배추과에서 T-DNA 도입 위치 분석을 위한 효과적인 PCR 방법 개발 및 이용 (Development of an Effective PCR Technique for Analyzing T-DNA Integration Sites in Brassica Species and Its Application)

  • 기능 유전체 연구에서 이동유전자 또는 T-DNA 도입을 이용한 삽입돌연변이체 분석은 미지의 유전자 기능을 분석할 수 있게 한다. 이에 따라 본 연구에서는 배추(Brassica rapa ssp. pekinensis)와 같은 고등 식물에서 genomic DNA조각을 분리할 수 있는 효과적인 PCR 방법을 개발하였다. 본 연구에서 개발한 variable argument thermal asymmetric interlaced PCR(VA-TAIL PCR)은 single-step annealin-gextension PCR 방법과 길게 구성된 유전자 특이적 primer 및 touch-up PCR 방법이 적용되었으며, 증폭 효율을 증가시키기 위하여 autosegment extension 증폭 방법이 적용되었다. 또한 개발된 VA-TAIL PCR 방법은 배추에 특화된 변성 primer를 Integr8 단백질체 데이터베이스를 분석하여 작성하였으며 대량의 배추 T-DNA 삽입 돌연변이 집단에서 각각의 T-DNA 인접 염기 서열을 분석하는 데 매우 정확하고 효과적인 것으로 분석되었다. 따라서 본 연구에서 개발된 VA-TAIL PCR 방법은 기존에 확인된 염기 서열을 이용하여 양쪽 방향을 모두 분석할 수 있기 때문에, 유전체 연구에서 T-DNA 또는 기 밝혀진 염기 서열에 인접한 미지의 염기서열을 확인하는데 매우 효과적일 것으로 기대된다.

PCR-SSCP of Serum Lysozyme Gene (Exon-III) in Riverine Buffalo and Its Association with Lysozyme Activity and Somatic Cell Count

  • Serum lysozyme gene is one of the important genes influencing the immune system as its product can cause lysis of bacterial cell wall by cleaving the peptidoglycan layer. The present investigation on the serum lysozyme gene of Indian riverine buffalo was undertaken with the objectives to identify and characterize single nucleotide polymorphic patterns by PCR-SSCP method as well as to study the effect of different genotypes on serum lysozyme activity and somatic cell count. A total of 280 animals comprising four different famous bubaline breeds (Murrah, Mehsana, Surti and Bhadawari), spread over six different farms across the country were used for this study. A 276 bp (partial intron 2, complete exon 3 and partial intron 3) fragment of lysozyme gene was screened for polymorphism using the SSCP technique. Four genotypes namely AA, AB, BC and AC were observed, out of which BC genotype was found to be the most frequent. Among these three alleles, C allele (0.38) was most prevalent in these populations. Various SSCP allelic variants were cloned for sequencing and sequences were submitted to NCBI Genbank. From the alignment of the nucleotide sequences of various allelic variants, it was found that there were differences in 12 positions among the alleles, out of which maximum variation (at 8 places) was found in the intronic region. The allele A was closer to allele-C than allele-B. Allele B was phylogenetically equidistant from both of the other alleles. Mean lysozyme activity determined in serum samples of different animals of Murrah buffalo was $27.35{\pm}2.42\;{\mu}g$ per ml of serum, whereas the mean somatic cell count was $1.25{\pm}0.13{\times}10^5$ cells per ml of milk. The SSCP pattern-wise effects of various genotypes on lysozyme activity and SCC were analyzed. Although the mean values were apparently different in various genotypes, these differences were statistically non-significant. It can be concluded that the riverine buffaloes are sufficiently polymorphic with respect to serum lysozyme gene. The absence of AA genotype in Bhadawari breed of buffalo can be considered as a marker for breed characterization. The difference of four nucleotides in exon-3 indicates high selection pressure on the gene.

Type D Retrovirus 감염의 포괄적 검색을 위한 One-Stage 중합효소 연쇄반응법의 개발 (One-Stage Polymerase Chain Reaction for the Comprehensive Detection of Type D Retrovirus Provial DNA)

