차세대 염기서열 분석법을 이용한 방어(Seriola quinqueradiata)의 microsatellite 마커의 개발 및 유전적 특성 분석 (Development and Genetic Diversity Analysis of Microsatellite Markers Using Next-generation Sequencing in Seriola quinqueradiata)

  • 본 연구는 차세대 염기서열 분석법(NGS)을 이용하여 방어의 microsatellite 마커를 개발하고, 개발된 마커를 이용하여 방어 집단의 유전적 특성을 분석하기 위해 수행되었다. 차세대 염기서열 분석 장비인 Illumina Hiseq2500를 이용하여 총 28,873,374개의 read들을 얻어 assembly를 수행한 결과, 전체의 약 1.6%에 해당하는 466,359개의 read들이 assembly 되었으며, 이 read들의 총 길이는 7,247,216,874 bp로 확인되었다. 크기가 518 bp 이상이 되는 contig는 30.729개로 나타났으며, 이 중 microsatellite 영역을 포함하는 contig 132개(0.43%)를 1차로 선별하고, PCR 증폭 여부 및 유전자형 분석을 통해 microsatellite 후보 60개를 2차로 선별하였다. 그 중 방어집단의 마커로서 유용한 15개의 microsatellite 마커를 선택하였다. 방어집단을 대상으로 개발된 15개의 microsatellite 마커로 분석한 결과, 관찰된 유효 대립유전자수(NA)는 평균 18.5(11~30)로 나타났다. 평균 관측치 이형접합도(HO)와 평균기대치 이형접합도(HE)는 각각 0.812(0.431~0.972)와 0.896(0.782~0.949)으로 나타났다. 다형성이 관찰된 모든 microsatellite 마커 간의 연관불평형은 나타나지 않았으며, 해산어의 평균 HE 값인 0.79 이상의 수치를 나타내었다. 따라서 본 연구에서 개발된 15개의 microsatellite 마커는 방어 집단의 유전적 다양성 분석에 유용할 것으로 사료된다.

Association Analysis between Five Microsatellite Loci and Litter Size in Small Tail Han Sheep

  • The objective of the present study was to explore associations between five microsatellites linked to $Fec^B$ and $FecX^I$ genes and litter size in Small Tail Han sheep. The polymorphisms of five microsatellite loci, OarAE101, BM1329, BMS2508, TGLA54 and TGLA68 were detected in 244 ewes of Small Tail Han sheep. Analysis of association between three microsatellite loci (BMS2508, BM1329 and OarAE101) located in the 10 cM region covering the $Fec^B$ gene (Booroola gene) and litter size in Small Tail Han sheep indicated that BMS2508 had significant effect on litter size in the second parity (p<0.05), but no significant effect on litter size in the first parity (p>0.05), while the other two microsatellite loci had no significant effect on litter size in both the first and the second parity in Small Tail Han sheep (p>0.05). At microsatellite locus BMS2508, least squares means in the second parity of genotypes 101/111 and 99/109 were significantly higher than those of genotypes 99/99, 99/101, 99/111 and 99/115 (p<0.05); least squares mean in the second parity of genotype 101/111 was significantly higher than that of genotypes 109/111 and 111/111 (p<0.05). Results of this study also indicated that two microsatellite loci (TGLA54 and TGLA68) that confined the 28.7 cM region covering the $FecX^I$ gene (Inverdale gene) did not affect litter size in both the first and the second parity in Small Tail Han sheep significantly (p>0.05). The information found in the present study is very important for improving the reproductive performance in sheep breeds by marker assisted selection.

Linkage Mapping and QTL on Chromosome 6 in Hanwoo (Korean Cattle)

  • The QTL(quantitative traits loci) linkage mapping of Hanwoo (Korean Cattle) chromosome 6 for daily gain and marbling score was performed using 378 individuals from 18 paternal half-sib families in Hanwoo. Hanwoo chromosome 6 were mapped to total length of 394.2 cM between 28 microsatellite loci using 36 microsatellite primers of BTA 6 linkage group. The QTL analysis for daily gain in Hanwoo showed 8 microsatellite loci (BM3026-5.66, EL03-5.58, BM4311-5.29, ILSTS035-4.50, BMS1242-4.37, BM1329-3.67, BM415-3.11, BMS2460-3.03) in larger than LOD score 3.0. Based on the QTL analysis for marbling score, LOD scores of 12 microsatellite loci (BM415-8.88, BM3026-7.15, ILSTS093-5.45, ILSTS035-4.91, EL03-4.69, BMS690-4.52, BM1329-4.43, BMS511-3.74, BMS1242-3.66, BMS518-3.65, BM4311-3.41, BMC4203-3.36) were found larger than 3.0.

