  • Purpose: Most gastrointestinal stromal tumors (GISTs) have gain-of-function mutations of the KIT or the platelet-derived growth factor receptor alpha (PDGFRA) genes, but approximately $10\%$ of the GISTs are wild types for both the KIT and the PDGFRA genes. The purpose of this study was to investigate the possibility that epidermal growth factor receptor (EGFR) gene mutation might be responsible for the pathogenesis of GIST. Materials and Methods: We analyzed the EGFR gene in 60 GISTs for the detection of somatic mutations by using the polymerase chain reaction (PCR), the single strand conformation polymorphism (SSCP), and DNA sequencing in exon 18, 19, and 21 encoding the kinase domain. Results: The SSCP analysis revealed no evidence of EGFR mutations in exon 18, 19, and 21 in GISTs. Conclusion: The data indicate that the EGFR gene may not be mutated in human GIST and suggest that therapies targeting the mutated EGFR gene products might not be useful in the treatment of GISTs.

  • Purpose: Evidence exists that dysregulation of Bcl-2 family members is involved in the pathogenesis of cancer development. The aim of this study was to explore whether the somatic mutation of proapoptotic Bcl-2 member genes, one of the mechanisms that prolong the survival of cancer cells, is involved in gastric carcinogenesis. Materials and Methods: In the current study, to detect somatic mutations of the DNA sequences encoding the Bcl-2 homology 3 (BH3) domain of the human BAD, BIM, BIK, and Bcl-G genes in 60 advanced gastric adenocarcinomas, we used the polymerase chain reaction (PCR), single strand conformation polymorphism (SSCP), and DNA sequencing. Results: The SSCP analysis revealed no mutations in the coding regions of the BH3 domain in the cancers. Conclusion: The data presented here indicate that proapoptotic Bcl-2 member genes, BAD, BIM, BIK, and Bcl-G, may not be mutated in human gastric carcinomas and suggest that these genes might be altered by mechanisms other mechanisms somatic mutation.

  • A key aspect of genomic research in the “post-genome era”is to associate sequence variations with heritable phenotypes. The most common variations in the human genome are single nucleotide polymorphisms (SNPs) that occur approximately once in every 500 to 1,000 bases. Although analyzing the phenotypic outcome of these SNPs is crucial to facilitate large-scale association studies of genetic diseases, detection of SNPs from an extended number of human DNA samples is often difficult, labor-intensive and time-consuming. Recent development in SNP detection methods using DNA microarrays and mass spectrophotometry has allowed automated high throughput analyses, but such equipments are not accessible to many scientists. In this study, we demonstrate that a simple PCR-based method using primers with a mismatched base at the 3'-end provides a fast and easy tool to identify known SNPs from human genomic DNA in a regular molecular biology laboratory. Results from this PCR amplification of specific alleles (PASA) analysis efficiently and accurately typed the Q576R polymorphism of human IL4 receptor from the genomic DNAs of 29 Koreans, including 9 samples whose genotype could not be discerned by the conventiona1 PCR-SSCP (single strand conformation polymorphism) method. Given the increasing attention to disease-associated polymorphisms in genomic research, this alternative technique will be very useful to identify SNPs in large-scale population studies.

Adiponectin을 암호화하는 돼지 APM1 유전자의 염색체상 위치파악과 돌연변이 탐색 (Chromosomal Localization and Mutation Detection of the Porcine APM1 Gene Encoding Adiponectin)

  • APM1(adipose most abundant gene transcript 1)은 지방세포에서 분비된는 단백질로서 Adiponectin을 암호화하며 GBP-28, AdipoQ, Acrp30으로 불리워졌다. 이 유전자는 쥐의 16번 염색체 및 인간의 3번 염색체 q27 부위에 존재하며 지방의 대사 및 호르몬의 여러 과정에 중요하게 작용하는 것으로 알려져 왔다. 돼지에서 APM1과 양적형질과의 연관성을 알아보기 위하여 somatic cell hybrid panel과 radiation hybrid panel을 이용하여 염색체상의 위치를 밝혀냈다. 분석결과 이 유전자는 돼지 13번 염색체의 q41이나 q46-49에 존재하는 것으로 밝혀졌다. RH pnael의 분석 결과, 이 APM1과 가장 연관이 된 marker는 SIAT1(LOD score 20.29)로 밝혀졌으며 이미 보고된 지방과 관련된 양적형질 유전자 좌위와 일치하였다. 8개의 다른 품종을 이용한 SSCP 분석으로, 한국재래돼지와 한국야생돼지에서 두 개의 특이한 SSCP 타입이 발견되었으며 sequence 분석결과 두 개의 염기가 치환(T672C and C705G)되어 있음을 알 수 있었다. 이 유전자는 사람, 마우스, 소의 염기서열과 약 79-87%의 상동성을 가지고 있으며 다른 포유동물에서 밝혀진 signal sequence, hypervariable region, collagenous region, globular domain과 유사한 구조로 되어 있음을 알 수 있었다.