  • 본 연구에서는 영장류에서 감염성 면역결핍 증상을 일으키는 type D simian retrovirus (SRV)를 검출하기 위해 SRV env 유전자의 특정 지역을 선정하여 증폭, 검색하는 중합효소 연쇄반응 (PCR)법을 개발하였다. 증폭반응의 대상부위인 SRV env 유전자의 3' 후반부는 서로 다른 3 종류의 SRV subtype 1, 2, 그리고 subtype 3에 걸쳐 높은 보존율을 보이고 있다. 반응 결과, 1차 PCR 만으로 3 종류의 SRV subtypes를 동시에 검출, 증폭하였으며 SRV와 더불어 영장류에서 감염성 면역결핍을 유도하는 주요 바이러스 simian immunodeficiency virus 또는 simian T-Iymphotropic virus type 1에 감염된 영장류의 peripheral blood mononuclear cells (PBMCs)을 비교, 완전한 증폭 특이성이 확인되었고 교차반응으로 인한 위양성반응은 발견되지 않았다. 한편, 위 증폭반응의 검출 민감도 측정을 위해 준정량적 적정 PCR을 수행하였으며 SRV 게놈과 증폭 대상 부위의 분자량을 기준으로 한 본 PCR법의 검출 한계는 단 한번의 증폭과 간단한 ethidium bromide 염색만으로 적어도 $5-7{\times}10^4$ 개의 PBMCs 중 한 개의 감염세포를 검출할 수 있는 것으로 확인되었다. 본 연구에서 확인된 신속성과 반응 특이성, 그리고 높은 민감도의 본 PCR 법은 현재 유일한 AIDS 연구모델인 영장류의 SIV 감염 연구 전후에 반드시 필요한 효과적인 SRV 감염검색에서 ELISA법의 위양성에 의한 약점을 보완하고 보다 높은 검출 민감도를 확보함으로써 연구모델 실험의 오류를 최소화하는 데 중요한 역할을 하게 될 것이다.

Identification of a Third Haplotype of the Sequence Linked to the Restorer-of-fertility (Rf) Gene and Its Implications for Male-Sterility Phenotypes in Peppers (Capsicum annuum L.)

  • Cytoplasmic male sterility (CMS), one of the most important traits in crop breeding, has been used for commercial seed production by $F_1$ hybrid cultivars of pepper (Capsicum annuum L.). To develop reliable molecular markers for allelic selection of the Restorer-of-fertility (Rf) gene, which is known to be a major determinant of pollen fertility restoration in peppers, a sequence of approximately 10 kb flanking an RAPD fragment closely linked to the Rf locus was obtained by genome walking. A homology search revealed that this sequence contained an LTR retrotransposon and a non-LTR LINE-like retrotransposon. Sequencing of this Rf-linked region to search for polymorphisms between a dominant and recessive allele revealed 98% nucleotide sequence identity between them. A third polymorphic haplotype of the Rf-linked sequence, which has 94-96% nucleotide sequence identity with the two previously isolated haplotypes, was identified among a large number of breeding lines. Utilizing polymorphic sequences in the haplotypes, PCR markers were developed for selection of particular haplotypes and used to examine the distribution of the haplotypes in diverse breeding lines, cultivars, and C. annuum germplasms. Surprisingly, the third haplotype was the predominant type in C. annuum germplasms, while its frequency in $F_1$ hybrid cultivars was relatively low. Meanwhile, analysis of breeding lines whose Rf allele genotypes and male-sterility phenotypes were already known revealed that the third haplotype was mainly present in exotic breeding lines that cause unstable male-sterility when combined with sterile cytoplasms.

  • 본 연구에서는 소나무(Pinus densiflora)와 아로니아(Aronia melanocarpa)의 잎을 채취하여 표면살균한 후 내생균을 분리하였다. 분리한 균주는 형태적 특징과 internal transcribed spacer (ITS) rDNA 지역과 28S rDNA 지역 그리고 ${\beta}-tubulin$ 유전자의 염기서열을 이용하여 계통분석을 통해 동정하였다. 소나무에서 분리한 두 종의 균주인 Pestalotia lawsoniae와 Zasmidium fructicola, 그리고 아로니아에서 분리한 세 종의 균주인 Pestalotiopsis chamaeropis, Pestalotiopsis jesteri, Stagonosporopsis cucurbitacearum는 국내 미기록 진균으로 보고하고자 한다.

  • 붉바리(E. akaara)의 뇌하수체에서 추출한 mRNA로부터 RACE 방법으로 cDNA를 cloning하고 염기서열을 분석하였다. 붉바리의 성장호르몬 cDNA는 5' UTR, open reading frame, 3' UTR이 각각 21 bp, 615 bp, 247 bp인 전체 883 bp로 구성되어있다. Adenylation signal로 작용하는 sequence인 AATAAA는 poly(A)로부터 20 bp upstream에 위치하는 것을 확인하였다. 염기서열을 바탕으로 추정한 성장호르몬은 204개의 아미노산으로 구성된 단백질로서 signal peptide(17 aa)와 mature protein(187 aa)을 포함하고 있으며 mature protein의 분자량은 21.3 kDa으로 나타났다. 이 호르몬은 단백질의 3차 구조에 중요한 이황화 결합을 할 수 있는 4개의 cysteine 잔기와 1개의 N-glycosylation site를 가지고 있었다. 붉바리 성장호르몬의 염기서열은 농어목에 속하는 다른 어류의 성장호르몬 염기서열과의 유사도가 높게 나타났으며 orange-spotted grouper, gilthead seabream과 각각 96.9%, 88.6%의 상동성을 보였다.

