The prediction of protein function basically make use of a protein-protein interaction map based on the concept of guilt-by-association. The method however cannot determine the functions of proteins in case that the target protein does not interact with proteins with known functions directly. This paper studies protein function prediction considering the given problem as a K-class classification problem and proposes a predictive approach utilizing a modular neural network. The proposed method uses interaction data and protein related attributes as well. The experimental results demonstrate that the proposed approach can predict the functional roles of Yeast proteins whose interaction knowledge is not known and shows better performance than the graph-based models that use protein interaction data.

Structural information has been a major concern for biological and pharmaceutical studies for its intimate relationship to the function of a protein. Three-dimensional representation of the positions of protein atoms is utilized among many structural information repositories that have been published. The reliability of the torsional system, which represents the native processes of structural change in the structural analysis, was partially proven with previous structural alignment studies. Here, a web server providing structural information and analysis based on the backbone torsional representation of a protein structure is newly introduced. The web server offers functions of secondary structure database search, secondary structure calculation, and pair-wise protein structure comparison, based on a backbone torsion angle representation system. Application of the implementation in pair-wise structural alignment showed highly accurate results. The information derived from this web server might be further utilized in the field of ab initio protein structure modeling or protein homology-related analyses.
The purpose of this study was to determine the foaming properties of two small red bean protein isolates at various conditions. Data concerning the effects of pH, temperature, MaCl concentration, sugar concentration and protein concentration on the properties such as solubility, foam expansion, foam stability were presented. The results were summarized as follows : 1. The crude protein contents of two small red beans were 26.14% and 22.71%. The percentage of nonpolar amino acid group was the highest and that of sulfur containing amino acid group was the lowest. 2. Protein solubility showed the minimum at pH 4.5 which is isoelectric point of small red bean protein isolate adn heat treatment lowered solubility(P<0.05). At pH 4.5, solubility increased sighificantly as 0.4M NaCl was added. However, the effect of sugar concentration in the solubility was not significant. 3. Foam expansion of two small red bean protein isolates was high at pH 4.5 and heat treatment at 10$0^{\circ}C$ lowered foam expansion(P<0.05). While addition of NaCl, sugar did not affect the foma expansion, gradual increment of the protein isolates concentration up to 9% decreased the foma expansion slightly. 4. Foam stability was significantly high at pH 4.5 and heat treatment at 10$0^{\circ}C$ lowered foam stability. Addition of sugar caused slight decrease in foam stability. From 1% to 9% suspension, foma stability increased significantly as protein concentration increased(P<0.05)

Immunopotentiating activity of water extract of Lycii Fructus, Rubus Fructus, Torilis Fructus, Schizandrae Fructus and Cuscutae Semen were investigated using mouse fed with normal diet and protein deficient diet. Body weight, ratio of spleen or thymus to body weight, number of total peritoneal exudate cell, content of total serum protein and albumin content were decreased in the mouse fed with protein deficient diets as compared to the mouse fed with normal diet. Regardless of the nutritional condition, the supplement of the water extract of Lycii, Rubus Torilis, Schizandrae Fructus or Cuscutae Semen increased the ratio of spleen to body weight. The increment of this ratio was significant by the supplement of water extracts of Lycii and Torilis Fructus in mouse fed with protein deficient diet. The supplement of water extracts of Torilis Fructus to the mouse fed with protein deficient diet increased the content of total serum protein and albumin content significantly. Similar results were obtained with Lycii, Rubus, Schizandrae Fructus and Cuscutae Similar. The electrophorogram shows the difference in the concentration of some serum protein constituents between the mouse fed with normal diet and protein deficient diet.
In situ and in vivo digestion trials were conducted to determine the degradation of dry matter (DM), crude protein (CP) and effective protein degtadability (EPD), and digestibility of nutrients of Hazelnut kernel oil meal (HKOM), and effects of HKOM on nitrogen (N) balance. In the in situ study, nylon bag were suspended in the rumen of 3 Karayaka rams to estimate protected protein. Protein sources were analyzed for pepsin soluble protein (PSP) using a Pepsin Digestion Method. In the digestion trials, 4 Karayaka rams (36 mo.) were used in a $4{\times}4$ Latin square to evaluate the digestibility of nutrients and N retention to measure effects of diets containing HKOM, soybean meal (SBM) corn gluten meal (CGM) and urea (U). The degradability of DM and CP, and PSP content of HKOM were lower (p>0.05) than that of SBM, but higher (p<0.001) than that of CGM. EPD of HKOM was higher (p<0.01) than that of SBM or CGM. The apparent digestion coefficients of organic matter and CP for HKOM were lower than for SBM, but higher than for CGM. N retention of HKOM was higher than that of SBM and lower than that of CGM (p>0.05). In conclusion, these data may indicate that the HKOM is a high digestible feed source with a value between SBM and CGM.

Effects of the protein fraction of Panax ginseng on chicken embryonic skeletal muscle cells cultured with a decfiient medium were studied. The protein fraction was further fractionated into four groups according to the molecular weight; larger than 10,000 dalton(fraction A), between 5,000 and 10,000 dalton(fraction B), between 1,000 and 5,000 dalton(fraction C), between 500 and 1,000 dalton(fraction D). According to the microscopic observation, all four protein fractions at the concentration of $10{\sim}100{\;}{\mu}g/ml$ showed the tendency to stimulate the growth and differentiation of the muscle cells. The activity of acetylcholinesterase in muscle cells was significantly elevated by the protein fraction A at the concentration of $100{\mu}{\;}g/ml$. Protein fractions B,C and D significantly enhanced the synthesis of RNA in the muscle cells. The synthesis of DNA in muscle cells was significantly enhanced by protein fractions A,B and C.

