A Rule for Reducing Error Remains in Multicopy Transmission ARQ

  • In ARQ based error control, imperfect error detection leaves error remains on a packet. Aiming for a reduction of error remains in multicopy transmission ARQ system, we propose a rule of requesting a retransmission and deciding a correct copy, (identified as $(m, \;{\sigma})$rule). While the probability of error remains is reduced by the employment of the $(m, \;{\sigma})$ rule at multicopy transmission ARQ, delay and throughput performance may be degraded in comparison with those of conventional single copy transmission ARQ. Thus, we develop an analytical method to evaluate the performance trade-off in multicopy transmission ARQ following the $(m, \;{\sigma})$ rule. From the numerical results obtained by the analytical method, we investigate the effect of channel characteristics on the performance of error remains, packet loss, throughput, and packet delay, and confirm that the adaptability of the $(m, \;{\sigma})$ rule to conform to various QoS requirements with ease.

Attenuated Secretion of the Thermostable Xylanase xynB from Pichia pastoris Using Synthesized Sequences Optimized from the Preferred Codon Usage in Yeast

  • Xylanase has been used extensively in the industrial and agricultural fields. However, the low-yield production of xylanase from native species cannot meet the increasing demand of the market. Therefore, improving the heterologous expression of xylanase through basic gene optimization may help to overcome the shortage. In this study, we synthesized a high-GC-content native sequence of the thermostable xylanase gene xynB from Streptomyces olivaceoviridis A1 and, also designed a slightly AT-biased sequence with codons completely optimized to be favorable to Pichia pastoris. The comparison of the sequences' expression efficiencies in P. pastoris X33 was determined through the detection of single-copy-number integrants, which were quantified using qPCR. Surprisingly, the high GC content did not appear to be detrimental to the heterologous expression of xynB in yeast, whereas the optimized sequence, with its extremely skewed codon usage, exhibited more abundant accumulation of synthesized recombinant proteins in the yeast cell, but an approximately 30% reduction of the secretion level, deduced from the enzymatic activity assay. In this study, we developed a more accurate method for comparing the expression levels of individual yeast transformants. Moreover, our results provide a practical example for further investigation of what constitutes a rational design strategy for a heterologously expressed and secreted protein.

Immunohistochemical Detection of N-myc Gene Product by Using Antiserum Against Synthetic Peptide (항-펩타이드 항체를 이용한 암유전자 N-myc 산물의 면역조직화학적 검출)

  • N-myc, a DNA sequence related to the oncogene c-myc, was found to be amplified in untreated primary neuroblastomas and the amplification appeared to be associated with advanced disease at diagnosis and rapid tumor progression. Synthetic peptides have been useful immunogens for generating antisera and monoclonal antibodies to a number of native proteins. In order to identify myc-related protein in the tumor cells, an antiserum against a synthetic hexapeptide (-Glu-Asp-Ile-Trp-Lys-Lys-), whose sequence corresponds to a part of the exon 2 of oncogene N-myc, was prepared by immunizing a rabbit with BSA-conjugated peptide. After ammonium sulfate precipitation and affinity column chromatography, it appeared to be specific to the peptide. Strong nuclear staining in immunoperoxidase method using this serum was observed in both human promyeloid leukemic cell line, HL-60(containing high c-myc copy number), and human neuroblastoma cell line, LA-N-5 (containing high N-myc copy number), whereas LA351 (human lymphoid cell line) cells did not react with the serum. This reaction was completely abrogated by incubating the antiserum with soluble excess peptide. These data suggest that the protein encoded by N-myc could be localized in the nucleus as c-myc protein and this antiserum can be used to detect myc-related tumor cells in clinical samples and to determine if the N-myc expression correlates with genomic amplification in cell lines, untreated primary tumors, and untreated metastases.

