The Aconitum alboviolaceum Kom. complex includes four controversial species described from Korea; A. albouiolaceum, A. pseudolaeue, A. longecassidatum, and A. quelpaertense. The main objective of this study was to determine the taxonomic identities and systematic relationships among the species in the A. albouiolaceum complex based on morphology, numerical analyses and DNA sequence analysis. In the present study, variations in the principal morphological characters and chloroplast DNA noncoding region sequences (psbA-trnH IGS, trnL intron, and trnL-trnF IGS) were examined for 95 individuals from 20 populations. Also, neighbor-joining analysis was adopted to infer their relationships. Morphological variation appeared to be considerably high but not to be related to geographic distribution. These morphological results suggest that reevaluation of key morphological characters are needed for the proper taxonomic treatment of the complex. The length of psbA-trnH IGS region ranged from 241 to 250 bp, that of the trnL intron from 526 to 532 bp, and that of the trnL-trnF IGS region from 466 to 472 by in all taxa. Nine haplotypes were recognized from the analysis. Seven populations shared more than two haplotypes, while other thirteen populations shared only one haplotype. In the phylogenetic analysis, the nine haplotypes formed four groups, separated A. sibiricum, one of the sister groups of the complex. There also was no distinct grouping pattern supporting the species and populations observed. These results suggest that introgression or speciation might have been involved in the formation of taxa of A. alboviolaceum complex.
Antifungal bacterium against Colletotrichum coccodes causing black dot disease of potatoes and anthracnose of tomatoes was isolated from sewage sludge. The isolate showed a 99% sequence homology of partial 16S rRNA of Bacillus methylotrophicus CBMB205 and Bacillus amyloliquefaciens subsp. plantarum FZB42. The isolate was identified as Bacillus sp. SW29-2, using the neighbor-joining phylogenetic tree, BlastN sequence analysis, and morphological and cultural characteristics. Bacillus sp. SW29-2 is an aerobic, Gram-positive, endospore-forming bacterium, of which the morphological and physiological characteristics were the same as those of type strain B. lichniformis CBMB205, except for the cell growth of over 4% NaCl. The cell growth of the temperature and the initial pH of the medium was shown at $18-47^{\circ}C$ (opt. ca. $38^{\circ}C$) and 3-9 (opt. ca. 6.0), respectively. The inhibition size (diameter) of Bacillus sp. SW29-2 against four strains of C. coccodes ranged from 23 to 29 mm. Also, the isolate showed antifungal activity against penicillium rot-causing Penicillium expansum in apples. Thus far, any report on the antifungal activity of Baciilus spp. against C. coccodes has not been found. These results suggest that the Bacillus sp. SW29-2 isolate could be used as a possible biocontrol agent against C. coccodes, and further applied to other plant pathogenic fungi.
This study was carried out to investigate the genetic relationship of Flammulina velutipes with other species. The ribosomal DNA cluster containing 4 rRNA genes from F. velutipes 4154 were sequenced. The length of the rDNA cluster sequence was estimated at 7,403 bp long and consisted of 1,806 bp of SSU rDNA, 245 bp of ITS 1 region, 159 bp of 5.8S rDNA, 308 bp of ITS 2 region, 3,402 bp of LSU rDNA, 1,400 bp of IGS 1 region, and 83 bp of 5S rDNA. The F. velutipes 4154 genes were contained in the rDNA cluster of F. velutipes in the order of SSU rDNA - ITS 1 - 5.8S rDNA - ITS 2 - LSU rDNA - IGS 1 - 5S rDNA. The phylogenetic relationships of 20 strains of Tricholomataceae and Physalacriaceae were analyzed by conducting distance analysis using the Neighbor-joining (NJ) method. The 20 strains used in this study were divided into three groups and the strains of the genus Flammulina were related very closely to strains of Physalacria bambusae.

