Individual Genome Sequences and Their Smart Application In Personalized Medicine (맞춤의학 시대의 개인 유전체 서열의 해독과 스마트한 이용)

  • Rapid sequencing of individual genomes with next generation sequencer opens new horizon to biology and personalized medicine. The analyzed sequences help to check several genomic abnormality, genomic expression, epigenomic phenotypes, gene annotation after assembly of their reads. Several trials integrating genomic information and clinical data will assist disease diagnostics and clinical treatments. To have a large step towards individualized medicine, development of smart interface linking specialized sequence data to the public is necessary.

  • 한국인 최초 전체 유전체 서열(KOREF; Koreanindividualgenomesequence) 은 한국인을 위한 참조 서열로써 사용될 수 있다. 2009년 1월에 남성 한국인 유전체를 솔렉사(Solexa)를 통해 전장서열을 결정하였다. 이는 NCBI의 인간게놈프로젝트에서 생산한 게놈의 99.83%를 커버하며, 또한 NCBI게름서열의 약 20배를 커버할 정도의 유전체 서열을 결정하여 매우 높은 정확도를 가진 한국인 고유유전체이다. 한국인 유전체 서열의 분석결과 현재까지 밝혀지지 않았던 한국인 특이적인 3백만 개의 SNP를 밝혀냈다. 먼저 보고된 중국인 게놈은 한국인 게놈과 매우 가까운 민족 그룹임에도 불구하고 38%(3,186,352 SNP중에 1,217,362 SNP) 의 특이적인 차이를 나타내었으며, 또한 미토콘드리아 서열 비교를 통해서도 특이적인 다양성을 보여주는 SNP데이터를 확인 할 수 있었다. 차세대 게놈서열결정의 기술은 적은 노력과 비용으로 인간 유전체 데이터를 얻을 수 있게 되었으며, 이러한 개인유전체 데이터는 개인유전체 의학으로 가는 초석이 될 것이다.

Comparative analysis of core and pan-genomes of order Nitrosomonadales (Nitrosomonadales 목의 핵심유전체(core genome)와 범유전체(pan-genome)의 비교유전체학적 연구)

  • All known genomes (N=10) in the order Nitrosomonadales were analyzed to contain 9,808 and 908 gene clusters in their pan-genome and core genome, respectively. Analyses with reference genomes belonging to other orders in Betaproteobacteria revealed that sizes of pan-genome and core genome were dependent on the number of genomes compared and the differences of genomes within a group. The sizes of pan-genomes of the genera Nitrosomonas and Nitrosospira were 7,180 and 4,586 and core genomes, 1,092 and 1,600, respectively, which implied that similarity of genomes in Nitrosospira were higher than Nitrosomonas. The genomes of Nitrosomonas contributed mostly to the size of the pan-genome and core genomes of Nitrosomonadales. COG analysis of gene clusters showed that the J (translation, ribosomal structure and biogenesis) category occupied the biggest proportions (9.7-21.0%) among COG categories in core genomes and its proportion increased in the group which genetic distances among members were high. The unclassified category (-) occupied very high proportions (34-51%) in pan-genomes. Ninety seven gene clusters existed only in Nitrosomonadales and not in reference genomes. The gene clusters contained ammonia monooxygenase (amoA and amoB) and -related genes (amoE and amoD) which were typical genes characterizing the order Nitrosomonadales while they contained significant amount (16-45%) of unclassified genes. Thus, these exclusively-conserved gene clusters might play an important role to reveal genetic specificity of the order Nitrosomonadales.

  • Tamlana sp. UJ94 isolated from seawater can degrade alginate. To identify the genomic basis of this activity, the genome was sequenced. The genome was composed of 4,116,543 bp, 3,609 coding sequences, and 35.2 mol% G + C content. A BLASTp search predicted the presence of 9 alginate lyases as well as 6 agarases, 5 amylases, 4 carrageenases, 1 cellulase, 4 pectate lyases, and 7 xylanases, indicating its ability to degrade diverse polysaccharides. The genome of strain UJ94 is a source of polysaccharide-degrading enzymes for bioconversion processes.

  • 본 논문은 유한한 유전체 격자구조에 입사되는 TE필드가 유전체 내부에 발생시키는 모드의 필드 분포와 방출하는 필드를 분석하였다. 입사되는 필드는 유전체 격자구조에 일정한 패턴의 모드를 형성한다. 유한한 길이의 격자구조의 영향을 받아 유전체 내부에 유한개의 모드가 만들어지며 모드들은 각기 독립적인 방사패턴을 갖는다. 이러한 방사패턴을 분석함으로써 실제로 제작되는 유전체 격자구조의 분석에 도움이 될 것으로 사료된다.

Complete genome sequence of Lactobacillus plantarum JBE245 isolated from Meju (메주에서 분리한 Lactobacillus plantarum JBE245 균주의 유전체 서열 분석)

  • Lactobacillus plantarum is widely found in fermented foods and has various phenotypic and genetic characteristics to adapt to the environment. Here we report the complete annotated genome sequence of the L. plantarum strain JBE245 (= KCCM43243) isolated for malolactic fermentation of apple juice. The genome comprises a single circular 3,262,611 bp chromosome with 2907 coding regions, 45 pseudogenes, and 91 RNA genes. The genome contains 4 malate dehydrogenase genes, 3 malate permease genes and various types of plantaricin-synthesizing genes. These genetic traits meet the selection criteria of the strains that should prevent the spoilage of apple juice during fermentation and efficiently convert malate to lactic acid.

  • Here we report the complete genome sequence of Staphylococcus xylosus S170, strong biofilm-producing strain, which comprised a single circular 2,910,005 bp chromosome and 32.97% G + C content. The genome included 2,674 protein-coding sequences, 22 rRNA genes, and 57 tRNA genes. Gene analysis of S. xylosus S170 could contribute to better understanding of biofilm-forming mechanisms.

  • The purposes of this study is to debate the duty to share and right to be forgotten of human materials and human genome information in modern personalized medicine. This study debates the use of human materials and human genome information in modern personalized medicine from the perspectives of the duty to share and right to be forgotten. The arguments are based on personal and community aspects. In general, human genome information is considered the personal property of an individual. Nevertheless, on thinking carefully, we can understand that human materials and human genome information have both personal and community aspects. In this study, cases are examined including a HeLa cell, Guaymi woman cell strain, and Hagahai man cell, to support various debates an genetic information for database construction in personalized medicine. Finally, using moral theories, this study attempts to synthesize the dialectics of the duty to share and right to forget regarding the use of human materials and human genome information in medicine.

Draft genome sequence of Lactobacillus salivarius KLW001 isolated from a weaning piglet (이유자돈으로부터 분리한 Lactobacillus salivarius KLW001의 유전체 분석)

  • Lactobacillus salivarius KLW001, a species of lactic acid bacteria (LAB), was isolated from a weaning piglet in a swine farm, South Korea, to develop an antimicrobial probiotic strain for piglets. Herein, we report the draft genome sequence of the strain. The genome contains 2,326,706 bp with a G+C content of 33.0% in 166 contigs (${\geq}500bp$). From the genome, we found out 4 genes related to antibiotic resistance, 36 genes for phages, 3 genes for bile hydrolysis, and 27 CRISPR spacers.
