  • The traditional animal phylogenetic tree is to align the body structure of the animal phylums from simple to complex based on the initial development character. Currently, molecular systematics research based on the molecular, it is on the fly, is again estimating prior trend and show the new genealogy and interest of the evolution. In this paper, we generate the training set which is obtained from a DNA sequence ans apply to the classification. We made use of the mitochondrial DNA for the experiment, and then proved the accuracy using the MEGA program which is anaysis program, it is used in the biology field. Although the result of the mining has to proved through biological experiment, it can provede the methodology for the efficient classify and can reduce the time and effort to the experiment.

Molecular phylogeny of Astilbe: Implications for phylogeography and morphological evolution (노루오줌속(Astilbe)의 분자 계통: 계통지리 및 형질 진화에 대한 고찰)

  • Astilbe (Saxifragaceae) is a genus well known for its disjunctive distribution in Asia and eastern North America. In this study, we reconstructed a molecular phylogeny of the genus using the sequences of ITS regions of nuclear ribosomal DNA. A total of 17 species representing major lineage of Astilbe and closely related taxa were included in the phylogenetic analyses. We obtained a Bayesian phylogenetic tree in which Saxifragopsis was positioned as a sister group to Astilbe. The Japanese endemic species, A.platyphylla was the most basal lineage within the genus. This species is well known for its distinct morphological features such as unisexual flowers, apetaly, and calyx with 7-11 lobes. Two species, A. biternata, a New World representative of the genus, and A. rivularis widely distributed in S. Asia, branched off early in the evolution of Astilbe. The remaining species formed a strongly supported core clade, which diverged into two robust geographical lineages: the first ("Japonica" clade) of species distributed in Japan, Taiwan, and Philippines and the other ("Rubra" clade), of taxa in China and Korea. The ITS phylogeny indicates that the Bering land bridges were the major route for the origin and dispersal of A. biternata. The two Taiwanese taxa and A. philippinensis were found to derive from the Japanese member, as the genus advanced southwards. The ITS phylogeny suggests that apetaly originated independently at least two times within the genus. Our results do not support Engler's classification system of the genus based on the leaf type (simple vs. compound), but reaffirm Hara's taxonomic idea which primarily considered the features of calyx.

  • The Grey-capped greenfinch (Chloris sinica) is a polytypic species that exhibits complicated geographical variation in morphology. This study provides an intraspecific phylogeographic variability of C. sinica populations in Korea with their morphometric data. The observed morphometric variations were that Ulleung island population was morphologically distinct in bill length and depths as compared to the mainland populations. Phylogenetic relationships among mitochondrial COX1 regions provided evidence for genetic differentiation between Ulleung and mainland populations. However, their genetic distances and nucleotide diversities were very low, highlighting their recent divergence. The needs for additional research is heightened to substantiate if the genetic clines in different localities may arise in C. sinica subspecies, each of which could have different breeding and wintering habitats, distribution patterns, and migration pathways.

Phylogenetic Groups and Virulence Factors of Escherichia coli Causing Urinary Tract Infection in Children (소아 요로감염의 원인 Escherichia coli 균의 계통 분류와 독성인자 분석)

  • Purpose: Urinary tract infection (UTI) is a common bacterial infection in children and Escherichia coli is a predominant pathogen. The purpose of this study is to evaluate phylogenetic groups and virulence factors of E. coli causing UTI in children in Korea. Methods: From October 2010 to April 2013, urinary E. coli strains were isolated from the 33 pediatric patients of UTI. Multiplex polymerase chain reactions were performed to evaluate the phylogenetic groups and 5 virulence factor genes (fimH, sfa, papA, hylA, and cnf1) of E. coli. Distribution of molecular characteristics of E. coli was analyzed by clinical diagnosis and accompanying vesicoureteral reflux (VUR). Results: Most (84.8%) uropathogenic E. coli were belonged to phylogenetics group B2 and the others (15.2%) were belonged to group D. The virulence factors were distributed as: fimH (100%), sfa (100%), hylA (63.6%), cnfI (63.6%), and papA (36.4%). According to clinical diagnosis, phylogenetic distribution of E. coli strain was 92.3% of B2 and 7.7% of D in acute pyelonephritis and 57.1% of B2 and 42.9% of D in cystitis. Distribution of virulence factors was similar in both groups. In patients with acute pyelonephritis, phylogenetic distribution was similar in VUR and non-VUR group, but proportion of papA genes were lower in VUR group than that of non-VUR group (43.8% vs. 20.0%, P=0.399). Conclusions: This study provides current epidemiologic molecular data of E. coli causing pediatric UTI in Korea and will be a fundamental for understanding the pathogenesis of pediatric UTI.

