A study on alternatives to the permutation test in gene-set analysis (유전자집합분석에서 순열검정의 대안)

  • The analysis of gene sets in microarray has advantages in interpreting biological functions and increasing statistical powers. Many statistical methods have been proposed for detecting significant gene sets that show relations between genes and phenotypes, but there is no consensus about which is the best to perform gene sets analysis and permutation based tests are considered as standard tools. When many gene sets are tested simultaneously, a large number of random permutations are needed for multiple testing with a high computational cost. In this paper, several parametric approximations are considered as alternatives of the permutation distribution and the moment based gene set test has shown the best performance for providing p-values of the permutation test closely and quickly on a general framework.

순열검정과 부스트랩 방법에 의한 한우 6번 염색체의 ILSTS035에 대한 우수 DNA Marker 선별

  • 한우 6번 염색체 유전자 지도에서 QTL (quantitative trait loci) 분석을 실시하여 선별된Locus 값을 순열검정(Permutation Test)을 이용하여 유의성 검정을 실시하였다. 한편, 우수경제형질 DNA marker들을 K-평균 군집법을 실시 파악하였다. 이들 QTL과 K-평균법에 의해 한우의 염색체 6번 ILSTS035의 우수 DNA marker 235번을 선별하였다. 선별된 DNA Marker 235번을 출품우에 적용하여 Bootstrap 방법을 이용하여 신뢰구간을 구하여 검정하였다.

A Comparison of Survival Distributions with Unequal Censoring Distributions (이질적인 중도절단분포 하에서 생존분포의 동일성 검정법 비교연구)

  • The Weighted Logrank test and its special case, Logrank test are widely used to compare survival distributions; however, these methods are inappropriate when the sample size is small or censoring distributions are not equal since they use test statistics from approximate distributions. A permutation test can be an alternative for small sample cases; however, this should be used only when censoring distributions are equal. To handle cases with small sample size and unequal censoring distributions, the permutation-imputation method was developed to compare two survival distributions. In this paper, approximate method, permutation method and permutation-imputation method were compared using a Logrank test and Prentice-Wilcoxon test for three or more survival distributions comparison.

Permutation test for a post selection inference of the FLSA (순열검정을 이용한 FLSA의 사후추론)

  • In this paper, we propose a post-selection inference procedure for the fused lasso signal approximator (FLSA). The FLSA finds underlying sparse piecewise constant mean structure by applying total variation (TV) semi-norm as a penalty term. However, it is widely known that this convex relaxation can cause asymptotic inconsistency in change points detection. As a result, there can remain false change points even though we try to find the best subset of change points via a tuning procedure. To remove these false change points, we propose a post-selection inference for the FLSA. The proposed procedure applies a permutation test based on CUSUM statistic. Our post-selection inference procedure is an extension of the permutation test of Antoch and Hušková (2001) which deals with single change point problems, to multiple change points detection problems in combination with the FLSA. Numerical study results show that the proposed procedure is better than naïve z-tests and tests based on the limiting distribution of CUSUM statistics.

  • 한우 17번 염색체 유전자 지도에서 QTL (quantitative trait loci) 분석을 실시하여 선별된 Loci 값들을 순열검정(Permutation Test)을 이용하여 유의성 검정을 실시하였다. 한편, 우수 경제형질 DNA marker들을 K-평균 군집법을 실시 파악하였다. 또한, 부스트랩 방법을 이용하여 선별된 Locus의 DNA Marker들의 신뢰구간을 구하였다. 이들 QTL과 K-평균법, 부스트랩 방법에 의해 한우의 염색체 17번 BMS941의 우수 DNA Marker 85, 105번을 선별하였다.

  • 본 소고는 n명의 심사자가 k개의 객체를 평가하여 얻어진 불완전 순위자료에서 객체간 선호도에 있어 차이가 없다는 영가설을 검정하는 방법에 관한 연구이다. 주어진 자료에서 결측값들을 다중대체하는 방식을 제안하고 이들을 평균 p-값으로 묶는 몬테칼로방식의 임의순열 검정을 제안한다.

Independence tests using coin package in R (coin 패키지를 이용한 독립성 검정)

  • The distribution of a test statistic under a null hypothesis depends on the unknown distribution of the data and thus is unknown as well. Conditional tests replace the unknown null distribution by the conditional null distribution, that is, the distribution of the test statistic given the observed data. This approach is known as permutation tests and was developed by Fisher (Fisher, 1935). Theoretical framework for permutation tests was given by Strasser and Weber(1999). The coin package developed by Hothon et al. (2006, 2008) implements a unified approach for conditional inference via the generic independence test. Because convenient functions for the most prominent problems are available, users will not have to use the extremely flexible procedure. In this article we briefly review the underlying theory from Strasser and Weber (1999) and explain how to transform the data to perform the generic function independence test. Finally it was illustrated with a few real data sets.

  • 본 논문에서는 이변량 분포함수의 위치모수에 대한 교대위치이동 대립가설에 대한 비모수적 검정법을 제안하였다. 소표본의 경우 실제 자료에 대해 순열원리에 기초한 근사적 검정법을 제시하였다. 모의실험을 통하여 Bhattacharyya와 Johnson(1970)의 층계순위(layer ranks)에 기초한 검정법과 검정력을 비교하였다.

Non-parametric approach for the grouped dissimilarities using the multidimensional scaling and analysis of distance (다차원척도법과 거리분석을 활용한 그룹화된 비유사성에 대한 비모수적 접근법)

  • Grouped multivariate data can be tested for differences between two or more groups using multivariate analysis of variance (MANOVA). However, this method cannot be used if several assumptions of MANOVA are violated. In this case, multidimensional scaling (MDS) and analysis of distance (AOD) can be applied to grouped dissimilarities based on the various distances. A permutation test is a non-parametric method that can also be used to test differences between groups. MDS is used to calculate the coordinates of observations from dissimilarities and AOD is useful for finding group structure using the coordinates. In particular, AOD is mathematically associated with MANOVA if using the Euclidean distance when computing dissimilarities. In this paper, we study the between and within group structure by applying MDS and AOD to the grouped dissimilarities. In addition, we propose a new test statistic using the group structure for the permutation test. Finally, we investigate the relationship between AOD and MANOVA from dissimilarities based on the Euclidean distance.

Comparison of Some Nonparametric Statistical Inference for Logit Model (로짓모형의 비모수적 추론의 비교)

  • Nonparametric statistical inference for the parameter of logit model were examined. Usually nonparametric approach is milder than parametric approach based on normal theory assumption. We compared the two nonparametric methods for legit model, the bootstrap and random permutation in the sense of coverage probability. Monte Carlo simulation is conducted for small sample cases. Empirical power of hypothesis test and coverage probability for confidence interval estimation were presented for simple and multiple legit model respectively. An example were also introduced.
