Non-negligible Occurrence of Errors in Gender Description in Public Data Sets

  • Due to advances in omics technologies, numerous genome-wide studies on human samples have been published, and most of the omics data with the associated clinical information are available in public repositories, such as Gene Expression Omnibus and ArrayExpress. While analyzing several public datasets, we observed that errors in gender information occur quite often in public datasets. When we analyzed the gender description and the methylation patterns of gender-specific probes (glucose-6-phosphate dehydrogenase [G6PD], ephrin-B1 [EFNB1], and testis specific protein, Y-linked 2 [TSPY2]) in 5,611 samples produced using Infinium 450K HumanMethylation arrays, we found that 19 samples from 7 datasets were erroneously described. We also analyzed 1,819 samples produced using the Affymetrix U133Plus2 array using several gender-specific genes (X (inactive)-specific transcript [XIST], eukaryotic translation initiation factor 1A, Y-linked [EIF1AY], and DEAD [Asp-Glu-Ala-Asp] box polypeptide 3, Y-linked [DDDX3Y]) and found that 40 samples from 3 datasets were erroneously described. We suggest that the users of public datasets should not expect that the data are error-free and, whenever possible, that they should check the consistency of the data.

A Study on Recent Trends in Building Linked Data for Overseas Libraries: Focusing on Published Datasets, Reused Vocabulary, and Interlinked External Datasets (해외 도서관 링크드 데이터 구축의 최근 동향 연구 - 발행 데이터세트, 재사용 어휘집, 인터링킹 외부 데이터세트를 중심으로 -)

  • In this study, LD construction cases of overseas libraries were analyzed with focus on published datasets, reused vocabulary, and interlinked external datasets, and based on the analysis results, basic data on LD construction plans of domestic libraries were obtained. As a result of the analysis of 21 library cases, overseas libraries have established a faithful authority LD and conducted new services using published LDs. To this end, overseas libraries collaborated with other libraries and cultural institutions within the region, within the country, and nationally under the leadership of the library, and based on this cooperation, a specialized dataset was published. Overseas libraries used Schema.org to increase the visibility of published LDs, and used BIBFRAME for subdivision of description to define various entities and build LDs based on the defined entities. Overseas libraries have utilized various defined entities to link related information, display results, browse, and download in bulk. Overseas libraries were interested in the continuous up-to-date of interlinked external datasets, and directly utilized external data to reinforce catalog information. In this study, based on the derived implications, points to be considered when issuing LDs by domestic libraries were proposed. The research results can be used as basic data when future domestic libraries plan LD services or upgrade existing services.

  • For the use of computer to store, modify and retieve technical data, GT coding system has been considered as one of the effective methods. Effective data management is important for Computer Intergrated Manufacturing. Based on actual data obtained from a hand-tool maker, a die/tool coding system is developed as an example and its data base is designed susing a linked list structure. It is suggested that industries use this method to make their own data base.

  • The purpose of this study is to present technical elements to improve the data utilization of the ISNI Korea Consortium, which is operated by the National Library of Korea, which is responsible for the registration of Korean names. The ISNI Korea Consortium aims to register various creation-related information in addition to bibliographic-related individual and organization name information. To this end, this study examines the ISNI Korea consortium, which is a data provider's consultative body, among other things, the metadata status of copyright organizations and the linked data specification of ISNI. As a result, data acquisition, refining, storage, identifier management, consortium metadata management, five in total, and RDF data management (repository) in terms of linked data, RDF data issuance, RDF data retrieval, RDF data inquiry, RDF data Eight technical elements, including download, ontology inquiry, standard term inquiry and mapping information management, were derived.

Generating and Controlling an Interlinking Network of Technical Terms to Enhance Data Utilization (데이터 활용률 제고를 위한 기술 용어의 상호 네트워크 생성과 통제)

  • As data management and processing techniques have been developed rapidly in the era of big data, nowadays a lot of business companies and researchers have been interested in long tail data which were ignored in the past. This study proposes methods for generating and controlling a network of technical terms based on text mining technique to enhance data utilization in the distribution of long tail theory. Especially, an edit distance technique of text mining has given us efficient methods to automatically create an interlinking network of technical terms in the scholarly field. We have also used linked open data system to gather experimental data to improve data utilization and proposed effective methods to use data of LOD systems and algorithm to recognize patterns of terms. Finally, the performance evaluation test of the network of technical terms has shown that the proposed methods were useful to enhance the rate of data utilization.

