Background: Punica granatum (family: Lythraceae) is mainly found in Iran, which is considered to be its primary centre of origin. Studies on pomegranate peel have revealed antioxidant, anti-inflammatory, anti-angiogenesis activities, with prevention of premature aging and reducing inflammation. In addition to this it is also useful in treating various diseases like diabetes, maintaining blood pressure and treatment of neoplasms such as prostate and breast cancer. Objectives: In this study we identified anti-cancer targets of active compounds like corilagin (tannins), quercetin (flavonoids) and pseudopelletierine (alkaloids) present in pomegranate peel by employing dual reverse screening and binding analysis. Materials and Methods: The potent targets of the pomegranate peel were annotated by the PharmMapper and ReverseScreen 3D, then compared with targets identified from different Bioassay databases (NPACT and HIT's). Docking was then further employed using AutoDock pyrx and validated through discovery studio for studying molecular interactions. Results: A number of potent anti-cancerous targets were attained from the PharmMapper server according to their fit score and from ReverseScreen 3D server according to decreasing 3D scores. Conclusion: The identified targets now need to be further validated through in vitro and in vivo studies.
Histone deacetylase (HDAC) inhibitors of cyclic peptide have been proved to be the most complex but the most stable and relative efficient inhibitors because of their large cap region. In this paper, a series of studies were carried out to evaluate the efficacy of synthetic bicyclic tetrapeptide inhibitors 1-5 containing hydroxamic acid referring molecular docking, anti-proliferation, morphology and apoptosis. Docking analysis, together with enzyme inhibitory results, verified the selective capability of inhibitor 4 to HDAC4, which might closely related to haematological tumorigenesis, with Phe227, Asp115, Pro32, His198 and Ser114 participating into hydrophobic interactions and Van der Waals force which was familiar with former study. Moreover, inhibitor 4 inhibited K562 cell line at the $IC_{50}$ value of 1.22 ${\mu}M$ which was 51-67 times more efficient than that for U937 and HL60 cell lines. Inhibitor 4 exhibited the cell cycle-arrested capability to leukemia at S phase or G2/M phase as well as apoptosis-induced ability in different degrees. Finally, we considered that bicyclic tetrapeptide inhibitors were promising inhibitors used in cancer treatment and inhibitor 4 could prevent K562 cell line well from proliferation, arrest cell cycle and induce K562 towards apoptosis to achieve the goals of reversing cancer cells which could become a potential leukemia therapeutic agent in the future.
The biodegradation of BTEX components (benzene, toluene, ethylbenzene, o-xylene, m-xylene, and p-xylene) individually and in mixtures was investigated using the o-xylene-degrading thermo-tolerant bacterium Ralsronia sp. strain PHS1 , which utilizes benzene, toluene, ethylbenzene, or o-xylene as its sole carbon source. The results showed that as a single substrate for growth, benzene was superior to both toluene and ethylbenzene. While growth inhibition was severe at higher o-xylene concentrations, no inhibition was observed (up to 100 mg $l^-1$) with ethylbenzene. In mixtures of BTEX compounds, the PHS1 culture was shown to degrade all six BTEX components and the degradation rates were in the order of benzene, toluene, o-xylene, ethylbenzene, and m- and p-xylene. m-Xylene and p-xylene were found to be co-metabolized by this microorganism in the presence of the growth-supporting BTEX compounds. In binary mixtures containing the growth substrates (benzene, toluene, ethylbenzene. and o-xylene), PHS1 degraded each BTEX compound faster when it was alone than when it was a component of a BTEX mixture, although the degree of inhibition varied according to the substrates in the mixtures. p-Xylene was shown to be the most potent inhibitor of BTEX biodegradation in binary mixtures. On the other hand, the degradation rates of the non-growth substrates (m-xylene and p-xylene) were significantly enhanced by the addition of growth substrates. The substrate utilization patterns between PHS1 and other microorganisms were also examined.
