누에 유충의 cDNA 유전자 은행 제작 및 cDNA 클론의 부분염기서울 분석 (Construction of the cDNA Library from Bombyx mori Larvae and Analysis of the Partial cDNA Sequences)

  • 곤충의 다양한 기능해석을 유전자 수준에서 수행하기 위하여 주요 익충인 누에를 대상으로 유전 자원 확보를 시도하였다. 우선 5령의 누에유충에서 cDNA 유전자 은행을 제작하여 1.3 X 106개의 cDNA 유전자원을 확보하였다. 누에유충의 cDNA 유전자 은행에서 무작위로 plaques을 선정하였고, 이를 플라스미드로 전환하여 SK primer를 이용한 부분 염기서열을 결정하였다. 결정된 cDNA 클론의 부분 염기서열을 GenBank 데이타베이스에서 검색하여 37개의 발현 유전자 꼬리표를 생산하였다. 이들 중 15개는 데이터베이스와의 비교부위가 150bp 이상이고 DNA 상동성이 약 60% 이상으로 비교적 높은 DNA 상동 유의성을 나타내는 것으로 혈림프에서 발견되는 수종의 저장 단백질, 곤충의 기동성, 체벽 형성, 효소 및 초파리의 돌연변이 유전자형과 유사한 종류들이었다. 또한 15개의 발현 유전자 꼬리표 중 누에에서 밝혀진 것은 3종이고 그 나머지는 누에에서 처음 밝혀진 것으로 이 클론에 대한 정확한 동정이 요구된다.

  • We have cloned a ${\alpha}-COP$ homolog, ancop, from Aspergillus nidulans by colony hybridization of chromosome specific library using ${\alpha}-COP$ homologous fragment as a probe. The probe DNA was amplified with degenerated primers designed by comparison of conserved region of the amino acid sequences of Saccharomyces cerevisiae ${\alpha}-COP$, Homo sapiens HEP-COP, and Drosophila melanogaster ${\alpha}-COP$. Full length cDNA clone was also amplified by RT-PCR. Comparison of genomic DNA sequence with cDNA sequence obtained by RT-PCR revealed 7 introns. Amino acid sequence similarity search of the anCop with other ${\alpha}-COPs$ gave an overall identity of 52% with S. cerevisiae, 47% with human and bovine, 45% with Drosophila and Arabidopsis. In upstream region from the transcription start site, a putative TATA and CAAT motif were also identified.

Identification and Phylogenetic Analysis of SINE-R Retroposon Family in cDNA Library of Human Fetal Brain

  • SINE-R retroposons have been derived from human endogenous retrovirus HERV-K family and found to be hominoid specific. Both SINE-R retroposons and HERV-K family are potentially capable of affecting the expression of closely located genes. From cDNA library of human fetal brain, we identified seven SINE-R retroposons and compared them with sequences derived from GenBank database. The SINE-R retroposons from human feta1 brain showed 85∼97% sequence similarities with the human-specific retroposon SINE-R.C2. They also showed 88∼96% sequence similarities with the sequence of the schizo-cDNA clone that derived from postmortem frontal cortex tissue of a schizophrenic patient. Phylogenetic analysis using the neiqhbor-joining method revealed that the seven new SINE-R retroposons from cDNA library of the human feta1 brain have proliferated independently during human evolution. The data indicate that such SINE-R retroposons are expressed in human fetal brain and deserve further investigation as potential leads to understanding of neuropsychiatric diseases.

Analysis of Expressed Sequence Tags of the Spider, Araneus ventricosus

  • We have constructed a cDNA library from the whole body of the spider, Araneus ventricosus. Sequence analysis of randomly selected cDNA clones was performed to obtain genetic information on the spider A. ventricosus, of which genetic information is currently not available. We have partially sequenced randomly selected 385 clones of the cDNA library constructed from A. ventricosus. This expressed sequence tags (EST) analysis revealed 383 genes had high homologies to known genes in GenBank. In this report, 241 independent genes were analyzed in detail.

  • 4-Aminobutyrate aminotransferase plays an essential role in the 4-aminobutyric acid shunt, converting 4-aminobutyrate to succinic semi aldehyde. We isolated and sequenced' a fish cDNA fragment that encodes 4-aminobutyrate aminotransferase. A brain cDNA library from flounder (Paralichthys olivaceus) was constructed using the ZAP- III XR vector and screened for the fish 4-aminobutyrate aminotransferase gene using a probe derived from the conserved sequences of known mammalian 4-aminobutyrate aminotransferases. A partial cDNA for 4-aminobutyrate aminotransferase was cloned and found to be 700 bp in length corresponding to 66 amino acids. Nucleotide sequence of the clone was aligned with NCBI (National Center for Biotechnology Information) DNA sequence data base. The result showed high sequence identity with previously reported mammalian 4-aminobutyrate aminotransferases. The trans­criptional level of flounder 4-aminobutyrate aminotransferase was detected with the presence of mRNA at different flounder tissues by reverse transcription-polymerase chain reaction (RT-PCR). The expression of flounder 4-aminobutyrate aminotransferase was also tested and detected from the flounder tissues of the brain, liver, kidney and pancreas.

