Identification of Polymorphisms in CAST Gene Associated with Economic Traits in Hanwoo (Bos taurus coreanae) (한우(Bos taurus coreanae)의 CAST 유전자 내 변이지역 탐색 및 경제형질과의 연관성 분석)

  • A number of studies have shown that the calpain system is important in normal skeletal muscle growth. An increased rate of skeletal muscle growth can result from a decreased rate of muscle protein degradation, and this is associated with a decrease in activity of the calpain system, due principally to a large increase in calpastatin (CAST) activity. The CAST gene, mapped to BTA 7, is considered a candidate gene for beef tenderness and muscle growth. The present study used comparative sequencing of five novel polymorphisms located within exon 20 and 22 of the bovine CAST gene in Hanwoo: exon20- 109737G/A, 109749T/C, 109823T/C, exon22- 116151G/A, intron- 109926G/A. The association of the CAST SNPs with economic traits was studied. The 109926G/A showed a significant effect only on the longissimus muscle area (LMA, p<0.05) in Hanwoo. 109926G/A with the genotype GG had a significantly higher effect on LMA (75.35) than the genotype AA (69.6, p<0.05). Also, the 116151G/A showed a significant effect only on weight at 18 months (W18, p<0.05). 116151G/A with the genotype GG had a significantly higher effect on W18 (428.54) than the genotype AA (408.87, p<0.05).

The Overexpression of Subtilisin Enzyme Using Mutations on Transition State Regulatory Proteins of AprE Promoter and Development of Bacillus subtilis Host System (AprE Promoter전이상태 조절인자 변이주를 이용한 공업적 효소의 과발현과 고초균 숙주계의 개발)

  • Bacillus subtillis strains with transition state regulator mutations and a spore mutation were developed for the overexpression of apsE and for the enhancement of expression level. Among the many regulator genes, degU and hpr were chosen as a representative positive and negative regulator for the aprE, respectively. Spo II G was used for the construction of asporogeneous strains. All the mutants were constructed from two protease-deleted strain DB104 and the apsE gene was transformed with an integration vector pMK101. DB104(deg$U^h$(32) $his^+$)::pMK101(Cm) and DB104($\Delta$her(Em))::pMKl01(Cm) show 7-fold and about 2-fold increase in aprE expression level, respectively. But the effect of transition state regulator mutation on the aprE expression was diminished when the integrated aprE gene was amplified by the high concentration of chloramphenicol, i. e. 30 $\mu\textrm{g}$/ml. DB104($\Delta$spoIIG(Pm) degUh(32) his+)::pMK101(Cm) and DB104($\Delta$spoIIG(Pm) $\Delta$hpr(Em))::pMK101 double mutant show 10-fold and 3-fold increase in aprE expression level, respectively. The results suggest that sporulation mutation and transition state regulator mutation have independent and additive effect on the aprE expression, and the same gene dosage effect on the transition state regulator mutation was also identified.

CNVDAT: A Copy Number Variation Detection and Analysis Tool for Next-generation Sequencing Data (CNVDAT : 차세대 시퀀싱 데이터를 위한 유전체 단위 반복 변이 검출 및 분석 도구)

  • Copy number variations(CNVs) are a recently recognized class of human structural variations and are associated with a variety of human diseases, including cancer. To find important cancer genes, researchers identify novel CNVs in patients with a particular cancer and analyze large amounts of genomic and clinical data. We present a tool called CNVDAT which is able to detect CNVs from NGS data and systematically analyze the genomic and clinical data associated with variations. CNVDAT consists of two modules, CNV Detection Engine and Sequence Analyser. CNV Detection Engine extracts CNVs by using the multi-resolution system of scale-space filtering, enabling the detection of the types and the exact locations of CNVs of all sizes even when the coverage level of read data is low. Sequence Analyser is a user-friendly program to view and compare variation regions between tumor and matched normal samples. It also provides a complete analysis function of refGene and OMIM data and makes it possible to discover CNV-gene-phenotype relationships. CNVDAT source code is freely available from http://dblab.hallym.ac.kr/CNVDAT/.

