Detection of genome-wide structural variations in the Shanghai Holstein cattle population using next-generation sequencing

  • Objective: The Shanghai Holstein cattle breed is susceptible to severe mastitis and other diseases due to the hot weather and long-term humidity in Shanghai, which is the main distribution centre for providing Holstein semen to various farms throughout China. Our objective was to determine the genetic mechanisms influencing economically important traits, especially diseases that have huge impact on the yield and quality of milk as well as reproduction. Methods: In our study, we detected the structural variations of 1,092 Shanghai Holstein cows by using next-generation sequencing. We used the DELLY software to identify deletions and insertions, cn.MOPS to identify copy-number variants (CNVs). Furthermore, we annotated these structural variations using different bioinformatics tools, such as gene ontology, cattle quantitative trait locus (QTL) database and ingenuity pathway analysis (IPA). Results: The average number of high-quality reads was 3,046,279. After filtering, a total of 16,831 deletions, 12,735 insertions and 490 CNVs were identified. The annotation results showed that these mapped genes were significantly enriched for specific biological functions, such as disease and reproduction. In addition, the enrichment results based on the cattle QTL database showed that the number of variants related to milk and reproduction was higher than the number of variants related to other traits. IPA core analysis found that the structural variations were related to reproduction, lipid metabolism, and inflammation. According to the functional analysis, structural variations were important factors affecting the variation of different traits in Shanghai Holstein cattle. Our results provide meaningful information about structural variations, which may be useful in future assessments of the associations between variations and important phenotypes in Shanghai Holstein cattle. Conclusion: Structural variations identified in this study were extremely different from those of previous studies. Many structural variations were found to be associated with mastitis and reproductive system diseases; these results are in accordance with the characteristics of the environment that Shanghai Holstein cattle experience.

Comparison of Two Different Schemes of Once-weekly Ovum Pick Up in Dairy Heifers

  • To compare two different schemes, continuous scheme (CS) and discontinuous scheme (DCS), of once-weekly ovum pick up (OPU) with ultrasound-guided follicular puncture technique, Holstein heifers were randomly divided into two groups of five. After characterization of their two normal estrous cycles, the heifers were subjected to consecutive 20 weeks of once-weekly OPU under two schemes: the CS (one week interval between continuous OPU, total 100 OPU sessions performed) and the DCS (OPU fixed to the day 3 and day 10 of each estrus). Then, the status of ovaries and artificial insemination results were observed. On oocyte yield, the total number of punctured follicles using DCS was lower than that using CS, but the mean numbers of punctured follicles and recovered oocytes per session were higher in DCS than CS group. So the total number of recovered oocytes was similar in both groups. There were also no differences in the quality of recovered oocytes, nor in the developmental ability of oocytes fertilized in vitro between groups. The heifers in the DCS group showed regular estrous cycles with stable estrous signs through the periods of before, during, and after OPU, while those in CS group showed longer estrous cycles and less estrous signs during and/or after OPU compared with before period. Furthermore, the mean number of inseminations required for obtaining pregnancy after completion of the experiments was lower in DCS than CS group. The research demonstrates that similar quantity and quality oocytes can be achieved, and the side effects on donors are lower in DCS that needs fewer OPUs than CS group, and DCS is superior to CS.

The Effects of Dietary Phosphorus on the Growth Performance and Phosphorus Excretion of Dairy Heifers

  • The objective of this study was to investigate the effects of reducing dietary phosphorus (P) on the frame size, udder traits, blood parameters and nutrient digestibility coefficient in 8- to 10-month-old Holstein heifers. Forty-five heifers were divided into 15 blocks according to the mo of age and were randomly assigned one of three dietary treatments: 0.26% (low P [LP]), 0.36% (medium P [MP]), or 0.42% (high P [HP]) (dry matter basis). Samples were collected at the wk 1, 4, 8. The results show that low dietary P had no effect on body measurement. The blood P concentration decreased with decreasing dietary P (p<0.05), while the blood calcium content of LP was higher than that of the MP and HP groups (p<0.05), though still in the normal range. The serum contents of alkalinephosphatase, potassium, and magnesium were similar among the treatments. No differences were found in all nutrients' apparent digestibility coefficients with varied dietary P. However, with P diet decreased from HP to LP, the total fecal P and urine P concentration declined significantly, as did fecal water soluble P (p<0.05). In conclusion, reducing the dietary P from 0.42% to 0.26% did not negatively affect the heifers' growth performance but did significantly lessen manure P excretion into the environment.
