대용량 자료 실시간 시각화를 위한 레벨 수준 표현 인터페이스 설계 (Level Scale Interface Design for Real-Time Visualizing Large-Scale Data)

  • 자료를 시각적으로 표현하는 방법은 입력자료나 출력자료의 형태에 따라 많은 방법들이 제시되었다. 복잡하거나 방대한 자료 또는 정보를 시각적으로 표현하기 위해서 LOD와 같은 방법을 사용하고 특정부분을 지정하여 확대하는 방법을 주로 사용하고 있다. 본 논문에서는 생물정보와 같은 대용량 자료의 동적이고 실시간으로 배율을 표현할 수 있는 레벨수준 표현을 위한 인터페이스 설계 방법을 제안한다. 이는 기존의 LOD나 특정지역의 단순한 확대만을 위한 것이 아니라 동적으로 특정 영역을 축소 또는 확대해야 할 경우 실시간으로 표현할 수 있는 방법이다. 축소 또는 확대영역의 폭을 크게 했다가 어느 시점에서 매우 정교하게 조절할 수 있다. 제안된 방법으로 방대한 유전체 자료를 표현하는데 접목하여 구현하였고 매우 편리함을 보여주었다.

Serial ATA Interface를 통한 RAID Controller 보드의 설계 및 구현 (Design and Implementation of RAID Controller using Serial ATA Interface)

  • In this paper, we have designed and implemented the RAID controller board which connects to the host computer with serial ATA interface and connects to the disks with parallel ATA interface. Serial ATA interface is proposed to overcome the design limitation of parallel ATA while enabling the storage interface to scale with the slowing media rate demands for PC platforms. Serial ATA is to replace parallel ATA with the compatibility with existing operating systems and drivers, adding performance headroom for years to come. It Moreover, serial ATA provides even faster transfer rate of 150 Mbytes/s which is larger than that of current parallel ATA. The RAID controller board designed in this paper combines up to 4 disks with parallel ATA interface, and connects to PC host computer with serial ATA interface. We have implemented RAID controller using Verilog HDL language with FPGA chip. The RAID controller supports RAID level 0 and 1 functionality. Experimently, the average read/write performance of parallel ATA interface is about 30 Mbytes/s. Therefore, when 4 parallel disks is connected to the RAID controller board, we can get almost full throughput of serial ATA protocol using the RAID level 0 configuration with 4 disks.

  • The use of multi scale modeling concepts and simulation techniques to study the destabilization of an ultrathin layer of oxide interface between a metal substrate and the surrounding environment is considered. Of particular interest are chemo-mechanical behavior of this interface in the context of a molecular-level description of stress corrosion cracking. Motivated by our previous molecular dynamics simulations of unit processes in materials strength and toughness, we examine the challenges of dealing with chemical reactivity on an equal footing with mechanical deformation, (a) understanding electron transfer processes using first-principles methods, (b) modeling cation transport and associated charged defect migration kinetics, and (c) simulation of pit nucleation and intergranular deformation to initiate the breakdown of the oxide interlayer. These problems illustrate a level of multi-scale complexity that would be practically impossible to attack by other means; they also point to a perspective framework that could guide future research in the broad computational science community.

Novel Fabrication of Designed Silica Structures Inspired by Silicatein-a

  • Silicatein-${\alpha}$, the enzyme extracted from silica spicules in glass sponges, has been studied extensively in the way of chemistry from 1999, in which the pioneering work by Morse, D. E. - the discovery of the enzymatic hydrolysis in Silicatein-${\alpha}$ - was published. Since its reaction conditions are physiologically favored, synthesis of various materials, such as gallium oxide, zirconium oxide, and silicon oxide, was achieved without any hazardous wastes. Although some groups synthesized oxide films and particles, they have not achieved yet controlled morphogenesis in the reaction conditions mentioned above. With the knowledge of catalytic triad involved in hydrolysis of silicone alkoxide and oligomerization of silicic acid, we designed the novel peptide amphiphiles to not only form self-assembled structure, but also display similar activities to silicatein-${\alpha}$. Designed templates were able to self-assemble into left-handed helices for the peptide amphiphiles with L-form amino acid, catalyzing polycondensation of silicic acids onto the surface of them. It led to the formation of silica helices with 30-50 nm diameters. These results were characterized by various techniques, including SEM, TEM, and STEM. Given the situation that nano-bio-technology, the bio-applicable technology in nanometer scale, has been attracting considerable attention; this result could be applied to the latest applications in biotechnology, such as biosensors, lab-on-a-chip, biocompatible nanodevices.

  • 대규모 병렬 시스템의 MTBF(moon time between failures)는 아주 짧아 겨우 수 시간 단위에 불과하여 장시간의 연산 도중 연산 실패로 끝나 소중한 계산 시간이 낭비되는 경우가 많다. 그러나 현재의 MPI(Message Passing Interface) 표준은 이에 대한 대안을 제시하지 않고 있다. 본 논문에서는, 비표준의 결함 내성 MPI 라이브러리가 아닌 MPI 표준 함수들만을 사용하여, 일반적인 동기 병렬 연산에 적용할 수 있는 응용 수준의 결함 내성 연산 시스템을 제안한다.