Morphological characterization and molecular phylogenetic analysis of Dolichospermum hangangense (Nostocales, Cyanobacteria) sp. nov. from Han River, Korea

  • Dolichospermum is a filamentous and heterocytous cyanobacterium that is one of the commonly occurring phytoplanktons in the Han River of Korea. Morphological observations led to the identification of D. planctonicum-like filaments in seasonal water samples. In the present study, we successfully isolated these filaments using culture methods, and examined its morphology using light and scanning electron microscopy. The morphology of the D. planctonicumlike species differed from that of typical D. planctonicum; it had thin cylindrical-shaped akinetes, which were narrower towards the ends than at the center. This morphology is firstly described in the genus Dolichospermum. In addition, the akinetes in the filament developed solitarily and were distant from the heterocytes. Phylogenetic analysis of the 16S rRNA sequences showed that our Dolichospermum clustered with D. planctonicum and D. circinale, which have coiled trichome. However, phylogenetic analysis of the gene encoding rivulose-1,5-bisphosphate carboxylase (rbcLX) clearly separated our species from other Dolichospermum, forming a unique clade. Additionally, structures of D. planctonicum and D. hangangense strains were different type in Box-B and V3 region. These results demonstrated that the new Dolichospermum species was unique in morphology and molecular traits. Therefore, we propose this to be a new species belonging to genus Dolichospermum with the name Dolichospermum hangangense sp. nov.

  • Hyphantria cunea nuclear polyhedrosis virus p10유전자와 프로모터의 염기서열을 결정하였고, p10단백질의 아미노산 서열을 유도했다. pBP10재조합클론 (Cha et. al., 1991)에 삽입이 되어있는 p10유전자의 염기서열을 결정한 결과 p10유전자의 ORF는 285 bp였고, p10단백질은 95개의 아미노산으로 구성 되었으며, 분자량은 10.26 kDa이었다. 프로모터내에는 TATA box와 전사개시부위인 TAAG 염기가 발견되었다. poly (A) signal부위인 AATAAA염기서열은 3'-말단상류의 65염기부위에 위치했다. p10단백질의 N-말단은 소수성이었으며, C-말단은 고도로 친수성이었다. p10단백질에는 cysteine, histidine, tryptophane, tyrosine, glutamine, asparagine잔기가 없었다.

Characterization of porcine cytokine inducible SH2-containing protein gene and its association with piglet diarrhea traits

  • Objective: The cytokine inducible SH2-containing protein (CISH), which might play a role in porcine intestine immune responses, was one of the promising candidate genes for piglet anti-disease traits. An experiment was conducted to characterize the porcine CISH (pCISH) gene and to evaluate its genetic effects on pig anti-disease breeding. Methods: Both reverse transcription polymerase chain reaction (RT-PCR) and PCR were performed to obtain the sequence of pCISH gene. A pEGFP-C1-CISH vector was constructed and transfected into PK-15 cells to analysis the distribution of pCISH. The sequences of individuals were compared with each other to find the polymorphisms in pCISH gene. The association analysis was performed in Min pigs and Landrace pigs to evaluate the genetic effects on piglet diarrhea traits. Results: In the present research, the coding sequence and genomic sequence of pCISH gene was obtained. Porcine CISH was mainly localized in cytoplasm. TaqI and HaeIII PCR restriction fragment length polymorphism (RFLP) assays were established to detect single nucleotide polymorphisms (SNPs); A-1575G in promoter region and A2497C in Intron1, respectively. Association studies indicated that SNP A-1575G was significantly associated with diarrhea index of Min piglets (p<0.05) and SNP A2497C was significantly associated with the diarrhea trait of both Min pig and Landrace piglets (p<0.05). Conclusion: This study suggested that the pCISH gene might be a novel candidate gene for pig anti-disease traits, and further studies are needed to confirm the results of this preliminary research.

Genome Sequence of Bacillus cereus FORC_021, a Food-Borne Pathogen Isolated from a Knife at a Sashimi Restaurant

  • Bacillus cereus causes food-borne illness through contaminated foods; therefore, its pathogenicity and genome sequences have been analyzed in several studies. We sequenced and analyzed B. cereus strain FORC_021 isolated from a sashimi restaurant. The genome sequence consists of 5,373,294 bp with 35.36% GC contents, 5,350 predicted CDSs, 42 rRNA genes, and 107 tRNA genes. Based on in silico DNA-DNA hybridization values, B. cereus ATCC $14579^T$ was closest to FORC_021 among the complete genome-sequenced strains. Three major enterotoxins were detected in FORC_021. Comparative genomic analysis of FORC_021 with ATCC $14579^T$ revealed that FORC_021 harbored an additional genomic region encoding virulence factors, such as putative ADP-ribosylating toxin, spore germination protein, internalin, and sortase. Furthermore, in vitro cytotoxicity testing showed that FORC_021 exhibited a high level of cytotoxicity toward INT-407 human epithelial cells. This genomic information of FORC_021 will help us to understand its pathogenesis and assist in managing food contamination.
