Partial mitochondrial 16S rDNA and COI gene were amplified using PCR and sequenced for four species of oysters in Korea. Phylogenetic relationships among them were inferred from their aligned sequences by neighbor-joining method. The sequence comparison data of two mitochondrial genes showed that the genetic distinction between two oyster genera (Crassostreo and Ostrea) was obvious. Phylogenetic analysis based on the nucleotide sequences and A+T percentage of two genes indicates that C. gigas and C. nippona strongly formed a sister group and then C. ariakensis was clustered with the clade although that based on amino acid sequences of COI gene by neighbor-joining method represented different phylogenetic tree.

This study was conducted to know the taxonomic features of nuclear ribosomal ITS DNA sequences, ITS1, ITS3 and 5.8S regions, as to nine individuals belonging to four Oxalis species in Korea and an induced species. Sequences of the same regions of sixteen taxa deposited in GenBank were also aligned with those of Korean species as outgroups. The length of ITS sequences aligned in this study is 679 by in total. Evidences, from not only the sequence similarities and divergences but also the phylogenetic and statistical treatments with ITS sequences aligned, were useful for the taxonomy of the genus. The similarity of sequences, among both cauline and acauline taxa, is high as 89% and 95% respectively, but between cauline and acauline taxa, relatively low in the range of 64~69%. The sequence divergences, among both cauline and acauline taxa, is also high as much as 0.36~0.42, but between both cauline and both acauline taxa, low as 0.04~0.06. Two groups between cauline and acauline taxa are paraphyletic, and each group makes a single Glade with a high bootstrap value. The analysis of variance, using ITS sequence aligned, revealed that taxa are significantly different in the level of 0.5%, and O. corymbosa, an induced speices, is also separated from the Korean taxa in the Duncan analysis.
As whole genome sequences of many organisms have been revealed by small-scale genome projects, the intensive research on individual genes and their functions has been performed. However on-memory algorithms are inefficient to analysis of whole genome sequences, since the size of individual whole genome is from several million base pairs to hundreds billion base pairs. In order to effectively manipulate the huge sequence data, it is necessary to use the indexed data structure for external memory. In this paper, we introduce a workbench system for analysis and visualization of whole genome sequence using string B-tree that is suitable for analysis of huge data. This system consists of two parts : analysis query part and visualization part. Query system supports various transactions such as sequence search, k-occurrence, and k-mer analysis. Visualization system helps biological scientist to easily understand whole structure and specificity by many kinds of visualization such as whole genome sequence, annotation, CGR (Chaos Game Representation), k-mer, and RWP (Random Walk Plot). One can find the relations among organisms, predict the genes in a genome, and research on the function of junk DNA using our workbench.

Recently, the most popular technique to determine the Genotype, genetic features of individual organisms, is the GBS based on SNP from sequences determined by NGS. As analyzing the sequences by the GBS, TASSEL is the most used program to identify the genotypes. But, TASSEL has limitation that it uses only the partial sequences that is obtained by NGS. We tried to improve the efficiency in use of the sequences in order to solve the limitation. So, we constructed new data sets by quality checking, filtering the unused sequences with error rate below 0.1% and clipping the sequences considering the location of barcode and enzyme. As a result, approximately over 17% of the SNP detection efficiency was increased. In this paper, we suggest the method and the applied programs in order to detect more SNPs by using the disused sequences.

