A new combination for Saxifraga octopetala (Saxifragaceae) and its phylogenetic relationship (구실바위취의 신조합명 및 계통 유연관계)

  • This study was conducted to address the taxonomic status of the Korean endemic species Saxifraga octopetala, which is sometimes considered conspecific to Micranthes manchuriensis. Extensive molecular phylogenetic analysis using nrITS sequences as well as morphological examination of type specimens of the two species were undertaken to ascertain the phylogenetic position and species delimitation of S. octopetala. In the resulting nrITS trees, a total of 65 accessions representing S. octopetala grouped together and nested within the Micranthes clade, exhibiting a close relationship with M. nelsoniana and M. manchuriensis. Multiple accessions of M. manchuriensis collected from China and Russia also formed a clade, showing a sister group relationship with M. nelsoniana var. pacifica and M. fusca. The ambiguous species entity of S. octopetala is thought to have originated from Nakai's misinterpretation of Wilford's collection (type specimens of M. manchuriensis), which is a complex collection including an inflorescence of M. nelsoniana. In spite of apparent morphological similarity between S. octopetala and M. manchuriensis, they differ in the presence and absence of underground stolons. The distinct position of S. octopetala within the Micranthes clade on the nrITS tree suggests that it should retain species status in Micranthes. Thus a new combination (Micranthes octopetala) is proposed.

Molecular Phylogenetic Position of Abbottina springeri (Cypriniformes: Cyprinidae) Based on Nucleotide Sequences of RAG1 Gene (RAG1 유전자의 염기서열에 기초한 왜매치 Abbottina springeri (잉어목, 잉어과)의 분자계통학적 위치)

  • Partial nucleotide sequences of nuclear protein-coding recombination activating gene 1 (RAG1) gene of two Abbottina and five Microphysogobio species residing in Korea were analyzed to elucidate the molecular phylogenetic position of A. springeri Banarescu and Nalbant. In RAG1 tree A. rivularis was clearly separated from the monophyletic lineage composed of A. springeri, Biwia zezera and Microphysogobio species. Within this lineage B. zezera showed sister-group relationship to the monophyletic group composed of A. springeri and five Microphysogobio species. Thus, our phylogenetic tree revealed the polyphyletic nature of two Abbottina species from Korea, which result is well congruent with the previous phyletic assumption based on osteological features. The current classification of Abbottina and Microphysogobio based on morphological criteria, such as the presence or absence of papillae on lips and size of swim bladder with or without encapsulation, does not reflect their true evolutionary history.

A taxonomic note of the genus Lilium section Martagon in Korea (한국산 백합속(Lilium) 내 말나리절의 분류학적 검토)

  • The genus Lilium comprises about 100 species and is a major element of the family Liliaceae in temperate region of North Hemisphere. In the light of recent studies on the genus, we tried to examine the taxonomy of three Korean species (L. hansonii, L. tsingtauense, and L. distichum) belonging to section Martagon. The four available chloroplast regions (rbcL, matK, ndhF, and atpB) in Lilium species were selected and analyzed for a maximum likelihood phylogeny. As a results, three Korean species of section Martagon formed a monophyletic group. However, they nested within paraphyletic section Sinomartagon. Further, the discussions on taxonomic affinities of Korean species have made based on comparison between topology of phylogenetic tree and morphology.

Diversity of Uncultured Microorganisms Associated with the Anaerobic Pentachlorophenol Degradation Estimated by Comparative RELP Analysis of PCR-Amplified 16S rDNA Clones (16S rDNA 클론들의 RFLP 비교분석에서 얻어진 Pentachlorophenol의 혐기성 분해에 따른 미생물군집의 변화)

  • We have employed comparative RFL,P(Restriction Fragment Ixngth Pol~iniorphism) analysis and molecular phylogenetic techniques to investigate the diversity of uncultured microorganisms associated with the anaerobic PCP degradation in PCP-adapted enrichment cultures inoculated by samples from anaerobic cewage sludgc(Jangrim, Pusan) and leachate of landfill site(Kimhae). 16s rDNA cloncs were obtairted by PCR amplification of mixed population DNAs extracted directly from the nonactive and active stage ol each PCP-adapted culture. After three rounds of comparative RFLP analyses. two RFLP types. designated as Ala and Hld, were found prevalent and common in both active stage samples. Thc analysis of phylogenctic diversity bawd on the 5'-terminal 180 nt of sequences from whole clones of the Ala and Bld RFLP types showed close similarity among themselves. In case of Bld clones, 7XQ of them shared identical sequences. Thcse resuliq suggest that the clones of both RFLP types wcre originated from highly affiliated microorganisms which are e~iriched as a result of metabolic activity to PCP. The full-length 16s rRNA sequence of each representative clone from both RFLP types was determined. and an Ala clone w i n found to he related to Clo.strrdiurn ulfutzac~(Genk~ank No. Z69203) and a Bld clone to Thermobacteroides proteolyticus(Genbank No. X09335), with sequence similarities of 89%' and 97%. respectively.

  • 계통발생학적 분석기법은 서열의 유사성을 비교하여 이들의 유연관계를 알아내는 것으로, 각각의 관계를 시각적으로 표현하는 것이 매우 중요하다. 일반적으로 2차원 계통수를 사용한다. 그러나 2차원으로 시각화했을 때 서로 유사성이 높은 OTU(Operational Taxonomic Unit)들을 서로 멀리 떨어뜨려 놓는 경우도 생기게 된다. 이 논문에서는 이러한 점을 보완하고자 3차원 공간에 OTU들을 배치시키기 위한 2단계 좌표 배치 기법을 제안한다. 단계는 유클리디안 거리를 3차원 좌표로 변환하는 것이다. 1단계 방법은 서열의 비교 순서에 영향을 받기 때문에 2단계를 통해 유전자 알고리즘 기법을 적용하여 보다 적절한 좌표를 찾는다.