The phylogenetic position of Gliocladium and its related taxa were investigated, using the neighbor-joining method of the sequences from internal transcribed spacers (ITS1 and ITS2) and 5.8S ribosomal DNA (rDNA). It was focused especially on the generic concept by comparing with the related genera such as Trichoderma, Hypocrea, Verticillium, Penicillium and Talaromyces. Gliocladium species and its related genus were divided into three groups by the phylogenetic analysis using the neighbor-joining method. The first group includes Penicillium-like strains such as Penicillium, Tararomyces, Verticillium and one species of Gliocladium (G. cibotii JCM 9203 and JCM 9206). Especially, Gliocladium cibotii JCM 9203 is thought to be the similar species with Verticillium bulbillosum JCM 9214. Between these two species, Gliocladium cibotii and Verticillium bulbillosum, the intraspecies concept needs to examined with culture condition. and morphological properties. The second group includes two species Verticillium, Verticillium tricorpus and Verticillium albo-atrum which extracted from the GenBank database in NCBI (National Center for Biotechnology Information). Trichoderma-like strains, such as Trichoderma, Hypocrea and several species of Gliocladium are included in the third group. Also, Gliocladium penicillioides IFO 5869 and Gliocladium catenulatum ATCC 10523 formed the subgroup of Trichoderma-like strains. The species of Gliocladium were dispersed in Trichoderma-like and Penicillinum-like group, and only one species of Gliocladium cihotii used in our study was located in Penicillium-like genus group. The species of Verticillium appeared in all three groups and the species of Trichoderma formed the monophylogeny with Hypocrea (telemorph). Also, Gliocladium virens was grouped with Trichoderma harzianum with a high bootstrap value, supporting that Gliocladium virens is to be placed in Trichoderma. The results suggest that Gliocladium is polyphyletic, and is more Trichoderma-like than Penicillium-like.
The fleshy shrimp, Fenneropenaeus chinensis, is the family of Penaeidae and one of the most economically important marine culture species in Korea. However, its genetic characteristics have never been studied. In this study, a total of 240 wild F. chinensis individuals were collected from four locations as follows: Narodo (NRD, n = 60), Beopseongpo (BSP, n = 60), Chaesukpo (CSP, n = 60), and Cheonsuman (CSM, n = 60). Genetic variability and the relationships among four wild F. chinensis populations were analyzed using 13 newly developed microsatellite loci. Relatively high levels of genetic variability (mean allelic richness = 16.87; mean heterozygosity = 0.845) were found among localities. Among the 52 population loci, 13 showed significant deviation from the Hardy–Weinberg equilibrium. Neighbor-joining, principal coordinate, and molecular variance analyses revealed the presence of three subpopulations (NRD, CSM, BSP and CSP), which was consistent with clustering based on genetic distance. The mean observed heterozygosity values of the NRD, CSM, BSP, and CSP populations were 0.724, 0.821, 0.814, and 0.785 over all loci, respectively. These genetic variability and differentiation results of the four wild populations can be applied for future genetic improvement using selective breeding and to design suitable management guidelines for Korean F. chinensis culture.
Cirsium chanroenicum, Cirsium nipponicum, and Cirsium schantarense plants were collected from Changwon, Ulleungdo, and Dooryoon Mountain, respectively. Cirsium japonicum plants were also collected from various locations in Korea. Genomic DNA was prepared from the collected plants and used for amplification of the 18S rDNA, ITS1, 5.8S rDNA, ITS2, and part of 28S rDNA. The ITS1 and ITS2 sequences of the PCR products and from other Cirsium plants reported previously were aligned and compared. Cirsium chanroenicum, Cirsium nipponicum, and Cirsium setidens formed distinct branches on the neighbor-joining tree. Cirsium japonicum and Cirsium pendulum appeared to be close to one another, but Cirsium pendulum plants were clearly clustered in an independent clade. Cirsium shantarense was clustered with the other Cirsium japonicum plants. The most important characteristic that distinguished these two species was the direction of the flowers. All Cirsium japonicum flowers point upward, but Cirsium shantarense flowers point downward. Other than this feature, these two species are almost indistinguishable morphologically. Cirsium chanroenicum is indistinguishable morphologically from Cirsium setidens, but it still formed a distinct group on the neighbor-joining tree based on ITS sequences, suggesting that this species is worth considering as an independent species. Silymarin production of the collected plants was analyzed and appeared to be quite high, indicating that the ability to synthesize silymarin is common to all Cirsium plants analyzed so far.

Three Korean native cattle (KNC) and seven exotic breeds (Chikso, Hanwoo, Jeju black, Holstein, Japanese black, Charolais, Angus, Hereford, Simmental, and Cross breed) were characterized by using five microsatellite (MS) markers (INRA30, TGLA325, UMN0803, UMN0905, and UMN0929) from the sex chromosome. Genetic diversity was evaluated across the 10 breeds by using the number of alleles per locus, allele frequency, heterozygosity, and polymorphism information content (PIC) to search for locus and/or breed specific alleles, allowing a rapid and cost-effective identification of cattle samples, avoiding mislabeling of commercial beef. It was divided into two main groups from STRUCTURE analysis, one corresponding to KNC and the other to exotic cattle breeds. These results also showed specific genetic differences between KNC and exotic breeds. Nei's standard genetic distance was calculated and used in the construction of a neighbor-joining tree. Results evidenced a correspondence between genetic distance, breeds' history, and their geographic origin, and a clear separation between KNC and exotic breeds. Overall, this study evidenced that DNA markers can discriminate between domestic and imported beef, contributing to the knowledge on cattle breeds' genetic diversity and relationships by using MS markers of the sex chromosome. These markers would be useful for inhibitory effect about false sales and for building an effective tracking system.