Genetic Diversity of Barley Cultivars as Revealed by SSR Masker

  • Allelic diversity of 44 microsatellite marker loci originated from the coding regions of specific genes or the non-coding regions of barley genome was analyzed for 19 barley genotypes. Multi-allelic variation was observed at the most of marker loci except for HVM13, HVM15, HVM22, and HVM64. The number of different alleles ranged from 2 to 12 with a mean of 4.0 alleles per micro-satellite. Twenty-one alleles derived from 10 marker loci are specific for certain genotypes. The level of polymorphism (Polymorphic Information Content, PIC) based on the band pattern frequencies among genotypes was relatively high at the several loci such as HVM3, HVM5, HVM14, HVM36, HVM62 and HVM67. In the cluster analysis using genetic similarity matrix calculated from microsatellite-derived DNA profiles, two major groups were classified and the spike-row type was a major factor for clustering. Correlation between genetic similarity matrices based on microsatellite markers and pedigree data was highly significant ($r=0.57^{**}$), but these two parameters were moderately associated each other. On the other hand, RAPD-based genetic similarity matrix was more highly associated with microsatellite-based genetic similarity ($r=0.63^{**}$) than coefficient of parentage.

A Comparison of Two Kinds of Markers Applied in Analysis of Genetic Diversity in Sheep and Goat Populations

  • A genetic examination using 14 structural loci and 7 microsatellite markers was carried out among random samples of Hu sheep (Hu), Tong sheep (Tong) and Yantse River Delta White goat (YRD); The mean heterozygosity (H), mean polymorphism information contents (PIC) and mean effective numbers of alleles (Ne) calculated based on the data from the above two types of genetic markers were compared. The standard genetic distances among the three populations based on two types of gene frequencies were calculated and compared. The results show that the mean heterozygosity (H), mean polymorphism information contents (PIC) and mean effective numbers of alleles (Ne) based on 7 microsatellite markers are greater than those based on the structural loci. The standard genetic distances based on structural loci among the three populations are: 0.0268-0.2487, the standard genetic distances based on microsatellite markers are: 0.2321-1.2313. The study indicates that structural and microsatellite markers reflect the genetic variation of the three populations consistently: Tong>Hu>YRD. The differentiation between related species or interpopulations can be expressed more effectively by microsatellite markers than structural markers. Oar FCB11, MAF33, Oar AE101, Oar FCB128 and OarFCB304 can be used as representative loci for research on genetic differentiation between sheep and goat.

Isolation, characterization and inheritance of polymorphic microsatellite loci in the olive flounder (Paralichthys olivaceus)

  • We described the isolation, characterization and inheritance of twenty-seven microsatellite loci from olive flounder, Paralichthys olivaceus. All loci were found to be polymorphic, and had between five and 22 alleles with observed heterozygosity ranging from 0.161 to 1.0 in 31 individuals examined. Allele segregation patterns of all loci in controlled crosses of flounder were studied to assess the inheritability. Allele of all but 3 loci were segregated according to Mendelian transmission. However, 3 loci had a possibility of scoring errors of heterozygous individuals caused by unreproducible PCR amplification of a particular allele. 24 microsatellite loci are likely to be useful for studies of genome mapping, mating systems and population genetics in this species.

Forensic Characterization of Four New Bovine Tri-nucleotide Microsatellite Markers in Korean Cattle (Hanwoo)

