Biochemical Properties of Second Site Mutation of Human Immunodeficiency Virus Integrase

  • A highly conserved amino acid, glutamic acid (Glu), present at position 152 in the catalytic domain of the human immunodeficiency virus type 1 (HIV-1) integrase (IN) protein has been known to be critical for enzymatic function since substitution of Glu 152 with other residues results in a complete loss of enzymatic activities. In order to better understand the role of Glu 152 as a conserved residue in enzymatic action, intragenic second site mutations have been introduced around residue 152 of a mutant IN (E152A), and their biochemical properties were analyzed in terms of enzymatic activities. Disintegration activities were found to be significantly restored in several second site mutant INs, while integration activities were only recovered weakly. However, endonucleolytic activities were not discovered in all the mutant INs. These findings indicate that the second site mutations can partially restore that catalytic structure of the active site disturbed by the E152A mutation and lead to the regaining of integration and disintegration activities. In addition, it is also suggested that endonucleolytic activity requires a more accurate structure of the catalytic site than that for the integration and disintegration activities.

Characterization of Biochemical Properties of Feline Foamy Virus Integrase

  • In order to study its biochemical properties, the integrase (IN) protein of feline foamy virus (FFV) was overexpressed in Escherichia coli, purified by two-step chromatography, (Talon column and heparin column), and characterized in biochemical aspects. For the three enzymatic reactions of the 3'-processing, strand transfer, and disintegration activities, the $Mn^{2+}$ ion was essentially required as a cofactor. Interestingly, $Co^{2+}$ and $Zn^{2+}$ ions were found to act as effective cofactors, whereas other transition elements such as $Ni^{2+}$, $Cu^{2+}$, $La^{3+}$, $Y^{3+}$, $Cd^{2+}$, $Li^{1+}$, $Ba^{2+}$, $Sr^{2+}$, and $V^{3+}$ were not. Regarding the substrate specificity, FFV IN has low substrate specificities as it cleaved in a significant level prototype foamy virus (PFV) U5 LTR substrate as well as FFV U5 LTR substrate, whereas PFV IN did not. Finally, the 3'-processing activity was observed in high concentrations of several solvents such as CHAPS, glycerol, Tween 20, and Triton X-100, which are generally used for dissolution of chemicals in inhibitor screening. Therefore, in this first report showing its biochemical properties, FFV IN is proposed to have low specificities on the use of cofactor and substrate for enzymatic reaction as compared with other retroviral INs.

Functional Nucleotides of U5 LTR Determining Substrate Specificity of Prototype Foamy Virus Integrase

  • In order to study functional nucleotides in prototype foamy virus (PFV) DNA on specific recognition by PFV integrase (IN), we designed chimeric U5 long terminal repeat (LTR) DNA substrates by exchanging comparative sequences between human immunodeficiency virus type-1 (HIV-1) and PFV U5 LTRs, and investigated the 3'-end processing reactivity using HIV-1 and PFV INs, respectively. HIV-1 IN recognized the nucleotides present in the fifth and sixth positions at the 3'-end of the substrates more specifically than any other nucleotides in the viral DNA. However, PFV IN recognized the eighth and ninth nucleotides as distinctively as the fifth and sixth nucleotides in the reactions. In addition, none of the nucleotides present in the twelfth, sixteenth, seventeenth, eighteenth, nineteenth, and twentieth positions were not differentially recognized by HIV-1 and PFV INs, respectively. Therefore, our results suggest that the functional nucleotides that are specifically recognized by its own IN in the PFV U5 LTR are different from those in the HIV-1 U5 LTR in aspects of the positions and nucleotide sequences. Furthermore, it is proposed that the functional nucleotides related to the specific recognition by retroviral INs are present inside ten nucleotides from the 3'-end of the U5 LTR.

Identification of pol Gene Mutation among BLV Proviruses Found in the Southern Province of Korea

  • Bovine leukemia virus (BLV) is an etiological agent of chronic diseases in cows worldwide. The BLV is one of retroviruses that contain a multi-functional enzyme, reverse transcriptase produced from the pol gene in its genome. We have sequenced some regions in the pol gene of BLV proviruses found in the Southern province of Korea from samples that turned out to be BL V positives by a PCR analysis. On the 5' side of the BLV pol gene (polymerase region), it was found that there were four leucines located at every 7 amino acids. They can form a leucine zipper motif that was not same as the pol gene of Japanese BLV isolate. The sequencing result of the proviral pol gene in Korean-type BLV also revealed some mutations leading to amino acid changes such as $CCT(Pro){\to}CTC(Leu)$, $AAT(Asn){\to}AAA(Lys)$, and non-sensible variations i.e., $TCT(Ser){\to}TCC(Ser)$, $ATT(Ile){\to}ATC(I1e)$ and $ACG(Thr){\to}ACA(Thr)$. On the 3' side of the pol gene (integrase region), some nucleotide sequences were mutated and led to amino acid changes. Among them, a mutation, $GAA(Glu){\to}GAC(Asp)$ occurred in many Korean-type BLV proviruses was very interesting because the amino acid was regarded as one of the most conserved amino acids in the retroviral integrase. It was also notable that the mutation on any leucine residue did not occur, in spite of its frequent appearance.