Phylogenetic analyses were conducted to evaluate evolution and relationship of 16 taxa of Korean Geranium including 3 outgroups using ITS (internal transcribed spacer) squences of nuclear ribosomal DNA. Phylogenetic studies used most parsimony and neighbor-joining methods including bootstrapping and jackknifing analysis. As the result, Korean Geranium forms monophyletic group. In the parsimony tree G. koraiense var. hallasanense situated as the most basal clade and Erianthum group forms one clade by high bootstrap ans jackknife values (100% of bootstrap and jackknife values). G.dahuricum as one of the Krameri group is closely related with Palustre group by very weak relationship (37% of bootstrap and 44% of jackknife values) and the node collapse in the strict tree. G. Knuthii which was one of wilfordii group is closely related with Koreanum group. G. sibiricum, one of Sibiricum group, is the most closest relationship with G. soboliferum and these species are sister to G. krameri. G. tripartitum and G. wilfordii which are wilfordii group are linked to G. nepalense, G. thunbergii f. pallidum and G. thunbergii. This result suggested that the phylogenetic analysis of ITS sequences should be useful to address phylogenetic questions on the genus Korean Geranium.
Phylogenetic analyses were conducted to evaluate relationships of 7 taxa of Korean Carpesium including three outgroup (Inula britannica L., Inula germanica L., Rhanteriopsis lannginosa (DC.) Rauschert) by using ITS (internal transcribed spacer) sequences of nuclear ribosomal DNA. Phylogenetic studies used maximum parsimony, neighbor-joining and maximum likelihood methods analysis. The length of the ITS sequences was 731 bp, and the lengths of the ITS1, ITS2 and 5.8S regions were 284~297 bp, 264~266 bp and 164 bp, respectively. The total number of variable sites was 111 for the entire sequences, and a parsimony informative sites of 64 are valid. Base change appeared variously in ITS1 rather than in ITS2. As the result, Korean Carpesium were formed monophyletic group and C. abrotanoides situated as the most basal clade. The results show that C. macrocephalum is closely related with C. triste. C. rosulatum has the closest relationship with C. glossophyllum. C. cernuum is close to C. divaricatum. These results suggest that the ITS data used in this study could be useful for the phylogenetic analysis of Korean Carpesium.
To determine the degree of common genes and the phylogenetic relationships among genome-sequenced 680 prokaryotes, the similarities among 4,631 clusters of orthologous groups of protein (COGs)’ presence/ absence and gene content trees were analyzed. The number of COGs was in the range of 103–2,199 (mean 1377.1) among 680 prokaryotes. Candidatus Nasuia deltocephalinicola str. NAS-ALF, an obligate symbiont with insects, showed the minimum COG, while Pseudomonas aeruginosa PAO1, an opportunistic pathogen, represented the maximum COG. The similarities between two prokaryotes were 49.30–99.78 % (mean 72.65%). Methanocaldococcus jannaschii DSM 2661 (hyperthermophilic and autotrophic, Euryarchaeota phylum) and Mesorhizobium loti MAFF303099 (mesophilic and symbiotic, alpha-Proteobacteria class) had the minimum amount of similarities. As gene content may represent the potential for an organism to adapt to each habitat, this may represent the history of prokaryotic evolution or the range of prokaryotic habitats at present on earth. COG content trees represented the following. First, two members of Chloroflexi phylum (Dehalogenimonas lykanthroporepellens BL-DC-9 and Dehalococcoides mccartyi 195) showed a greater relationship with Archaea than other Eubacteria. Second, members of the same phylum or class in the 16S rRNA gene were separated in the COG content tree. Finally, delta- and epsilon-Proteobacteria were in different lineages with other Proteobacteria classes in neighbor-joining (NJ) and maximum likelihood (ML) trees. The results of this study would be valuable to identifying the origins of organisms, functional relationships, and useful genes.
