Molecular Systematics of Korean Cobitids Based on Mitochondrial Cytochrome b Sequence

  • We compared the complete mitochondrial cytochrome b gene sequences of Korean and European cobitids to provide independent evidence for assessment of systematic and biogeographic relationships of species in the genus Cobitis. The data suggested monophyly of the genus Cobitis and the inclusion of Korean Cobitis species within the group having one lamina circularis, a primitive condition. Also, all the phylogenetic analyses using maximum parsimony, maximum likelihood, and neighbor joining methods showed a monophyletic relationship among Cobitis. The basal position of the Caspian C. cf. sibirica reported here reflects the eastern Asiatic origin cf. the European Cobitis and establishes C. cf. sibirica as an independent lineage. The Korean C. pacifica diverged next to C. cf. sibirica in basal group from the genus Cobitis. This result is in agreement with the hypothesized Asiatic origin of some European freshwater fish lineages. The phylogenetic relationships in this study showed a close affinity between C. zanadreai and C. sinensis. Two new species, C. tetralineata and C. pacifica in Korea also are closely related to monophyletic group clustering the type species of the Acanestrinia subgenus (C. elongata) with all the endemic Italian species (C. bilineata and C. zanandreai). This may suggest that the affinity between the Korean and Danubian-Italian imply genetic convergence or genetic plesiomorphic state between allopatric species that are separated for the Miocene. The mtDNA-based phylogeny for the species of the genus Cobitis from Kores and Europe permits phylogenetic assessment of the morphological transitions of Iamina circularis.

RAPD분석에 의한 미선나무속의 분류학적 연구 (A taxonomic study of Abeliophyllum Nakai (O1eaceae) based on RAPD analysis)

  • 물푸레나무과의 미선나무는 한국고유속 단일종으로 열매의 형태와 꽃의 색 등과 같은 외부형태학적 특징에 의해 근연속인 개나리속과 구별된다. 미선나무는 꽃의 색과 시과의 형태에 따라 여러개의 종내분류군들이 보고되어 있지만, 이들의 분류학적정체성과 계급의 설정 등에 관하여는 학자들간에 많은 논란이 있다. 본 연구에서는 RAPD 분석을 실시하여 이를 토대로 미선나무의 종내분류군들의 한계를 규명하고 집단간의 유전적 다형현상과 유연관계를 논의 하고자 하였다. 16개의 random primer를 이용한 효소중합반응을 실시하여, 70개의 공통적인 band를 포함하여 212개의 표식인자가 관찰되었고, 그 결과는 Nei의 유전적거리를 이용하여 분석하였다. 분류군간에는 0.108에서 0.321의 유전적 변이가 관찰되었고, UPGMA에 의한 군집분석을 통하여 동일분류군보다는 몇몇 지역집단간에 유집군이 형성되었으며, 종내분류군간에 는 뚜렷한 연속성이 관찰되지 않았다. RAPD분석 결과는 미선나무의 종내분류군들은 개체변이이고 이를 동일종으로 처리되어야 한다는 의견을 지지하고 있다. 또한, RAPD분석은 미선나무 집단이 다양한 유전적 다형성을 지닌 높은 유전자 푸울을 유지하고 있다는 것을 확인하는데 매우 유용하였다.

Single nucleotide polymorphism-based analysis of the genetic structure of the Min pig conserved population

  • Objective: The study aims to uncover the genetic diversity and unique genetic structure of the Min pig conserved population, divide the nucleus conservation population, and construct the molecular pedigree. Methods: We used KPS Porcine Breeding Chip v1 50K for SNP detection of 94 samples (31♂, 63♀) in the Min pig conserved population from Lanxi breeding Farm. Results: The polymorphic marker ratio (PN), the observed heterozygosity (Ho), and the expected heterozygosity (He) were 0.663, 0.335, and 0.330, respectively. The pedigree-based inbreeding coefficients (FPED) was significantly different from those estimated from runs of homozygosity (FROH) and single nucleotide polymorphism (FSNP) based on genome. The Pearson correlation coefficient between FROH and FSNP was significant (p<0.05). The effective population content (Ne) showed a continuously decreasing trend. The rate of decline was the slowest from 200 to 50 generations ago (r = 0.95), then accelerated slightly from 50 to 5 generations ago (1.40

