Three of the genus Pseudomonas (P. aeruginosa, P. putida, P. syringae) show highly different phenotypic characteristics among them. Two of the three members are pathogenic and the other is non-pathogenic. Comparative analyses of the complete genomes can elucidate the genomic similarities and differences among them. We analyzed the three genomes and the genes of them to reveal the degree of conservation of chromosomes and similarity of the genes. The 2-dimensional dot plot between the pathogenic P. aeruginosa and non-pathogenic P. putida shared higher portion of the nucleotide sequences than other two combinations. Comparison of the nucleotide compositions by calculating the genome-scale plot of G+C contents and GC skew showed the variation of location. Comparison of the metabolic capabilities using the functional classification of KEGG orthology revealed that the differences in the number of genes for the specific functional categories resulted in the phenotypic differences. Finally combination of the analyses using the protein homologs supported the evolutionary distance of the P. putida obtained from other genome-scale comparisons.
Marked declines in seagrass meadows are increasingly being reported from coasts around Korea and many regions of the world. The transplantation of seagrasses has been attempted to mitigate and control their degradation from a range of anthropogenic factors. In this study, Zostera marina shoots, which were collected from a donor bed in Koje Bay, were transplanted in Jindong Bay in December 2004. In 2008, a comparative investigation of shoot morphology, growth, and reproduction strategy of Z. marina was carried out between the donor and transplant sites to assess their adaptation success. Shoot height, individual shoot weight, and leaf productivity at the transplant site were significantly greater than those at the donor site. However, below-/aboveground tissue ratio was significantly lower at the transplant site compared to the donor site. Z. marina survival was maintained through vegetative reproduction, while peak season for lateral shoot recruitment was late winter for both donor and transplant site populations. However, vegetative reproduction mainly occurred during late winter and spring at the transplant site, whereas lateral shoots were evident across all seasons except late spring in the donor site. More pronounced seasonal variations were found at the transplant site compared to the donor site. These results indicate that Z. marina populations at the two sites possess distinct phenotypic variations induced by different environmental conditions, and Z. marina transplants have adapted well to the new transplant environment.

Salt tolerance was evaluated at the young seedling stage of rice (Oryza sativa L.) using recombinant inbred lines (MG RILs) from a cross between Milyang 23 (japonica/indica) and Gihobyeo (japonica). 22 of 164 MG RILs were classified as tolerant with visual scores of 3.5-5.0 in 0.7% NaCl. Interval mapping of QTLs related to salt tolerance was conducted on the basis of the visual scores at the young seedling stage. Two QTLs, qST1 and qST3, conferring salt tolerance, were detected on chromosome 1 and 3, respectively, and the total phenotypic variance explained by the two QTLs was 36.9% in the MG RIL population. qST1 was the major QTL explaining 27.8% of the total phenotypic variation. qST1 was flanked by Est12~RZ569A, and qST3 was flanked by RG179~RZ596. The detection of new QTLs associated with salt tolerance will provide important information for the functional analysis of rice salt tolerance.
The rice bran oil contained in brown rice is composed of highly valued ingredient. Improving the content of unsaturated fatty acids in rice seed, such as oleic acid, linoleic acid, and ${\alpha}$-linolenic acid, would provide more benefit to human health. Fatty acid content is quantitative trait controlled by multiple genes. We have utilized high-density SNP data from highly advanced breeding populations to identify QTLs for fatty acid contents in brown rice. Here, we identified 51 major QTLs (M-QTLs) and 25 epistatic QTLs (EpQTLs) related to eleven fatty acid contents. Eight and four M-QTLs were pleiotropically associated with the content of different fatty acids in MT-RILs and DT-RILs, respectively. Total effect of M-QTLs for palmitic acid (16:0), oleic acid (18:1), and linoleic acid (18:2), could explain phenotypic variations of 36.7%, 63.7%, and 41% in MT-RILs, respectively. Alpha-linolenic acid which is important for a human's health could be explained phenotypic variation of 15.7% by six M-QTLs. These QTLs identified in this study can be used to improve nutritious content in rice breeding programs.
