Jinhae Bay once was a productive area of fisheries. It is, however, now notorious for its red tides; and oxygen deficient water-masses extensively develop at present in summer. Therefore the shellfish production of the bay has been decreasing and mass mortality often occurs. Under these circumstances, the three-dimensional numerical hydrodynamic and the material cycle models, which were developed by the Institute for Resources and Environment of Japan, were applied to analyze the processes affecting the oxygen depletion and also to evaluate the environment capacity for the reception of pollutant loads without dissolved oxygen depletion. In field surveys, oxygen deficient water-masses were formed with concentrations of below 2.0mg/l at the bottom layer in Masan Bay and the western part of Jinhae Bay during the summer. Current directions, computed by the $M_2$ constituent, were mainly toward the western part of Jinhae Bay during flood flows and in opposite directions during ebb flows. Tidal currents velocities during the ebb tide were stronger than that of the flood tide. The comparision between the simulated and observed tidal ellipses showed fairly good agreement. The residual currents, which were obtained by averaging the simulated tidal currents over 1 tidal cycle, showed the presence of counterclockwise eddies in the central part of Jinhae Bay. Density driven currents were generated southward at surface and northward at the bottom in Masan Bay and Jindong Bay, where the fresh water of rivers entered. The material cycle model was calibrated with the data surveyed in the field of the study area from June to July, 1992. The calibrated results are in fairly good agreement with measured values within relative error of $28\%$. The simulated dissolved oxygen distributions of bottom layer were relatively high with the concentration of $6.0{\sim}8.0mg/l$ at the boundaries, but an oxygen deficient water-masses were formed within the concentration of 2.0mg/l at the inner part of Masan Bay and the western part of Jinhae Bay. The results of sensitivity analyses showed that sediment oxygen demand(SOD) was one of the most important influence on the formation of oxygen depletion. Therefore, to control the oxygen deficient water-masses and to conserve the coastal environment, it is an effective method to reduce the SOD by improving the polluted sediment. As the results of simulations, in Masan Bay, oxygen deficient water-masses recovered to 5.0mg/l when the $50\%$ reduction in input COD loads from Masan basin and $70\%$ reduction in SOD was conducted. In the western part of Jinhae Bay, oxygen deficient water-masses recovered to 5.0mg/l when the $95\%$ reduction in SOD and $90\%$ reduction in culturing ground fecal loads was conducted.
Typhoon Maemi landed on the southeast coast of Korea and caused a severe storm surge in Jinhae Bay and Masan Bay. The tide gage in Masan Port recorded the storm surge of a maximum of more than 2m and the area of more than 700m from the Seo Hang Wharf was flooded by the storm surge. They had not met such an extremely severe storm surge since the opening of the port. Then storm surge was hindcasted with a numerical model. The typhoon pressure was approximated by Myers' empirical model and super gradient wind around the typhoon eye wall was considered in the wind estimation. The land topography surrounding Jinhae Bay and Masan Bay is so complex that the computed wind field was modified with the 3D-MASCON model. The motion of seawater due to the atmospheric forces was simulated using a one-layer model based on non-linear long wave approximation. The Janssen's wave age dependent drag coefficient on the sea surface was calculated in the wave prediction model WAM cycle 4 and the coefficient was inputted to the storm surge model. The result shows that the storm surge hindcasted by the numerical model was in good agreement with the observed one.
Changes in stress-associated biomolecules can be used as an important criterion for assessing the levels of environmental pollution because living organisms demonstrate contamination-stimulated stress responses. This study was conducted to determine the environmental status of Masan-Jinhae Bay, Korea, and its effects on marine organisms by investigating the endoplasmic reticulum (ER) dysfunction in the organs of the flat fish, Limanda yokohamae. ER dysfunction was evaluated via Western blot analysis of the ER stress proteins, immunoglobulin heavy chain binding protein (BiP) and C/EBP-homologous protein (CHOP), and the ER stress-associated protein caspase-12. The results showed that the amount of BiP and CHOP immunoreactivity in the flat fish from the bay area was much greater than that from the Gangneung, as a reference site. Similar to the ER stress proteins, the immunoreactivity of caspase-12 was also found to be elevated in the bay area when compared with that of Gangneung. These data suggest that the environmental status of Masan-Jinhae Bay induces the ER stress response, which is able to lead to phenotypic changes in marine organisms including fish.