Analysis of Molecular Relationships Between Bombyx mandarina and Bombyx mori Strains Using RAPD-Markers (RAPD 마커를 이용한 멧누에와 집누에 계통간의 분자적 유연관계 분석)

  • The molecular relationships have analyzed between the Bombyx mandarina(wild silkworm) and Bombyx mori strains (domesticated silkworm, geographical silkworms). A total of 166 polymorphic RAPD markers amplified from 35 different primers were used to analyze the molecular relationships among thirteen silkworm strains. The genetic similarity coefficient between Bombyx mandarina and Jam305 showed the lowest genetic similarity value with 0.451, Bombyx mandarina and Bibaekjam showed the highest genetic similarity value with 0.958. These strains were classified into Bombyx mandarina(a wild silkworm) and Bombyx mori(twelve domesticated silkworm) groups upon the genetic similary coefficient of 0.55. Further classificient of 0.60; the 1st sub-group (J111, Bibaekjam, $pnd^{ps}$), the 2nd sub-group (Galwon, C18, od yujam, JAM306, C108), the 3rd sub-group(R-hwang, p50), the 4th sub-group(zebra) and the 5th sub-group(JAM305). According to this study, RAPD markers seems to be a valuable tool for molecular relationships and classification among the silkworms.

Dynamics of Bacterial Communities Analyzed by DGGE during Cyanobacterial Bloom in Daechung Reservoir, Korea (대청호 수화발생시기의 미생물 다양성 및 계통분류학적 분석)

  • The change of microbial communities during cyanobacterial bloom was comparatively analyzed by 16S rDNA PCR-DGGE in Daechung Reservoir during 2003~2005. Morphological analysis showed that Cyanophyceae dominated algal community in the bloom. Dominant cyanobacteria were Microcystis, Planktothrix (Oscillatoria), Phormidium and Anabaena. We used 16S rDNA-denaturing gradient gel electrophoresis (DGGE) profiles and phylogenetic affiliations of the DGGE bands to analyze the community structure and diversity of the predominant microbial community. The DGGE band patterns demonstrated that the most frequent bands were identified as Microcystis during the monitoring periods, Planktothrix also dominated on September 2003 and 2004, whereas Anabaena was showed a peak on September 2005 and Aphanizomenon on August 2003. DGGE and phylogenetic analysis provided us new information that could not be obtained by traditional, morphological analysis. The relationship between cyanobacteria and other aquatic bacteria can be traced and their genetic diversity also identified in detail.

Phylogeny of the Polygonatum odoratum Complex Inferred from Multiple cpDNA and Nuclear RNApol2_i23 Sequence Data (Ruscaceae) (엽록체 DNA 및 핵 DNA RNApol2_i23에 근거한 둥굴레복합체 (Ruscaceae)의 계통 연구)

  • The sequence data of the plastid DNA (trnL-F IGS, trnL intron, and trnH-psbA) and nuclear DNA (RNApol2_i23) markers were utilized to study phylogenetic relationships among the taxa in the Polygonatum odoratum complex (Ruscaceae). European P. odoratum individuals form a clade with a high bootstrap value, which is a sister to the clade of Korean P. odoratum var. odoratum, P. odoratum var. pluriflorum and P. robustum. The formation of the clade with P. odoratum var. odoratum, P. robustum, and one accession of P. odoratum var. pluriflorum indicates geological speciation in isolated populations in the islands following dispersal events from the mainlands. All data sets form two major clades, which are congruent with the subgroups divided by the basic chromosome numbers (x = 9 and x = 10). Although it is not easy to test the hypothesis of the decrease in the basic chromosome number due to scatter taxon sampling in this study, the molecular data strongly suggested that aneuploidy plays an important role in lineage diversification in the genus Polygonatum. The cytological data was not strongly supported by the cpDNA sequences. Further investigations of the cytological, morphological, and geographical characteristics with comprehensive sampling are desired to understand the evolution and lineage diversification in the genus.