한국인 제 1형 당뇨병 환자들의 HLA 유전자형 및 자가면역성 갑상선 질환의 병발 양상 (Human Leukocyte Antigen(HLA) Genotypes and Thyroid Autoimmunity in Korean Patients with Type 1 Diabetes)

  • 목 적 : 본 연구는 한국인 제 1형 당뇨병 환자들에서 HLADR과 DQ 유전자형 및 갑상선 자가항체(항 TPO 자가항체와 항 thyroglobulin 자가항체)를 분석함으로써, 한국인 제 1형 당뇨병과 관련 있는 특정 HLA 유전자형을 알아보고자 하였고, 이들 제 1형 당뇨병 환자들에서의 갑상선 자가항체의 유병률, 갑상선 질환으로의 발현 및 이들 자가면역성 갑상선염과 HLA 유전자형과의 관련성을 알아보고자 하였다. 방 법 : 총 59명[남아 26명, 검사시 연령 13.7세(5.7-29.9세), 당뇨병 유병기간 7.6년(-1.7-22.5년)]의 제 1형 당뇨병 환자를 대상으로 하였고, 갑상선 질환의 병력 및 가족력이 없는 건강한 200명의 한국인의 HLA 유전자형을 대조군으로 하였다. 59명의 환자 중 갑상선 자가항체 양성인 17명은 중앙기간 3.96년(1일-10.7년) 동안 진찰 및 anti-TPO, anti-TG, $T_3$, $T_4$ 또는 free $T_4$, TSH 검사를 시행하면서 추적 관찰하였다. HLA-DR과 DQ의 유전자 분석은 PCR-SSO, PCR-SSCP, PCR-RFLP 및 PCR-SSP 방법을 이용하였다. 결 과 : 제 1형 당뇨병 환자들에서 대조군에서보다 HLADRB1*0301, *090102, DQB1*0201, *030302, DRB1*0301/*090102, DRB1*090102/*090102, DQB1*0201/*030302, *030302/*030302, *0201/*0302의 빈도가 높았다(Pc<0.05). 15명(25.4%)에서 TPO에 대한 자가항체 양성이었고, 12명(20.3%)에서 TG 자가항체 양성이었으며, 17명(28.8%)은 두 가지 항체 중 한 가지 이상의 항체를 갖고 있었다. 10명(16.9%)은 두 종류의 항체를 모두 갖고 있었다. 갑상선 항체 양성을 보인 이후부터의 추적기간 동안 갑상선기능저하증을 보인 경우는 없었다. 3명(5.1%)의 여아에서 당뇨병 진단 전 또는 후에 갑상선기능항진증이 진단(8.5세, 11세, 13.2세)되었다. 갑상선 자가항체의 유무 및 각각의 항체 종류에 따른 대상군간의 제 1형 당뇨병 진단연령, 갑상선 검사시 연령, 당뇨병 유병기간 및 성별의 차이는 보이지 않았다(P>0.05). 결 론 : 한국인에서는 HLA-DRB1*0301, *090102, DQB1*0201, *030302, DRB1*0301/*090102, *090102/*090102, DQB1*0201/*030302, *030302/*030302, *0201/*0302 등이 제 1형 당뇨병에 대한 감수성 인자였고, 코카시안과는 다른 HLA-DR 및 DQ의 분포가 한국인에서 제 1형 당뇨병의 발생률이 낮은 이유중의 하나를 차지하리라고 생각되었다. 한편, 제 1형 당뇨병 환자들에서 갑상선 자가항체 양성률은 28.8%였고, 이는 한국인 제 1형 당뇨병 환자에서도 갑상선 자가항체 검사가 규칙적으로 시행되어야 함을 시사한다고 하겠다. 한국인 제 1형 당뇨병 환자에서 자가면역성 갑상선 질환에 대한 선별검사 시작 시기와 횟수 등에 대해서는 이들 환자들의 장기적인 추적관찰을 통해 추후 좀더 연구가 필요하리라 생각된다.

