보존된 파라핀 블록에서 핵산 추출기법에 관한 연구 (he Study of Nucleic Acid Extraction Method from Archival Paraffin Blocks)

  • It designed a study to examine the efficiency of DNA and RNA extraction from archival formalin-fixed, paraffin-embedded tissues using an non-heating and heating method. Archival paraffin blocks of liver, kidney, colon were randomly selected. Each paraffin block was prepared in 20 microtubes. For each paraffin blocks were tested non-heating DNA extraction to 10 microtubes and heating protocol under pH 7.0 and $100^{\circ}C$ to 10 microtubes. Evaluation of the results of DNA extraction was carried out by measuring concentration by UV spectrophotometry and then PCR amplification. DNA extraction content that non-heating method was liver $5{\pm}0.7{\mu}g/mL$, kidney $2{\pm}0.3{\mu}g/mL$, colon $6{\pm}0.4{\mu}g/mL$ and heating method was liver $12{\pm}0.6{\mu}g/mL$, kidney $7{\pm}0.5{\mu}g/mL$, colon $10.{\pm}0.3{\mu}g/mL$. Successful RNA extraction was observed, by ${\beta}$-actin amplification, in 46.7% sections for samples treated by the heating method versus 30.0% using non-heating DNA extraction. The extracted nucleic acid showed better values for samples heated at $100^{\circ}C$. Therefore heating extraction of nucleic acid is reliable, quick and efficiency.

Improvement of RT-PCR Sensitivity for Fruit Tree Viruses by Small-scale dsRNA Extraction and Sodium Sulfite

  • Woody plant tissues contain great amounts of phenolic compounds and polysaccharides. These substances inhibit the activation of reverse transcriptase and/or Taq polymerase in RT-PCR. The commonly used multiple-step protocols using several additives to diminish polyphenolic compounds during nucleic acid extraction are time consuming and laborious. In this study, sodium sulfite was evaluated as an additive for nucleic acid extraction from woody plants and the efficiency of RT-PCR assay of commercial nucleic acid extraction kits and small-scale dsRNA extraction was compared. Sodium sulfite was used as an inhibitor against polyphenolic oxidases and its effects were compared in RNA extraction by commercial extraction kit and small-scale double-stranded RNA (dsRNA) extraction method for RT-PCR. During nucleic acid extraction, addition of 0.5%-1.5%(w/v) of sodium sulfite to lysis buffer or STE buffer resulted in lighter browning by oxidation than extracts without sodium sulfite and improved the RT-PCR detection. When commercial RNA extraction kit was used, optimal concentrations of sodium sulfite were variable according to the tested plant. However, with dsRNA as RT-PCR template, sodium sulfite 1.5% in STE buffer improved the detection efficiency of Apple chlorotic leaf spot virus (ACLSV) and Apple stem grooving virus (ASGV) in fruit trees, and reduced the unspecific amplifications signi-ficantly. Furthermore, when viruses existed at low titers in host plant, small-scale dsRNA extractions were very reliable.

  • For the purpose of investigating the effect of nalidixic acid on the nucleic acid synthesis in chloroplast isolated from Chlorella ellipsoidea, cells were cultured in the media treated with nalidixic acid(20ppm) for 5 days. Aliquots cells were taken out at the inoculation and at intervals during the culture and growth rate of Chlorella cells measured. After extraction of nucleic acids in chloroplast isolated from these cells, their contents were analyzed by the base composition and the effect of nalidixic acid on the nucleic acid synthesis interpreted to compare with those of the control. 1. It was showed that the inhibitory concentration affected by nalidixic acid on the growth of Chlorella cells were 20ppm. 2. Because nalidixic acid had depressed the DNA replication in isolated chloroplast as well as whole cell system, these contents were markedly decreased in comparison with those of the control. 3. In the isolated chloroplast as well as in the whole cell system, nalidixic acid was decreased contents of base in the RNA by preventing RNA transcription.

