Detection of genome-wide structural variations in the Shanghai Holstein cattle population using next-generation sequencing

  • Objective: The Shanghai Holstein cattle breed is susceptible to severe mastitis and other diseases due to the hot weather and long-term humidity in Shanghai, which is the main distribution centre for providing Holstein semen to various farms throughout China. Our objective was to determine the genetic mechanisms influencing economically important traits, especially diseases that have huge impact on the yield and quality of milk as well as reproduction. Methods: In our study, we detected the structural variations of 1,092 Shanghai Holstein cows by using next-generation sequencing. We used the DELLY software to identify deletions and insertions, cn.MOPS to identify copy-number variants (CNVs). Furthermore, we annotated these structural variations using different bioinformatics tools, such as gene ontology, cattle quantitative trait locus (QTL) database and ingenuity pathway analysis (IPA). Results: The average number of high-quality reads was 3,046,279. After filtering, a total of 16,831 deletions, 12,735 insertions and 490 CNVs were identified. The annotation results showed that these mapped genes were significantly enriched for specific biological functions, such as disease and reproduction. In addition, the enrichment results based on the cattle QTL database showed that the number of variants related to milk and reproduction was higher than the number of variants related to other traits. IPA core analysis found that the structural variations were related to reproduction, lipid metabolism, and inflammation. According to the functional analysis, structural variations were important factors affecting the variation of different traits in Shanghai Holstein cattle. Our results provide meaningful information about structural variations, which may be useful in future assessments of the associations between variations and important phenotypes in Shanghai Holstein cattle. Conclusion: Structural variations identified in this study were extremely different from those of previous studies. Many structural variations were found to be associated with mastitis and reproductive system diseases; these results are in accordance with the characteristics of the environment that Shanghai Holstein cattle experience.

Exploring differentially expressed genes related to metabolism by RNA-Seq in porcine embryonic fibroblast after insulin treatment

  • Background: Insulin regulates glucose homeostasis and has important effects on metabolism, cell growth, and differentiation. Depending on the cell type and physiological context, insulin signal has specific pathways and biological outcomes in different tissues and cells. For studying the signal pathway of insulin on glycolipid metabolism in porcine embryonic fibroblast (PEF), we used high-throughput sequencing to monitor gene expression patterns regulated by insulin. Objectives: The goal of our research was to see how insulin affected glucose and lipid metabolism in PEFs. Methods: We cultured the PEFs with the addition of insulin and sampled them at 0, 48, and 72 h for RNA-Seq analysis in triplicate for each time point. Results: At 48 and 72 h, 801 and 1,176 genes were differentially expressed, respectively. Of these, 272 up-regulated genes and 264 down-regulated genes were common to both time points. Gene Ontology analysis was used to annotate the functions of the differentially expressed genes (DEGs), the biological processes related to lipid metabolism and cell cycle were dominant. And the DEGs were significantly enriched in interleukin-17 signaling pathway, phosphatidylinositol-3-kinase-protein kinase B signaling pathway, pyruvate metabolism, and others pathways related to lipid metabolism by Kyoto Encyclopedia of Genes and Genomes enrichment analysis. Conclusions: These results elucidate the transcriptomic response to insulin in PEF. The genes and pathways involved in the transcriptome mechanisms provide useful information for further research into the complicated molecular processes of insulin in PEF.

