증촌 도랑의 생태환경 조사와 평가 (Preliminary Ecological Environmental Assessments of a Brooklet in Jeungchon)

  • Preliminary ecological environmental assessments including physico-chemical constituents, water quality, fish fauna analysis, physical habitat health, and ecological health assessment were conducted as a primary step for Jeungchon micro-habitat ecosystem restoration in 2012. Water chemistry analysis of conductivity, dissolved oxygen, chlorophyll-a and etc. indicated that there were no significant differences(p < 0.05) among 6 sites between the headwaters and downstream. Multi-metric model analysis of Qualitative Habitat Evaluation Index(QHEI) showed that brooklets were at "good condition" as a mean QHEI of 158.7(n = 6) and the longitudinal differences of the model values between the sites were minor(QHEI range: 153 - 165). Total fish species and the number of individuals were 12 and 481, respectively, and dominant species were Zacco platypus(49.5%) and Zacco koreanus(36.8%). Tolerance guild analysis showed that the proportion of sensitive species($S_S$) had a negative linear function[$S_S=86.35-0.31(D_H)$; $R^2$ = 0.892, p < 0.01] with a distance from the headwaters, while the proportion of tolerant species($T_S$) had a positive linear function($R^2$ = 0.950, F = 90.28, p < 0.001) with the distance. Trophic feeding guild analysis showed that the proportion of insectivore species($I_n$) had a negative linear function($R^2$ = 0.934, p < 0.01) with a distance from the headwaters, while the proportion of omnivore species($O_m$) had a positive linear function($R^2$ = 0.958, p < 0.001) with the distance. Index of Biological Integrity(IBI) model, based on fish assemblages, showed a "fair condition" as a mean IBI of 23(n = 6), and there was a distinct differences of ecological health between the headwaters(S1 = 30; "good condition") and the downstreams(S6 = 14; "poor condition"). Overall, the preliminary environmental impact assessments suggest that water quality, physical habitat conditions(QHEI model), and ecological health(IBI model) were maintained well, even if the state was not an excellent conditions.

Classifying Biomedical Literature Providing Protein Function Evidence

  • Because protein is a primary element responsible for biological or biochemical roles in living bodies, protein function is the core and basis information for biomedical studies. However, recent advances in bio technologies have created an explosive increase in the amount of published literature; therefore, biomedical researchers have a hard time finding needed protein function information. In this paper, a classification system for biomedical literature providing protein function evidence is proposed. Note that, despite our best efforts, we have been unable to find previous studies on the proposed issue. To classify papers based on protein function evidence, we should consider whether the main claim of a paper is to assert a protein function. We, therefore, propose two novel features - protein and assertion. Our experimental results show a classification performance with 71.89% precision, 90.0% recall, and a 79.94% F-measure. In addition, to verify the usefulness of the proposed classification system, two case study applications are investigated - information retrieval for protein function and automatic summarization for protein function text. It is shown that the proposed classification system can be successfully applied to these applications.

  • Under the assumption that the EMG signal was used as the reference signal for driving a prosthetic arm, function discrimination of EMG signal from the biceps and triceps of subject was achived with LPC CEPSTRUM coefficients. By varying the number of coefficients, the types of windows, window size, and window overlaping rates, the best conditions for the function discrimination of EMG signal were obtained.

Terpenes from Forests and Human Health

  • Forest bathing has beneficial effects on human health via showering of forest aerosols as well as physical relaxation. Terpenes that consist of multiple isoprene units are the largest class of organic compounds produced by various plants, and one of the major components of forest aerosols. Traditionally, terpene-containing plant oil has been used to treat various diseases without knowing the exact functions or the mechanisms of action of the individual bioactive compounds. This review categorizes various terpenes easily obtained from forests according to their anti-inflammatory, anti-tumorigenic, or neuroprotective activities. Moreover, potential action mechanisms of the individual terpenes and their effects on such processes, which are described in various in vivo and in vitro systems, are discussed. In conclusion, the studies that show the biological effectiveness of terpenes support the benefits of forest bathing and propose a potential use of terpenes as chemotherapeutic agents for treating various human diseases.

Trigger Factor Interacts with DnaA Protein to Stimulate its Interaction with DnaA Box

  • While screening proteins that interact with DnaA protein, the initiator protein for Escherichia coil chromosomal DNA replication, we found a 52-kD sized protein which bound to DnaA protein in a salt-dependent manner. This protein was identified as trigger factor, a ribosome-associated peptidyl-prolyl- cisltrans isomerase with chaperone activity. Trigger factor was overproduced and purified to near homogeneity, and its effect on the function of DnaA protein was examined, Enhanced binding of DnaA protein to DnaA box with no apparent supershift in the gel-shift experiments suggested that trigger factor, by virtue of its chaperone activity, exerts a change on DnaA protein thus increasing its binding affinity for DnaA box.

Quantitative Frameworks for Multivalent Macromolecular Interactions in Biological Linear Lattice Systems

  • Multivalent macromolecular interactions underlie dynamic regulation of diverse biological processes in ever-changing cellular states. These interactions often involve binding of multiple proteins to a linear lattice including intrinsically disordered proteins and the chromosomal DNA with many repeating recognition motifs. Quantitative understanding of such multivalent interactions on a linear lattice is crucial for exploring their unique regulatory potentials in the cellular processes. In this review, the distinctive molecular features of the linear lattice system are first discussed with a particular focus on the overlapping nature of potential protein binding sites within a lattice. Then, we introduce two general quantitative frameworks, combinatorial and conditional probability models, dealing with the overlap problem and relating the binding parameters to the experimentally measurable properties of the linear lattice-protein interactions. To this end, we present two specific examples where the quantitative models have been applied and further extended to provide biological insights into specific cellular processes. In the first case, the conditional probability model was extended to highlight the significant impact of nonspecific binding of transcription factors to the chromosomal DNA on gene-specific transcriptional activities. The second case presents the recently developed combinatorial models to unravel the complex organization of target protein binding sites within an intrinsically disordered region (IDR) of a nucleoporin. In particular, these models have suggested a unique function of IDRs as a molecular switch coupling distinct cellular processes. The quantitative models reviewed here are envisioned to further advance for dissection and functional studies of more complex systems including phase-separated biomolecular condensates.