The oligosaccharides in human milk constitute a major innate immunological mechanism by which breastfed infants gain protection against infectious diarrhea. Clostridium difficile is the most important cause of nosocomial diarrhea, and the C-terminus of toxin A with its carbohydrate binding site, TcdA-f2, demonstrates specific abolishment of cytotoxicity and receptor binding activity upon diethylpyrocarbonate modification of the histidine residues in TcdA. TcdA-f2 was cloned and expressed in E. coli BL21 (DE3). A human milk oligosaccharide (HMO) mixture displayed binding with TcdA-f2 at 38.2 respond units (RU) at the concentration of 20 μg/ml, whereas the eight purified HMOs showed binding with the carbohydrate binding site of TcdA-f2 at 3.3 to 14 RU depending on their structures via a surface plasma resonance biosensor. Among them, Lacto-N-fucopentaose V (LNFPV) and Lacto-N-neohexaose (LNnH) demonstrated tight binding to TcdA-f2 with docking energy of −9.48 kcal/mol and −12.81 kcal/mol, respectively. It displayed numerous hydrogen bonding and hydrophobic interactions with amino acid residues of TcdA-f2.
Human annexin I is a member of annexin family of calcium dependent phospholipid binding proteins, which have been implicated in various physiological roles including phospholipase A2(PLA2) inhibition, membrane fusion and calcium channel activity. In this work, the structure of N-terminally truncated human annexin I ({{{{ DELTA }}-annexin I) and its interactions with Ca2+, ATP and cAMP were studied at atomic level by using nuclear magnetic resonance (NMR) spectroscopy. The effect of Ca2+ binding on the structure of {{{{ DELTA }}-annexin I was investigated. The addition of Ca2+ to {{{{ DELTA }}-annexin I caused some changes in 13C NMR spectra. Carbonyl carbon resonances of some histidines were significantly broadened by Ca2+ binding. However, in the case of methionine, phenylalanine, and tyrosin, small changes could be observed. We found that ATP and cAMP bind {{{{ DELTA }}-annexin I, and the binding ratio of ATP to {{{{ DELTA }}-annexin I is 1. These results are well consistent with the report that cAMP and ATP interact with annexin I, and affect the calcium channels formed by annexin I. Because {{{{ DELTA }}-annexin I is a large protein with 35 kDa molecular weight, site-specific (carbonyl-13C) labeling technique was used to study the interaction sites of {{{{ DELTA }}-annexin I with Ca2+. NMR study was focused on the carbonyl carbon resonances of tyrosine, phenylalanine, methionine and histidine residues of {{{{ DELTA }}-annexin I because the number of these amino acids is small in the amino acid sequence of {{{{ DELTA }}-annexin I.
최근 한의학에 대한 과학적 접근이 진행되면서 한약재 성분의 효능을 검증하고자 하는 다양한 분자 생물학 분야의 연구가 진행되고 있다. 하지만 관련 한약재의 주요 성분과 관련된 생화학적 기작을 손쉽게 검색할 수 있는 시스템이 갖추어져 있지 못한 실정이다. 본 연구는 국내 한약재에 대한 약효 성분과 생물학적 기작에 대한 정보를 수집 및 텍스트마이닝을 수행하여 한약재 정보 데이터베이스를 구축하고자 하였다. 연구자가 손쉽게 분석된 한약재의 화합물, 유전자 그리고 생물학적 상호작용 정보를 검색할 수 있는 웹사이트 원형을 개발하였다. 문헌 분석결과 한의학분야 주요 화합물 및 유전자/단백질 정보를 추출할 수 있었고 현대 한의학 연구 현황의 특징을 보여주었다. 분석된 결과는 웹을 통해 한약재별 PubMed 문헌 정보와 관련된 한약재의 약재 정보 및 생물학적 상호작용 정보를 가시화하여 볼 수 있도록 개발하였다.