  • The Albuginales (Oomycetes) consist of obligate biotrophic pathogens, none of which is culturable on artificial media. This group causes white blister rust disease in diverse angiosperm plants, including many economically important crops such as sunflower, horseradish, rape, radish, spinach, and wasabi. Recent advances in molecular phylogenetic tools and findings of new morphological characters have advanced our knowledge on their diversity, evolution, and systematics. This review introduces the white blister rusts and discusses recent innovations resulting from studies on Albuginales.

A phylogenetic analysis of the genus Pilea (Urticaceae) using nrDNA and cpDNA sequences (한국산 물통이속(Pilea) 식물의 nrDNA, cpDNA를 통한 계통분석)

  • A study of the genus Pilea in Korea including five taxa was carried out using molecular phylogenetic methods. The majority of members of the genus Pilea in Korea are annual herbs, and they live in moist habitats, flowering in summer and fruiting in autumn. The results of a phylogenetic analysis using nrDNA and cpDNA supported the recognition of P. japonica, P. peploides, and P. taquetii. Pilea taquetii from Mt. Sanbangsan in Jeju was nested within P. hamaoi and P. mongolica clade instead of the P. taquetii clade, with P. taquetii from Mt. Jirisan also separated from the P. taquetii clade. This indicates that the separation is not geographical isolation, but is instead related to taxonomic problems. Therefore, further study of the P. taquetii group is necessary.

The Molecular Phylogenetic Study of Filipendula (Rosaceae) (터리풀속(Filipendula)의 분자계통학적연구)

  • 터리풀속(Filipendula)은 장미과(Rosaceae), 장미아과(Rosoideae)에 속하는 다년생 초본이며, 북반구 온대지역의 산지지역에 서식하며 15-20여 종이 보고되어 있고, 이 중 10여종이 한국, 중국, 일본, 타이완 등의 동아시아 지역에 분포한다. 본 연구의 목적은 DNA 염기서열 자료를 이용하여 터리풀속(Filipendula)내 종들간의 계통관계를 규명하기 위하여 본 연구를 수행하였다. 이를 위해서 11종 29개체의 터리풀속(Filipendula)샘플과 외군인 산딸기나무속(Rubus)에 속하는 3종 5개체의 샘플을 이용하였다. 추가로 Genbank에서 3속 10종 18개의 염기서열을 다운받아 비교분석에 이용하였다. 계통연구를 위하여 엽록체에 존재하는 atpF-atpH, psbK-psbI, psbA-trnH, matK, rbcL, 5개 마커와 핵에 존재하는 ITS, 총 6개 마커의 염기서열을 생산하였다. 총 52개의 샘플에 대하여 엽록체유전체 5개 마커지역은 염기서열 길이가 3,485bp였고 핵 ITS지역은 631bp였으며, 이들을 합한 염기서열 길이는 4,116bp였다. 계통분석결과, 터리풀속(Filipendula)은 단계통군을 이루었다. F. occidentalis와 F. vulgaris가 기저분류군을 이루었고 이들은 각각의 아속에 해당한다. 그리고 나머지 종들은 모두 하나의 단계통군을 이루었다. 위의 결과들은 1961년 시미즈가 본 속을 Hypogyna아속, Filipendula아속, Ulmaria아속으로 나눈 분류시스템과 일치한다. 나아가 분자계통수에서 Ulmaria아속은 크게 4개의 subclade로 구분되었다. 먼저 subclade I에는 F. vestita, F. kiraishiensis, F. tsuguwoi, F. multijiuga, F. purpurea 등 5개 종으로 구성되었다. Subclade II는 F. ulmaria 한 종으로만 구성되었다. Subclade III에는 F. glaberrima, F. koreana, F. formosa, F.camtschatica 로 구성되었으며 subclade III에는 한국에 서식하는 3종이 포함되었다. Subclade IV에는 F. rubra, F. angustiloba, F. palmata, F. intermedia 4종으로 구성되었다. 이번연구에서는 Ulmaria아속내에 4개의 subclade가 존재함이 처음으로 확인되었다.