Preparation of Selenium-enriched Bifidobacterium Longum and its Effect on Tumor Growth and Immune Function of Tumor-Bearing Mice

  • In this study, we demonstrated selenium (Se) accumulation in Bifidobacterium longum strain (B. longum) and evaluated the effect of Se-enriched B. longum (Se-B. longum) on tumor growth and immune function in tumor-bearing mice. Analysis using high-performance liquid chromatography-inductively coupled plasma mass spectrometry (HPLC-ICP-MS) revealed that more than 99% of Se in Se-B. longum was organic, the main component of which was selenomethionine (SeMet). In the in vivo experiments, tumor-bearing mice (n=8) were orally administrated with different doses of Se-B. longum alone or combined with cyclophosphamide (CTX). The results showed that the middle and high dose of Se-B. longum significantly inhibited tumor growth. When Se-B. longum and CTX were combined, the antitumor effect was significantly enhanced and the survival time of tumor-bearing mice (n=12) was prolonged. Furthermore, compared with CTX alone, the combination of Se-B. longum and CTX stimulated the activity of natural killer (NK) cells and T lymphocytes, increasing the levels of interleukin-2 (IL-2) and tumor necrosis factor-${\alpha}$ (TNF-${\alpha}$), and the leukocyte count of H22 tumor-bearing mice (n=12).

  • 유청단백질의 일종인 lactoferrin은 이미 많은 보고에 의해서 여러 가지 생리활성기능이 있는 것으로 밝혀지고 있는데, U937, NK92, 수지상세포의 분화된 상태인 mutz-3와 muDC를 이용하여 과민반응과 천식, 면역 관련 유전자의 발현에 미치는 영향을 조사 한 결과 의미 있는 결과를 도출하였다. Lactoferrin 단독 또는 면역증강물질인 PMA와 혼합하여 처리 한 경우 상승효과 작용으로 과민반응과 천식, 면역 관련 유전자의 발현을 강하게 유도하였다. 이는 유청단백질의 주요 성분 중 하나인 lactoferrin이 면역기전에 중요한 역할을 하고 있다는 결과로 사료된다.

In Silico Structural and Functional Annotation of Hypothetical Proteins of Vibrio cholerae O139

  • In developing countries threat of cholera is a significant health concern whenever water purification and sewage disposal systems are inadequate. Vibrio cholerae is one of the responsible bacteria involved in cholera disease. The complete genome sequence of V. cholerae deciphers the presence of various genes and hypothetical proteins whose function are not yet understood. Hence analyzing and annotating the structure and function of hypothetical proteins is important for understanding the V. cholerae. V. cholerae O139 is the most common and pathogenic bacterial strain among various V. cholerae strains. In this study sequence of six hypothetical proteins of V. cholerae O139 has been annotated from NCBI. Various computational tools and databases have been used to determine domain family, protein-protein interaction, solubility of protein, ligand binding sites etc. The three dimensional structure of two proteins were modeled and their ligand binding sites were identified. We have found domains and families of only one protein. The analysis revealed that these proteins might have antibiotic resistance activity, DNA breaking-rejoining activity, integrase enzyme activity, restriction endonuclease, etc. Structural prediction of these proteins and detection of binding sites from this study would indicate a potential target aiding docking studies for therapeutic designing against cholera.

Analysis of cellular communication network factor (CCN) 4 and CCN6 expression in the endometrium during the estrous cycle and at the maternal-conceptus interface in pigs

  • The cellular communication network factor (CCN) family proteins regulate many biological events such as angiogenesis, tumor growth, placentation, implantation, and embryogenesis. The expression and function of CCN1, CCN2, and CCN3 at the maternal-conceptus interface are established in humans and rodents, but little is known about the role of CCN4 to CCN6 in the reproductive organs in any other species. Several studies in transcriptome analysis in pigs have shown that the expression of CCN4 and CCN6 increases in the endometrium during early pregnancy. However, their expression, regulation, and function in the endometrium throughout the estrous cycle and pregnancy have not been fully understood in pigs. Thus, we determined the expression, localization, and regulation of CCN4 and CCN6 during the estrous cycle and at the maternal-conceptus interface in pigs. We found that the levels of CCN4, but not CCN6, changed during the estrous cycle. The levels of CCN4 were greater during mid- to late pregnancy than in the early stage, and the levels of CCN6 were greatest on Day 15 of pregnancy. CCN4 and CCN6 were detected in conceptus tissues during early pregnancy and in chorioallantoic tissues during the later stage of pregnancy. CCN4 mRNA was mainly localized to epithelial cells, CCN6 mRNAs to epithelial and stromal cells in the endometrium. In endometrial explant cultures, CCN4 expression was increased by progesterone, and CCN6 expression by interferon-𝛾. These results suggest that CCN4 and CCN6 may play roles in the establishment and maintenance of pregnancy by regulating the endometrial epithelial cell functions in pigs.
