유전자의 상위부분에 위치하면서 해당 유전자의 발현을 제어하는 신호부위 역할을 하는 프로모터 영역은 다양한 전사인자들이 결합하는 특정 신호부위들을 갖고 있다. 이러한 전사인자 결합부위들은 프로모터 영역 내의 매우 다양한 위치에 자리잡고 있으며, 진화론적으로 잘 보존된 Consensus 형태의 염기서열 패턴을 띠고 있다. 본 논문은 이러한 Consensus 패턴 탐색에 사용되는 Wataru 방법, EM 알고리즘, MEME 알고리즘, 유전자 알고리즘 및 Phylogenetic Footprinting 기법 등에 대해 소개하고, 향후 연구방향에 대한 전망을 제시하고자 한다.
섬강 수계로 유입되는 도시하천(원주천)의 유입이 부착조류 군집에 미치는 생태학적 영향을 평가하기 위하여 부착조류 및 수질조사를 실시하였다. 조사는 섬강 본류와 원주천을 포함한 지류 등 총 14개 지점을 선정하여 2007년 10월에서 2008년 9월에까지 계절별로 4회에 걸쳐 실시하였다. 조사결과, 수온과 용존산소를 제외한 대부분의 수질항목은 계절 변이가 크지 않았고, 섬강 상류에서 가장 낮은 농도를 보였으며, 섬강 중류(원주천 유입부분)에서 가장 높은 농도를 보였고, 원주천 합류 이후 하류로 갈수록 점차 농도가 감소하였다. 조사기간 동안 가장 높은 빈도와 생물량을 보인 종은 Achnanthes convergens이었고, 원주천를 비롯하여 수질오염이 심한 지점에서는 Navicula goeppertiana, Navicula subminuscula, Nitzschia palea 등이 높은 밀도를 보였다. 각 조사지점의 TDI(trophic diatom index)에 의하면, 섬강 수계는 크게 3 그룹 - 섬강 상류와 지류하천(A 또는 B등급), 원주천(D등급), 합류후 섬강하류의 본류(C등급)로 구분되었으며, 대부분의 수질과 높은 상관성을 보였다. 생물 및 수질요인을 근거로 하는 유사도 분석결과는 TDI 지수의 분포와 유사하였다. 따라서, 인구밀집과 공업단지를 관통하는 원주천은 섬강 수계에 서식하는 부착규조 및 수질에 큰 영향을 미치며, 원주천 합류 이후 하류로 갈수록 오염정도가 점차 감소하는 것으로 평가되었다.

