  • 다량의 유전자 발현 정보를 담고 있는 DNA 마이크로어레이 기술의 발달로 인해 대량의 생물정보를 한번의 실험을 통해 분석할 수 있게 되었다. 유전자 발현 데이터를 분석하는 방법 중 하나인 클러스터링은 비슷한 기능을 가진 유전자들을 그룹별로 묶어서 그룹 레의 유전자들의 기능을 밝히거나 미지의 유전자를 분석하는데 이용되고 있다 본 논문에서는 유전자 발현 데이터를 클러스터링 하여 그로부터 유전 정보를 찾아내기 위한 방법으로 GG (Gath-Geva) 알고리즘을 제시한다. 퍼지 클러스터링 알고리즘중 하나인 GG 알고리즘은 대표적인 퍼지 클러스터링 방법인 퍼지 c-means 와 GK (Gustafson-Kessel) 알고리즘을 개선한 것으로. 차원이 크고 분포가 애매하여 클러스터링이 어려운 유전자 발현 데이터의 클러스터링에 적합한 알고리즘이다. 혈청(Serum) 유전자 데이터와 효모(Yeast) 세포주기 데이터를 CG 알고리즘 이용해 클러스터링 해 보고, 그 결과를 퍼지 c-means 알고리즘, GK알고리즘과 비교해 본 결과, GG 알고리즘이 유전자 발현 데이터의 클러스터링에 더 적합함을 확인하였다.

  • 우리는 그룹핑 k-최근접 (Grouping k Nearest Neighbor; GkNN)질의를 지원하기 위하여 유연한 최근접객체(Flexible Nearest Neighbor; FNN)검색 방법을 제안한다. GkNN이란 기존에 제안된 kNN과 다르게 질의자가 요청한 k개의 객체를 모두 확인한 후에 이동 경로의 총합이 가장 작은 k개의 객체를 검색하는 방법이다. 기존 연구에서 제안된 최근접 객체들 (Nearest Neighborhood; NNH) 또한 이 문제를 해결하기 위하여 제안되었다. 그러나 NNH의 문제점은 객체 k와 p가 고정되어 있기 때문에 이동 환경에서 q에서 C까지의 거리가 증가하는 것이다. FNN의 환경은 NNH의 환경과 유사하다. 우리는 NNH의 q에서 집합 C 중 거리 중 가장 짧은 $c_i$ 선택한 후 q에서 $c_i$에 포함된 객체들 모두 검색하는 이동 경로의 총합과 FNN의 이동경로의 총 합을 비교하여 NNH의 문제점을 해결하였다.

Cross-linguistic Study of Perceptual Cues to F0 Variations (한·중 청자의 음높이 변화에 대한 지각 연구)

  • This study aimed to identify the differences in pitch perception between tonal and non-tonal language listeners. A total of 60 Korean and Chinese listeners participated in the perception test. A two-syllable nonsense word /paba/ was manipulated in five steps. The pitch height or contour on the second syllable was raised or lowered. Both groups were asked to select which of the two syllables had the higher pitch. The findings showed that the majority of Korean listeners (GK) perceived decreased pitch as each peak of the syllable was lowered and perceived increased pitch as it was raised, which means the pitch height is a primary perceptual cue for GK. However, Chinese listeners (GC) perceived sensitive pitch movements as the pitch contour changed. GC's perception may presumably be affected by the L1's tone sandhi. We found it reasonable to assume that language experience has a significant effect on the cross-linguistic perceptual differences between tone and non-tonal language listeners.

Antidiabetic Effect of ethanol extract of Forsythia Koreana in Streptozotocin-Induced Diabetic Rat (Streptozotocin에 의해 유도된 당뇨쥐에서 연교의 에탄올 추출물의 당뇨 개선 효과)

  • This study was carried to investigate the antidiabetic effect of ethanol extract in Streptozotocin(STZ)-induced diabetic rats. Diabetes was induced by intravenous injection of STZ at a dose of 45mg/kg dissolved in citrate buffer. The ethanol extract of Forsythia Koreana(F.K) was orally administrated once a day for 7 days at a dose of 1,000mg/kg. The contents of serum glucose, triglyceride(TG), total cholesterol were significantly decreased in F.K treated group compared to the those of STZ-control group. The content of hepatic glycogen and activity of glucokinase(GK) were significantly increased, and activity of glucose-6-phoshatase(G-6-Pase) was significantly decreased in F.K treated group compared to the those of STZ-control group, but activity of glucose-6-phosphate dehydrogenase(G-6-PDH) was not significantly increased, These results indicated that ethanol extract of F.K would have antidiabetic effect in STZ-induced diabetic rats.

