Identification of copy number variations using high density whole-genome single nucleotide polymorphism markers in Chinese Dongxiang spotted pigs

  • Objective: Copy number variations (CNVs) are a major source of genetic diversity complementary to single nucleotide polymorphism (SNP) in animals. The aim of the study was to perform a comprehensive genomic analysis of CNVs based on high density whole-genome SNP markers in Chinese Dongxiang spotted pigs. Methods: We used customized Affymetrix Axiom Pig1.4M array plates containing 1.4 million SNPs and the PennCNV algorithm to identify porcine CNVs on autosomes in Chinese Dongxiang spotted pigs. Then, the next generation sequence data was used to confirm the detected CNVs. Next, functional analysis was performed for gene contents in copy number variation regions (CNVRs). In addition, we compared the identified CNVRs with those reported ones and quantitative trait loci (QTL) in the pig QTL database. Results: We identified 871 putative CNVs belonging to 2,221 CNVRs on 17 autosomes. We further discarded CNVRs that were detected only in one individual, leaving us 166 CNVRs in total. The 166 CNVRs ranged from 2.89 kb to 617.53 kb with a mean value of 93.65 kb and a genome coverage of 15.55 Mb, corresponding to 0.58% of the pig genome. A total of 119 (71.69%) of the identified CNVRs were confirmed by next generation sequence data. Moreover, functional annotation showed that these CNVRs are involved in a variety of molecular functions. More than half (56.63%) of the CNVRs (n = 94) have been reported in previous studies, while 72 CNVRs are reported for the first time. In addition, 162 (97.59%) CNVRs were found to overlap with 2,765 previously reported QTLs affecting 378 phenotypic traits. Conclusion: The findings improve the catalog of pig CNVs and provide insights and novel molecular markers for further genetic analyses of Chinese indigenous pigs.

A Comparative Study on Marine Transport Contract and Marine Insurance Contract with Reference to Unseaworthiness

  • Purpose - This study analyses the excepted requirement and burden of proof of the carrier due to unseaworthiness through comparison between the marine transport contract and marine insurance contract. Design/methodology - This study uses the legal analytical normative approach. The juridical approach involves reviewing and examining theories, concepts, legal doctrines and legislation that are related to the problems. In this study a literature analysis using academic literature and internet data is conducted. Findings - The burden of proof in case of seaworthiness should be based on presumed fault, not proved fault. The burden of proving unseaworthiness/seaworthiness should shift to the carrier, and should be exercised before seeking the protections of the law or carriage contract. In other words, the insurer cannot escape coverage for unfitness of a vessel which arises while the vessel is at sea, which the assured could not have prevented in the exercise of due diligence. The insurer bears the burden of proving unseaworthiness. The warranty of seaworthiness is implied in hull, but not protection and indemnity policies. The 2015 Act repeals ss. 33(3) and 34 of MIA 1906. Otherwise the provisions of the MIA 1906 remain in force, including the definition of a promissory warranty and the recognition of implied warranties. There is less clarity about the position when the source of the loss occurs before the breach of warranty but the actual loss is suffered after the breach. Nonetheless, by s.10(2) of the 2015 Act the insurer appears not to be liable for any loss occurring after the breach of warranty and before there has been a remedy. Originality/value - When unseaworthiness is identified after the sailing of the vessel, mere acceptance of the ship does not mean the party waives any claims for damages or the right to terminate the contract, provided that failure to comply with the contractual obligations is of critical importance. The burden of proof with regards to loss of damage to a cargo caused by unseaworthiness is regulated by the applicable law. For instance, under the common law, if the cargo claimant alleges that the loss or damage has been caused by unseaworthiness, then he has the burden of proof to establish the followings: (i) that the vessel was unseaworthy at the beginning of the voyage; and that, (ii) that the loss or damage has been caused by such unseaworthiness. In other words, if the warranty of seaworthiness at the inception of the voyage is breached, the breach voids the policy if the ship owner had prior knowledge of the unseaworthy condition. By contrast, knowingly permitting the vessel to break ground in an unseaworthy condition denies liability only for loss or damage proximately caused by the unseaworthiness. Such a breach does not, therefore, void the entire policy, but only serves to exonerate the insurer for loss or damage proximately caused by the unseaworthy condition.