Single-molecular guide RNA (sgRNA) plays a role in recognizing the DNA target sequence in CRISPR technology for genome editing and gene expression control. In this study, we systematically compared the length of the target recognition sequence in sgRNAs required for genome editing using Cas9-NG (an engineered Cas9 recognizing 5'-NG as PAM sequence) and gene expression control using deactivated Cas9-NG (dCas9-NG) by targeting the gal promoter in E. coli. In the case of genome editing, the truncation of three nucleotides in the target recognition sequence (TRS) of sgRNA was allowed. In gene expression regulation, we observed that target recognition and binding were possible even if eleven nucleotides were deleted from twenty nucleotides of the TRS. When 4 or more nucleotides are truncated in the TRS of the sgRNA, it is thought that the sgRNA/Cas9-NG complex can specifically bind to the target DNA sequence, but lacks endonuclease activity to perform genome editing. Our study will be helpful in the development of artificial transcription factors and various CRISPR technologies in the field of synthetic biology.
The syntactic and semantic characteristics of a computer program can be represented by the keywords sequence extracted from the source code. Therefore the similarity and the difference between two programs can be clearly figured out by comparing the keyword sequences obtained from the given programs. Various methods for measuring the similarity of two different sequences have been intensively studied already in bioinformatics on biological genetic sequence manipulation. In this paper, we propose a new method for measuring the similarity of two different programs and detecting the partial plagiarism by exploiting the sequence alignment techniques. In order to evaluate the performance of the proposed method, we experimented with the actual Program codes submitted by 70 students attending a Data Structure course )tow 2001. The experimental results show that the proposed method is more effective and powerful than the fingerprint method which is the most commonly used for the Plagiarism detection.
Since protein subcellular location and biological function are highly correlated, the prediction of protein subcellular localization can provide information about the function of a protein. In order to enhance the prediction performance, external information other than amino acids sequence information is actively exploited in many researches. This paper compares the prediction capabilities resided in amino acid sequence similarity, protein profile, gene ontology, motif, and textual information. In the experiments using PLOC dataset which has proteins less than 80% sequence similarity, sequence similarity information and gene ontology are effective information, achieving a classification accuracy of 94.8%. In the experiments using BaCelLo IDS dataset with low sequence similarity less than 30%, using gene ontology gives the best prediction accuracies, 93.2% for animals and 86.6% for fungi.
The nucleotide sequence of the cloned cellulolytic xylanase gene (bglBC2) from B. circulans ATCC21367 was determined. bglBC2 consists of an 1,224 bp open reading frame (ORF) coding for a polypeptide of 407 amino acids with a deduced molecular weight of 45 kDa. The Shine-Dalgarno (SD) sequence (5'-AAAGGAG-3') was found 9 bp upstream of the initiation codon, ATG. A promoter region corresponding closely to the B. subtilis consensus sequence (-35: TTGACA,-10: TATAAT) was detected, the putative -35 and -10 sequences of which were TTTACA and TATACT, respectively. The deduced amino acid sequence of the cellulolytic xylanase showed 97% homology with that of the alkaline $endo-\beta-1,4-glucanase$ from B. circulans KSM-N257, 75% homology with that of the $endo-\beta-1,3-1,4-glucanase$ from B. circulans WL-12, and 45% homology with that of the $endo-\beta-1,4-glucanase$ (cellulase) from Bacillus sp. KSM-330. The bglBC2 sequence was deposited in Gen-Bank under the accession number AY269256.

The study of available genotypes (biodiversity analysis) in bacterial communities is of growing importance in several fields such as ecology, environmental technology, clinical diagnostics, etc. These culture-independent genotyping techniques, especially amplifying 16S rRNA genes, attempt to overcome some shortcomings of conventional cultivation method. Biodiversity analysis based on molecular technique were laborious for base-calling chromatogram, trimming primer sites, correcting strand directions, electing representative operation taxonomic units (OTU), etc. Also, biologists wanted intuitively to confirm results of the above processes. For making up these demands, we developed the web application based on Folder-Process-Filter (FPF) modeling with correspondence to classical Model-View-Controller model. The model of web application leads to keep virtues of simplicity and directness for development and management of the stepwise web interfaces. The web application was developed in Perl and CGI on Linux workstation. It can be freely accessed from http://home.pusan.ac.kr/~genome/tools/rat.htm.
Recently, rolling circle amplification (RCA) technique has been widely focused in the field of gene amplification just like PCR method. We have developed RCA-mer, which is a web-based program searching for primer candidates from a given sequence. It can be applied to find primer lists in DNA amplification experiment based on RCA method. The RCA-mer compares 8-mer primer lists with user's input sequence such as vector, mitochondria, and microbial genome sequence. After calculating 8-mers existences in a given sequence, it displays matched and no-matched primer lists with their GC-contents. In addition to it, RCA-mer can search the existence of 8-mer primer lists in two sequences whether they are co-existed or not. Users can apply candidate primer lists to their researches which use RCA techniques.