Serotype Variations of Agglutinogen and Fimbriae in the Korean Isolates of Bordetella pertussis (국내 Bordetella pertussis 분리균주에서 Agglutinogen과 Fimbriae 혈청형 변이 분석)

  • Bordetella pertussis is pathogenic bacteria causing pertussis, a infectious respiratory disease for the infants. The incidence rate of pertussis was significantly decreased after introduction of vaccine. However, increased pertussis cases are recently reported in several countries with high vaccine coverage. One of the inferred reasons is genotype or serotype variation between circulating strains and vaccine strains. Therefore, it is required to confirm the variation status of the isolates by genotype or serotype analysis and the possibility of pertussis outbreak in Korea should be estimated. For this, the serotype variations of the isolates from $1999\sim2006$ were investigated in agglutinogen and fimbriae. As the result, the most frequent serotype in the isolated strains was agglutinogen 1 and fimbriae 2 serotypes. Moreover, serotype transition from vaccine serotypes to non-vaccine serotypes was observed. Especially, the transition pattern of agglutinogen serotype was directed to increase a different type (agg 1) from the vaccine type (agg 1,2). However, in case of fimbriae, the same type (fim 2) with vaccine strain was increased. These results were also observed in other countries with increasing incidence of pertussis. For more predictable results to know increasing possibility of pertussis incidence in Korea, the studies on genetic variations of antigenic determinant genes and prevalence of antibody titer in normal population should be performed in the further.

  • Mutant strans of Salmonella typhimurium which require histidine for their growth sensitively, were easily revertant and lost the histidine requirement, when the strains contacted with some new mutagen. This work was carried out to determine the mutagenicity of kojic acid and emodin for the mutant strains of Salmonella typhimurium TA 98, TA 100, TA 1535, TA 1537, and TA 1538. Through the metabolic activation with liver microsome enzyme system of rat (S-9), kojic acid was recognized as a strong mutagen for the strain of TA 98, while it responsed weakly for the strain of TA 100. Without S-9 metabolic activation, kojic acid could not induce the mutation for the both strains of TA 98 and TA 100. Emodin was also recogniged as a strong mutagen for the strain of TA 1537 through the metabolic activation with S-9 mix.

Genetic Variation Based on Random Amplified Polymorphic DNA (RAPD) and Internal Transcribed Spacer (ITS) Region Sequences in Lepista nuda (RAPD와 ITS 영역에 의한 민자주방망이 버섯의 유전적 변이)

  • A genetic variation of Lepista nuda and two genus Lepista species (L. irina and L. sordida) were analyzed by random amplified polymorphic DNA (RAPD) and internal transcribed spacer (ITS) sequence analysis. In the resulting RAPD analysis, 22 out of 40 random primers amplified polymorphic RAPD fragment patterns, the amplified bands were 355, and DNA fragment sizes were 200-400bp. Intraspecific genetic dissimilarity of the 10 L. nuda strains were calculated to range from 0% to 21.60%, L. sordida from 16.93% to 24.82%, L. irina were 20.62% to 25.54%, and intraspecific genetic dissimilarity of L. sordida and L. irina was 23.49%. The 673 base pairs were sequenced during the analysis of the ITS I and II region; six L. nuda strains intraspecific genetic dissimilarities ranged from 1.58% to 11.47%, L. nuda and L. sordida from 3.83% to 12.88%, L. nuda and L. irina from 7.11% to 15.61%, and intra-specific genetic variation between L. sordida and L. irina was 4.79%. The findings showed that RAPD and ITS sequencing could be used for developing molecular genetic markers and screening of unidentified genus Lepista species.