  • The International Atomic Energy Agency's Statute in Article III.A.5 allows it“to establish and administer safeguards designed to ensure that special fissionable and other materials, services, equipment, facilities and information made available by the Agency or at its request or under its supervision or control are not used in such a way as to further any military purpose; and to apply safeguards, at the request of the parties, to any bilateral or multilateral arrangement, or at the request of a State, to any of that State's activities in the field of atomic energy”. Safeguards are essentially a technical means of verifying the fulfilment of political obligations undertaken by States and given a legal force in international agreements relating to the peaceful uses of nuclear energy. The main political objectives are: to assure the international community that States are complying with their non-proliferation and other peaceful undertakings; and to deter (a) the diversion of afeguarded nuclear materials to the production of nuclear explosives or for military purposes and (b) the misuse of safeguarded facilities with the aim of producing unsafeguarded nuclear material. It is clear that no international safeguards system can physically prevent diversion. The IAEA safeguards system is basically a verification measure designed to provide assurance in those cases in which diversion has not occurred. Verification is accomplished by two basic means: material accountancy and containment and surveillance measures. Nuclear material accountancy is the fundamental IAEA safeguards mechanism, while containment and surveillance serve as important complementary measures. Material accountancy refers to a collection of measurements and other determinations which enable the State and the Agency to maintain a current picture of the location and movement of nuclear material into and out of material balance areas, i. e. areas where all material entering or leaving is measurab e. A containment measure is one that is designed by taking advantage of structural characteristics, such as containers, tanks or pipes, etc. To establish the physical integrity of an area or item by preventing the undetected movement of nuclear material or equipment. Such measures involve the application of tamper-indicating or surveillance devices. Surveillance refers to both human and instrumental observation aimed at indicating the movement of nuclear material. The verification process consists of three over-lapping elements: (a) Provision by the State of information such as - design information describing nuclear installations; - accounting reports listing nuclear material inventories, receipts and shipments; - documents amplifying and clarifying reports, as applicable; - notification of international transfers of nuclear material. (b) Collection by the IAEA of information through inspection activities such as - verification of design information - examination of records and repo ts - measurement of nuclear material - examination of containment and surveillance measures - follow-up activities in case of unusual findings. (c) Evaluation of the information provided by the State and of that collected by inspectors to determine the completeness, accuracy and validity of the information provided by the State and to resolve any anomalies and discrepancies. To design an effective verification system, one must identify possible ways and means by which nuclear material could be diverted from peaceful uses, including means to conceal such diversions. These theoretical ways and means, which have become known as diversion strategies, are used as one of the basic inputs for the development of safeguards procedures, equipment and instrumentation. For analysis of implementation strategy purposes, it is assumed that non-compliance cannot be excluded a priori and that consequently there is a low but non-zero probability that a diversion could be attempted in all safeguards ituations. An important element of diversion strategies is the identification of various possible diversion paths; the amount, type and location of nuclear material involved, the physical route and conversion of the material that may take place, rate of removal and concealment methods, as appropriate. With regard to the physical route and conversion of nuclear material the following main categories may be considered: - unreported removal of nuclear material from an installation or during transit - unreported introduction of nuclear material into an installation - unreported transfer of nuclear material from one material balance area to another - unreported production of nuclear material, e. g. enrichment of uranium or production of plutonium - undeclared uses of the material within the installation. With respect to the amount of nuclear material that might be diverted in a given time (the diversion rate), the continuum between the following two limiting cases is cons dered: - one significant quantity or more in a short time, often known as abrupt diversion; and - one significant quantity or more per year, for example, by accumulation of smaller amounts each time to add up to a significant quantity over a period of one year, often called protracted diversion. Concealment methods may include: - restriction of access of inspectors - falsification of records, reports and other material balance areas - replacement of nuclear material, e. g. use of dummy objects - falsification of measurements or of their evaluation - interference with IAEA installed equipment.As a result of diversion and its concealment or other actions, anomalies will occur. All reasonable diversion routes, scenarios/strategies and concealment methods have to be taken into account in designing safeguards implementation strategies so as to provide sufficient opportunities for the IAEA to observe such anomalies. The safeguards approach for each facility will make a different use of these procedures, equipment and instrumentation according to the various diversion strategies which could be applicable to that facility and according to the detection and inspection goals which are applied. Postulated pathways sets of scenarios comprise those elements of diversion strategies which might be carried out at a facility or across a State's fuel cycle with declared or undeclared activities. All such factors, however, contain a degree of fuzziness that need a human judgment to make the ultimate conclusion that all material is being used for peaceful purposes. Safeguards has been traditionally based on verification of declared material and facilities using material accountancy as a fundamental measure. The strength of material accountancy is based on the fact that it allows to detect any diversion independent of the diversion route taken. Material accountancy detects a diversion after it actually happened and thus is powerless to physically prevent it and can only deter by the risk of early detection any contemplation by State authorities to carry out a diversion. Recently the IAEA has been faced with new challenges. To deal with these, various measures are being reconsidered to strengthen the safeguards system such as enhanced assessment of the completeness of the State's initial declaration of nuclear material and installations under its jurisdiction enhanced monitoring and analysis of open information and analysis of open information that may indicate inconsistencies with the State's safeguards obligations. Precise information vital for such enhanced assessments and analyses is normally not available or, if available, difficult and expensive collection of information would be necessary. Above all, realistic appraisal of truth needs sound human judgment.

