Performance Evaluation of Jersey Cattle at Islamabad

  • Performance data (from 1985 to 2000) of Jersey cattle imported from USA and maintained at Islamabad, Pakistan were evaluated. The purpose of this study was to assess the genetic merit of Jersey breed under Pakistani environment for further propagation. Cows with at least two calvings were considered for this study; records on 50 daughter-dam pairs were available on production and reproduction performance traits for genetic evaluation. The average age at first calving in parents was $25.2{\pm}2.4$ m as compared to $23.9{\pm}6.6$ m in progeny. Calving interval in parents and progeny was $416{\pm}74$ and $446{\pm}105$ d; lactation length $301{\pm}51$ and $325{\pm}73$ d; lactation milk yield $2,908{\pm}669$ and $2,707{\pm}903$ lit respectively. All these differences were found to be statistically significant except lactation length. The correlations between age at first calving and total lactation milk was -0.25, between calving interval and total lactation milk yield was 0.14, and between lactation length and total lactation milk yield was 0.79. The $h^2$ of these traits were low indicating important role of environment in expressing the genetic potential of animals. The S.E of $h^2$ of all the traits was high due to large variation in data.

  • Remarkable progress has recently been made in embryo transfer technology, resulting in the birth of IVF and nuclear transfer offsprings in swine. However, further progress of the technology to (I) make a safe, effective and economic estrual-cycle synchronization compound, (2) regulate each step of sperm capacitation (3) induce monospermic fertilization, (4) in vitro grow and mature oocytes, (5) fertilize the oocytes efficently, (6) culture the oocytes to the blastocyst stage in defined media, (7) produce multiply copies of embryos with superior genetic merit, (8) preselect the sex of these superior offsprings, and (9) preserve embryos by freezing and storage in liquid nitrogen is required before this promising technology is applied routinely to swine for practical use.

Genetic Analysis of Milk Yield in First-Lactation Holstein Friesian in Ethiopia: A Lactation Average vs Random Regression Test-Day Model Analysis

  • The development of effective genetic evaluations and selection of sires requires accurate estimates of genetic parameters for all economically important traits in the breeding goal. The main objective of this study was to assess the relative performance of the traditional lactation average model (LAM) against the random regression test-day model (RRM) in the estimation of genetic parameters and prediction of breeding values for Holstein Friesian herds in Ethiopia. The data used consisted of 6,500 test-day (TD) records from 800 first-lactation Holstein Friesian cows that calved between 1997 and 2013. Co-variance components were estimated using the average information restricted maximum likelihood method under single trait animal model. The estimate of heritability for first-lactation milk yield was 0.30 from LAM whilst estimates from the RRM model ranged from 0.17 to 0.29 for the different stages of lactation. Genetic correlations between different TDs in first-lactation Holstein Friesian ranged from 0.37 to 0.99. The observed genetic correlation was less than unity between milk yields at different TDs, which indicated that the assumption of LAM may not be optimal for accurate evaluation of the genetic merit of animals. A close look at estimated breeding values from both models showed that RRM had higher standard deviation compared to LAM indicating that the TD model makes efficient utilization of TD information. Correlations of breeding values between models ranged from 0.90 to 0.96 for different group of sires and cows and marked re-rankings were observed in top sires and cows in moving from the traditional LAM to RRM evaluations.

  • In this paper a new determination scheme of linear decision function is proposed. In this scheme, the weights in linear decision function is obtained by genetic algorithm. The result considering balance between clusters as well as classification error can be obtained by properly selecting the fitness function of genetic algorithm in determination of linear decision function and this has the merit in applying this scheme to the construction of binary decision tree. The proposed scheme is applied to the artificial two dimensional data and real multi dimensional data. Experimental results show the usefulness of the proposed scheme.

  • An immune system has powerful abilities such as memory recognition and learning how to respond to invading antigens, and has been applied to many engineering algorithms in recent year. In this paper, the combined optimization algorithm (Immune-Genetic Algorithm: IGA) is proposed for multi-optimization problems by introduction the capability of the immune system that controls the proliferation of clones to the genetic algorithm. The new combined algorithm is applied to minimize the total weight of the rotor shaft and the transmitted forces at the bearings in order to demonstrate the merit of the combined algorithm. The inner diameter of the shaft and the bearing stiffness are chosen as the design variables. the results show that the combined algorithm can reduce both the weight of the shaft and the transmitted forces at the bearing with dynamic constraints.

  • Preimplantation genetic diagnosis (PGD) is gradually widely used in prevention of gene diseases and chromosomal abnormalities. Much improvement has been achieved in biopsy technique and molecular diagnosis. Blastocyst biopsy can increase diagnostic accuracy and reduce allele dropout. It is cost-effective and currently plays an important role. Whole genome amplification permits subsequent individual detection of multiple gene loci and screening all 23 pairs of chromosomes. For PGD of chromosomal translocation, fluorescence $in-situ$ hybridization (FISH) is traditionally used, but with technical difficulty. Array comparative genomic hybridization (CGH) can detect translocation and 23 pairs of chromosomes that may replace FISH. Single nucleotide polymorphisms array with haplotyping can further distinguish between normal chromosomes and balanced translocation. PGD may shorten time to conceive and reduce miscarriage for patients with chromosomal translocation. PGD has a potential value for mitochondrial diseases. Preimplantation genetic haplotyping has been applied for unknown mutation sites of single gene disease. Preimplantation genetic screening (PGS) using limited FISH probes in the cleavage-stage embryo did not increase live birth rates for patients with advanced maternal age, unexplained recurrent abortions, and repeated implantation failure. Polar body and blastocyst biopsy may circumvent the problem of mosaicism. PGS using blastocyst biopsy and array CGH is encouraging and merit further studies. Cryopreservation of biopsied blastocysts instead of fresh transfer permits sufficient time for transportation and genetic analysis. Cryopreservation of embryos may avoid ovarian hyperstimulation syndrome and possible suboptimal endometrium.