사람 폐암세포주에서 p53 종양억제유전자의 변이 (Mutations of p53 Tumor Suppressor Gene in Human Lung Cancer Cell Lines)

  • 연구배경 : 최근 분자유전학의 진보로 인하여 암은 다단계의 복잡한 과정을 거쳐 발생됨이 밝혀졌으며, 이러한 단계는 크게 암유전자의 활성화와 종양억제 유전자의 비활성화로 구분하게 되었다. 본 연구는 p53 종양억제 유전자에 대하여 연구하였는데, 이는 p53 유전자의 변이는 현재까지 밝혀진 종양억제 유전자중 가장 광범위한 종류의 암에서 변이가 확인되고 있기 때문이다. 폐암은 우리나라에서 비교적 흔한 암이나 분자유전학적 발암기전은 아직 불분명하다. 본 연구에서는 폐암 발생에 있어 p53 유전자의 역할을 연구하고자 사람 폐암세포주를 대상으로 p53 유전자중 변이가 높은 비율로 발생되는 영역으로 알려진 exon 4-8에 대한 유전자 변이를 연구하였다. 방법 : 사람 폐선암 세포주인 PC-9와 PC-14 그리고 사람 소세포폐암 세포주인 H69를 대상으로 proteinase K에 의한 소화와 phenol-chloroform-ethanol 방법으로 genomic DNA를 추출하였다. 추출한 DNA를 p53 유전자중 exon 4-8 영역에 대한 primer를 사용하여 polymerase chain reaction(PCR)을 하여 각 exon에 대한 DNA를 증폭시킨 뒤 single strand conformation polymorphism(SSCP) 방법으로 전기영동과 자기방사기록을 하여 전기영동상 이동변화를 관찰하여 변이를 연구하였다. 결과 : 사람 폐선암세포주인 PC-9와 PC-14 에서는 exon 7에, 사람 소세포폐암 세포주인 H69에서는 exon 5에서 전기영동상 이동변화가 관찰되어 이 영역에 p53 유전자 변이가 있음이 인정되었다. 결론 : 대상으로 하엿던 3종류의 사람 폐암세포주 모두에서 p53 유전자의 변이가 확인된 것은 p53 종양억제 유전자의 변이가 비소세포 및 소세포 폐암 발생에 중요한 역할을 하고 있음을 시사하는 소견으로 사료된다.

mtDNA Diversity and Origin of Chinese Mongolian Horses

  • In order to learn the origin of the Chinese Mongolian horse, we analyzed polymorphisms within the mtDNA D-loop variable region in 305 horses of 6 types of 3 different breeds, including one imported breed, one cultivated breed and 4 types of one local breed. We detected 13 different haplotypes, and subsequent sequence analysis showed that all 6 horse types were genetically diverse. By constructing a cladogram of mtDNA D-loop sequences from the 6 horse types along with homologous sequences from several other horse types obtained from GenBank, we showed that Chinese Mongolian horses have a close genetic relationship with other horse types from Mongolia. We also speculate that several Chinese Mongolian horses descended from Przewalskii horse. Additionally, the 13 haplotypes were dispersed throughout the cladogram, suggesting that Chinese Mongolian horses likely originated from multiple female ancestors. A phylogenetic map of the 6 horse types showed that the genetic relationship between the local Wuzhumuqin and Wushen types were the closest. The Xinihe and Baerhu were also closely related to each other, and slightly more distantly related to the cultivated Sanhe breed. All five of the local Chinese horse types had a much more distant relationship with the imported Thoroughbred breed.