환자의 모를 권리와 의사의 배려의무 (Patient's 'Right Not to Know' and Physician's 'Duty to Consideration')

  • 우리나라에서 전통적으로 환자의 자기결정권 내지 자율권은, 의사의 보고성 설명의무에 대응하는 알 권리 그리고 의사의 기여적 설명의무에 대응하는 수진 동의권 및 수진 거절권, 양자를 '중심'으로 해서 논의되어 왔다. 환자의 자율적 결정의 내용으로서 형성 피력되는, 자기 신체 및 의료 상황에 대해 알고 싶지 않은 희망과 그로 인한 이익에 관한 지위- 도덕적 법적 지위 - 는 환자로부터의 알 권리와 동의권의 포기 또는 (의사가 부담하는) 설명의무의 면제라는 소극적 지위 차원에서 인식되었다. 그리고 설명 동의 원칙 도그마의 적용에 의한 역기능 문제는 설명 동의 원칙의 적용 배제 및 그에 따른 의사의 책임 부인이라는 역시 소극적 접근법에 의해 '주로' 인식되었다. 즉 환자의 그러한 알고 싶지 않다는 '무지(無知)의 희망'을 실현시켜 줄 법적 수단이 환자의 '모를 권리' 및 의사의 '부작위 배려의무'라는 '적극적 지위'로 이해되고 인정되지 않았던 것이다. 이러한 당사자의 적극적 지위 설정이 전제되지 않으면 실제상 및 이론상 문제가 제기된다. 환자가 동의권을 포기한다고 선언하거나 의사의 설명의무를 면제한다고 표명했음에도 불구하고, 의사가 굳이 환자를 상대로 설명 내지 보고를 행하여 환자에게 큰 손해가 발생한 경우에, 의사의 그 행위를 규범적으로 어떻게 평가할 것인가가 문제인 것이다. 한편 의사가 설명의 역기능을 우려하여 설명을 행하지 않았고, 그 행태에 대해 적절한 것이란 평가가 가능한 경우에, 그 재량적 불설명의 적법성을 인정할 직접적 근거가 무엇인지를 밝히는 것 또한 문제이다. 이러한 문제를 해결하기 위해 근본적으로 환자에게 '모를 권리'라는 지위를, 의사에게 '배려의무'라는 지위를 인정할 필요가 있다. 요컨대 이 권리와 의무 개념은 환자의 자율성 관념의 충실화와 설명역기능 현상의 적정한 방지라는 법규범적 요구를 충족시키는 데에 매우 유용한 도구로서 수용할 수 있다.

수질정화용 인공습지 개방수역에서 유입수질에 따른 식물플랑크톤의 광합성특성 및 유기물생산력 (Photosynthetic Characteristics and Primary Production by Phytoplankton with Different Water Quality of Influent in Open Waters of Constructed Wetlands for Water Treatment)

  • 본 연구는 국내 최대의 수질정화용 인공습지인 시화호 인공습지의 개방수역(open water)에서 식물플랑크톤에 의한 광합성특성 및 유기물생산력을 조사 평가하여 효율적인 습지관리를 위해 open water관리방안의 기초자료를 제공하기 위함이다. 식물플랑크톤의 광합성특성 및 1차 생산력은 유입수의 수질특성과 체류시간이 다른 반월천습지와 동화천습지의 open water에서 조사되었다. 조사기간 동안 시화호 인공습지내 5개 open water에서 식물플랑크톤에 의한 1차 생산력은 $481{\sim}11,275mgC\;m^{-2}\;day^{-1}$의 범위로 연중 부영양화 수준을 보였고 계절과 지점에 따라 변동이 컸다. 시화호 인공습지에서 식물플랑크톤의 P-I curve 모델계수를 통한 광합성특성은 두 습지로 유입되는 유입수의 상반되는 수질특성(인과 질소 농도)에 크게 영향을 받는 것으로 나타났다. 최대광합성속도 (Pmax)는 $42{\times}1,014 mgC\;m^{-3}\;hr^{-1}$로 chi. ${\alpha}$ 농도와 양의 상관(R=0.47)을 보였다. 식물플랑크톤의 광합성효율을 나타내는 동화계수(AN)두 습지 모두 고습지와 저습지의 AN값의 차이를 보이지 않았지만 동화천습지의 AN값이 평균 8.5gC $gChl^{-1}\;hr^{-1}$로 반월천습지의 평균 5.8gC $gChl^{-1}\;hr^{-1}$보다 높은 값을 보여 인 농도가 높은 동화천습지에서 식물플랑크톤의 광합성효율이 큰 것으로 나타났다. 두 하천의 수질특성으로부터 식물플랑크톤의 광합성효율은 질소보다 인 농도 그리고 작은 TN/TP와 관련이 있는 것으로 사료된다. 낮은 광도에 대한 광합성능력을 나타내는 초기기울기와 동화계수 사이에는 높은 양의 상관(R=0.81)을 보인 것으로 보아, 낮은 광조건에서 광합성능력이 큰 식물플랑크톤이 광합성효율도 큰 것으로 나타났다. 본 연구에서 시화호 인공습지의 open water에서 식물플랑크톤에 의한 유기물생산이 매우 높은 것으로 보아 식물플랑크톤이 습지의 수질 및 수처리효율에 영향을 미칠 것을 판단된다. 습지의 수처리효율을 향상시키기 위해서는 체류시간을 짧게 해주거나 open water의 면적을 줄여 식물플랑크톤의 증식을 억제하거나 또는 증식한 식물플랑크톤이 습지외부로 유출되지 않도록 하는 관리방안이 필요할 것으로 본다.