  • We identified four new bovine tri-nucleotide microsatellite loci and analyzed their sequence structures and genetic parameters in 105 randomly selected Korean cattle (Hanwoo). Allele numbers of the loci B17S0808, B15S6253, B8S7996, and B17S4998 were 10, 11, 12, and 29, respectively. These alleles contained a simple or compound repeat sequences with some variations. Allele distributions of all these loci were in Hardy-Weinberg equilibrium (P > 0.05). Observed heterozygosity and expected heterozygosity ranged from 0.54 (B15S6253) to 0.92 (B17S4998) and from 0.599 (B15S6253) to 0.968 (B17S4998), respectively, and two measures of heterozygosity at each locus were highly correlated. Polymorphism information content (PIC) for these 4 loci ranged from 0.551 (B15S6253) to 0.932 (B17S4998), which means that all these loci are highly informative (PIC > 0.5). Other genetic parameters, power of discrimination (PD) and probability of exclusion (PE) ranged from 0.783 (B15S6253) to 0.984 (B17S4998) and from 0.210 (B15S6253) to 0.782 (B17S4998), respectively. Their combined PD and PE values were 0.9999968 and 0.98005176, respectively. Capillary electrophoresis revealed that average peak height ratio for a stutter was 13.89% at B17S0808, 26.67% at B15S6253, 9.09% at B8S7996, and 43.75% at B17S4998. Although the degree of genetic variability of the locus B15S6253 was relatively low among these four microsatellite markers, their favorable parameters and low peak height ratios for stutters indicate that these four new tri-nucleotide microsatellite loci could be useful multiplex PCR markers for the forensic and population genetic studies in cattle including Korean native breed.

  • 본 연구는 차세대 염기서열 분석법(NGS)을 사용하여 벤자리의 microsatellite 마커를 개발하고, 개발한 마커를 사용하여 벤자리 집단의 유전학적 특성을 분석하기 위해 수행되었다. 차세대 염기서열 분석 장비인 Illumina Hiseq X ten을 사용하여 총 402,244,934개의 read들을 얻어 assembly를 실행한 결과, 전체의 약 0.33%에 해당하는 1,320,995개의 read들이 assembly 되었으며, 이 read들의 총 길이는 705,613,658 bp로 확인되었다. 크기가 640 bp 이상이 되는 contig는 952,326개로 나타났으며, 이 중 microsatellite 영역을 포함하는 contig를 151개(0.016%)로 1차 선별하고, PCR 증폭 여부를 통해 microsatellite 후보 34개를 2차로 선별하였다. 그 중 벤자리 집단의 마커로서 유용한 15개의 microsatellite 마커를 최종 선택하였다. 새로 개발한 15개의 microsatellite 마커를 사용하여 벤자리 집단을 대상으로 분석한 결과, 관찰된 유효 대립유전자 수(NA)는 평균 12(6~25)로 나타났다. 평균 관측치 이형접합도(HO)와 평균 기대치 이형접합도(HE)는 각각 0.750(0.530-0.873)와 0.793 (0.647-0.895)으로 나타냈으며, 이는 해산어의 평균 값인 0.79와 유사한 수치를 나타내었다. 따라서 본 연구에서 개발한 15개의 microsatellite 마커는 벤자리 집단의 유전학적 특성 분석에 유용할 것으로 사료된다.

Development of a High-Resolution Multi-Locus Microsatellite Typing Method for Colletotrichum gloeosporioides

  • Colletotrichum gloeosporioides is an economically important fungal pathogen causing substantial yield losses indifferent host plants. To understand the genetic diversity and molecular epidemiology of this fungus, we have developed a novel, high-resolution multi-locus microsatellite typing (MLMT) method. Bioinformatic analysis of C. gloeosporioides unannotated genome sequence yielded eight potential microsatellite loci, of which five, CG1 $(GT)_n$, CG2 $(GT1)_n$, CG3 $(TC)_n$, CG4 $(CT)_n$, and CG5 $(CT1)_n$ were selected for further study based on their universal amplification potential, reproducibility, and repeat number polymorphism. The selected microsatellites were used to analyze 31 strains of C. gloeosporioides isolated from 20 different host plants from India. All microsatellite loci were found to be polymorphic, and the approximate fragment sizes of microsatellite loci CG1, CG2, CG3, CG4, and CG5 were in ranges of 213-241, 197-227, 231-265, 209-275, and 132-188, respectively. Among the 31 isolates, 55 different genotypes were identified. The Simpson's index of diversity (D) values for the individual locus ranged from 0.79 to 0.92, with the D value of all combined five microsatellite loci being 0.99. Microsatellite data analysis revealed that isolates from Ocimum sanctum, Capsicum annuum (chili pepper), and Mangifera indica (mango) formed distinct clusters, therefore exhibited some level of correlation between certain genotypes and host. The developed MLMT method would be a powerful tool for studying the genetic diversity and any possible genotype-host correlation in C. gloeosporioides.