An Efficient Visualization Technique of Large-Scale Nodes Structure with Linked Information

  • This study is to suggest a visualization technique to display the relations of associated data in an optimal way when trying to display the whole data on a limited space by dealing with a large amount of data with linked information. For example, if you track an IP address through several steps and display the data on a screen, or if you visualize the human gene information on a 3-dimensional space, then it becomes even easier to understand the data flow in such cases. In order to simulate the technique given in this study, the given algorithm was applied to a large number of nodes made in a random fashion to optimize the data and we visually observed the result. According to the result, the technique given in this study is more efficient than any previous method in terms of visualization and utilizing space and allows to more easily understand the whole structure of a node because it consists of sub-groups.

  • The 4'-aminomethyl-4,5',8-trimethylpsoralen (AMT) has been used as intercalating DNA binding drugs in the photo-chemotherapy of skin diseases. The conformation and stability of DNA octamer duplex, $d(GGGTACCC)_2$, cross-linked with AMT has been studied by NMR spectroscopy. All the proton resonances of the psoralen cross-linked octamer were assigned and meting temperature studies were carried out based on the assignment of the proton resonances. The aromatic proton chemical shift data suggest that the conformation of the helix cross-linked with psoralen is destabilized more to furanside of the psoralen. possibly due to the protrusion of the aminomethyl side chain of the psoralen.

A Study on the Extension of Disaster Safety Information Service based on Linked Open Data (LOD기반의 재난안전 정보서비스 확장에 관한 연구)

  • This study aims to propose disaster safety information service model based on LOD for effective management and dissemination of the information. To achieve the aim of this study, current state of disaster safety information was analyzed through online search and face-to-face interviews, and then the information was divided into 6 types. Finally, this study proposed specific process of building disaster safety information LOD service with considerations reflecting the information characteristics. The process for building LOD was based on Guidelines for Building Linked Data written by National Information Society Agency. Especially, ontology concept model was defined by using standard lexical resources and modeling tools based on 6 types of disaster safety information, and classes and properties were proposed. The results of this study will make disaster safety information more useful for common people.

A study of Reference Model of Smart Library based on Linked Open Data (링크드오픈데이터 기반 스마트 라이브러리의 참조모델에 관한 연구)

  • In recent years, smart technology has been applied to various information system fields. Especially, traditional library service area is changing to Smart-Library from Digital-Library. In this environment are need to library service software platform for supporting variety content, library services, users and smart-devices. Due to this, existing library service has a limitation that inhibits semantic interoperability between different heterogeneous library systems. In this paper, we propose Linked-Open-Data based smart library as an archetype of future-library system that provide a variety content and system interaction and integration of services. It is an innovative system of the cutting-edge information intensive. Therefore, we designed system environments according to various integration requirements for smart library based on Linked-Open-Data. And, we describe the functional requirements of smart-library systems by considering the users' demands and the eco-systems of information technology. In addition, we show the reference framework, which can accommodate the functional requirements and provide smart knowledge service to user through a variety of smart-devices.

Linkage Expansion in Linked Open Data Cloud using Link Policy (연결정책을 이용한 개방형 연결 데이터 클라우드에서의 연결성 확충)

  • This paper suggests a method to expand linkages in a Linked Open Data(LOD) cloud that is a practical consequence of a semantic web. LOD cloud, contrary to the first expectation, has not been used actively because of the lack of linkages. Current method for establishing links by applying to explicit links and attaching the links to LODs have restrictions on reflecting target LODs' changes in a timely manner and maintaining them periodically. Instead of attaching them, this paper suggests that each LOD should prepare a link policy and publish it together with the LOD. The link policy specifies target LODs, predicate pairs, and similarity degrees to decide on the establishment of links. We have implemented a system that performs in-depth searching through LODs using their link policies. We have published APIs of the system to Github. Results of the experiment on the in-depth searching system with similarity degrees of 1.0 ~ 0.8 and depth level of 4 provides searching results that include 91% ~ 98% of the trustworthy links and about 170% of triples expanded.