Factor for inversion stimulation (FIS), the Escherichia coli protein, is a positive regulator of the transcription of genes that encode stable RNA species, such as rRNA and tRNA. Transcription of the rnpB gene encoding M1 RNA, the catalytic subunit of E. coli RNase P, rapidly declines under stringent conditions, as does that of other stable RNAs. There are multiple putative FIS binding sites upstream of the rnpB promoter. We tested whether FIS binds to these sites, and if so, how it affects rnpB transcription. In vitro binding assays revealed specific binding of FIS to multiple sites in the rnpB promoter region. Interestingly, FIS bound not only to the upstream region of the promoter, but also to the region from +4 to +18. FIS activated rnpB transcription in vitro, but the level of activation was much lower than that of the rrnB promoter for rRNA. We also examined the effects of FIS on rnpB transcription in vivo using isogenic $fis^+$ and $fis^-$ strains. rnpB transcription was higher in the $fis^-$ than the $fis^+$ cells during the transitions from lag to exponential phase, and from exponential to stationary phase.
The specie composition, stranding crops and the dominant species of phytoplankton were studied in three streams, Namdae-stream, Yeongok-stream and Sacheon-stream from May 2008 to February 2009. The water qualities of the three streams which run into estuary were also examined using phytoplankton indicators. As the result, the phytoplankton appeared 94 taxa in Namdae-stream, 79 taxa in Yeongok-stream and 73 taxa in Sacheon-stream, diatoms appeared the most in phytoplankton. Genus Navicula and Cymbella in diatoms appeared to be over 10 taxa in each stream, N. cryptocephala, N. cryptotenella and N. gregaria, the pollution tolerance taxa, appeared more frequent in the downstream. Due to the separation of each substrate by the rapid water velocity in the upstream, Achnanthes minutissima, a known periphyton, was dominant in upstream site at Namdae and Yeongok-stream. Some construction areas and sites of downstream of Namdae-stream, Yeongok-stream and Sacheon-stream were shown to be polluted because pollution tolerance taxa, such as Cyclotella meneghiniana, Nitzschia palea and Oscillatoria limnetica, were dominant. The total of 20 taxa phytoplankton indicators were found, composed of 16 taxa of Water pollution algae including Oscillatoria limosa, 2 taxa of Clean water algae Meridion circulare and Staurastrum puntulatum, 1 taxa of Toxic algae Microcystis aeruginosa and 1 taxa of Taste and odor algae Fragilaria construens. Water pollution indicators were appeared frequently in polluted sites of biological water quality(DAIpo, TDI) and of sites containing high trophic state index(TSI). Therefore, using the phytoplankton indicators can assess water quality through relation of biological water quality and trophic state index.
In Korea, nonpoint pollutants have a significant effect on rivers' water quality, and they are discharged in very different ways depending on rainfall events. Therefore, preparing an optimal countermeasure against nonpoint pollutants requires much monitoring. The present study was conducted to help prepare a method for installing an automatic nonpoint pollutant measurement system for the cost-effective monitoring of the effect of nonpoint pollutants on rivers. In the present study, monitoring was performed at six sites of a river passing through an urban area with a basin area of $454.3km^2$. The results showed that monitoring could be performed for a relatively long time interval in the upstream and downstream regions, which are mainly comprised of forests, regardless of the rainfall amount. On the contrary, in the urban region, the monitoring had to be performed at a relatively short time interval each time when the rainfall intensity changed. This was because the flow rate was significantly dependent on the rainfall's intensity. The appropriate sites for installing an automatic measurement system were found to be a site before entering the urban region, a site after passing through the urban region, and the end of a river where the effects of nonpoint pollutant sources can be well-decided. The analysis also showed that the monitoring time should be longer for the rainfall events of a higher rainfall class and for the sites closer to the river end. This is because the rainfall runoff has a longer effect on the river. However, the effect of nonpoint pollutant sources was not significantly different between the upstream and the downstream in the cases of rainfall events over 100 mm.
In August 2002, a heavy rainfall (445 mm in total for 5 consecutive days) resulted in a catastrophic flood, and it completely washed away the benthic fauna from the mainstream channel of the Gapyeong stream, a typical mid-sized stream in the central Korean peninsula. This study was to investigate the recovery patterns of aquatic insect communities that were damaged by the flood. Aquatic insects were sampled quantitatively using a Surber sampler ($50{\times}50$ cm, 1 riffle and 1 pool/run habitats per site) from three sites (4th-6th order) of the Gapyeong stream prior to 2000 and seasonally after the flood event from 2003 to 2006. Before the flood in the reference year (2000), a total of 77 species of aquatic insects were collected, whereas after the flood 47 species (2003), 51 species (2004), 64 species (2005) and 55 species (2006) were collected from the whole sampling sites. The aquatic insect density decreased to 26.85% (2003), 90.25% (2004), 52.53% (2005) and 54.95% (2006) of that recorded in the reference year. Although approximately 70% of the aquatic insect fauna has recovered since the flood event, the species composition in the most recent year differed substantially (similarity ca. 50%). On the other hand, the compositions of functional groups have not significantly changed. Aquatic insect communities at the riffle sites were affected more profoundly than those at the pool/run sites. The aquatic insect communities at the upstream site recovered more rapidly than those at the downstream sites.
The upstream regulatory region (URR) of bovine papillomavirus type 1 (BPV) contains promoters and a conditional transcriptional enhancer that is trans-activated by the viral E2 protein. After deleting the 5' and 3' ends of BPV URR, BamHI linkers were inserted into several positions of BPV URR without causing an addition or a deletion of URR sequences. Most linker scanning mutations did not show any effects on the transcription of P7940 and P89 promoters in BPV URR. However, several mutants showed reduced transcriptional activities. Based on our results we found that the AP-2 and Sp1 binding sites were important for basal level transcription of BPV URR in the absence of the E2 protein and that the CTF/NF-1 site is dispensable for E2 transactivation of BPV URR transcription.
To estimate pollution sources in the watershed with various industries, the simulation of contamination route and distribution of 2-methyl-4,6-dinitriophenol(DNOC) were performed with a numerical model Hydro Geo Sphere. This study was performed calculations of the load using the measured concentration and simulated flow rate. And, the river was divided by the sampling sites at the mainstream, and the contribution rate at downstream sampling sites was calculated for each section. The results showed the concentration of the downstream sampling sites were decided by the concentration of upstream sites, and the contribution rates of the tributaries were calculated below 10%. The results also showed that the impact of the potential sources in Section 1(Geumho1 ~ Geumho2) and Section 5(Geumho5 ~ Geumho6) was larger than in the other area. In Section1 and Section5, It seemed to require detailed investigation.

Antisense RNA is a type of noncoding RNA (ncRNA) that binds to complementary mRNA sequences and induces gene repression by inhibiting translation or degrading mRNA. Recently, several small ncRNAs (sRNAs) have been identified in Escherichia coli that act as antisense RNA mainly via base pairing with mRNA. The base pairing predominantly leads to gene repression, and in some cases, gene activation. In the current study, we examined how the location of target sites affects sRNA-mediated gene regulation. An efficient antisense RNA expression system was developed, and the effects of antisense RNAs on various target sites in a model mRNA were examined. The target sites of antisense RNAs suppressing gene expression were identified, not only in the translation initiation region (TIR) of mRNA, but also at the junction between the coding region and 3' untranslated region. Surprisingly, an antisense RNA recognizing the upstream region of TIR enhanced gene expression through increasing mRNA stability.

The unique gene encoding thioredoxin reductase (TrxR) was previously cloned and characterized from the fission yeast Schizosaccharomyces pombe, and its expression was induced by oxidative stress. To elucidate tbe regulatory mechanism of the S. pombe TrxR gene, three fusion plasmids were generated using polymerase chain reaction: pYUTR20, pYUTR30, and pYUTR40. Plasmid pYUTR20 has an upstream region of 891 base pairs, pYUTR30 has 499 in this region, and pYUTR40 has an 186 bp upstream region. Negatively acting sequence is located between $-1,526\;\~\;-891bp$ upstream of the gene. The upstream sequence, responsible for the induction of TrxR by menadione (MD), is situated on the $-499\;\~\;-186bp$ region, which is also required for TrxR induction by mercuric chloride. The same region also appeared to be required for Pap1-mediated transcriptional regulation of the TrxR gene, which contains the two plausible Papl binding sites, TTACGAAT and TTACGCGA. Consistently, basal and inducible expression of the TrxR gene was markedly lower in the Pap1-negative TP108-3C cells than in wild-type yeast cells. In summary, up-regulation of the S. pombe TrxR gene is mediated by Pap1 via the transcriptional motif(s) located on the $-499\;\~\;-186bp$ region.