Buckling Analysis of Stiffened Plates with Elastic Supports Subjected to In-Plane Bending Moment Considering Warping of End Stiffeners (지지단 보강재의 뒤틀림을 고려한 면내휨을 받는 탄성지지 보강판의 좌굴해석)

  • The main objective of this paper is to analyze the rectangular stiffened plates with two opposite ends elastically restrained and the others simply supported subjected to in-plane bending by Finite Element Method. Another objective is to develope Classical Method analyzing the unstiffened rectangular plates with the above boundary conditions. In order to validate finite element and classical methods, the buckling strengths of the rectangular plates with four simply supported ends, and with two simply supported and the others fixed ends by finite element method and classical method are compared with those of references. In finite element method, elastically restrained ends can be obtained as considering torsional and warping rigidities of end stiffeners. The buckling strengths of the rectangular plates with elastically restrained ends by finite element and classical methods are calculated and compared with each other. In case of stiffened plates, to validate finite element method, the buckling strengths of the rectangular stiffened plates with four simply supported ends, and with two simply supported and the others fixed ends are also compared with those of references. The buckling strengths of the rectangular stiffened plates with elastically restrained ends by finite element method are calculated as solving eigenvalue problems which are obtained as assembling rectangular plate elements and beam elements considered torsional and warping rigidities. The buckling strengths of rectangular stiffened plates according to various positions of rectangular intermediate stiffener, J and I/sub w/ of end stiffeners are also obtained, which are compared to determine the efficient position of intermediate stiffener.

Effect of Hot Water Extracts from Medicinal Plants on the Mutagenicity of Indirect Mutagens (간접변이원의 돌연변이원성에 대한 생약재 열수 추출물의 효과)

  • For screening antimutagenic effects, the effects of 95 medicinal plants on the mutagenicity of aflatoxin $B_1$ $(AFB_1)$ and benzo(a)pyrene [B(a)P] were investigated using the SOS chromotest with Escherichia coli PQ37. The mutagenicity induced by $AFB_1$ or B(a)P was reduced over 26% by 2 kinds and 8 kinds of medicinal plant, respectively. Eight plants (Bupleurum falcatum, Corydalis ternata, Gasfrodia elata, Ostericum koreanum, Pinellia ternatia, Poncirus trifoliata, Prunus armeniaca and Rehmannia glutinosa) were also shown to have inhibitory effects on both $AFB_1$ and B(a)P. The mutagenicity induced by $AFB_1$ or B(a)P was increased over 20% by 46 kinds and 2 kinds, respectively, and 8 medicinal plants (Chrysanthemum indicum, Cinnamomum cassia, Cyperus rotundus, Morus bombycis, Patrinia scabiosaefolia, Petasites japonicus, Polygonum multiflorium, Thyja orientalis) increased significantly the mutagenicity of both mutagens. However the 8 plants themself did not show the mutagenicity in SOS Chromotest with S-9 mix alone. This result suggests that the above 8 plants may have the co-mutagenic activities. In two bacterial mutation system, SOS Chromotest and Ames test, the mutagenic or antimutagenic activities of some medicinal plants wire similar except Ostricum koreanum, Eugenia caryophyllata and Scutellaria baicalensis.

Morphological and Progeny Variations in Somaclonal Mutants of 'Ilpum' (Oryza sativa L.) ('일품'벼 체세포변이체의 표현형과 후대변이)

  • A total of 424 plants was regenerated from the seed-culture of a rice cultivar, 'Ilpum'. The regenerated plants were grown in a greenhouse. The 297 plants with high fertility were selected among 424 plants. The harvested seeds from each plant were planted to each line at experiment field in 2008 and 2009. The each line was evaluated for the agronomic and morphological traits, also. The 64 lines (21.5%) showed significant differences in agronomic and morphological traits from donor cultivar 'Ilpum' among 297 lines. The heading date different from donor cultivar 'Ilpum' showed highest frequency in 297 lines, and accounts for 9.1% (29 lines). The phenotype of opaque endosperm and rolling leaf account for 1.7% and 1.3% in 297 lines, respectively. The genetic segregation was observed in dwarf/semi-dwarf, rolling leaf and opaque endosperm at $S_1$ generation, but not in $S_2$ generation. These results suggest that the mutant derived from a tissue-culture will be one of the promising genetic resources, due to its wide variation and high frequency of mutation, comparatively.