  • 다중개체군 유전자 알고리즘은 일반 유전자 알고리즘의 변형된 형태로써, 일반 유전자 알고리즘의 단점을 보완하기 위해서 고안되었다. 다중 개체군 유전자 알고리즘의 핵심은 이주방식이라고 할 수 있다. 현재 적합도 기반 이주방식과 임의 이주 방식이 널리 쓰이고 있다. 이 가운데 개체의 다양성을 유지하는 임의 이주 방식이 보다 널리 쓰이고 있는 일반적인 이주 방식이다. 본 논문은 다중 개체군 유전자 알고리즘의 새로운 이주 방식을 제안하다. 일반적인 이주 방식에 비해서 수렴 속도를 향상시킬 수 있다는 장점이 있다. 제안하는 이주 방식을 일반적인 이주 방식과 비교해 보았다.

The Usage of an SNP-SNP Relationship Matrix for Best Linear Unbiased Prediction (BLUP) Analysis Using a Community-Based Cohort Study

  • Best linear unbiased prediction (BLUP) has been used to estimate the fixed effects and random effects of complex traits. Traditionally, genomic relationship matrix-based (GRM) and random marker-based BLUP analyses are prevalent to estimate the genetic values of complex traits. We used three methods: GRM-based prediction (G-BLUP), random marker-based prediction using an identity matrix (so-called single-nucleotide polymorphism [SNP]-BLUP), and SNP-SNP variance-covariance matrix (so-called SNP-GBLUP). We used 35,675 SNPs and R package "rrBLUP" for the BLUP analysis. The SNP-SNP relationship matrix was calculated using the GRM and Sherman-Morrison-Woodbury lemma. The SNP-GBLUP result was very similar to G-BLUP in the prediction of genetic values. However, there were many discrepancies between SNP-BLUP and the other two BLUPs. SNP-GBLUP has the merit to be able to predict genetic values through SNP effects.

Genetic Relationship between Ultrasonic and Carcass Measurements for Meat Qualities in Korean Steers

  • Real time ultrasonic measurements for 13th rib fat thickness (LBF), longissimus muscle area (LEMA) and marbling score (LMS) of live animal at pre-harvest and subsequent carcass measurements for fat thickness (BF), longissimus muscle area (EMA), marbling score (MS) as well as body weight of live animal, carcass weight (CW), dressing percentage (DP), and total merit index (TMI) on 755 Korean beef steers were analyzed to estimate genetic parameters. Data were analyzed using multivariate animal models with an EM-REML algorithm. Models included fixed effects for year-season of birth, location of birth, test station, age of dam, linear and quadratic covariates for age or body weight at slaughter and random animal and residual effects. The heritability estimates for LEMA, LBF and LMS on RTU scans were 0.17, 0.41 and 0.55 in the age-adjusted model (Model 1) and 0.20, 0.52 and 0.55 in the weight-adjusted model (Model 2), respectively. The Heritability estimates for subsequent traits on carcass measures were 0.20, 0.38 and 0.54 in Model 1 and 0.23, 0.46 and 0.55 in Model 2, respectively. Genetic correlation estimate between LEMA and EMA was 0.81 and 0.79 in Model 1 and Model 2, respectively. Genetic correlation estimate between LBF and BF were high as 0.97 in Model 1 and 0.98 in Model 2. Real time ultrasonic marbling score were highly genetically correlated to carcass MS of 0.89 in Model 1 and 0.92 in Model 2. These results indicate that RTU scans would be alterative to carcass measurement for genetic evaluation of meat quality in a designed progeny-testing program in Korean beef cattle.

Cloning Livestock from Cultured Cells Creates New Opportunities for Agriculture

  • It is remarkable that nuclear transfer using differentiated donor cells can produce physiologically normal cloned animals, but the process is inefficient and highly prone to epigenetic errors. Aberrant patterns of gene expression in clones contribute to the cumulative losses and abnormal phenotypes observed throughout development. Any long lasting effects from cloning, as revealed in some mouse studies, need to be comprehensively evaluated in cloned livestock. These issues raise animal welfare concerns that currently limit the acceptability and applicability of the technology. It is expected that improved reprogramming of the donor genome will increase cloning efficiencies realising a wide range of new agricultural and medical opportunities. Efficient cloning potentially enables rapid dissemination of elite genotypes from nucleus herds to commercial producers. Initial commercialization will, however, focus on producing small numbers of high value animals for natural breeding especially clones of progeny-tested sires, The continual advances in animal genomics towards the identification of genes that influence livestock production traits and human health increase the ability to genetically modify animals to enhance agricultural efficiency and produce superior quality food and biomedical products for niche markets. The potential opportunities in animal agriculture are more challenging than those in biomedicine as they require greater biological efficiency at reduced cost to be economically viable and because of the more difficult consumer acceptance issues. Nevertheless, cloning and transgenesis are being used together to increase the genetic merit of livestock; however, the integration of this technology into farming systems remains some distance in the future.