원조포미바이러스 U5 LTR 말단의 보존적인 잔기의 돌연변이에 대한 인테그라제의 반응성 (Reactivity of Prototype Foamy Virus Integrase to the Mutants of the Highly Conserved Terminal Sequence of U5 LTR)

  • The long terminal repeat (LTR) of retroviral DNA genome plays an important role in the integration process by providing substrate recognition site for viral integrase (IN). The dinucleotide CA near the 3'-end of the LTR termini is completely conserved among retoviruses. In order to study specificity of interaction between prototype foamy virus (PFV) IN and its U5 LTR DNA, the effect of mutagenesis of the CA sequence was investigated by studying reactivity of PFV IN to the mutant LTR substrates. Replacement of only the C or the A allowed 60 to 100% of the reactivity of the wild type LTR substrate. In addition, replacement of the C and the A showed 50 to 80% of the reactivity of the wild type LTR substrate, indicating that PFV IN has less specificity on the conserved CA sequence when it is compared to the other retroviral INs. Therefore it is suggested that PFV IN is less dependent on the conserved sequence of LTR termini for its enzymatic reaction.

박테리오파지 P2-P4 시스템을 위한 벡터 플라스미드 개발과 안정성 (Development of Selectable Vector Plasmid in Bacteriophage P2-P4 System and Its Stability)

  • 박테리오파지 P2-P4 시스템은 바이러스 조립과정 기작 연구를 위한 뛰어난 실험 소재로 연구되어 왔으나, 이 시스템에 유전자 조작상 필수적인 유용한 플라스미드가 없는 관계로 그의 필요성이 대두되고 있다. 본연구에서는 도움파지가 없을 때 플라스미드 상태로 존재하는 P4 ash8 (sid71)을 시작물질로, 항생제 내성 유전자를 도입하여 선택성을 줄 목적으로 P4 파지 증식에 불필요한 P4 DNA 단편을 pUC4-K 플라스미드의 kmr(kanamycin resistance) 유전자로 치환하여 P4 ash8(sid71) kmr을 생성하였다. 이 플라스미드는 박테리오파지 P2로 induction하여 박테리오파지 P4 상태로 증식시킬 수 있게 그 genome 크기를 조정하였으며, 파지 상태로 전환된 것을 burst size 결정 및 CsCl 부양 균등밀도 편차실험을 통해 입증하였다. 생성된 P4 플라스미드 유도체를 유전자 조작하여 P4의 integrase 기능을 잃은 변이체를 쉽게 만들 수 있었으며, 역시 박테리오파지 P4 상태로 증식시킬 수 있었다. 이러한 변이체 플라스미드의 안정성 실험을 수행하여, P4의 integrase 기능이 지속적인 플라스미드 상태 유지를 위해 필요하다는 것을 보여주었다.

HIV-1 Integrate Inhibitory Phenylpropanoid Glycosides from Clerodendron trichotomum

  • Seven phenylpropanoid glycosides named acteoside (1), acteoside isomer (2), leucosceptoside A (3), plantainoside C (4), jionoside D (5), martynoside (6), and isomartynoside (7) were isolated from Clerodendron trichotomum. Compounds 1 and 2 showed potent inhibitory activities against HlV-1 integrase with $IC_{20}$ values of 7.8 ${\pm}$ 3.6 and 13.7 ${\pm}$ 6.0${\mu}\textrm{M}$, respectively.

A Study on DNA Sequences and Mutation of Integrase Region of Korean-type Bovine Leukemia Virus (BLV) pol Gene

  • Bovine leukemia virus (BLV) is a causative agent for lymphoma disease in cattle including cows worldwide. BLV shares similar virion structure and characteristics with other retroviruses. The pol gene of the BLV genome produced reverse transcriptase (RT) and integrase (IN) for important roles for BLV genome integration into host cell chromosomes that is known to be coded in the 3' side of the BLV pol gene (one third portion). In this study, we have sequenced 978 bp in the 3' side of the BLV pol gene from BLV 10C3 in order to determine the BLV IN region of it. And we compared it to the nucleotide sequences of an Australian BLV isolate. As a result, nucleotide sequences of the IN region of the Korean-type BLV pol gene were mutated at a rate of 3.7%. We can confirm that the typical mutations are such as Arg (AGG) $\rightarrow$ Lys (AAG), Thr (ACG) $\rightarrow$ Met (ATG), Ile (ATT) $\rightarrow$ Val (GTT), Asn (ACC) $\rightarrow$ His (CAC), Phe (TTT) $\rightarrow$ Leu (TTG) and Asn (ACC) $\rightarrow$ Asp (GAC). From the analysis of the sequencing data, we were able to determine the zinc-finger-like "HHCC" motif in the amino terminus of BLV IN, that was H-$X_3$-H-$X_{25}-C-X_2$-C. It was also found the DD35E motif in the IN catalytic domain as D-$X_{56}$-D-$X_{35}$-E. It fits very well to the consensus sequences of retroviral IN as well as HHCC motif.
