Currently, there is a lack of genetic markers capable of effectively detecting polymorphisms in Clematis. Therefore, we developed new markers to investigate inter- and intraspecific diversity in Clematis. Based on the complete chloroplast genome of Clematis terniflora, simple sequence repeats were explored and primer pairs were designed for all ten adequate repeat regions (cpSSRs), which were tested in 43 individuals of 11 Clematis species. In addition, the nuclear ITS region was sequenced in 11 Clematis species. Seven cpSSR loci were found to be polymorphic in the genus and serve as markers that can distinguish different species and be used in different genetic analyses, including cultivar identification to assist the breeding of new ornamental cultivars.
Molecular authentication and genetic polymorphism of Korean ginseng cultivars and accessions were investigated using ISSR (inter-simple sequence repeat amplification) markers. Five primers among 56 produced clear and reproducible DNA fragments among seven cultivars and accessions. A total of 43 bands ranging from 250 bp to 1,700 bp from five primers were scored. Average number of bands per primer was 8.6 and only nine bands were polymorphic across the six Panax ginseng from Korea. Especially Chunpoong cultivar exhibited the highest level of polymorphism, whereas other accessions did not showed almost any polymorphism. Consequently, these ISSR markers will be available to differentiate Chunpoong cultivar from other major Korean ginseng cultivars and accessions, such as Yunpoong, Hwangsukjong and Jakyungjong, at the DNA level.

We investigated the genetic diversity of an endemic rare species, Forsythia ovata Nakai by examining 93 ISSR amplicons in 84 individuals distributed among five populations. The overall percentage of polymorphic ISSR amplicons was 54.8% and mean number of amplicons per ISSR primer was 6.6. The amount of genetic diversity was relatively lower than other shrub species. The Mt. Seokbyeong and Mt. Seorak B populations had the highest level of genetic diversity. Although the Seokgae-jae population had the lowest level of genetic diversity, the population was genetically the most distinctive from the other populations. About 30.6% of the total variation was allocated between five populations, which was slightly higher than other shrub species. Such a pattern of genetic variation may have resulted from the limited distribution and small population sizes of F. ovata. The UPGMA dendrogram based on Nei's genetic distance showed some decisive geographic patterns. These results suggest that, in addition to the preservation of the natural stands, the conservation of larger number of populations with small number of individuals per population is more effective for the dynamic ex situ conservation and for maintaining the genetic diversity of F. ovata than smaller number of populations with large number of individuals.
Safflower (Carthamus tinctorius L.) is a herb primarily distributed throughout in the world. We have used the inter-simple sequence repeats (ISSR) technique to investigate the phylogenetic relationships and genetic diversity of C. tinctorius. Of all germplasms, 88.7% were polymorphic among all germplasms. Mean genetic diversity within germplasms was very low (0.048). The Turkey germplasm had the highest expected diversity (0.082) and Australia germplasm was the lowest (0.020). These values indicate that most of the genetic diversity of safflower is found among germplasms and there is a high among-germplasm differentiation. We found eight phenetic bands for determining the specific marker of germplasm with SCAR markers. The regions of the Mediterranean Sea and India may be the most probable candidates for the origin of safflower. The tree showed four major clades: (1) European germplasms, (2) Azerbaijan, Egypt, and Ethiopia, (3) Australia, and (4) America.
Fifty two Macrophomina phaseolina isolates were recovered from 24 host plant species through the 14 Iranian provinces. All isolates were confirmed to species using species-specific primers. The colony characteristics of each isolate were recorded, including chlorate phenotype, relative growth rate at $30^{\circ}C$ and $37^{\circ}C$, average size of microsclerotia, and time to microsclerotia formation. The feathery colony phenotype was the most common (63.7%) on the chlorate selective medium and represented the chlorate sensitive phenotype of the Iranian Macrophomina phaseolina population. Meantime, inter simple sequence repeats (ISSR) Markers were used to assess the genetic diversity of the fungus. Unweighted pair-group method using arithmetic means (UPGMA) clustering of data showed that isolates did not clearly differentiate to the specific group according to the host or geographical origins, however, usually the isolates from the same host or the same geographic origin tend to group nearly. Our results did not show a correlation between the genetic diversity based on the ISSR and phenotypic characteristics. Similar to the M. phaseolina populations in the other countries, the Iranian isolates were highly diverse based on the phenotypic and the genotypic characteristics investigated and needs more studies using neutral molecular tools to get a deeper insight into this complex species.
The genetic diversity and the genetic relationship among 30 genetic resources of T. officinale and T. coreanum collected from 20 regions in Korea were evaluated by using ISSR markers. Out of 127 loci detected overall, 122 were identified to be polymorphic with a rate of 96.0% at the 30 individuals. The intraspecific polymorphism between T. officinale and T. coreanum was 92.6% and 88.2%, respectively. The genetic similarity matrix (GSM) revealed a wide range of variablility among the 30 accessions, spanning from 0.179 to 922. According to the clustering analysis, different species T. officinale and T. coreanum, were divided into independent groups and all of the accessions could be classified into 7 categories. Especially, all of the mountain collected accessions belonged to independent groups. The study findings indicate that T. officinale and T. coreanum accessions have a high genetic diversity and accordingly carry a germ-plasm qualifying as good genetic resources for breeding.