Improved RNA extraction for fruit tree viruses in RT-PCR assay

The common multiple-step protocols using several additives to inhibit polyphenoic compounds during nucleic acid extraction are time consuming and laborious. Sodium sulfite (Na$_2$SO$_3$) was used as inhibitor of polyphenolic oxidases in extraction buffer and compare it's effect between commercial RNA extraction kit and small-scale double-stranded RNA (dsRNA) extraction by RT-PCR. During nucleic acid extraction procedure, addition of 0.5%-1.5% (w/v) sodium sulfite to Iysis buffer or STE buffer resulted in lighter color change than extracts without sodium sulfite and improve the RT-PCR detection. When commercial RNA extraction kit used, optimal concentration of sodium sulfite were variable according to the host plant. However, using dsRNA as RT-PCR template, 1.5% sodium sulfite in STE buffer improves the detection of both viruses and unspecific amplifications were reduced significantly, Furthermore, when viruses existed at low titers in host plant, small-scale dsRNA extractions were very reliable.

  • Plasma-derived products are produced from plasma via fractionation and chromatography techniques, but can also be produced by other methods. In the performance of nucleic acid amplification tests (NAT) with plasma-derived products, it is necessary to include an internal control for the monitoring of all procedures. In order to avoid false negative results, we confirmed the usefulness of the bovine viral diarrhoea virus (BVDV) for use as an internal control in the detection of hepatitis C virus (HCV) RNA in plasma-derived products. These products, which were spiked with BVDV, were extracted and then NAT was performed. Specificity and sensitivity were determined via the adjustment of primer concentrations and annealing temperatures. BVDV detection allows for validation in the extraction, reverse transcription, and amplification techniques used for HCV detection in plasma-derived products.

  • 불포화지방산의 생합성능이 뛰어나다고 알려진 Thraustochytrids 균주 중 26185를 대상으로 arachidonic acid (AA C20:4 n-6)를 포함하는 PUFA 생산에 관여하는 유전자의 하나로서 key enzyme인 desaturase를 보다 효율적이고 안정적인 방법으로 cloning한 후 결과물을 분석하였다. 이를 위해 실험균주인 26185 균주를 대상으로 효율적인 전체 nucleic acids 추출법을 개발하였으며 관련된 기법의 활용을 통해 일반적으로 활용이 가능한 효과적이 방법임을 확인하였다. 확보된 유전체를 통한 direct PCR의 결과물을 기존에 알려진 cDNA 합성방법에 의한 결과물과 비교하였을 때 동일한 결과물임을 확인하였다. 이는 Thraustochytrids 관련 균주로부터 지방산 생합성에 관련된 효소군을 탐색하는 방법이 cDNA 합성방법에 의하지 않고 보다 직접적으로 진행될 수 있음을 제안할 수 있는 하나의 결과물로 생각되어진다. 획득된 유전자를 같은 진핵세포인 P. pastoris를 숙주로 하여 유전자를 도입하고 활성을 재현성 있게 규명함으로써 인공진화 혹은 재조합균체의 개발이 가능하다는 사실을 부분적으로 제시할 수 있었다.

느타리버섯, 양송이버섯, 팽이버섯 추출물의 핵산 관련 물질 함량 분석 (Contents of Nucleic Acids(Nucleosides and Mono-Nucleotides) in Extracts of Pleurotus ostreatus, Agaricus bisporus and Flammulina velutipes)

  • 본 연구는 버섯에 정미 성분 및 기능성 성분으로 작용하는 핵산 관련 성분의 분석을 위하여 느타리, 양송이, 팽이버섯을 동결 건조한 뒤 열수 추출 및 효소적 가수분해과정을 거친뒤 HPLC로 정성 및 정량하였다. 연구 결과, 8종류의 핵산 관련 성분의 정성 및 정량 분석을 위한 효과적인 분석 조건을 확립하였으며, 버섯에 함유되어 있는 핵산 관련 성분은 cytidine, uridine, inosine, guanosine, 5'-UMP, 5'-GMP 및 5'-IMP 7종으로 분석되었다. 각각의 핵산 관련 성분 함량 분석 결과는 양송이 ($26.06{\pm}0.01\;mg/g$)>느타리($24.13{\pm}1.01\;mg/g$)>팽이버섯($18.84{\pm}0.03\;mg/g$)의 순으로 나타났으며, 그 중 cytidine 및 inosine 성분이 가장 많이 함유되어 있는 것으로 나타났다.