Prevalence and abundance of 9 periodontal pathogens in the saliva of periodontally healthy adults and patients undergoing supportive periodontal therapy

  • Purpose: This study aimed to examine the prevalence and abundance of 9 representative periodontal pathogens in the saliva samples of periodontally healthy subjects (PH) and patients with periodontitis who underwent supportive periodontal therapy (SPT). The age-specific distribution of these pathogens in periodontally healthy individuals was also analyzed. Methods: One hundred subjects (aged >35 years) were recruited (50 each in the PH and SPT groups) between August 2016 and April 2019. The prevalence and abundance of periodontal pathogens in the PH group were compared with those in periodontally healthy young subjects (94 subjects; aged <35 years), who were included in our previous study. DNA copy numbers of Aggregatibacter actinomycetemcomitans (Aa), Porphyromonas gingivalis (Pg), Tannerella forsythia (Tf), Treponema denticola (Td), Prevotella intermedia (Pi), Fusobacterium nucleatum (Fn), Campylobacter rectus (Cr), Peptostreptococcus anaerobius (Pa), and Eikenella corrodens (Ec) were analyzed using real-time polymerase chain reaction. Results: The detection frequencies of all pathogens, except Aa, were high in the PH and SPT groups. The ranking order of pathogen DNA copy numbers was similar in both groups. In both groups, Fn had the highest abundance, Aa had the lowest abundance. Additionally, Td was significantly more abundant in men than in women in both groups (P<0.05). Compared with the PH group, the SPT group exhibited significantly lower total bacteria and Fn abundance and higher Pg abundance (P<0.05). The age-specific pathogen distribution analysis revealed a significantly low Aa abundance and high Tf and Cr abundance in the PH group. Conclusions: The clinical parameters and microbial profiles were similar between the SPT and PH groups. However, patients with periodontitis require supportive care to prevent recurrence. As the abundance of some bacteria varied with age, future studies must elucidate the correlation between age-related physiological changes and periodontal bacterial composition.

  • This paper analyzes the attack method of pastejacking and proposes a clip toaster that can effectively defend it. When programming, developers often copy and paste code from GitHub, Stack Overflow, or blogs. Pastejacking is an attack that injects malicious data into the clipboard when a user copies code posted on the web, resulting in security threats by executing malicious commands that the user does not intend or by inserting dangerous code snippets into the software. In this paper, we propose clip toaster to visualize and alertusers of threats to defend pastejacking that threatens the security of the developer's terminal and program code. Clip Toaster can visualize security threat notifications and effectively detect and respond to attacks without interfering with user actions.

  • Acute myeloid leukemia (AML) is a heterogeneous disease caused by distinctive mutations in individual patients; therefore, each patient may display different cell-type compositions. Although most patients with AML achieve complete remission (CR) through intensive chemotherapy, the likelihood of relapse remains high. Several studies have attempted to characterize the genetic and cellular heterogeneity of AML; however, our understanding of the cellular heterogeneity of AML remains limited. In this study, we performed single-cell RNA sequencing (scRNAseq) of bone marrow-derived mononuclear cells obtained from same patients at different AML stages (diagnosis, CR, and relapse). We found that hematopoietic stem cells (HSCs) at diagnosis were abnormal compared to normal HSCs. By improving the detection of the DNMT3A R882 mutation with targeted scRNAseq, we identified that DNMT3A-mutant cells that mainly remained were granulocyte-monocyte progenitors (GMPs) or lymphoid-primed multipotential progenitors (LMPPs) from CR to relapse and that DNMT3A-mutant cells have gene signatures related to AML and leukemic cells. Copy number variation analysis at the single-cell level indicated that the cell type that possesses DNMT3A mutations is an important factor in AML relapse and that GMP and LMPP cells can affect relapse in patients with AML. This study advances our understanding of the role of DNMT3A in AML relapse and our approach can be applied to predict treatment outcomes.