조록싸리 종내분류군과 잡종의 분류학적 연구 (Taxonomic study on infraspecific taxa of Lespedeza maximowiczii and hybrids with related species)

  • 조록싸리(Lespedeza maximowiczii) 내에 많은 종내분류군들 및 근연분류군과의 잡종들이 기록되었지만, 이들의 분류학적 실체에 대해서는 학자들간에 이견이 있다. 본 연구는 조록싸리와 근연분류군간 잡종인 지리산싸리(L. chiisanensis), 진도싸리(L. patentibicolor) 및 조록싸리의 종내분류군인 털조록싸리(var. tomentella), 늦싸리(var. elongata), 삼색싸리(var. tricolor)의 실체를 규명하기 위해, 외부형태를 관찰하고 microsatellite를 이용하여 유전적 구조를 분석하였다. 연구 결과 털조록싸리와 늦싸리의 꽃과 잎의 형태는 조록싸리의 변이폭에 속했고, 유전적으로도 두 분류군이 조록싸리와 같이 묶였다. 삼색싸리는 꽃의 구조와 색에서 근연종인 L. buergeri와 유사한 반면 소엽 정단부와 소포엽의 형태는 조록싸리와 가까웠다. 유전적 구조에서도 삼색싸리의 개체들은 조록싸리와 L. buergeri의 계통이 혼합된 형태를 보이거나(K = 3), 독립되었다(K = 5). 잡종들의 경우, 지리산싸리의 꽃과 잎의 형태는 조록싸리와 구별되지 않는 반면, 진도싸리의 꽃 형질은 싸리(L. bicolor)의 변이폭에 속했는데, 유전적 계통도 각각 조록싸리와 싸리로 지정되었다. 본 연구결과를 종합하여 저자들은 털조록싸리와 늦싸리를 조록싸리의 품종, f. friebeana (Schindl.) D. P. Jin, J. W. Park & B. H. Choi로 처리하였는데, 이는 L. friebeana가 var. tomentella 보다 먼저 발표되었기 때문이다. 또한 삼색싸리는 독립종, L. tricolor (Nakai) D. P. Jin, J. W. Park & B. H. Choi 로 처리하였고, 지리산싸리는 조록싸리의 이명으로 처리하였다. 한편 진도싸리는 싸리의 이명으로 판단된다.

Mitochondrial DNA Diversity and Origin of Red Chittagong Cattle

  • To determine the origin and genetic diversity of Red Chittagong (RC) cattle in Bangladesh, we analyzed mitochondrial DNA displacement loop (D-loop) sequences of 48 samples along with 22 previously published sequences from Bos indicus and Bos taurus breeds. Twenty five haplotypes were identified in RC cattle that were defined by 44 polymorphic sites and nucleotide diversity was $0.0055{\pm}0.0026$. The estimated sequence divergence times between RC and other zebu cattle breeds studied ranged between 22,700-26,900 years before present (YBP) which, it is suggested, predate domestication of RC cattle. Furthermore, it is assumed that introgressions have occurred in this breed mainly from Indian zebu breeds in the recent millennia. The phylogenetic studies showed RC cattle clustered with Bos indicus lineage with two distinct haplogroups representing high genetic variability of this breed. These findings can be used for designing proper breeding and conservation strategies for RC cattle in Bangladesh.

