효모 탐색을 위한 Pyrolysis Mass Spectrometry의 활용 (Application of Pyrolysis Mass Spectrometry on Yeast Screening)

  • To develop the effective microbial screening method, pyrolysis mass spectrometry (PyMS) fingerprinting was evaluated as a tool that discriminate various yeast strains. The target yeast strains were isolated from industrial wastewater. Seventeen environmental isolated yeast strains were examined by pyrolysis mass spectrometry and sequencing analysis of the large subunit rRNA gene D1/D2 region. The PyMS results were compared with those of sequencing analysis. Taxonomic correlations were observed between the PyMS data and the sequencing results. It was concluded that PyMS provides a rapid, reliable and cost-reducing method for discrimination of the yeast strains.

The New LM-PCR/Shifter Method for the Genotyping of Microorganisms Based on the Use of a Class IIS Restriction Enzyme and Ligation-Mediated PCR

  • This study details and examines a novel ligation-mediated polymerase chain reaction (LM-PCR) method. Named the LM-PCR/Shifter, it relies on the use of a Class IIS restriction enzyme giving restriction fragments with different 4-base, 5' overhangs, this being the Shifter, and the ligation of appropriate oligonucleotide adapters. A sequence of 4-base, 5' overhangs of the adapter and a 4-base sequence of the 3' end of the primer(s) determine a subset of the genomic restriction fragments, which are amplified by PCR. The method permits the differentiation of bacterial species strains on the basis of the different DNA band patterns obtained after electrophoresis in polyacrylamide gels stained with ethidium bromide and visualized in UV light. The usefulness of the LM-PCR/Shifter method for genotyping is analyzed by a comparison with the restriction endonuclease analysis of chromosomal DNA by the pulsed-field gel electrophoresis (REA-PFGE) and PCR melting profile (PCR MP) methods for isolates of clinical origin. The clustering of the LM-PCR/Shifter fingerprinting data matched those of the REA-PFGE and PCR MP methods. We found that the LM-PCR/Shifter is rapid, and offers good discriminatory power and excellent reproducibility, making it a method that may be effectively applied in epidemiological studies.

Susceptibility Testing of Helicobacter pylori to Metronidazole and DNA Fingerprints of Resistant Strains in Singapore

  • Susceptibility of 61 strains of Helicobacter pylori to metronidazole was examined by both the disk diffusion method using a cut-off of 15㎜ for resistance and the E test with a cut-off of 8㎎/l. The MIC/sub 50/ and MIC/sub 90/ by the E test were 2 ㎎/l and 256㎎/l, respectively. Metronidazole resistance was found in 22 (36%) out of the 61 H. pylori strains by the E test and in three additional strains by the disk diffusion method. Amongst the latter three isolates, the MICs by the E test were 4 ㎎/l, 6㎎/l, and 6㎎/l, respectively. These figures are one log₂ or half log₂ dilution lower than the cut-off of 8㎎/l recommended as resistance for the E test. All 22 metronidazole resistant H. pylori isolates by the E test that were subjected to random amplified polymorphic DNA (RAPD) fingerprinting showed different DNA fingerprints. Interestingly, >90% of resistant isolates possess two common DNA bands of 0.4 and 0.9 kb. This study demonstrates that the results of the disk diffusion method for testing H. pylori susceptibility to metronidazole correlates well with that of the E test. The criteria for interpretation need to be internationally standardized so that the results from different centers can be compared.

  • Objectives : Our research purpose is to establish the standard identification analysis on C. officinale and L. chuanxiong in Korea and China by PCR-mediated fingerprinting. Methods : The Restriction Fragment Length Polymorphism (RFLP) and Randomly Amplified Polymorphic DNA (RAPD) method was used on Internal Transcribed Spacer (ITS) regions and rbcL regions to compare and discriminate genes extracted from crude drugs as C. officinale and L. chuanxiong in Korea and China. Results : L. chuanxiong Korea and China have very similar polymorphism, whereas L. chuanxiong in Korea and C. officinale have very different polymorphism in RFLP. And restriction enzymes AluI and SacI forms the specific fragment band only in C. officinale, they can be used as RFLP marker on ITS regions to discriminate among the species. Conclusions : The results could be applied in discriminating crude drugs among C. officinale and L. chuanxiong in Korea and China. Also they could be used in controlling drug quality, preserving medicinal plants, and improving plant description.

  • This study was conducted to analyze genetic characteristics of Korean Native Chicken three lines classified on the basis of the feather color and appearance (Red, Yellow, and Black) using DNA fingerprinting method. To estimate the genetic relatedness among breeds and similarities within breeds, we collected blood samples from Korean Native Chicken (KNC), Rhode Island Red (RIR), White Leghorn (WL), and Cornish(CN) and obtained genomic DNA from the blood of 10 individuals randomly selected within the breeds and lines. The genomic DNA samples were digested with restriction enzymes (Hinf J, Hae Ill) and hybridized with various probes (Jeffreys' probes 33.15, 33.6 and M13) after Southern transfer. Genetic similarities within breeds were characterized by band sharing (BS) value, estimated by the DFP band pattern between the pair of lanes. BS values within WL, RIR, and KNC were 0.82, 0.70 and 0.56, respectively. Relative genetic diversity (BS value) of KNC was higher than those two breeds (WL, RIR). Estimation of genetic similarity between KNC lines and control breed (RIR) was 0.32, whereas similarity within KNC lines (6 groups) was 0.50. In this analysis, KNC was showed to have a highly genetic diver-sity at the DNA level, and to be closer in genetic distance to RIR (0.67) than any other breeds.