This study established a 3D ecosystem model composed of stratification considering the topographic heat accumulation effect and river outflow, and then applied this model to Jinhae, Masan Bay. Specifically, it reenacted the formation and developmental process of ODW according to the stratification by calculating the kinematic eddy viscosity and eddy diffusion coefficient of the stratification model. The results were used as input data for the ecosystem model and compared with DO, COD, I-N, and I-P, which is the standard index of ocean water quality. As a result, it was determined that COD and T-N are third grade and T-P is second grade standards for a natural environment.

The distributions of phytoplankton assemblages and environmental factors in Jinhae Bay and their relationships were investigated to estimate the potential limiting nutrient for phytoplankton growth and community structure. In situ algal bioassay experiments were also conducted to assess the species-specific characteristics in phytoplankton responses under different nutrient conditions (control, N(+) and P(+) treatment). During the study periods, bacillariophyceae and cryptophyceae occupied more than 90% of total phytoplankton assemblages. Phytoplankton standing crops in the inner part of Masan Bay were higher than that of Jinhae Bay. The DIN:DIP ratio, pH and transparency showed the significant positive correlation with phytoplankton biomass. According to cluster and multidimensiolnal scaling (MDS) analysis based on phytoplankton community data from each station, the bay was divided into three groups. The first group included stations from the south-western part of Jinhae bay where cryptophyta species were dominated. The second group was distinguished from inner stations in Masan Bay. These stations showed low transpancy and high DIN:DIP ratio. The other cluster included the stations from the eastern part and central part of Jinhae Bay, which was characterized by the high DSi:DIP ratio and dominant of diatom species. Phosphorous (P) was limited in Masan Bay due to significantly increases in the phytoplankton abundances. Based on stoichiometric limitation and algal bio-assay in Jinhae Bay, nitrogen (N) was a major limiting factor for phytoplankton production. However, silicate (Si) was not considered as limiting factor, since Si/DIN and Si/P ratio and absolute concentration of nutrient did not create any potential stoichiometric limitation in the bay. This implies that high Si availability in winter season contributes favorably to the maintenances of diatom species.
An estuary is very important that the seawater and the freshwater meet and they formed wide foreshore and estuarine which is used as the habitat of various living thing and spawning bed of fish. Masan bay is typical closing bay in Korea. It is located 9 km from the open sea and most inside of Jinhae bay. The width of bay entrance is less than 1 km, where the flow velocity is very low. The large scale industrial complex of Masan bay is located in near Masan and Changwon city whose population is about 100 million. Because of low tidal velocity, the pollutants from the land are accumulated, which makes the water quality worse in Masan bay. The purpose of this study is to analyze the various hydraulic characteristics using RMA-2 model. The advection and diffusion of pollutant is also simulated using RMA-4 model according to the inflow of Changwon-stream and Nam-stream. The hydraulic simulations include the effect of tide which can be characterized by the tide data of Masan bay tide observatory.

In respect of the nutrients cycling in coastal environment, regeneration in bottom layer is one of major source of nutrients. We analyzed the bottom water quality at the 14 stations during 9 years from 2004 to 2012 to investigate the characteristics of nutrients at bottom layer in Jinhae Bay. Concentrations of DIN, DIP and DSi showed the large seasonal variation and were higher in summer. Especially, average concentrations of these nutrients were two times higher in hypoxic season than in normoxic season. In summer, high concentrations of DIN, DIP and DSi caused by regeneration were common feature, but spatial distribution of DSi differ from that of DIN and DIP. DIN and DIP were higher in Masan Bay, while DSi was higher in Masan Bay as well as in center of Jinhae Bay. In comparison with DIN and DIP, DSi was significantly affected by nutrients regeneration at bottom layer in whole season. According to time series analysis, DIN concentration was decreased from approximately $14{\mu}M$ to $6{\mu}M$. This result induce that Si:N ratio at bottom layer in Jinhae Bay changed from approximately 1 to 3.