ITS 염기서열에 의한 한국산 미나리아재비속 미나리아재비절의 분류학적 검토

  • 한국산 미나리아재비속 미나리아재비(Acris Schur)절에 속하는 미나리아재비(Ranunculus japonicus)와 근연종인 산미나리아재비(R. acris var. nipponicus) 및 바위미나리아재비(R. crucilobus)의 실체와 분류학적 한계를 파악하기위해 속, 종간 규명에 많이 이용하고 있는 핵리보좀(ribosomal) DNA의 internal transcribed spacer 구간의 염기서열을 분석하였다. 본 연구는 6개의 군외군을 포함하여 총 18개의 DNA 재료(accessions)의 정열된 염기서열들을 바탕으로 bootsrap을 포함한 maximum parsimony와 maximum likelihood 분석법에 의한 계통수로 평가하였다. 연구 결과 Acris절에 속하는 미나리아재비, 산미나리아재비 및 바위미나리아재비는 단계통군으로 나타났으며 특히 미나리아재비(R. japonicus)와 산미나리아재비(R. acris var. nipponicus)는 같은 분계조를 형성하였다. 이와 달리 바위미나리아재비는 미나리아재비와 산미나리아재비에서 분지된 결과를 보여, 한라산 해발 1500m이상의 높은 지역에 분포하는 바위미나리아재비는 미나리아재비의 아종(R. japonicus Thunb. subsp. chrysotrichus (Nakai) Y. N. Lee, comb. nud.)으로 처리하기보다는, 독립된 고유종인 R. crucilobus H. L$\acute{e}$v.으로의 처리를 지지하였다.

Cloning and Characterization of endo-β-1,4-glucanase genes from the Midgut of the Earthworm, Eisenia andrei (지렁이 중장에서 발현되는 endo-β-1,4-glucanase 유전자들의 클로닝과 특성에 관한 연구)

  • Two endogenous endo-${\beta}$-1,4-D-glucanase (EGase, EC 3.2.1.4) cDNAs were cloned from the midgut of the earthworm Eisenia anderi, and named EaEG2 and EaEG3, respectively. A sequence of 1,368 bp was determined and the coding region is composed of 456 amino acid residues including the initiation methionine. The N-terminal region of 20 residues in the deduced sequence was regarded as the signal peptide. These EGases belong to glycosyl hydrolase family 9 (GHF9) and showed high levels of identity(51-55%) with selected termite, cockroache, crayfish and mollusc EGases. The EGases of earthworm consist of three consensus catalytic domains found in most microbial cellulases. A phylogenetic tree was constructed using the deduced amino acid sequence data matched through the BLASTX program and showed that GHF9 families could be divided into five groups of arthropoda, bacteria, plant, annelida and mollusc.

Phylogenetic relationships in different strains of Pholiota species based on PCR polymorphism (PCR 다형성 분석에 의한 비늘버섯 속 계통의 유연관계 분석)

  • Pholiota species were collected from different geographical regions of the world. Genetic diversity and phylogenetic relationships were analyzed by rDNA-ITS sequences and RAPD polymorphism. The sizes of rDNA-ITS PCR amplicons of Pholiota spp. varied from 233~271, 158~223 and 174~219 bp, respectively. A phylogenetic tree was constructed on the ITS region sequences and Pholiota strains were classified into 8 clusters. Twenty strains in seven Pholiota spp. were classified into seven clusters by RAPD polymorphism using 15 arbitrary primers. Our experimental results suggested that rDN-ITS and RAPD analysis are useful tool for classifying Pholiota spp. and strains.

Molecular phylogenetic relationships and speciation of Ranunculus cantoniensis (Ranunculaceae) (털개구리미나리(Ranunculus cantoniensis)의 분자계통학적 유연관계 및 종분화)

  • To investigate molecular phylogenetic relationships and to test hypothesis of hybrid origin of Ranunculus cantoniensis (Ranunculaceae), the sequences of nrDNA and chloroplast DNA were analyzed for 8 taxa and 25 accessions including 5 accessions of outgroup. In the phylogenetic trees by analyses of maximum parsimony and maximum likelihood for ITS nrDNA sequences and combined data of psbA-trnH, rps16 and trnL sequences of cpDNA, R. cantoniensis was most closely related to R. chinensis, and then to R. taciroi and R. silerifolius. The molecular phylogenetic relationships were not congruent with the previous report that R. cantoniensis was most closely related to R. silerifolius. In the sequence analysis of ITS and psbA-trnH, rps16, trnL for R. cantoniensis and the related taxa, R. cantoniensis showed polymorphism. It supported that the polymorphism also was reported in chromosome number and karyotype of R. cantoniensis. Ranunculus cantoniensis shared the marker gene of R. chinensis and R. silerifolius in ITS, and one of R. silerifolius in cpDNA. These results supported the hypothesis that R. cantoniensis was caused by hybridization between R. chinensis and R. silerifolius based on chromosome number and karyotype, and also estimated that R. silerifolius might be of maternal origin and R. chinensis be paternal.