Methods for the Extraction of DNA from Water Samples for Polymerase Chain Reaction

  • Methods for the extraction of DNA from water sample were approximated. Four different procedures of DNA extraction were carried out with pellets obtained from centrifugation of 4 liter water samples. The recovery efficiency and purity of DNA extracted by each method from different sources were compared. DNA yield varied with extraction methods, Method I, which involves enzymatic and freeze-thaw lysis steps and phenol and phenol-chloroform purification of extracted nucleic acid, showed a significantly higher yield and purity than the other methods. The use of glass beads in the DNA extraction methods improved the purity of DNA suitable for PCR. Bovine serum albumin in the PCR reaction mixture was useful in reducing inhibitory effects of contaminants. The efficiency of an extraction method was determined by the detection of the aer of Aeromonas hydrophila with PCR. The lower limit of detection of A. hydrophila from seeded tap water was 2 CFU/ml in PCR when method I was used for DNA preparation.

A Simple, Rapid, and Automatic Centrifugal Microfluidic System for Influenza A H1N1 Viral RNA Purification

  • Molecular diagnostics consists of three processes, which are a sample pretreatment, a nucleic acid amplification, and an amplicon detection. Among three components, sample pretreatment is an important process in that it can increase the limit of detection by purifying nucleic acid in biological sample from contaminants that may interfere with the downstream genetic analysis such as nucleic acid amplification and detection. To achieve point-of-care virus detection system, the sample pretreatment process needs to be simple, rapid, and automatic. However, the commercial RNA extraction kits such as Rneasy (Qiagen) or MagnaPure (Roche) kit are highly labor-intensive and time-consuming due to numerous manual steps, and so it is not adequate for the on-site sample preparation. Herein, we have developed a rotary microfluidic system to extract and purify the RNA without necessity of external mechanical syringe pumps to allow flow control using microfluidic technology. We designed three reservoirs for sample, washing buffer, and elution buffer which were connected with different dimensional microfluidic channels. By controlling RPM, we could dispense a RNA sample solution, a washing buffer, and an elution buffer successively, so that the RNA was captured in the sol-gel solid phase, purified, and eluted in the downstream. Such a novel rotary sample preparation system eliminates some complicated hardwares and human intervention providing the opportunity to construct a fully integrated genetic analysis microsystem.

Application of Recent DNA/RNA-based Techniques in Rumen Ecology

  • Conventional culture-based methods of enumerating rumen microorganisms (bacteria, archaea, protozoa, and fungi) are being rapidly replaced by nucleic acid-based techniques which can be used to characterise complex microbial communities without incubation. The foundation of these techniques is 16S/18S rDNA sequence analysis which has provided a phylogenetically based classification scheme for enumeration and identification of microbial community members. While these analyses are very informative for determining the composition of the microbial community and monitoring changes in population size, they can only infer function based on these observations. The next step in functional analysis of the ecosystem is to measure how specific and, or, predominant members of the ecosystem are operating and interacting with other groups. It is also apparent that techniques which optimise the analysis of complex microbial communities rather than the detection of single organisms will need to address the issues of high throughput analysis using many primers/probes in a single sample. Nearly all the molecular ecological techniques are dependant upon the efficient extraction of high quality DNA/RNA representing the diversity of ruminal microbial communities. Recent reviews and technical manuals written on the subject of molecular microbial ecology of animals provide a broad perspective of the variety of techniques available and their potential application in the field of animal science which is beyond the scope of this treatise. This paper will focus on nucleic acid based molecular methods which have recently been developed for studying major functional groups (cellulolytic bacteria, protozoa, fungi and methanogens) of microorganisms that are important in nutritional studies, as well as, novel methods for studying microbial diversity and function from a genomics perspective.