한국 주변해역 가리비로부터 분리한 18S rDNA의 염기서열 분석 (Sequence Analysis of the 18S rDNA from Scallops Collected around Korean Sea)

  • Sequences of partial 18S rDNA have been analyzed to elucidate genetic diversity of scallops collected around Korean sea, The scallops used in genetic comparison are Argopecten irradians concentricus, Amusium japonicum japonicum, Chlamys farreri farreri, Chlamys (Swiftopecten) swifti and Patinopecten yessoensis. The 18S rDNA sequences were aligned by Clustalx program. Phylogenetic tree was drawn by Treecon program, The scallops were divided into two groups-the Family Pectinidae containing A. japonicum japonicum and the Family Propeamussiidae containing Argopecten, Chlamys and Patinopecten genera. The Family Propeamussiidae was also divided into the Supergenera Aequipecten containing A. irradians concentricus and Supergenera Chlamys containing C. farreri farreri, C. swifti and P. yessoensis. The species of C. swifti was closer to the P. yessoensis rather than C. farreri farreri in respect to nuclear 18S rDNA sequence.

둥굴레속 식물의 18S rDNA 염기서열의 특성 (Characterization of 18S rDNA in Polygonatum spp. Collections)

  • 둥굴레 유전자원의 유연관계를 위한 기초 자료를 얻고자 둥굴레속 식물 수집종 10종에서 18S ribosomal RNA를 암호화하는 18S rDNA 영역의 염기서열을 결정하고 그 특성을 분석한 결과를 요약하면 다음과 같다. 둥굴레속 10종의 18S rDNA 영역 전체의 길이는 $913{\sim}914bp$로 비슷하였으나, 총 8개 지점에서 염기의 치환 및 결실에 의한 변이가 발생하였다. 전위는 $T{\rightarrow}C$전위가 4개 지점에서 발생하였고, $A{\rightarrow}G$ 전위가 1개 지점에서 발생하였으며, 전좌는 $C{\rightarrow}A$ 전좌가 1개 지점에서 발생하여 전위가 전좌보다 5배 만큼 발생하였다. 결실은 2개 지점에서 발생하였다. 18S rDNA의 염기의 조성은 adenine $23.09{\sim}23.33%$, guanine $23.33{\sim}23.52%$, thymine $25.60{\sim}25.85%$, cytosine $27.38{\sim}27.79%$로 pyrimidine계가 purine계보다 많았다. 18S rDNA의 A + T 함량은 $48.80{\sim}49.18%$로 평균 48.99%였고, G+C 함량은 $50.82{\sim}51.20%$로 평균51.01%였다. 다중 정렬에 의해 염기서열을 비교한 결과 $99.7{\sim}100%$ 일치하여 종간에 차이가 적었다.

Isolation and Characterization of the Ribosomal Protein 46 Gene in Drosophila melanogaster

  • A cDNA clone coding for ribosomal protein 46 (rp46) which is a component of 60S ribosomal large subunit has been identified from Drosophila melanogaster. A cDNA clone encoding S. cerevisiae rp46 was used as a probe to screen a Drosophila larvae cDNA library. The DNA sequence analysis revealed that the cDNA coding for Drosophils rp46 contains a complete reading frame of 153 nucleotides coding for 51 amino acids. The deduced amino acid sequence showed 71-75% homology with those of other eukaryotic organisms. Northern blot analysis showed that about 1-kb rp46 transcripts are abundant throughout fly development. Whole mount embryonic mRNA in situ hybridization also showed no preferential distribution of the transcripts to any specific region. The chromosomal in situ hybridization revealed that the identified gene is localized at position 60C on the right arm of the second polytene chromosome with a possibility of single copy.

Bridging a Gap between DNA sequences and expression patterns of genes

  • The completion of sequencing human genome would motivate us to map millions of human cDNAs onto the unique ruler "genome sequence", in order to identify the exact address of each cDNA together with its exons, its promoter region, and its alternative splicing patterns. The expression patterns of some cDNAs could therefore be associated with these precise gene addresses, which further accelerate studies on mining correlations between motifs of promoters and expressions of genes in tissues. Towards the realization of this goal, we have developed a time-and-space efficient software named SQUALL that is able to map one cDNA sequence of length a few thousand onto a long genome sequence of length thirty million in a couple of minutes on average. Using SQUALL, we have mapped twenty thousand of our Bodymap (http://bodymap.ims.u-tokyo.ac.jp) cDNAs onto the genome sequences of Chr.21st and 22nd. In this talk, I will report the status of this ongoing project.

Nuclear DNA Quantification of Some Ceramialean Algal Spermatia by Fluorescence Microscopic Image Processing and their Nuclear SSU rDNA Sequences

  • Nuclear DNA contents of spermatia from eight ceramiacean and four dasyacean algae (Ceramiales, Rhodophyta) and microspores from two land plants were estimated by fluorescence microscopic image processing and their nuclear SSU rDNA sequence data were analyzed. In frequency distribution patterns, the DAPI-stained nuclear volume (NV) of spermatia showed two peaks corresponding to 1C and 2C. Nuclear 2C DNA contents estimated from NV were 0.45-2.31 pg in ceramiacean and 0.40-0.57 pg in dasyacean algae and 8.42-9.51 pg in two land plants, Capsicum annuum and Nicotiana tabacum. By nuclear patterning of vegetative cells derived from an apical cell, 2C DNA contents of spermatia were 2.31 pg in an alga having uninucleate and non-polyploid nucleus (Aglaothamnion callophyllidicola), 0.45-1.94 pg in algae having uninucleate and polyploid nucleus (Antithamnion spp. and Pterothamnion yezoense), and 0.40-0.62 pg in algae having multinucleate and non-polyploid nuclei (Griffithsia japonica and dasyacean algae). Each mature spermatium and microspore (pollen grain) seemed to have a 2C nucleus, which may provide a genetic buffering system to protect the genetic content of a spermatium and microspore from potentially lethal mutations. Nuclear DNA content and SSU rDNA sequence of Antithamnion sparsum from Korea were reasonably different from those of Antithamnion densum from France. The data did not support the previous taxonomic studies that these two taxa could be conspecific.