  • This study was done to investigate the antidiabetic effect of ethanol extract from Codonopsis lanceolata root in Streptozotocin (STZ)-induced diabetic rats. Diabetes was induced by intravenous injection of STZ at a dose 45mg/kg.b.w. dissolved in citrate buffer(pH4.5). The ethanol extract of Codonopsis lanceolata root was orally administrated once a day for 7 days. The contents of serum glucose, triglyceride(TG) and total cholesterol were significantly decreased(p<0.05) in Codonopsis lanceolata root treated group compared to the those of STZ-control group. Also the content of hepatic glycogen and activities of glucose-phosphate dehydrogenase(G-6-PDH) and glucokinase(GK) were significamtly increased(p<0.05). These results indicated that ethanol extract of Codonopsis lanceolata root would have antidiabetic effect in STZ-induced diabetic rats.

Cloning and Expression of the Gene for Inorganic Pyrophosphatase of Thermus caldophilus GK24 and Properties of the Enzyme

  • The gene (ppaT) encoding Thermus caldophilus GK24 pyrophosphatase (Tca pyrophosphatase) was cloned and sequenced. The gene was found to contain an open reading frame encoding 175 amino acids with a calculated mass of 19,155 Da. The ppaT gene was expressed under the control of the tac promoter in Escherichia coli. The recombinant Tca pyrophosphatase was purified 21.4-fold with $56\%$ yield and specific activity of 25.7 U $mg^-1$, following a combination of heating (to denature the E. coli proteins) and one step of DEAE-Sephacel column chromatography. The native enzyme was found to have an approximate molecular mass of 110,000 Da and consisted of six subunits. The enzyme exhibited maximal activity at pH of 8.0-8.5 and was stable at $80-90^{\circ}C$. A divalent cation was absolutely required for the enzyme activity, with $Mg^2+$. being the most effective.

Purification and Characterization of a Thermostable ${\beta}-Glycosidase$ from Thermus caldophilus GK24

  • A ${\beta}-glycosidase$ enzyme with $\beta$-D-fucosidase, ${\beta}-D-galactosidase$, and $\beta$-D-glucosidase activities has been purified from Thermus caldophilus GK24. The enzyme was monomeric with a molecular mass of 49 kDa, as evidenced by SDS-PAGE. The $K_m$ values for p-nitrophenyl ${\beta}-D-fucopyranoside$ (p-NPFuc), p-nitrophenyl ${\beta}-D-galactopyranoside$ (p-NPGal), and p-nitrophenyl ${\beta}-D-glucopyranoside$ (p-NPGlu) were 0.23 mM, 6.25 mM, and 0.28 mM, respectively. The enzyme showed optimal pH ranging between 5.5-6.5 and maximum temperature in the range of $85-90^{\circ}C$ for all the above mentioned activities. The half-life of the enzyme in sodium phosphate buffer (pH 6.0) at $80^{\circ}C$ was approximately 7 h. The p-NPGal hydrolyzing activity of Tca ${\beta}-glycosidase$ was strongly activated by L-histidine, while the p-NPFuc and p-NPGlu hydrolyzing activities of Tca ${\beta}-glycosidase$ were not affected at all by the amino acid. These results suggest differences in the conformation or in the reactive residues at the active site of Tca ${\beta}-glycosidase$.

  • Genome of an extreme thermophile, Thermus caldophilus GK24 has been analyzed to construct the genomic map. The genomic DNAs encapsulated in agarose gel were digested with SspI, EcoRI, SpeI, and HpaI restriction endonucleases, and then the resulting genomic DNA fragments were analyzed by pulsed-field gel electrophoresis. Its restriction map has been constructed by analyzing sizes of the restriction fragments obtained from both complete and partial digestions. The circular form of its genome was composed of about 1.98 Mbp and a megaplasmid. The genomic loci for the genes of xylose isomerase, thioredoxin, tRNA-16S rRNA, 23S rRNA, L5 ribosomal protein, ADP-glucose pyrophosphorylase, DNA-ligase, and Tca DNA polymerase were determined by both Southern hybridization and PCR.

Production of Recombinant Trehalose Synthase from Thermus caldophilus GK24 (재조합 내열성 트레할로스 합성효소의 생산)

  • A gene(GeneBank AF 135796) coding for a trehalose synthase from Thermus caldophilus GK24 was cloned into Escherichia coli K12 using five vector systems. The constitutive expression system(pHCETS) which shows the highest trehalose synthase activity from flask culture of recombinant E. coli was selected for the production of trehalose from maltose. For the shake flask culture, the final dry cell weight was 0.9 g/L and the trehalose synthase activity was 25 U/mL. Fed-batch culture of recombinant E. coli harboring plasmid pHCETS which uses the glycerolas a carbon source was performed in jar fermentor: the dry cell weight of 20 g/L and the trehalose synthase activity of 13.7 U/mL were attained in 48 h.