신보광산 주변지역의 지질구조와 우라늄 지화학 이상대 (Geological Structures and Geochemical Uranium Anormal Zone Around the Shinbo Mine, Korea)

  • 본 논문은 전라북도 진안군 신보광산의 동부지역에서 고품위 우라늄 지화학 이상대와 지질구조 사이의 상관관계를 규명하고 지하수 흐름에 대한 기본적인 정보를 제공하기 위해 암상구분에 의한 상세한 지질도를 작성하고 이들 구성암류에 발달하는 연성 및 취성 구조요소의 특성을 파악하였다. 그 결과, 이 지역은 주로 동북동-서남서 방향으로 대상 분포를 보이는 선캠브리아기 규암, 변성이질암, 변성사질암과 이를 관입하는 시대미상의 페그마타이트와 백악기 반암류 등으로 구분되고, 추정과 달리 이들 암상을 부정합으로 피복하는 백악기 진안층군은 관찰되지 않았다. 선캠브리아기 변성퇴적암류의 주요 연성 변형구조는 적어도 세 번의 변형단계 [동북동 방향성의 광역엽리 (D1) -> 동북동 내지 동서 방향성의 파랑엽리 (D2) -> 서북서 내지 동서 방향성의 개방, 밀착, 킹크 습곡 (D3)]를 걸쳐 형성되었고, S1 광역엽리의 방향성은 선캠브리아기 변성퇴적암류의 대상 분포 방향과 유사한 동북동 주향에 남쪽으로 경사하는 것이 우세하게 나타난다. 지하수의 유동과 밀접한 관련성 있는 취성 고각 단열 (경사각${\geq}45^{\circ}$)의 방향성[동북동 (출현빈도: 24.3%), 남북 (23.9%), (북)북서 (18.8%), 서북서 (16.9%), 북동 (16.1%) 단열조 순]은 변성퇴적암류의 대상 분포 방향성 및 S1 광역엽리의 우세 방향성과 일치하는 동북동 주향에 남쪽으로 경사하는 것이 가장 우세하게 나타나고 남북 주향에 동서 방향으로 경사하는 것이 다음으로 우세하게 나타난다. 상기된 선캠브리아 변성퇴적암류의 대상 분포 방향성과 S1 광역엽리 및 고각 단열의 우세 방향성 등으로부터 신보광산과 그 동부지역의 우라늄 지화학 이상대의 형성요인을 고찰해 볼 때 이들 지역에서 기대되는 우라늄의 초생적인 근원암은 기존연구 결과와 같이 페그마타이트이며 광산지역의 우라늄 지화학 이상대는 이를 대수층으로 하는 지하수가 광산지역으로 통과하면서 이차적으로 부화되었을 가능성이 높다고 판단된다.