Feasibility Study on Integration of SSR Correction into Network RTK to Provide More Robust Service

  • Network RTK is a highly practical technology that can provide high positioning accuracy at levels between cm~dm regardless of user location in the network by extending the available range of RTK using reference station network. In particular, unlike other carrier-based positioning techniques such as PPP, users are able to acquire high-accuracy positions within a short initialization time of a few or tens of seconds, which increases its value as a future navigation system. However, corrections must be continuously received to maintain a high level of positioning accuracy, and when a time delay of more than 30 seconds occurs, the accuracy may be reduced to the code-based positioning level of meters. In case of SSR, which is currently in the process of standardization for PPP service, the corrections by each error source are transmitted in different transmission intervals, and the rate of change of each correction is transmitted together to compensate the time delay. Using these features of SSR correction is expected to reduce the performance degradation even if users do not receive the network RTK corrections for more than 30 seconds. In this paper, the simulation data were generated from 5 domestic reference stations in Gunwi, Yeongdoek, Daegu, Gimcheon, and Yecheon, and the network RTK and SSR corrections were generated for the corresponding data and applied to the simulation data from Cheongsong reference station, assumed as the user. As a result of the experiment assuming 30 seconds of missing data, the positioning performance compensating for time delay by SSR was analyzed to be horizontal RMS (about 5 cm) and vertical RMS (about 8 cm), and the 95% error was 8.7 cm horizontal and 1cm vertical. This is a significant amount when compared to the horizontal and vertical RMS of 0.3 cm and 0.6 cm, respectively, for Network RTK without time delay for the same data, but is considerably smaller compared to the 0.5 ~ 1 m accuracy level of DGPS or SBAS. Therefore, maintaining Network RTK mode using SSR rather than switching to code-based DGPS or SBAS mode due to failure to receive the network RTK corrections for 30 seconds is considered to be favorable in terms of maintaining position accuracy and recovering performance by quickly resolving the integer ambiguity when the communication channel is recovered.

Effects of Azolla Incorporation During Paddy Cultivation on Weed Control, Nitrogen Supply and Rice Yield (물개구리밥(Azolla)이 논 잡초 발생, 질소공급 및 쌀 수량에 미치는 영향)

  • Azolla is a genus of small aquatic ferns native to Asia, Africa, and America. Azolla is potentially significant as a nitrogen source in agriculture, particularly in conjunction with rice (Oryza sativa L.) cultivation. In addition, Azolla may either control weeds or act as a weed depending on management; therefore, we aimed to determine the effect of Azolla incorporation on weed (e.g., Monochoria vaginalis, Rotala indica, Aeschynomene indica, and Cyperus amuricus) control and its other benefits during rice cultivation. The effects of Azolla on weed emergence were evaluated based on plot area coverage by the Azolla mat, which appears as a green sheet over water, and the rate of weed emergence in paddy field. Weed occurrence was investigated 40 days after Azolla inoculation. Soil samples from the experimental plots were collected following harvest in 2014-2015, and analyzed. Moreover, rice growth, yield, and grain quality were measured. Azolla suppressed weed growth by 72%. Azolla mat incorporation in rice fields suppressed weed growth by over 60%. In addition, Azolla promoted nitrogen fixation. Compared with nitrogen management using chemical fertilizers, Azolla incorporation showed the potential for various positive effects, including the improvement of soil fertility by increasing total nitrogen, and organic matter content. Rice grown with Azolla maintained its yield without additional herbicide treatment. Moreover, the palatability of cooked rice was better when grown with Azolla.

Study on the calibration phantom and metal artifacts using virtual monochromatic images from dual energy CT (듀얼 에너지 CT의 가상 단색 영상을 이용한 영상 교정 팬텀과 금속 인공음영에 관한 연구)

  • Purpose: To evaluate the image quality improvement and dosimetric effects on virtual monochromatic images of a Dual Source-Dual Energy CT(DS-DECT) for radiotherapy planning. Materials and Methods: Dual energy(80/Sn 140 kVp) and single energy(120 kVp) scans were obtained with dual source CT scanner. Virtual monochromatic images were reconstructed at 40-140 keV for the catphan phantom study. The solid water-equivalent phantom for dosimetry performs an analytical calculation, which is implemented in TPS, of a 10 MV, $10{\times}10cm^2$ photon beam incident into the solid phantom with the existence of stainless steel. The dose profiles along the central axis at depths were discussed. The dosimetric consequences in computed treatment plans were evaluated based on polychromatic images at 120 kVp. Results: The magnitude of differences was large at lower monochromatic energy levels. The measurements at over 70 keV shows stable HU for polystyrene, acrylic. For CT to ED conversion curve, the shape of the curve at 120 kVp was close to that at 80 keV. 105 keV virtual monochromatic images were more successful than other energies at reducing streak artifacts, which some residual artifacts remained in the corrected image. The dose-calculation variations in radiotherapy treatment planning do not exceed ${\pm}0.7%$. Conclusion: Radiation doses with dual energy CT imaging can be lower than those with single energy CT imaging. The virtual monochromatic images were useful for the revision of CT number, which can be improved for target coverage and electron densities distribution.