Efficient Kernel Based 3-D Source Localization via Tensor Completion

  • Source localization in three-dimensional (3-D) wireless sensor networks (WSNs) is becoming a major research focus. Due to the complicated air-ground environments in 3-D positioning, many of the traditional localization methods, such as received signal strength (RSS) may have relatively poor accuracy performance. Benefit from prior learning mechanisms, fingerprinting-based localization methods are less sensitive to complex conditions and can provide relatively accurate localization performance. However, fingerprinting-based methods require training data at each grid point for constructing the fingerprint database, the overhead of which is very high, particularly for 3-D localization. Also, some of measured data may be unavailable due to the interference of a complicated environment. In this paper, we propose an efficient kernel based 3-D localization algorithm via tensor completion. We first exploit the spatial correlation of the RSS data and demonstrate the low rank property of the RSS data matrix. Based on this, a new training scheme is proposed that uses tensor completion to recover the missing data of the fingerprint database. Finally, we propose a kernel based learning technique in the matching phase to improve the sensitivity and accuracy in the final source position estimation. Simulation results show that our new method can effectively eliminate the impairment caused by incomplete sensing data to improve the localization performance.

A Model Stacking Algorithm for Indoor Positioning System using WiFi Fingerprinting

  • With the development of IoT and artificial intelligence, location-based services are getting more and more attention. For solving the current problem that indoor positioning error is large and generalization is poor, this paper proposes a Model Stacking Algorithm for Indoor Positioning System using WiFi fingerprinting. Firstly, we adopt a model stacking method based on Bayesian optimization to predict the location of indoor targets to improve indoor localization accuracy and model generalization. Secondly, Taking the predicted position based on model stacking as the observation value of particle filter, collaborative particle filter localization based on model stacking algorithm is realized. The experimental results show that the algorithm can control the position error within 2m, which is superior to KNN, GBDT, Xgboost, LightGBM, RF. The location accuracy of the fusion particle filter algorithm is improved by 31%, and the predicted trajectory is close to the real trajectory. The algorithm can also adapt to the application scenarios with fewer wireless access points.

  • 식물플랑크톤의 동정은 숙련된 전문가에게도 어려운 과제이다. 별 특징없는 외형과 다양한 크기와 종은 형태학적으로 구분하기에 어려움이 있다. 본 연구에서는 미생물 군집의 다양성을 분석하는데 효과적인 fingerprinting 기법인 PCR-DGGE 방법을 사용하여 이런 형태학적 동정의 제한점을 보완하고자 하는데 목적이 있다. 5곳의 호수 샘플로부터 2008년 8월 총 46개의 band를 찾을 수 있었고, 2008년 11월 총 26개 band를 찾을 수 있었다. 이 fingerprint 결과는 각각 다른 샘플링 장소를 비교하는데 용이하였다. 본 연구에서 PCR-DGGE 방법은 북한강 호수들의 플랑크톤 군집의 다양성을 파악하는데 사용되었고, 이 DGGE 기법이 플랑크톤의 동정기법으로써의 가능성을 검토해보았다.

  • 무선 AP 측위 시스템은 기존 GPS 측위 시스템의 단점인 신호 왜곡, 신호 수신 불량을 극복할 수 있다는 장점으로 인하여 연구 및 실용화가 활발히 진행 중이다. 이 시스템의 특징은 실세계에 분포한 AP의 정보를 수집하여 DB화 한 뒤 탐색 되는 AP정보와 비교하여 측위를 진행한다. 수집된 데이터와 DB 데이터의 비교는 핑거 프린트 방식을 활용한다. 핑거 프린트 방식은 확률론적 모델링 방식으로 DB구성 시 한 위치에서 수집되는 데이터를 최대한 많이 얻어내 그 값의 평균값을 저장하여 측위에 사용하는 방식이다. 그러나 평균치를 활용하면 오차가 발생할 확률이 있다. 이러한 오차는 정확한 측위를 배경으로 하는 서비스에는 치명적인 약점이 된다. 본 논문에서는 기존에 사용하고 있는 무선 AP 측위 시스템의 특징에 대하여 설명하고 핑거프린트 적용에 있어서 발생하는 문제점을 해결하기 위한 실외 측위를 위한 AP 정보 이용 방안을 제안한다.

  • GPS 신호가 도달하지 않는 실내 환경에서 위치를 추정하는 연구는 지금까지 많이 이루어져 왔다. 또한 추정 기법도 여러 가지 기법들이 제안되었다. 본 논문에서는 다층 구조의 선박에서 위치를 추정하는 문제를 심도있게 고찰하였고 K-최근접 이웃 알고리즘 기반 Fingerprint 기법에 의한 위치 추정 방법에 대해 알아보았다. Fingerprint 기법을 쓰기 위해 39개의 RP에서 각각 N=100회의 수신신호를 측정함으로써 신뢰성 있는 DB를 구축하였고 이를 토대로 임의의 위치에 있는 단말기의 위치를 추정하는 모의실험을 하였다. 모의실험을 통해 Fingerprint 기법에 의한 위치 추정 성능은 아주 우수함을 알 수 있었다.