The genetic diversity of two subpopulations of Corynandra chelidonii, one of terrestrial and the other of aquatic environments, was measured with molecular markers, such as start codon targeted (SCoT), inter simple sequence repeats (ISSR), and random amplification of polymorphic DNA (RAPD). The traditional morphological traits such as habitat, habit, leaf morphology, the colour of the sepals and petals, number of stamens, and seed morphology formed the base for their realization as two varieties, C. chelidonii var. pallae and C. chelidonii var. chelidonii. The polymorphism between the two variants was 100% with the primers SCoT-2 and OPA-1 and 4, while maximum polymorphism was detected with ISSR-2, SCoT-3, and OPA-3. The study used, for the first time, more than one molecular marker to assess the genetic variation underscoring the morphological variation in Corynandra chelidonii (L.f.) Cochrane & Iltis. The study justifies the recognition of the two subpopulations of Corynandra chelidonii from aquatic and terrestrial environments as two distinct varieties, C. chelidonii var. pallae (Reddy & Raju) V.S.Raju and C. chelidonii var. chelidonii, respectively, based on the traditional taxonomic evidence.
Charcoal rot disease, caused by the fungus Macrophomina phaseolina, is one of the most important diseases of Sesame (Sesamum indicum) all over the world. However, the population biology of M. phaseolina is poorly understood. In this study, M. phaseolina isolates from five different regions of Iran (Khuzestan, Fars, Bushehr, Hormozgan, and Kohgiluyeh & Boyer-Ahmad provinces) (n=200) were analyzed for genetic variation using inter simple sequence repeats marker. In total, 152 unique haplotypes were identified among the 200 M. phaseolina isolates, and gene diversity (H=0.46-0.84) and genotypic diversity were high in each of the regions. The structure analysis clustered five Iranian populations into two distinct groups, the individuals from group 1 were assigned to the Bushehr population and the individuals from Khuzestan, Fars, Hormozgan and Kohgiluyeh & Boyer-Ahmad were aggregated and formed group 2. The results matched with genetic differentiation and gene flow among regions. Analyses of the distribution of gene diversity within and among five Iranian populations were 61% and 39%, respectively. Our results showed that infected seeds are thought to be the dominant mechanism responsible for the spreading of the pathogen in southern parts of Iran. In summary, it is essential to have local quarantine and prevent seed exchanges between geographical populations to restrict the dispersal of pathogen over long distances and provide certified seeds in Iran.
The level of genetic diversity and genetic relationships among Korean ring-necked pheasant (Phasianus colchicus karpowi) habitat and subspecies have been investigated based on Inter Simple Sequence Repeat (ISSR) markers. Wild and domesticated Korean ring-necked pheasant, hybrids between domesticated Korean ring-necked and foreign subspecies, and four foreign subspecies; Chinese ring-necked (P. c. torquatus), Melanistic mutant (P. c. mut. tenebrosus), XL White (P. c. mut) and Southern green (P. c. versicolor) were used for comparison. On the basis of the results of AMOV A, 94.08% of genetic diversity in Korean ring-necked was allocated among individuals within habitat differences. Estimate of $\Phi$st, which represents the degree of genetic differentiation among habitats was 5.9%. Based on the dendrogram reconstructed by UPGMA, Yangpyung habitat of the eight habitats turned out to be distinct from others habitat. Interestingly, domesticated Korean ring-necked and hybrid mixture showed closer genetic relationship with four foreign subspecies than Korean ring-necked. As a consequence of AMOVA, 96.63% of genetic diversity in four foreign subspecies was allocated among individuals within subspecies. Estimate of $\Phi$st representing the degree of genetic differentiation among subspecies was 3.4%, which was lower than that among habitats of Korean ring-necked. The lower level of genetic difference among four foreign subspecies showed that these subspecies were genetically closer even though they were morphologically classified into four different subspecies. When seven habitats of Korean ring-necked pheasant and four foreign subspecies were divided into Korean and Foreign Pheasant Groups, respectively, more than 17% of genetic diversity was allocated between groups (about 4% among habitats/subspecies within groups). This observation implied that Korean ring-necked pheasant is genetically quite different from four foreign subspecies. On the basis of cluster analysis, three foreign subspecies (Chinese ring-necked pheasant, Melanistic mutant pheasant, and XL White pheasant) formed a distinct group with domesticated Korean ring-necked pheasant and hybrid mixture at 98% confidence interval.
A linkage map for Japanese red pine (Pinus densiflora) was constructed on the basis of two DNA marker systems of random amplified polymorphic DNAs (RAPDs) and inter-simple sequence repeats (I-SSR). Haploid genomic DNAs were extracted from megagametophyte tissues of 96 individual seeds in a single tree. A total of 98 DNA markers including 52 RAPD markers amplified by 25 primers and 46 I-SSR markers amplified by 18 primers were verified as Mendelian loci showing 1 : 1 segregation in 96 megagametophytes which were ${\chi}^2$-tested at 5% significance level. Of them, 63 segregating loci turned out to be linked into 20 linkage groups by the two-point analysis. However, 35 loci (17 RAPD and 18 I-SSR) of the 98 segregating loci did not coalesced into any linkage groups at a LOD of 3.0. The linked 63 loci were separated by an average distance of about 25.5 cM, which were spanned 1097.8 cM as a whole. The minimum and maximum map distances of the linkage groups were 4.3 cM and 54.9 cM, respectively. Incorporation of I-SSR loi into linkage map of RAPD loci resulted in extended and partially more saturated linkage blocks.