Evaluation of Setup Uncertainty on the CTV Dose and Setup Margin Using Monte Carlo Simulation (몬테칼로 전산모사를 이용한 셋업오차가 임상표적체적에 전달되는 선량과 셋업마진에 대하여 미치는 영향 평가)

  • The effect of setup uncertainties on CTV dose and the correlation between setup uncertainties and setup margin were evaluated by Monte Carlo based numerical simulation. Patient specific information of IMRT treatment plan for rectal cancer designed on the VARIAN Eclipse planning system was utilized for the Monte Carlo simulation program including the planned dose distribution and tumor volume information of a rectal cancer patient. The simulation program was developed for the purpose of the study on Linux environment using open source packages, GNU C++ and ROOT data analysis framework. All misalignments of patient setup were assumed to follow the central limit theorem. Thus systematic and random errors were generated according to the gaussian statistics with a given standard deviation as simulation input parameter. After the setup error simulations, the change of dose in CTV volume was analyzed with the simulation result. In order to verify the conventional margin recipe, the correlation between setup error and setup margin was compared with the margin formula developed on three dimensional conformal radiation therapy. The simulation was performed total 2,000 times for each simulation input of systematic and random errors independently. The size of standard deviation for generating patient setup errors was changed from 1 mm to 10 mm with 1 mm step. In case for the systematic error the minimum dose on CTV $D_{min}^{stat{\cdot}}$ was decreased from 100.4 to 72.50% and the mean dose $\bar{D}_{syst{\cdot}}$ was decreased from 100.45% to 97.88%. However the standard deviation of dose distribution in CTV volume was increased from 0.02% to 3.33%. The effect of random error gave the same result of a reduction of mean and minimum dose to CTV volume. It was found that the minimum dose on CTV volume $D_{min}^{rand{\cdot}}$ was reduced from 100.45% to 94.80% and the mean dose to CTV $\bar{D}_{rand{\cdot}}$ was decreased from 100.46% to 97.87%. Like systematic error, the standard deviation of CTV dose ${\Delta}D_{rand}$ was increased from 0.01% to 0.63%. After calculating a size of margin for each systematic and random error the "population ratio" was introduced and applied to verify margin recipe. It was found that the conventional margin formula satisfy margin object on IMRT treatment for rectal cancer. It is considered that the developed Monte-carlo based simulation program might be useful to study for patient setup error and dose coverage in CTV volume due to variations of margin size and setup error.

A Survey for Changed Control Policies of Hepatitis B in Republic of Korea (우리나라의 B형 간염 조절 정책의 변화에 대한 조사)

  • Purpose : We have tried to search all concerning data on the policies of hepatitis B vaccination or surveillance of medical equipments that can transmit blood mediated diseases, including disposable syringe, in Republic of Korea, to propose references to other medical professionals. Methods : Data from domestic journals, government websites, computerized newspapers, etc. were reviewed. The data were arranged into four categories (governmental policies on hepatitis B control, hepatitis B mass immunization program in school, using process of hepatitis B vaccine, and policies on medical equipments surveillance, including disposable syringes, which is considered as source of blood mediated infection), and the periodic changes on each subjects in policies were reviewed. Results : Due to growing social concerns on hepatitis B in early 1980s, swift introduction and production of hepatitis B vaccine was made. After establishment of "5 year project for eradication of hepatitis B" in late 1983, number of vaccinated population jumped up to 6 million within 2 years (1984-85). However, since the immunization targets were mainly adult, not infant, this project was annulled in late 1985. Following this project, hepatitis B mass immunization program in school was carried out. In year 1995, hepatitis B vaccine was included in national immunization program. The use of disposable syringe was recommended from year 1980 but legislated in year 1985, finally. Conclusion : The mainstay in controlling hepatitis B in Republic of Korea was coordination of prompt introduction of vaccine, mass immunization, high vaccination coverage rate, or use of disposable syringes. However, since there is lack of official data available, it is urgent to arrange and computerize all government data related to infectious diseases.