COATED PARTICLE FUEL FOR HIGH TEMPERATURE GAS COOLED REACTORS

  • Roy Huddle, having invented the coated particle in Harwell 1957, stated in the early 1970s that we know now everything about particles and coatings and should be going over to deal with other problems. This was on the occasion of the Dragon fuel performance information meeting London 1973: How wrong a genius be! It took until 1978 that really good particles were made in Germany, then during the Japanese HTTR production in the 1990s and finally the Chinese 2000-2001 campaign for HTR-10. Here, we present a review of history and present status. Today, good fuel is measured by different standards from the seventies: where $9*10^{-4}$ initial free heavy metal fraction was typical for early AVR carbide fuel and $3*10^{-4}$ initial free heavy metal fraction was acceptable for oxide fuel in THTR, we insist on values more than an order of magnitude below this value today. Half a percent of particle failure at the end-of-irradiation, another ancient standard, is not even acceptable today, even for the most severe accidents. While legislation and licensing has not changed, one of the reasons we insist on these improvements is the preference for passive systems rather than active controls of earlier times. After renewed HTGR interest, we are reporting about the start of new or reactivated coated particle work in several parts of the world, considering the aspects of designs/ traditional and new materials, manufacturing technologies/ quality control quality assurance, irradiation and accident performance, modeling and performance predictions, and fuel cycle aspects and spent fuel treatment. In very general terms, the coated particle should be strong, reliable, retentive, and affordable. These properties have to be quantified and will be eventually optimized for a specific application system. Results obtained so far indicate that the same particle can be used for steam cycle applications with $700-750^{\circ}C$ helium coolant gas exit, for gas turbine applications at $850-900^{\circ}C$ and for process heat/hydrogen generation applications with $950^{\circ}C$ outlet temperatures. There is a clear set of standards for modem high quality fuel in terms of low levels of heavy metal contamination, manufacture-induced particle defects during fuel body and fuel element making, irradiation/accident induced particle failures and limits on fission product release from intact particles. While gas-cooled reactor design is still open-ended with blocks for the prismatic and spherical fuel elements for the pebble-bed design, there is near worldwide agreement on high quality fuel: a $500{\mu}m$ diameter $UO_2$ kernel of 10% enrichment is surrounded by a $100{\mu}m$ thick sacrificial buffer layer to be followed by a dense inner pyrocarbon layer, a high quality silicon carbide layer of $35{\mu}m$ thickness and theoretical density and another outer pyrocarbon layer. Good performance has been demonstrated both under operational and under accident conditions, i.e. to 10% FIMA and maximum $1600^{\circ}C$ afterwards. And it is the wide-ranging demonstration experience that makes this particle superior. Recommendations are made for further work: 1. Generation of data for presently manufactured materials, e.g. SiC strength and strength distribution, PyC creep and shrinkage and many more material data sets. 2. Renewed start of irradiation and accident testing of modem coated particle fuel. 3. Analysis of existing and newly created data with a view to demonstrate satisfactory performance at burnups beyond 10% FIMA and complete fission product retention even in accidents that go beyond $1600^{\circ}C$ for a short period of time. This work should proceed at both national and international level.

입목벌채 허가제도 개선에 대한 벌채허가 담당자와 벌채 실행자의 인식조사 (Study on the Recognition of Forest-Official's and Stakeholders's Toward Improvement of Tree Cutting Permit System)

  • 본 연구는 우리나라의 벌채제도와 외국의 벌채제도를 비교하여 입목벌채 허가제도 개선에 관한 시사점을 도출하는 한편, 벌채업무 담당 그룹(공무원)과 목재벌채 실행그룹(산림소유자, 벌채업자, 산림조합, 산림법인)을 대상으로 입목벌채 제도에 대한 인식 및 활성화 요인 등에 관한 설문조사를 실시하여 제도 개선에 필요한 기초 자료를 제공하고자 수행되었다. 독일과 일본의 벌채제도를 분석한 결과, 산림의 다양한 기능발휘를 저해 할 수 있는 개벌 면적은 축소하고 있는 추세이며, 벌채기준으로 획일적인 벌기령을 적용하지 않고 지역 산림여건을 감안하는 유연한 산림시업의 표준으로서 벌기령을 활용하는 한편, 벌채 후 갱신확보를 위해 지역에 맞는 적절한 갱신방법을 제시하는 벌채제도를 운용한다는 시사점을 도출하였다. 입목벌채 허가제도에 대한 인식 및 활성화 요인 등에 관해 벌채업무 담당 공무원 그룹과 목재벌채 실행그룹을 대상으로 한 설문조사 분석결과, 기준 벌기령은 벌채업무 담당그룹 만이 소나무(3.13)와 삼나무(3.05)의 벌기령이 적정하다는 인식을 보였고 기타 수종의 벌기령은 하향 조정해야 한다는 의견을 보였다. 개벌면적에 대해서는 1 벌구 5 ha 이내, 최대 합계면적 30 ha 한도 기준에 대해서는 벌채 업자와 산림법인 그룹만이 현행보다 확대가 필요하다는 인식을 나타냈다. 현행 벌채제도에 대한 활성화 요인으로는 벌채면적의 확대, 시설지원, 기술교육의 강화, 장비지원 확대, 행정 간소화, 다양한 혜택 부여 등이 제시되었는데, 기술교육 강화가 집단 간의 인식 차이에서 유의수준이 가장 낮게 나타났다.