Extended-FEM for the solid-fluid mixture two-scale problems with BCC and FCC microstructures

  • An aim of the study is to develop an efficient numerical simulation technique that can handle the two-scale analysis of fluid permeation filters fabricated by the partial sintering technique of small spherical ceramics. A solid-fluid mixture homogenization method is introduced to predict the mechanical characters such as rigidity and permeability of the porous ceramic filters from the micro-scale geometry and configuration of partially-sintered particles. An extended finite element (X-FE) discretization technique based on the enriched interpolations of respective characteristic functions at fluid-solid interfaces is proposed for the non-interface-fitted mesh solution of the micro-scale analysis that needs non-slip condition at the interface between solid and fluid phases of the unit cell. The homogenization and localization performances of the proposed method are shown in a typical two-dimensional benchmark problem whose model has a hole in center. Three-dimensional applications to the body-centered cubic (BCC) and face-centered cubic (FCC) unit cell models are also shown in the paper. The 3D application is prepared toward the computer-aided optimal design of ceramic filters. The accuracy and stability of the X-FEM based method are comparable to those of the standard interface-fitted FEM, and are superior to those of the voxel type FEM that is often used in such complex micro geometry cases.

Taylor-Galerkin/level-set 방법을 이용한 자유 표면의 병렬 유한 요소 해석 (Parallel finite element simulation of free surface flows using Taylor-Galerkin/level-set method)

  • In the present study, a parallel Taylor-Galerkin/level set based two-phase flow code was developed using finite element discretization and domain decomposition method based on MPI (Message Passing Interface). The proposed method can be utilized for the analysis of a large scale free surface problem in a complex geometry due to the feature of FEM and domain decomposition method. Four-step fractional step method was used for the solution of the incompressible Navier-Stokes equations and Taylor-Galerkin method was adopted for the discretization of hyperbolic type redistancing and advection equations. A Parallel ILU(0) type preconditioner was chosen to accelerate the convergence of a conjugate gradient type iterative solvers. From the present parallel numerical experiments, it has been shown that the proposed method is applicable to the simulation of large scale free surface flows.

  • A cross-sectional transmission electorn microscopy study of the MBE grown GaAs/Al0.3 Ga0.7As layers was carried out at high-resolution so that the atomic arrangement of the well, barrier and the interface could be understood on an atomic level. Results show that the images reveal directly the atomic structure of the GaAs, Al0.3Ga0.3 Ga0.7 As interface is sharply defined but is not smooth on the atomic scale. The roughness arises from the presence of hills with heights of several{002} GaAs interplanar spacings. The atomic arrangement at the interface is almost completely coherent without any structural disorder. Alloy clustering at the interface was not observed.

A data management system for microbial genome projects

  • A lot of microbial genome sequencing projects is being done in many genome centers around the world, since the first genome, Haemophilus influenzae, was sequenced in 1995. The deluge of microbial genome sequence data demands new and highly automatic data flow system in order for genome researchers to manage and analyze their own bulky sequence data from low-level to high-level. In such an aspect, we developed the automatic data management system for microbial genome projects, which consists mainly of local database, analysis programs, and user-friendly interface. We designed and implemented the local database for large-scale sequencing projects, which makes systematic and consistent data management and retrieval possible and is tightly coupled with analysis programs and web-based user interface, That is, parsing and storage of the results of analysis programs in local database is possible and user can retrieve the data in any level of data process by means of web-based graphical user interface. Contig assembly, homology search, and ORF prediction, which are essential in genome projects, make analysis programs in our system. All but Contig assembly program are open as public domain. These programs are connected with each other by means of a lot of utility programs. As a result, this system will maximize the efficiency in cost and time in genome research.

Atomic-scale investigation of Epitaxial Graphene Grown on 6H-SiC(0001) Using Scanning Tunneling Microscopy and Spectroscopy

  • Graphene was epitaxially grown on a 6H-SiC(0001) substrate by thermal decomposition of SiC under ultrahigh vacuum conditions. Using scanning tunneling microscopy (STM), we monitored the evolution of the graphene growth as a function of the temperature. We found that the evaporation of Si occurred dominantly from the corner of the step rather than on the terrace. A carbon-rich $(6{\sqrt{3}}{\times}6{\sqrt{3}})R30^{\circ}$ layer, monolayer graphene, and bilayer graphene were identified by measuring the roughness, step height, and atomic structures. Defect structures such as nanotubes and scattering defects on the monolayer graphene are also discussed. Furthermore, we confirmed that the Dirac points (ED) of the monolayer and bilayer graphene were clearly resolved by scanning tunneling spectroscopy (STS).
