.