산촉매하에서 중합반응을 하는 고에너지를 함유한 옥세탄 유도체들을 ab initio HF/3-21G 방법으로 구조, 전하, 정전기 전위 등을 계산하고 그 결과를 고찰하였다. 계산 결과에 의하면 큰 치환체가 도입되거나 양성자화나 $BF_3$ 착물화에 의해 옥세탄 고리의 구조는 상당히 변화하며, 이것은 정전기적 상호작용이나 구조적 척력으로 설명할 수 있다. 옥세탄 유도체들의 친핵성 및 염기성은 옥세탄 산소원자의 음전하와 최소 정전기 전위의 크기로 설명할 수 있다. 공중합하의 옥세탄 유도체들의 반응성은 (1) 옥세탄 유도체의 염기성과 (2) 옥세탄 유도체의 HOMO 에너지와 활성화 옥세탄 중합 고리의 LUMO 에너지의 차에 의해 설명되어진다. 계산에 의하면 3-azidomethyl-3-methyl oxetane (AMMO)이 3-nitratomethyl-3-methyl oxetane (NMMO)보다 염기성이 크며, AMMO나 NMMO 사슬에 관계없이 반응성이 큼을 알 수 있다. 이 계산 결과는 이미 알려진 실험 결과들과 잘 일치한다.
Kinesin-I은 4분자의 단백질로 구성되어 있으며, N-말단의 motor 영역과 C-말단영역을 가지는 장쇄(KHC, 또한 KIF5s로도 통용) 2분자와 KIF5s (KIF5A, KIF5B와 KIF5C)의 줄기영역과 결합하는 단쇄(KLC) 2분자로 구성되어 있다. KIF5A의 결합 단백질을 동정하기 위하여 효모 two-hybrid system을 사용하여 특이적으로 결합하는 heterotrimeric G 단백질의 ${\beta}$ 단위체 단백질($G{\beta}$)을 분리하였다. $G{\beta}$은 KIF5A의 808에서 935아미노산 부위와 결합하며, 다른 KIF5들과도 결합함을 효모 two-hybrid assay로 확인하였다. 또한 $G{\beta}$의 WD40 반복 서열은 KIF5A와의 결합에 필수영역임을 확인하였으며, 이러한 단백질간의 결합은 Glutathione S-transferase (GST) pull-down assay를 통하여 확인하였다. 생쥐의 뇌 파쇄액에 KIF5들의 항체로 면역침강을 행하여 heterotrimeric G 단백질을 확인한 결과, KIF5들은 heterotrimeric G 단백질과 특이적으로 같이 침강하였다. 이러한 결과들은 kinesin-I는 heterotrimeric G 단백질이 포함된 소포를 미세소관을 따라 이동시킴을 시사한다.
Purpose: Beta-tricalcium phosphate (${\beta}$-TCP) is a synthetic calcium phosphate ceramic that has widely been used as a bone material to repair bone defects. Despite many clinical studies, the molecular mechanism whereby this biomaterial alters the gene expression in osteoblasts to promote bone formation is poorly understood. Thus, we attempted to address this question by using microarray techniques to identify the genes that are differentially regulated in osteoblasts exposed to ${\beta}$-TCP. Methods: By using DNA microarrays, we identified several genes whose expression levels were significantly up- or down-regulated in osteoblast-likeMG-63cells cultured with ${\beta}$-TCP at a concentration of 100 mg/10 ml for 24 hours. Results: The differentially expressed genes covered a broad range of functional activities: signal transduction, transcription, cell cycle regulation, vesicular transport, apoptosis, immunity, cytoskeletal elements and cell proliferation and differentiation. Conclusion: The gene expression changes related to cell proliferation and differentiation, vesicle transport, immunity and defense could affect the osteogenic activities of osteoblasts for bone regeneration. However, further studies will be required to verify the relative importance of these genes in bone formation, their temporal and spatial expression patterns and their interactions with each other.

Aurora-A is a centrosome-localized serine/threonine kinase that is overexpressed in multiple human cancers. We previously reported an intramolecular inhibitory regulation of Aurora-A between its N-terminal regulatory domain (Nt, amino acids [aa] 1-128) and the C-terminal catalytic domain (Cd, aa 129-403). Here, we demonstrate that although both Aurora-A mutants (AurA-K250G and AurA-D294G/Y295G) lacked interactions between the Nt and Cd, they also failed to interact with Ajuba, an essential activator of Aurora-A, leading to loss of kinase activity. Additionally, overexpression of either of the mutants resulted in centrosome amplification and mitotic spindle formation defects. Both mutants were also able to cause G2/M arrest and apoptosis. These results indicate that both K250 and D294/Y295 are critical for direct interaction between Aurora-A and Ajuba and the function of the Aurora-A complex in cell cycle progression.
