Molecular Characterization of Seaweeds Using RAPD and Differential Display

  • A rapid and economical method of simultaneous extraction of DNA and RNA from seaweeds has been developed by the use of lithium chloride. Lithium chloride facilitates the softening of cell walls resulting in a decrease in both compressive and tensile modulus of elasticity. The DNA was characterized by high molecular weight larger than 27 kb and a relative lack of carbohydrate and protein contamination. The DNA and RNA extracted by the method from many seaweeds were of sufficient quality to be used as a template for per amplification with a plant intergenic gene primer set, for RAPD analysis with arbitrary primers, and for differential display with arbitrary primers in the morphologically distinct regions of the matured Porphyra thallus. The cDNA polymorphism indicated that the reproductive tissue types (male, female, patch) had a relatively high degree of similarity; the vegetative tissue types (dividing, non-dividing) also showed a similar pattern with respect to each other. Holdfast tissue had very low similarity with the other tissues, but appeared most similar to vegetative non-dividing tissue type.

Identification of Genetic Relationships Among Morus alba Genotypes Based on RAPD and ISSR Fingerprinting

  • Mulberries have importance in the sericulture industry as food for Bombyx mori, silkworm reared for its silk. Korean Morus alba have many cultivars and, for the protection of these cultivars and for utilization in plant-breeding programs, genetic information and the diversity among cultivars are essential. This study with 14 mulberry genotypes was undertaken using RAPD and ISSR fingerprinting to discover the genetic divergences between cultivars. Polymorphism rate among the cultivars produced by RAPD primer was found to be 64.48% and 66.29% relative to ISSR primer. The genetic relationships among the cultivars were identified using a dendrogram constructed with the UPGMA clustering method. Nei's method was used to calculate the genetic dissimilarity coefficients between each pair of genotypes, and the highest dissimilarity coefficient of 0.246 was exhibited between Suwon and Hwanggum cultivars. To determine the efficiency of each primer, a polymorphic index was calculated, and the robustness of the dendrogram was checked using cophenetic correlation coefficient. The results of this study can be utilized for the improvement of mulberry varieties in plant-breeding programs.

Strain Distinction and Their Distribution of Barley Yellow Mosaic Virus Base on RAPD Analysis in Korea

  • A stable method for strain distinction using viral RNA 1 structures analyses was developed and compared with the combined RT-PCR and RAPD methods. Seven out of 61 random primers were found to be polymorphic based on RAPD analysis resulting on the differentiation of the 33 BaYMV isolates into four distinct groups according to geographical districts. The first and largest group includes 13 isolate and consists mainly of two-rowed malting barley in Haenam area. The second group had ten collections from inland in west southern. The third group had seven isolates from west southern coastal region, where mainly six-rowed naked barley is cultivated. The last fourth group included three isolates from Gyungnam region in east southern area. Conclusively, RNA 1 analysis proved to be stable and efficient method for strain distinction for Korean BaYMV isolates. Further, results of pathogenicity and RNA 1 structure analyses revealed four groups BaYMV strains and were distributed all over Korea, represented by Naju, Haenam-okcheon, Iksan and Milyang.

  • This study was conducted to detect the specific expressing genes by using RAPD-PCR and RFLP method in the Korea Native Brindled Cattle, Korean Native cow and Holstein cattle. And then, the specific marker gene was investigated by the analysis of the genes for detection significance according to the expressing pattern. We found the specific expression gene by the RAPD-PCR analysis in Korea Native Brindled Cattle. It was detected the differences of the species in the colour and external section. The Korea Native Brindled Cattle were vary low compare to the Korean Native cow and Holstein cattle by analysis result of polymorphism and distribution. And there were a found the specific marker gene by sequencing in the R9B gene fragment of Korea Native Brindled Cattle. And the sequencing result of the R9B was different between Korean Native cow and Holstein cattle. Thus, this gene can be apply as the specific marker gene in the Korea Native Brindled Cattle.

  • Genetic polymorphism and molecular authentication were investigated with the commercial medicinal herb, Peony (Paeonia spp.), using random amplified polymorphic DNA (RAPD) markers. To identify the polymorphism of the RAPD patterns among plant origins, 20 different random primers were applied to the genomic DNA extracted from Paeonia spp. plants such as Paeonia (P.) lactiflora, P. officinale and P. japonica. Ten primers out of 20 primers could be used to discriminate the plant species in the same genus and 72 out of 81 scored DNA fragments (88.9%) generated with these primers were polymorphic. Especially, four primers, such as OPA1, OPA3, OP9, and OPA13, were useful to discriminate the plant origins among the species of Peony. In the results of cluster analysis using RAPD data obtained from the 10 primers, Peony (Paeonia spp.) plants used in this study were grouped into the two distinctive clusters, genetically. Herb medicine, especially P. lactiflora, were easily identified, when species-specific primers were applied to the investigation for discriminating herb medicine currently traded in domestic herb market, Kyungdongmart. Consequently, RAPD analysis was useful method to discriminate plant origins and the commercial medicinal herbs, Paeonia spp..