Mitochondrial Genome Microsatellite Instability and Copy Number Alteration in Lung Carcinomas

  • Objective: Mitochondrial DNA (mtDNA) is considered a hotspot of mutations in various tumors. However, the relationship between microsatellite instability (MSI) and mtDNA copy number alterations in lung cancer has yet to be fully clarifieds. In the current study, we investigated the copy number and MSI of mitochondrial genome in lung carcinomas, as well as their significance for cancer development. Methods: The copy number and MSI of mtDNA in 37 matched lung carcinoma/adjacent histological normal lung tissue samples were examined by polymerase chain reaction-single strand conformation polymorphism (PCR-SSCP) assays for sequence variation, followed by sequence analysis and fluorogenic 5'-nuclease real-time PCR. Student's t test and linear regression analyses were employed to analyze the association between mtDNA copy number alterations and mitochondrial MSI (mtMSI). Results: The mean copy number of mtDNA in lung carcinoma tissue samples was significantly lower than that of the adjacent histologically normal lung tissue samples (p<0.001). mtMSI was detected in 32.4% (12/37) of lung carcinoma samples. The average copy number of mtDNA in lung carcinoma samples containing mtMSI was significantly lower than that in the other lung carcinoma samples (P<0.05). Conclusions: Results suggest that mtMSI may be an early and important event in the progression of lung carcinogenesis, particularly in association with variation in mtDNA copy number.

Genetic Polymorph isms of BTN and STAT5a Genes in Korean Proven and Young Bulls

  • This study was perfonned to detect polymorphisms of the two candidate genes, bovine BTN (Butyrophilin) and ST AT5a (Signal Transducers and Activators of Transcription) gene using 98 Holstein bulls' frozen semen, and to offer the basic information for QTL (Quantitative Trait Loci) analysis. Each BTN PCR product was digested with endonuclease restriction enzyme. The digested fragments of four BTN PCR products were observed as follows: 316,280, and 162 bp in BTN1, 568, 305 and 263 bp in BTN2, 576, 332, and 244 bp in BTN3, and 573, 291, and 282 bp in BTN4, respectively. The gene frequencies of A and B allele in four BTN loci were as follows: 0.8980 and 0.1020 in BTN1, 0.5510 and 0.4490 in BTN2, 0.8163 and 0.1837 in BTN3, and 0.8875 and 0.1122 in BTN4, respectively. And three genotypes (homotypel, heterotype, and homotype2) for STAT5a were observed by SSCP (single stranded conformational polymorphism) method and the genotype frequencies are 78.57%, 19.39%, and 2.04%, respectively. The PlC (Polymorphism Information Content) value and heterozygosity of four BTN loci were as follows: 0.1695 and 0.1870 in BTN1, 0.3713 and 0.4927 in BTN2, 0.2549 and 0.2999 in BTN3, and 0.1794 and 0.1992 in BTN4, respectively. Comparing with the reported data, PlC value of BTN2 might have the possibility to be useful marker. Other BTN loci indicated skewed allele distribution.

Clinical, Cytogenetic and CYP1A1 exon-1 Gene Mutation Analysis of Beedi Workers in Vellore Region, Tamil Nadu

  • Background: Beedi rollers are exposed to unburnt tobacco dust through cutaneous and pharyngeal route and it is extremely harmful to the body since it is carcinogenic in nature and can cause cancer during long exposure. This indicates that occupational exposure to tobacco imposes considerable genotoxicity among beedi workers. Materials and Methods: In the present study, 27 beedi workers and age and sex matched controls were enrolled for clinical, cytogenetics and molecular analysis. Clinical features were recorded. The workers were in the age group of 28-67 years and were workers exposure from 8-60 years. Blood samples were collected from workers and control subjects and lymphocyte cultures were carried out by using standard technique, slides were prepared and 50 metaphases were scored for each sample to find the chromosomal abnormalities. For molecular analysis the genomic DNA was extracted from peripheral blood, to screen the variations in gene, the exon 1 of CYP1A1 gene was amplified by polymerase chain reaction (PCR) and then screened with Single Strand Conformation Polymorphism (SSCP) analysis. Results: A statistically significant increase was observed in the frequencies of chromosomal aberrations in exposed groups when compared to the respective controls and variations observed in Exon 1 of CYP1A1(Cytochrome P450, family 1, subfamily A, polypeptide 1) gene. Conclusions: This study shows that, the toxicants present in the beedi that enter into human body causes disturbance to normal state and behavior of the chromosomes which results in reshuffling of hereditary material causing chromosomal aberrations and genomic variations.
