Implementation of genomic selection in Hanwoo breeding program (유전체정보활용 한우개량효율 증진)

  • Quantitative traits are mostly controlled by a large number of genes. Some of these genes tend to have a large effect on quantitative traits in cattle and are known as major genes primarily located at quantitative trait loci (QTL). The genetic merit of animals can be estimated by genomic selection, which uses genome-wide SNP panels and statistical methods that capture the effects of large numbers of SNPs simultaneously. In practice, the accuracy of genomic predictions will depend on the size and structure of reference and training population, the effective population size, the density of marker and the genetic architecture of the traits such as number of loci affecting the traits and distribution of their effects. In this review, we focus on the structure of Hanwoo reference and training population in terms of accuracy of genomic prediction and we then discuss of genetic architecture of intramuscular fat(IMF) and marbling score(MS) to estimate genomic breeding value in real small size of reference population.

Estimation of Genetic and Environmental Parameters of Carcass Traits in Hanwoo (Korean Native Cattle) Populations

  • Genetic parameters of carcass weight (CWT), dressing percent (DP), cook loss (CL), eye muscle area (EMA), back fat thickness (BFT), and meat tenderness in terms of mastication (MAS), shear force (SFR) and penetration (PEN) in Korean native cattle were estimated in this study. Effects of sire, location and their interaction on these traits were also evaluated. Sire effects were found to be significant on all the traits studied except for PEN. The CWT and DP were also significantly affected both by location (p<0.01) and by interaction effect between sire${\times}$location (p<0.05). The EMA was significantly (p<0.05) affected by location but not by interaction effect between sire${\times}$location. All the traits were positively correlated ($r_g$ and $r_p$) with each other except between CL and meat tenderness (negatively correlated). Moderate to high genetic correlations between CWT and other important traits were obtained; indicating that selection for CWT would lead to improve carcass quality. Heritability estimates were 0.64, 0.52, 0.37, 0.25, 0.19 and 0.18 for MAS, SFR, CWT, PEN, DP and EMA, respectively.

Investigation of Biases for Variance Components on Multiple Traits with Varying Number of Categories in Threshold Models Using Bayesian Inferences

  • Gibbs sampling algorithms were implemented to the multi-trait threshold animal models with any combinations of multiple binary, ordered categorical, and linear traits and investigate the amount of bias on these models with two kinds of parameterization and algorithms for generating underlying liabilities. Statistical models which included additive genetic and residual effects as random and contemporary group effects as fixed were considered on the models using simulated data. The fully conditional posterior means of heritabilities and genetic (residual) correlations were calculated from 1,000 samples retained every 10th samples after 15,000 samples discarded as "burn-in" period. Under the models considered, several combinations of three traits with binary, multiple ordered categories, and continuous were analyzed. Five replicates were carried out. Estimates for heritabilities and genetic (residual) correlations as the posterior means were unbiased when underlying liabilities for a categorical trait were generated given by underlying liabilities of the other traits and threshold estimates were rescaled. Otherwise, when parameterizing threshold of zero and residual variance of one for binary traits, heritability estimates were inflated 7-10% upward. Genetic correlation estimates were biased upward if positively correlated and downward if negatively correlated when underling liabilities were generated without accounting for correlated traits on prior information. Residual correlation estimates were, consequently, much biased downward if positively correlated and upward if negatively correlated in that case. The more categorical trait had categories, the better mixing rate was shown.

Heterosis Effects on Jumping Height and Body Weight in Three-Way Rotational Crossing in Mice

  • The three-way rotational crossing experiment has been conducted to evaluate heterosis effects on jumping height and body weight. Yonakuni wild mice (Y) and two genetic groups of $CF_{{\sharp}1}$ (C) and C3H/HeNCrj (H) laboratory mice were used as materials. Reciprocal rotational crossing was made by crossing C male${\times}$Y female and Y male${\times}$C female to produce basic group designated $G_0$ and ${G_0}^{\prime}$, respectively. The females of the $G_0$ and ${G_0}^{\prime}$ were mated to the H sire to produce second generation ($G_1$ and ${G_1}^{\prime}$), and at the following generation the replacement females were mated to Y or C sire according to the basic group to produce $G_2$ to $G_3$ and ${G_2}^{\prime}$ to ${G_3}^{\prime}$. Individual jumping height data at Wk6 and body weight data at 1 (Wk1), 3 (Wk3), 6 (Wk6) and 10 (Wk10) weeks of age were analyzed. The results showed that effects of genetic group, sex and interaction of genetic group by sex were significant (p<0.01) for jumping height. For males, 55.34%~79.17% and 54.46%~78.29% of heterosis were reached at $G_1$ to $G_3$ and ${G_1}^{\prime}$ to ${G_3}^{\prime}$, respectively. While for females at $G_1$ to $G_3$ and at ${G_1}^{\prime}$ to ${G_3}^{\prime}$, heterosis effects were 61.53%~80.42% and 47.79%~85.86%, respectively. For body weight, genetic group was a significant source of variation at all ages studied. Sex effect was significant at Wk3, Wk6 and Wk10, and interaction between genetic group and sex was significant at Wk6 and Wk10 (p<0.01). C sires resulted in the highest body weight of offspring, while H sires were the intermediate and Y sires were the lightest. The significant positive and negative heterosis effects for body weight were exhibited. Crossing involved the Y sires in addition to smaller maternal effects of Y dams tended to result in small heterosis.

