한우 생산이력제에 활용 가능한 Microsatellite의 분석과 선발 (Analysis and Selection of Microsatellites Markers for Individual Traceability System in Hanwoo)

  • 한우의 생산이력제에 활용 가능한 20종의 microsatellite marker를 선정하고 다형성지수, F-통계량, 동일개체 출현확률, 친자감별 확률 및 유전적 거리지수 등을 MSA, CERVUS, FSTAT, GENEPOP, API-CALC 및 PHYLIP 프로그램 등을 연계적으로 활용하여 추정하였다. Heter- ozygosity 추정치에 근거하여 선발한 11개의 microsatellite(TGLA53, TGLA227, ETH185, TGLA122, BM4305, INRA23, ILSTS013, BMS1747, BM2113, BM2113, BL1009와 ETH3)는 Applied Biosystems사의 StockMakersTM와 비교하여 100배 정도의 동일개체 출현확률이 낮아 한우의 생산이력제 적용에 보다 효율적인 것으로 나타났다. 또한 DA 유전적 거리지수와 pairwise-FST 추정치를 활용하여 근접지역의 농장간 근연관계의 정도를 파악할 수 있는 자료로 활용할 수 있을 것으로 사료된다.

한국인 비소세포폐암에서의 3p의 소실 (Loss of Heterozygosity at 3p in Korean Non-Small Cell Lung Cancer)

  • 연구배경: 3p는 종양억제유전자의 존재가 강력히 의심되는 염색체의 부위로 폐암을 비롯한 여러 암에서 변이가 관찰되고 있다. 본 연구에서는 한국인의 비소세포폐암을 대상으로 3p의 4부위의 microsatellite locus에 대한 PCR-LOH를 시행하여 deletion의 빈도를 관찰하고 그 임상적 의의를 알아보고자 하였다. 방 법: 3p의 3부위의 CA repeat [D3S1228 (3p14.1-14.3), D3S1067 (3p14.3-21.1), D3S1029 (3p21.1-21.3)] 및 1부위의 tetra repeat [D3S1537 (3p22-24.2)] 의 microsatellite를 대상으로 PCR을 시행한 후 polyacrylamide gel에서 전기영동 후 X-ray film에 현상하였다. 정상 폐의 DNA의 PCR product와 폐암 DNA의 PCR product의 band를 비교하여 LOH가 있는 경우를 관찰하였다. 결 과: 62명의 비소세포폐암환자 중 59명에서 informative case이었고 이중 31명 (52.5%)에서 PCR-LOH를 보여 3p의 deletion이 있음을 관찰하였다. 3p deletion의 유무에 따라 환자의 흡연력, 병기 및 병리소견의 차이(squamous cell carcinoma : 55%, adenocarcinoma : 47%)를 관찰할 수 없었다. 또한 3p deletion의 유무는 비소세포폐암환자의 생존기간에도 영향을 주지 못 했으며 squamous cell carcinoma 및 adenocarcinoma로 나눈 군에서도 생존기간에 차이가 없었다. 결 론: 본 연구의 결과로 3p deletion은 한국인의 비소세포폐암 환자에서 많이 관찰되어 중요 역할을 하고 있으나 임상적인 특정과의 연관성은 관찰할 수 없었다.

대량의 쌀 시료 분석을 위한 DNA 추출법 (High-Throughput DNA Extraction Method for Marker Analysis in Rice Grain)

  • The study of molecular markers to improve crops largely depends on the availability of rapid and of efficient DNA extraction methods. Here we developed a cheap and convenient method to isolate genomic DNA from rice grains suitable for large-scale microsatellite analysis. We confirmed that the isolated rice DNA is suitable for PCR analysis with STS marker and SNP marker, as well as microsatellite marker. Further, we established high-throughput DNA extraction system in a 96-well plate format which make it possible high-throughput analysis of microsatellite markers with rice grains. This implies that the new method could be a useful tool for other types of marker analysis in large scale.

Microsatellite DNA Typing Using 16 Markers for Parentage Verification of the Korean Native Horse

  • This study was performed for parentage verification of the Korean native horse (KNH). 103 random KNH samples (including 19 foals for parentage testing) were genotyped by using 16 microsatellite markers. The number of alleles per locus varied from 5 to 13 with an average value of 8.56 in the KNH. The observed heterozygosity and the expected heterozygosity ranged 0.398-0.893 (the average value was 0.683) and 0.368-0.871 (the average value was 0.727) in the KNH, respectively. The PIC value and the exclusion probability ranged 0.347-0.853 (the average value was 0.692) and 0.208-0.736, respectively, and the total exclusion probability of 16 microsatellite loci was 0.9999. Of the 16 markers, AHT4, AHT5, ASB2, ASB17, HMS2, HMS3, HTG10, LEX33, TKY321 and VHL20 loci have a relatively high PIC value (>0.7) in the KNH. Of the 19 foals, 5 foals were disqualified by an incompatibility of 4-7 markers according to a Mendelian fashion in the present DNA typing for parentage testing. These results present basic information for developing a system for parentage verification and individual identification in the KNH.