A Novel Video Copy Detection Method based on Statistical Analysis (통계적 분석 기반 불법 비디오 영상 감식 방법)

  • 본 논문은 공간영역 상에서 다양하게 변형된 복제 영상과 원본 영상간의 통계적 특성을 이용하여 그 유사도를 측정하고 복제 여부를 판단하는 계층적 구조의 불법 비디오 감식 방법을 제안한다. 영상의 대표적 특성인 명암도에 따라 순위를 매김으로써 공간적 변형에 영향을 받지 않도록 하였으며, 데이터베이스에 저장된 방대한 양의 영상들에 대한 검색 시간과 계산량을 줄이기 위해 순위 표본 프레임을 이용하여 유사한 후보 영상군을 추출한다. 이러한 후보 영상군을 대상으로 일반적인 불법복제 비디오의 형태를 감안하여 각 프레임의 중앙 영역을 포함하여 통계 검정을 이용함으로써 복제 여부를 판단한다. 실험 결과 제안하는 방법은 기존 방법과 유사한 정확도를 보이며 동시에 선택된 순위 표본 프레임 수는 약 50% 가량 적게 추출되어 검색 시간과 계산량이 감소하였다. 또한 영상의 화질 열화, 대비 변형, 확대 및 축소, letterbox 등 다양한 공간적 변형에도 포괄적으로 복제 여부를 판단할 수 있음을 실험을 통해 확인하였다.

A Robust Video Fingerprinting Algorithm Based on Centroid of Spatio-temporal Gradient Orientations

  • Video fingerprints generated from global features are usually vulnerable against general geometric transformations. In this paper, a novel video fingerprinting algorithm is proposed, in which a new spatio-temporal gradient is designed to represent the spatial and temporal information for each frame, and a new partition scheme, based on concentric circle and rings, is developed to resist the attacks efficiently. The centroids of spatio-temporal gradient orientations (CSTGO) within the circle and rings are then calculated to generate a robust fingerprint. Our experiments with different attacks have demonstrated that the proposed approach outperforms the state-of-the-art methods in terms of robustness and discrimination.

  • 최근 많은 복제된 비디오들이 YouTube 등과 같은 비디오 포탈을 통해 유포되고 있다. 이는 명백한 저작권 위반과 서버 및 네트워크 과부화를 가져오기 때문에 복제된 비디 오를 검출하는 연구가 많이 이루어지고 있다. 이 중에서 비디오 단면도를 활용하여 시 간적인 변화를 특징으로 추출하는 방법들이 연구되었다. 그러나 현재 비디오의 프레임 간에 변화(차이) 정도가 복제 비디오 검출에 어느 정도 영향을 주는지에 대한 연구가 부족하다. 본 논문에서는 시간적 변화 크기에 따른 복제 비디오 검출 성능이 어떻게 변화하는지에 대한 연구를 TRECVID 2009 비디오를 기반으로 실험을 진행하였다. 본 논문의 실험에서는 프레임 간의 시간적 변화가 클수록 판별의 정확성도 향상되는 것을 알 수 있었다.

A CNV Detection Algorithm (CNV 영역 검색 알고리즘)

  • 최근 생물정보학 분야에서 인간 유전체에 존재하는 CNV(copy number variation)에 관한 연구가 주목 받고 있다. CNV 영역은 1kbp-3Mbp 사리의 서열이 반복되거나 결실되는 변이 영역으로 정의된다. 우리는 선행연구에서 기가 시퀀싱(giga sequencing)의 결과 산출되는 DNA 서열조각인 리드(read)를 레퍼런스 시퀀스에 서열 정렬하여 CNV 영역을 찾아내는 새로운 CNV 검색 방식을 제안하였다. 후속 연구로서 본 논문에서는 DNA 서열에 존재하는 repeat 영역 문제를 해결하기 위한 새로운 방안을 제안하고, 리드의 출현 빈도 정보를 분석하여 CNV 영역을 찾아내는 CNV 영역 검색 알고리즘을 보인다. 제안된 알고리즘 Gaussian 분포를 갖는 출현 빈도 정보로부터 통계적 유의성을 갖는 영역을 추출하여 CNV 영역후보로 하고, 다음 경제 과정을 거쳐 최종의 CNV 영역을 추출한다. 성능 평가를 위하여 프로토타임 시스템을 개발하였으며, 시뮬레이션 실험을 수행하였다. 실험 결과에 의하여 제안된 방식은 반복되거나 결실되는 형태의 CNV 영역을 효율적으로 검출하며, 또한 다양한 크기의 CNV 영역을 효율적으로 검출할 수 있음을 입증한다.