Tamarind (Tamarindus indica L.) is one of the multipurpose tree species distributed in the tropical and sub-tropical climates. It is an important fruit yielding tree that supports the livelihood and has high social and cultural values for rural communities. The vegetative, reproductive, qualitative, and quantitative traits of tamarind vary widely. Characterization of phenotypic and genetic structure is essential for the selection of suitable accessions for sustainable cultivation and conservation. This study aimedto examine the genetic relationship among the collected accessions of sweet, red, and sour tamarind by using Random Amplified Polymorphic DNA (RAPD) primers. Nine accessions were collected from germplasm gene banks and subjected to marker analysis. Fifteen highly polymorphic primers generated a total of 169 fragments, out of which 138 bands were polymorphic. The polymorphic information content of RAPD markers varied from 0.10 to 0.44, and the Jaccard's similarity coefficient values ranged from 0.37 to 0.70. The genetic clustering showed a sizable genetic variation in the tamarind accessions at the molecular level. The molecular and biochemical variations in the selected accessions are very important for developing varieties with high sugar, anthocyanin, and acidity traits in the ongoing tamarind improvement program.
A multitude of protein-coding sequence variations (CVs) in the human genome have been revealed as a result of major initiatives, including the Human Variome Project, the 1000 Genomes Project, and the International Cancer Genome Consortium. This naturally has led to debate over how to accurately assess the functional consequences of CVs, because predicting the functional effects of CVs and their relevance to disease phenotypes is becoming increasingly important. This article surveys and compares variation databases and in silico prediction programs that assess the effects of CVs on protein function. We also introduce a combinatorial approach that uses machine learning algorithms to improve prediction performance.
A total of 1,830 soybean collections were grown in the field and characterized for 10 morphological traits to determine the diversity and relationship within and among geographical regions. Phenotypic variation was found within all regions for most characters. The Shannon-Weaver diversity index ranged from 0.49 to 0.62 across regions, and 0.09 to 1.00 across characters. Canonical discriminant analysis and clustering of the canonical means delineated 3 regional clusters: (ⅰ) Kyunggi, Chungchong, Kangwon, Chulla, and Kyungsang; (ⅱ) Heilongjiang; and (ⅲ) Jilin, Manchuria, central China, south China, Others (China), Hokkaido, Honshu, and Others (Japan).
A study on genetic variability and association of yield attributing characters with grain yield was carried out using 35 deepwater rice genotypes. High genotypic co-efficient of variation (GCV) was observed for plot yield, $EBT/m^2$, plant height and days to $50\%$ flowering (DFF). For all the traits, estimates of the phenotypic co-efficient of variation (PCV) were higher than GCV, indicating presence of environmental influence. High heritability and genetic advance was observed for plot yield, $EBT/m^2$ and plant height. Plot yield had significant positive association with test weight, $EBT/m^2$ and DFF. Acifluorfen-tolerant callus lines of Solanum ptycanthum were isolated by stepwise selection. Growth of the unselected line was completely inhibited at 0.5 uM. while some selected lines grew at 8 uM acifluorfen. Twenty-two of twenty-five acifluorfen-tolerant callus lines regenerated shoots. Many of the regenerated somaclones were variants, differing in leaf shape, leaf color, number of flower parts, flower color, and fertility. The acifluorfen tolerant S. ptycanthum callus lines differed.
A total of 20 soybean recommended varieties which were developed until late 1980's in Korea was evaluated at Suwon. Comprehensive evaluation and correlation analysis were conducted on the agronomic characters. Great variations were found in these genotypes for branch number, pod number, and grain yield per plant. The variation in number of pods/plant ranged from 53 to 164, and in grain yield from 25.9 to 68.8 g. The coefficient of variation for most of the characters had a wide range. In correlation coefficient, grain yield per plant showed a positive phenotypic association with weight of pods, pod number of branches, and weight of stem. Multiple regression analysis was done to formulate selection criteria. It indicated that stout and medium-stature genotypes with more branches, resulting in varieties with more pods per plant but with medium-size seeds are available to obtain high-yielding varieties.