Associations between AT-rich Interactive Domain 5B gene Polymorphisms and Risk of Childhood Acute Lymphoblastic Leukemia: a Meta-analysis

  • Previous genome-wide association studies (GWAS) have implicated several single nucleotide polymorphisms (SNPs) in the AT-rich interactive domain 5B (ARID5B) gene with childhood acute lymphoblastic leukemia (ALL). However, replicated studies reported some inconsistent results in different populations. Using meta-analysis, we here aimed to clarify the nature of the genetic risks contributed by the two polymorphisms (rs10994982, rs7089424) for developing childhood ALL. Through searches of PubMed, EMBASE, and manually searching relevant references, a total of 14 articles with 16 independent studies were included. Odds ratios (ORs) with 95% confidence intervals (95%CI) were calculated to assess the associations. Both SNPs rs10994982 and rs7089424 showed significant associations with childhood ALL risk in all genetic models after Bonferroni correction. Furthermore, subtype analyses of B-lineage ALL provided strong evidence that SNP rs10994982 is highly associated with the risk of developing B-hyperdiploid ALL. These results indicate that SNPs rs10994982 and rs7089424 are indeed significantly associated with increased risk of childhood ALL.

Molecular Genetic Analysis of Ancient Cattle Bones Excavated from Archaeological Sites in Jeju, Korea

  • Ancient cattle bones were excavated from archaeological sites in Jeju, Korea. We used molecular genetic techniques to identify the species and establish its relationship to extant cattle breeds. Ancient DNA was extracted from four sources: a humerus (Gonae site, A.D. 700-800), two fragments of radius, and a tooth (Kwakji site, A.D. 0-900). The mitochondrial DNA (mtDNA) D-loop regions were cloned, sequenced, and compared with previously reported sequences of various cattle breeds (9 Asian, 8 European, and 3 African). The results revealed that these bones were of the breed, Bos taurus, and a phylogenetic tree indicated that the four cattle bones formed a monophyletic group with Jeju native black cattle. However, the patterns of sequence variation and reports from archaeological sites suggest that a few wild cattle, with a different maternal lineage, may have existed on Jeju Island. Our results will contribute to further studies of the origin of Jeju native cattle and the possible existence of local wild cattle.

  • Bacillus anthracis(Ba) is a Gram-positive spore-forming bacterium that causes the disease anthrax. The feature of Ba is the presence of two large virulence plasmids, pXO1 and pXO2. Molecular genotyping of Ba has been difficult to the lack of polymorphic DNA marker. Ba isolated from Korea has been genotyped using various nucleotide analysis methods, such as 16s rDNA sequencing and multiple-locus variable-number tandem repeat (MLVA) analysis. We identified genotypes that represent a genetic lineage in the B1 cluster. This study emphasized the need to perform molecular genotyping when attempting to verify a strain-specific Ba.

Complete Mitogenome of the Russian Sturgeon Acipenser gueldenstaedtii (Acipenseriformes; Acipenseridae)

  • Sturgeons and paddlefishes are frequently referred to as 'living fossils' among the actionpterygian lineage. They are increasingly facing threats to their existence because of various anthropogenic pressures. In this study, we present the complete mitogenome sequence of the Russian sturgeon Acipenser gueldenstaedtii (Acipenseriformes; Acipenseridae). The mitogenome showed highly homogeneous molecular features compared to previously known vertebrate mitogenomes. Phylogenetic tree inferred from concatenated protein-coding and tRNA genes unambiguously revealed the monophyly of A. gueldenstaedtii, Acipenser stellatus, and Huso huso. Genetic information of the endangered A. gueldenstaedtii will provide baseline data needed to develop molecular markers for stock identification and assessment of population diversity and also to develop future conservation strategies.

The Role of Lozenge in Drosophila Hematopoiesis

  • Drosophila hematopoiesis is comparable to mammalian differentiation of myeloid lineages, and therefore, has been a useful model organism in illustrating the molecular and genetic basis for hematopoiesis. Multiple novel regulators and signals have been uncovered using the tools of Drosophila genetics. A Runt domain protein, lozenge, is one of the first players recognized and closely studied in the hematopoietic lineage specification. Here, we explore the role of lozenge in determination of prohemocytes into a special class of hemocyte, namely the crystal cell, and discuss molecules and signals controlling the lozenge function and its implication in immunity and stress response. Given the highly conserved nature of Runt domain in both invertebrates and vertebrates, studies in Drosophila will enlighten our perspectives on Runx-mediated development and pathologies.