Six renaturable protein kinases that utilize the myelin basic protein (MBP) as a substrate were activated during prolonged exposure of cardiac myocytes to okadaic acid (OA). We characterized the substrate preference and activation of these kinases, with particular emphasis on 3 novel kinases-MBPK-55, MBPK-62 and MBPK-87. The transcription factors c-Jun, Elk, ATF2, and c-Fos that are used to assess mitogen-activated protein kinase activation were all poor substrates for these three kinases. MAPKAPK2 was also not phosphorylated. In contrast, Histone IIIS was phosphorylated by MBPK-55 and MBPK-62. These protein kinases were activated in cultured cardiac fibroblasts, H9c2 cardiac myoblasts, and Cos cells. High concentrations (0.5 to $1\;{\mu}M$) of OA were essential for the activation of the protein kinases in all of the cell types examined, whereas calyculin A [an inhibitor of protein phosphatase 1 (PP1) and PP2A], cyclosporin A (a PP2B inhibitor), and an inactive OA analog all failed to activate these kinases. The high dose of okadaic acid that is required for kinase activation was also required for phosphatase inhibition, as assessed by immunoblotting whole cell lysates with anti-phosphothreonine antibodies. A variety of chemical inhibitors, including PD98059 (MEK-specific), genistein (tyrosine kinase-specific) and Bisindolylmaleimide I (protein kinase C-specific), failed to inhibit the OA activation of these kinases. Thus, MBPK-55 and MBPK-62 are also Histone IIIS kinases that are widely expressed and specifically activated upon exposure to high OA concentrations.
This study was performed to investigate the effects of different kinds of dietary protein [plant protein ; Isolated Soy Protein(ISP), animal protein ; casein] on protein and lipid metabolism in rats fed with coffee and/or methionine in diet during four weeks of growing period after weanling. Forty male growing rats fo Sprague-Dawley strain, weighing 92.5$\pm$1.8g, were distributed into 8 groups by randomized complete block design, and fed diets containing 15% of protein by weight either as ISP or casein and 10% ofcalories as corn oil, supplemented with coffee and /or methionine for 4 weeks. Coffee were added at a concentration of 1.4% of diet as instant coffee, and methionine were added to ISP or casein diet to be 0.6% of diet as DL-methionine. Results were followed ; Body weight gain, F.E. R and P.E.R tanded to be higher in methionine added groups than non-methionine groups. The nitrogen content of feces was significantly higher in coffee groups than non-coffee groups, and tended to be higher in ISP groups than casein groups. but was not significantly different with or without methionine. thus, apparent protein digestilbity was significantly lower in coffee groups than non-coffee groups and was significantly lower in ISP groups than cesein groups, but was not significantly different with or without methionine. Total cholesterol content of serum tended to be higher in coffee groups than non-coffee groups, and tended to be lower in methionine groups than non-methionine groups.

This study was undertatken to investigate the effects of dietary vitamin E on the toxicity of cadmium(Cd) in rats. The two variables were the supplmentary vitamin E(400lU/kg) and the protein amount(10.5% in the low protein diet and 18.0% in the normal protein diet) In cadmium treated rats net weight gain and food intake were decreased but improved by supplementation with vitamin E in the normal protein, hematocrit values reduced by Cd were significantly increased by the addition of vitamin E to normal protein diet in Cd intoxicated rats, The supplementation with vitamin E diminished the effect of Cd on aspartate aminotransf-rase and alanine aminotransferase activities in serum In Cd treated rats fed normal protein diet with vitamin E the contents of triglyceride were decreased and total-cholesterol contents were significantly reduced in serum and both of them in liver were markedly decreased. The activity of alcohol dehydrogenase in liver was decreased by Cd however supplementation with vitamin E reduced the effects of Cd on hepatic alcohol dehydrogenase. the results of this experiment indicated that there was some interaction between vitamin E and protein levels and supplementation with vitamin E had an effect more than protein levels oncd toxicity.
In vitro analyses of type I signal peptidase activities require protein precursors as substrates. Usually, these pre-proteins are expressed in vitro and cleavage of the signal sequence is followed by SDS polyacrylamide gel electrophoresis coupled with autoradiography. Radioactive amino acids have to be incorporated in the expressed protein, since the amount of the in vitro expressed protein is usually very low and processing of the signal peptide cannot be followed by SDS polyacrylamide gel electrophoresis alone. Here we describe a rapid and simple method to express large amounts of a protein precursor in E. coli. We have analyzed the effect of ionophors as well as of azide on the accumulation of expressed protein precursors. Azide blocks the function of SecA and the ionophors dissipate the electrochemical gradient across the cytoplasmic membrane of E. coli. Addition of azide ions resulted in the formation of inclusion bodies, highly enriched with pre-apo-plastocyanine. Plastocyanine is a soluble copper protein, which can be found in the periplasmic space of cyanobacteria as well as in the thylakoid lumen of cyanobacteria and chloroplasts, and the pre-protein contains a cleavable signal sequence at its N-terminus. After purification of cyanobacterial pre-apo-plastocyanine, its signal sequence can be cleaved off by the E. coli signal peptidase, and protein processing was followed on Coomassie stained SDS polyacrylamide gels. We are optimistic that the presented method can be further developed and applied.