Cluster Analysis of 12 Chinese Native Chicken Populations Using Microsatellite Markers

  • The genomes of Chinese native chicken populations were screened using microsatellites as molecular markers. A total of, 528 individuals comprisede12 Chinese native chicken populations were typed for 7 microsatellite markers covering 5 linkage groups and genetic variations and genetic distances were also determined. In the 7 microsatellite loci, the number of alleles ranged from 2 to 7 per locus and the mean number of alleles was 4.6 per locus. By using fuzzy cluster, 12 Chinese native chicken populations were divided into three clusters. The first cluster comprised Taihe Silkies, Henan Game Chicken, Langshan Chicken, Dagu Chicken, Xiaoshan Chicken, Beijing Fatty Chicken and Luyuan Chicken. The second cluster included Chahua Chicken, Tibetan Chicken, Xianju Chicken and Baier Chicken. Gushi Chicken formed a separate cluster and demonstrated a long distance when comparing with other chicken populations.

Development of microsatellite markers for Hosta capitata (Asparagaceae) and amplification in related taxa

  • Microsatellite markers were developed as a tool for phylogeographic studies of Hosta capitata. We also assessed cross-amplification in species closely related to Hosta capitata. We produced 28 polymorphic microsatellite markers by mapping 300 bp paired-end reads obtained from Illumina MiSeq data of H. capitata. In H. capitata, the number of alleles per locus ranged from 1 to 13. Observed and expected heterozygosity ranged from 0.000 to 0.844 and 0.000 to 0.832, respectively. Additionally, 13 loci were successfully transferable to the related species of H. minor and H. venusta. These markers will provide a powerful genetic tool not only for elucidating the phylogeographic patterns of H. capitata populations but also for studying the genetic delimitation of H. capitata from its related species.

Establishment of an Individual Identification System Based on Microsatellite Polymorphisms in Korean Cattle (Hanwoo)

  • This study was conducted to establish an individual identification system comprising of 19 microsatellite markers located on different bovine autosomes. The markers were typed on 257 animals from five cattle breeds. In total, 112 alleles were detected from the genotyping of 19 microsatellite markers. The average heterozygosities ranged from 0.292 to 0.824 and the polymorphic information content (PIC) ranged from 0.274 to 0.817 in Hanwoo. We found that there were differences in allele frequencies in Hanwoo when compared with other cattle breeds. The calculated cumulative power of discrimination (CPD) was 99.999% when nine microsatellite loci were used for analysis in the individual identification system. Also the matching probability, the probability that two unrelated animals would show the same genotypes, was estimated to be $0.44{\times}10^{-9}$. Therefore, the nine markers used in this study will be used for individual identification in two million Hanwoo individuals.

Comparative Analysis of the Korean Population of Magnaporthe oryzae by Multilocus Microsatellite Typing

  • Rice blast fungus, Magnaporthe oryzae, inflicts serious damage to global rice production. Due to high variability of this fungal pathogen, resistance of newly-released rice cultivars is easily broken down. To understand the population structure of M. oryzae, we analyzed the genetic diversity of the Korean population using multilocus microsatellite typing. Eleven microsatellite markers were applied to the population of 190 rice isolates which had been collected in Korea for two decades since the 1980's. Average values of gene diversity and allele frequency were 0.412 and 6.5, respectively. Comparative analysis of the digitized allele information revealed that the Korean population exhibited a similar level of allele diversity to the integrated diversity of the world populations, suggesting a particularly high diversity of the Korean population. Therefore, these microsatellite markers and the comprehensive collection of field isolates will be useful genetic resources to identify the genetic diversity of M. oryzae population.

Microsatellite Marker를 이용한 한우 브랜드 집단의 유연관계와 유전적 구조 분석 (The Genetic Relationship between Regional Population of Hanwoo Brands (Korean Cattle) Using Microsatellite Markers)

  • Nine brand populations of Hanwoo cattle were characterized using 11 microsatellite DNA markers. The studied populations were: Ansung, Yangpyang, DaeGwanryeng, Palkongsangkangwoo, Hoengseong, Jangsu, Sumjinkang, Hadong, Nam-hae. The observed heterozygosity, expected heterozygosity, and polymorphism information content were calculated. Allele frequencies were calculated and used for the characterization of each brand population and to study their genetic relationships. Genetic distances were estimated using Nei's DA genetic distance and the resultant DA matrix was used in the construction of phylogenetic trees. The NJ tree showed that Ansung and Yangpyang, Sumjinkang and Jangsu, Namhae and Ha-Dong are closely related and are considered to have undergone genetic exchange within the same locale. This study will contribute to the local Hanwoo brand industry.

Study on Genetic Diversity of Six Duck Populations with Microsatellite DNA

  • In this study, we investigated the genetic diversity and phylogenetic relationship of six duck populations by employing the genetic polymorphisms of 20 microsatellites. The parameters used in this study included number of alleles, average effective numbers of alleles (E) and average rates of heterozygosity of each population. The results showed that all the microsatellite loci were highly polymorphic except that the locus AJ515896 in Muscovy duck was 0. The average PIC (0.762), average h (0.7843) and average E (5.261) of the six duck populations were all high, indicating that the gene polymorphisms and genetic diversity were high. The test of Hardy-Weinberg equilibrium showed that the six populations in this study were all in Hardy-Weinberg disequilibrium. The F-statistic analysis results showed the range of FST was from 0.0205 (AJ515895) to 0.2558 (AJ515896). The mean FST was 0.0936. Phylogenetic study revealed that Peking duck (Z1 and Z4), Shaoxing duck, Cherry Valley duck and Aobaixing duck were clustered in one group, while the Muscovy duck was clustered in one group alone. The phylogenetic relationships among different populations were in accordance with their breeding history and distribution. Our data suggested that the 20 microsatellite loci were effective markers for analysis of genetic relationships among duck populations.