Genetic Variation of Korean Lepista nuda (한국산 민자주방망이 버섯의 유전적 변이)

  • Lepista nuda is a world-wide species which has and international reputation as a excellent edible species. In this study, we investigated the genetic variation and taxonomic relationship of L. nuda and other five Tricholomataceae species were analyzed by random amplied polymorphic DNA (RAPD). 15 kinds of random primers were used. The distance matrix was calculated using UPGMA and phyolgenetic relationship were inferred by neighnor-joining (NJ) method. Various bands of 100bp∼1600bp were observed in electrophoretic patterns of RAPD. Nei's genetic distance was calculated using a total of 228 DNA bands identified, and phylogenetic tree was made. The Nei's genetic variations of L. nuda, Lepista surdida, Collybia peronata, Collybia confluens, Lyophyllum cinerascens, Laccara laccata were 0∼21.3%, 21.2∼28.0%, 15.4∼23.0%, 14∼21.8%, 16.5∼34.6%, and 12.4∼27.4%, respectively The consistency index, the retention index and homoplasy index were 0.5217, 0.5769 and 0.5156, respectively. Also, two groups could be made by NJ tree. The genetic distance between L. nuda and C. confluens was closer than that between L. nuda and L. sordida.

  • The rhizomes and herbal medicines originating from Acorus gramineus, A. calamus, A. tatarinowii, and A. gramineus var. pusilus, show significant similarity, and the correct identification of species is very difficult. Random Amplified Polymorphic DNA (RAPD) and Sequence Characterized Amplified Region (SCAR) were used to develop a reliable method for identification of these four species. Several distinct SCAR markers were developed from species-specific RAPD amplicons for each species. Furthermore, a useful molecular marker was established for multiplex-PCR, in order to the four species could be distinguished concurrently. These markers allow efficient and rapid identification of closely-related Acorus species and will be useful for standardization of herbal medicines.

  • The genetic relationships among the twenty parental silkworm, Bombyx mori strains authorized in Korea were evaluated using RAPDs-PCR(Random Amplified Polymorphic DNAs-Polymerase Chain Reaction). Twenty-six different 10-mer oligonucleotide primers were used to screen genetic characteristics of parental twenty silkworm strains by RAPD-PCR analysis. 24 primers showed different banding patterns among the strains. Based on these RAPD patterns, the genetic relationships among the silkworm strains were analyzed by UPGMA(Unweighed Pair-Group Method with Arithmetic average) method. The phylogenetic relationships in the twenty silkworm strains were classified into two major sub-groups at the genetic similarity coefficient of 0.60. The first sub-group included Jaml13, Jaml 19, Jaml20, Jam123, Jam1 25 and Jam 127. Jamll4, Jam1 2 I, Jam 122, Jam 124, Jam1 26, Jam 128, Jam129, Jam 130, Jam 131, Jam1 32, Jam133, Jam134, Jam301 and Jam302 were included in the 2nd group. The genetic distance values among Jam1 14, Jam120 and Jam127 were lower than those among the other strains, while Jam129 is very closely related to Jam131 as showing coefficient value of 1 .O.

Analysis of Genetic Variation of Perilla frutescens var. crispa Germplasm Using RAPD (RAPD를 이용한 차조기(Perilla frutescens var. crispa) 유전자원의 유전적 변이 분석)

  • Genetic variations of Chajogi (Perilla frutescens var. crispa) germplasms were investigated by using RAPD markers. Twenty-two Perilla frutescens var. crispa lines collected from various locations were subjected to RAPD analysis using 80 primers. Among them, only 22 primers showed polymorphic bands and these 22 primers provided a total of 224 bands consisting of 127 polymorphic and 97 monomorphioc bands. The polymorphic bands were subjected to phylogenetic analysis using the UPGMA method. From UPGMA, similarity co-efficiency of 22 Chajogi lines ranged from 0.72 to 0.94. The dendrogram of 22 lines obtained through the UPGMA method resulted in two groups (one major group and one minor group). Although the two groups were roughly consistent with growth phenotypes (period of flowering, period of maturity, stem length, number of branches, number of nodes, number of flower clusters and number of ovaries) in detail, much inconsistency also was present

  • The random amplified polymorphic DNAs (RAPD) technique was used to characterize the genetic relationship of five species from in the family of Veneridae which is one of the commercially important clam family in Korea. The veneride clams' DNA were extracted from adductor muscular by the proteinase K-phenol method. Among 20 primers, 15 unit primers were amplified and produced at least, 2 or 3 from the top band. Genetic similarity between the purplish washington, Saxidomus purpuratus and the hard clam, Meretrix lusoria was the highest (0.87); the lowest genetic similarity (0.46) was formed between the little clam, Ruditapes philppinarum and the purplish washington, S. purpuratus. The genetic relationship between the venus clam, Protothaca jedoensis and the little clam, R. philppinarum was a closer than those between others. These results may indicate that the method of artificial seeding production of P. jedoensis for the propagation of resources can be focused on R. philppinarum.