Genetic Parameter Estimates for Ultrasonic Meat Qualities in Hanwoo Cows

  • Real time ultrasound data was generated on 10,596 live Hanwoo cows to study genetic variation on ultrasonic beef quality traits and to assess the best model to estimate genetic parameters on these traits. Pedigree stacking and data validation was done using the SAS statistical software and the genetic parameter estimates were obtained by EM-REML algorithm. Out of the five different multi-trait mixed animal models constructed, the optimal model included fixed effects of herd, year-season-appraisal, body condition score, linear and quadratic covariates for chest girth, the linear covariate effect of age and the random animal and residual effect of the five models studied. The heritability of longissimus muscle area (LMA), $12^{th}$ rib measurement of back fat thickness (BF) and marbling score (MS) was 0.11, 0.17 and 0.15, respectively. Genetic correlation of LMA vs. BF, LMA vs. MS and BF vs. MS was -0.15, 0.06 and 0.61, respectively. The results showed presence of genetic variation in these ultrasonic beef quality traits in Hanwoo cows and suggest that the selection of Hanwoo cows may be possible by performing ultrasonic scans on live animals, which will ultimately be helpful in reducing the generation interval and the cost of selection procedure.

  • 4-Hydroxy nonenal (HNE) is a lipid peroxidation product derived from oxidized $\omega$-6 polyunsaturated fatty acids, such as arachidonic acid. HNE is widely used as a marker of lipid peroxidation. To study the hypothesis that HNE may induce apoptosis and cell cycle arrest, we estimated cytotoxicity of HNE in BAE (bovine aortic endothelial) cells. Anti-proliferative effects were examined by morphological changes and MTT assay after exposure to different time (0-3 hr) and concentration (3-7 ${\mu}$M of HNE. (omitted)

Association Analysis between Insulin-like Growth Factor Binding Protein 3 (IGFBP3) Polymorphisms and Carcass Traits in Cattle

  • The insulin-like growth factor binding protein 3 (IGFBP3) has been investigated as a candidate gene for growth promoting effects in beef cattle and a modulator of IGF bioactivity. Previously, we have reported twenty two sequence variants discovered in Korean native cattle (Hanwoo). In this study, we examined the association between gene-specific polymorphisms of IGFBP3 and cold carcass weight (CW) and marbling score (MS) among Korean native cattle. Among twenty two polymorphisms, four common polymorphic sites (-854G>C, -100G>A, +421G>T and +3863C>A) were genotyped in our beef cattle (n = 437). Statistical analysis revealed that one common polymorphism in the promoter region (-854G>C) showed putative associations with MS (p = 0.03). IGFBP3 variation/haplotype information analyzed in this study will provide valuable information into strategies for the production of a commercial line of beef cattle.

EvoSNP-DB: A database of genetic diversity in East Asian populations

  • Genome-wide association studies (GWAS) have become popular as an approach for the identification of large numbers of phenotype-associated variants. However, differences in genetic architecture and environmental factors mean that the effect of variants can vary across populations. Understanding population genetic diversity is valuable for the investigation of possible population specific and independent effects of variants. EvoSNP-DB aims to provide information regarding genetic diversity among East Asian populations, including Chinese, Japanese, and Korean. Non-redundant SNPs (1.6 million) were genotyped in 54 Korean trios (162 samples) and were compared with 4 million SNPs from HapMap phase II populations. EvoSNP-DB provides two user interfaces for data query and visualization, and integrates scores of genetic diversity (Fst and VarLD) at the level of SNPs, genes, and chromosome regions. EvoSNP-DB is a web-based application that allows users to navigate and visualize measurements of population genetic differences in an interactive manner, and is available online at [http://biomi.cdc.go.kr/EvoSNP/].

Comparative Studies of Adriamycin and 28-Deacetyl Sendanin on In Vitro Growth Inhibition of Human Cancer Cell Lines

  • The limonoid compound (28-deacetyl sendanin0 isolated from the fruit of Melia toosendan SIEB. et ZUCC. was evaluated on anticancer activity. According to a standard in vitro cytotoxicity assy, eight human cancer cell lines and SRB assay were introduced for present evaluation. As a positive standard, adriamycin was tested in parallel. The cell lines were originated from six different organs. In view of dose-response profiles to 28-deacetyl sendanin, the most sensitive cells were SF-539 and PC-3 which were derived from CNS and prostate, respecitively. In contrast, all the cell lines responded similarly to adriamycin to give rise to nearly indentical six cell lines were more sensitive to 28-deacetyl sendanin and two were more resistant. As a result, 28-deacetyl sendanin had more senstive and selective inhibitory effects on in vitro growth of human cancer cell lines in a comparison with adriamycin.

  • The succinic semialdehyde dehydrogenase which is one of the key enzyme of GABA shunt in CNS has been purified from bovine brain homogeneously for the first time. The molecular mass of the native enzyme was estimated to be approximately 110,000 on gel filtration, The subunit molecular mass was determined by SDS-PAGE to be 54,000. These results indicate that the enzyme is a dimeric protein made up to identical subunits. Chemical modification studies of the enzyme suggest that the critical lysyl, connected with catalytic activity of the enzyme, The binding of IAF-SSDH(enzyme tagged with fluoreceine) to GABA transaminase which catalyzes the degradation of GABA was monitored by steady emission anisotropy. The changes of fluorescence anisotropy by interactions between two enzymes suggest that the formation of enzyme cluster must be invoved in the regulation of GABA concentration in brain tissues. The inhibitory effects of some antiepileptic and anticonvulsant drugs on the enzyme were also examined.
