Rice (Oryza sativa) is a major cereal crop that has been developed as a monocot model species. In past decades rice researchers have established valuable resources for functional genomics in rice, such as complete genome sequencing, high-density genetic maps, a full length cDNA database, genome-wide transcriptome data, and a large number of mutants. Of these, rice mutant lines are very important to definitively determine functions of genes associated with valuable agronomic traits. In this review we summarize the progress of functional genomics approaches in rice using T-DNA mutants.

Twenty-seven monogenic rice lines harboring major resistant gene for blast were screened to analyze their resistance spectrum to Korean blast fungus population using 190 isolates collected from 1985 to 2002. Especially, the monogenic line containing Pi-9 gene was screened using 320 isolates. Based on the monogenic lines-blast isolate interactions, the 27 rice lines were classified into 9 groups. The chinese rice cultivar LTH showed susceptible to all the tested isolates. Those lines IRBLz-Fu, ERBL5-M and IRBL9-W harboring Pi-z, Pi-5, and Pi-9, respectively showed broader spectrum of resistance than those rice lines having Pi-19, Pi-7 etc. Interestingly, the Pi-9 gene(IRBL9-W) showed resistance to most isolates collected before 2000, but it showed susceptible reactions to 5% and 20% of blast fungus population in 2001 and 2002, respectively. Population of virulent isolates to Pi-ta, Pi-b, and Pi-7 also were increased in 2002 compared to those before 2000.

Resvestrol has been known to inhibit bacterial and fungal growth in vitro, and can be accumulated in plant to concentrations necessary to inhibit microbial pathogens. Hence, stilbene synthase gene has been used to transform to synthesize resveratrol in heterologous plant species to enhance resistance against pathogens. In the present study, we investigated the antimicrobial activities of resveratrol and piceid to bacterial and fungal pathogens, which causing severe damages to rice plants. In addition, disease resistance was compared between transgenic rice varieties, Iksan 515 and Iksan 526 transformed with stlibene synthase gene and non-transgenic rice varieties, Dongjin and Nampyeong. Minimum inhibitory concentration of resveratrol for Burkolderia glumae was 437.5 ${\mu}M$, and the mycelial growth of Biplaris oryzae was slightly inhibited at concentration of 10 ${\mu}M$. However, other bacterial and fungal pathogens are not inhibited by resveratrol and piceid. The expression of the stilbene synthase gene in Iksan 515 and Iksan 526 did not significantly enhanced resistance against bacterial grain rot, bacterial leaf blight, sheath blight, and leaf blight. This study is the first report on the effect of resveratrol and piceid against pathogens of rice plant, and changes of disease resistance of transgenic rice plants transformed with stilbene synthase gene.
A sequential planting method was developed to screen rice plants with durable resistance against rice blast in a short time, and applied for several years in Korean rice breeding program. In this study, we showed the advantages of a sequential planting method compared to other pathogenicity tests. The correlation analysis among three pathogenicity tests and other factors demonstrated that durable resistance depended on the average of diseased leaf area and the number of compatible pathogens. Significant correlations were found in the nursery test but not in the field test result. In addition, we traced changes in the pathogen population during sequential planting stages through re-isolation of the pathogen. The portion of compatible pathogens was increased during sequential planting. Through this study, we provide an effective sequential planting method and direction of durable resistance in a breeding program.

Rice is a staple crop used by more than 50% of the world's population. However, in rapidly changing climates such as abnormal high temperatures and typhoons, the food security of rice is greatly threatened. Plant factories have the advantage of being able to grow crops regardless of climate change, so they can be a response to climate change. However, in plant factories, crops are grown by placing the culture bed vertically, so shorter crops are more efficient. Therefore, in order to search for genes related to the height of rice, QTL analysis was performed by investigating the plant height of Cheongcheong/Nagdong doubled haploids from 2017 to 2021. Plant height of rice investigated for five years showed a normal distribution, meaning that genes related to rice height are quantitative traits. As a result of QTL analysis, a total of 12 QTLs were detected, and QTLs overlapped for 5 years in RM12285-RM212 on chromosome 1. Also, The QTLs of plant height detected in 2019 has a LOD score of 17.64 in RM12285-RM212 region of chromosome 1. As a result of QTL analysis, 44 height-related genes were searched from the detected chromosomes, and among them, Os01g0757200 in RM 12285-RM212 on chromosome 1 region, named OsGA2ox3q1, were selected as genes related to the height of rice. The relative gene expression level of OsGA2ox3q1 was highly expressed in cultivar with short culm lines, and was low expressed in cultivar with long culm lines. OsGA2ox3q1 can be used to breed semi-dwarf cultivar in rice more efficiently.

Cold stress is one of the most influenced factors to rice yield. In order to identify genes related to cold stress in fertility stage, genome-wide association study (GWAS) was conducted. Cultivated 129 rice germplasm were moved in the growth chamber under the condition of $12^{\circ}C/RH70%$(12h day/12h night when the rice plant was grown in 10 DBH(days before heading). Also, rice plant as control was moved in the green house under condition of $28^{\circ}C/RH70%$(12h day/12h night). After 4 days the plants were moved in a greenhouse. The fertility of rice plant were monitored after the grain were fully grown. The most tolerant rice germplasm to cold stress were Cheongdo-Hwayang-12 and IR38 as 63.1 and 61.8 of fertility and the most recessive rice germplasm were Danyang38 and 8 rice germplasm as 0. As a result of GWAS with re-sequencing data and fertility after cold treatment germplasm using genome association and prediction integrated tool (GAPIT), 99 single-nucleotide polymorphisms (SNPs) were observed by applying a significance threshold of -logP>4.5 determined by QQ plot. With SNPs region, 14 candidate genes responded to cold stress in fertility stage were identified.
Ions deficiency or excess remains one of the critical ground level environmental problems, affecting crop productivity. In this overview, we will discuss an increased application of proteomics technology in addressing this issue using rice (Oryza sativa L.) as a model crop plant. Proteomics analyses have revealed that rice proteome undergoes changes in the proteins composition and expression in response to several ionic stresses, including mineral nutrients (aluminum, nitrogen, and phosphorous) and heavy metals (arsenic, cadmium, and copper). Developed inventory of responsive proteins and their correlation with changes in physiological symptoms and parameters are a major step forward in: (i) better understanding the underlying mechanisms of ionic stresses-triggered responses in rice; (ii) comparative proteomics studies; and (iii) designing a novel strategy to improve crop plants.