In order to find out the short-term phytoplankton dynamics during summer season in Jinhae Bay, we investigated the environmental factors and phytoplankton population densities at 16 stations. A total of 66 phytoplankton species were appeared, diatoms occupied more than 80% of total species, and the others were dinoflagellates and raphidophyceaes. The dominant species were diatoms Chaetoceros affinis, C. didymus, C. pseudocurvisetus, Leptocylindrus danicus, Pseudonitzchia pungens, Skeletonema costatum and dinoflagellates Cochlodinium polykrikoides, Gymnodinium impudicum, Karenia mikimotoi, Prorocentrium minimum, Protoperidinium bipes and Scrippsiella trochoidea. According to multidimensional scaling (MSD) and cluster analysis based on phytoplankton community data from each station, the Jinhae bay was divided into two groups. The first group included stations in the inner part of Masan Bay, which is strongly influenced by high nitrogen loading and low salinity by river discharge. The second group included the other remained stations. Based on canonical correspondence analysis (CCA), small-size dinoflagellates K. mikimotoi, P. minimum, P. bipes and S. trochoidea and centric diatom C. pseudocurvisetus and S. costatum, which is dominanted in the inner area of bay, were related with DIN (ammonium, nitrate, nitrite). These results imply that the study area was grouped into the two water masses (inner and outer water of Masan Bay) and inner waters had higher phytoplankton abundances and Chl.a concentration than outer waters. As a result, summer phytoplankton peaks in the inner shallow bay were stimulated by increases in nitrogen and temperature.
The ${\Delta}^5$ sterols were measured in be sediments of Jinhae Bay surrounded by industrial cities to assess the sewage-derived contamination. The total concentrations of total sterols ranged from 2.03 to 19.56 ${\mu}g/g$ dry wt. The principal sterol was cholesterol with a contribution of more than 50% to total sterols. Coprostanol, providing an indication of long-term sewage loads, was found in all sediment samples and the concentrations were 0.03-3.86 ${\mu}g/g$ dry wt, accounting for 1-26% to total sterols. The cluster analysis of sampling stations indicated that the sewage-derived contamination was localized in inner Masan Bay.

In order to reveal the long-term variations of water quality in Jinhae Bay, water qualities had been monitored at 9 survey stations of Jinhae Bay during 2000~2012. The surface and bottom waters concentrations of chemical oxygen demand (COD), dissolved inorganic nitrogen (DIN), dissolved inorganic phosphorus (DIP), and chlorophyll-a (Chl.-a) were higher at the survey stations of Masan Bay than the stations of other Bays. Especially, station 1 which is located at the inner area of Masan Bay had the highest values in the concentrations of COD, DIN, and Chl.-a because there were terrestrial pollutant sources near the station 1 and sea current had not well circulated in the inner area of Masan Bay. In factor analysis, the station 1 also had the highest factor values related to factors which increase organic matters and nutrients in surface and bottom waters of Masan Bay. However, the stations (st.5, st.6, st.7, st.8, and st.9) of other Bays had lower values of the factors. In time series analysis, the COD concentrations of the bottom waters at 8 stations except for station 1 distinctly decreased. However, the COD concentrations of the surface waters showed no distinct decrease trends at all stations. In the concentrations of nutrients (DIN and DIP) of both surface and bottom waters, there were tremendous decrease trends at all stations. Therefore, these distinct decrease trends of the COD in bottom waters and the nutrients in surface and bottom waters of Jinhae Bay could have been associated with water improvement actions such as TPLMS (total pollution load management system).
