Construction of a Genetic Information Database for Analysis of Oncolytic Viruses

  • Oncolytic viruses are characterized by their ability to selectively kill cancer cells, and thus they have potential for application as novel anticancer agents. Despite an increase in the number of studies on methodologies involving oncolytic viruses, bioinformatic studies generating useful data are lacking. We constructed a database for oncolytic virus research (the oncolytic virus database, OVDB) by integrating scattered genetic information on oncolytic viruses and proposed a systematic means of using the biological data in the database. Our database provides data on 14 oncolytic viral strains and other types of viruses for comparative analysis. We constructed the OVDB using the basic local alignment search tool, and therefore can provides genetic information on highly homologous oncolytic viruses. This study contributes to facilitate systematic bioinformatics research, providing valuable data for development of oncolytic virus-based anticancer therapies.

A Column-Aware Index Management Using Flash Memory for Read-Intensive Databases

  • Most traditional database systems exploit a record-oriented model where the attributes of a record are placed contiguously in a hard disk to achieve high performance writes. However, for read-mostly data warehouse systems, the column-oriented database has become a proper model because of its superior read performance. Today, flash memory is largely recognized as the preferred storage media for high-speed database systems. In this paper, we introduce a column-oriented database model based on flash memory and then propose a new column-aware flash indexing scheme for the high-speed column-oriented data warehouse systems. Our index management scheme, which uses an enhanced $B^+$-Tree, achieves superior search performance by indexing an embedded segment and packing an unused space in internal and leaf nodes. Based on the performance results of two test databases, we concluded that the column-aware flash index management outperforms the traditional scheme in the respect of the mixed operation throughput and its response time.

  • Engineering or humanities data are stored in databases and are often used for search services. While the latest deep-learning technologies, such like BART and BERT, are utilized for data analysis, humanities data still rely on traditional databases. Representative analysis methods include n-gram and lexical statistical extraction. However, when using a database, performance limitation is often imposed on the result calculations. This study presents an experimental process using MariaDB on a PC, which is easily accessible in a laboratory, to analyze the impact of the database on data analysis performance. The findings highlight the fact that the database becomes a bottleneck when analyzing large-scale text data, particularly over hundreds of thousands of records. To address this issue, a method was proposed to provide real-time humanities data analysis web services by leveraging the open source database, with a focus on the Seungjeongwon-Ilgy, one of the largest datasets in the humanities fields.

  • IoT devices including smart devices are connected with internet, thus they have security threats everytime. Particularly, IoT devices are composed of low performance MCU and small-capacity memory because they are miniaturized, so they are likely to be exposed to various security threats like DoS attacks. In addition, in case of IoT devices installed for a remote place, it's not easy for users to control continuously them and to install immediately security patch for them. For most of IoT devices connected directly with internet under user's intention, devices exposed to outside by setting IoT gateway, and devices exposed to outside by the DMZ function or Port Forwarding function of router, specific protocol for IoT services was used and the devices show a response when services about related protocol are required from outside. From internet search engine for IoT devices, IP addresses are inspected on the basis of protocol mainly used for IoT devices and then IP addresses showing a response are maintained as database, so that users can utilize related information. Specially, IoT devices using HTTP and HTTPS protocol, which are used at usual web server, are easily searched at usual search engines like Google as well as search engine for the sole IoT devices. Ill-intentioned attackers get the IP addresses of vulnerable devices from search engine and try to attack the devices. The purpose of this study is to find the problems arisen when HTTP, HTTPS, CoAP, SOAP, and RestFUL protocols used for IoT devices are detected by search engine and are maintained as database, and to seek the solution for the problems. In particular, when the user ID and password of IoT devices set by manufacturing factory are still same or the already known vulnerabilities of IoT devices are not patched, the dangerousness of the IoT devices and its related solution were found in this study.

SOP (Search of Omics Pathway): A Web-based Tool for Visualization of KEGG Pathway Diagrams of Omics Data

  • With the help of a development and popularization of microarray technology that enable to us to simultaneously investigate the expression pattern of thousands of genes, the toxicogenomics experimenters can interpret the genome-scale interaction between genes exposed in toxicant or toxicant-related environment. The ultimate and primary goal of toxicogenomics identifies functional context among the group of genes that are differentially or similarly coexpressed under the specific toxic substance. On the other side, public reference databases with transcriptom, proteom, and biological pathway information are needed for the analysis of these complex omics data. However, due to the heterogeneous and independent nature of these databases, it is hard to individually analyze a large omics annotations and their pathway information. Fortunately, several web sites of the public database provide information linked to other. Nevertheless it involves not only approriate information but also unnecessary information to users. Therefore, the systematically integrated database that is suitable to a demand of experimenters is needed. For these reasons, we propose SOP (Search of Omics Pathway) database system which is constructed as the integrated biological database converting heterogeneous feature of public databases into combined feature. In addition, SOP offers user-friendly web interfaces which enable users to submit gene queries for biological interpretation of gene lists derived from omics experiments. Outputs of SOP web interface are supported as the omics annotation table and the visualized pathway maps of KEGG PATHWAY database. We believe that SOP will appear as a helpful tool to perform biological interpretation of genes or proteins traced to omics experiments, lead to new discoveries from their pathway analysis, and design new hypothesis for a next toxicogenomics experiments.

Development of Information Search Module by Integrating Regular Expression and Correlation Analysis Method (정규식 구문과 상관분석 기법을 통합한 정보 검색 모듈 개발)

  • Existing patterns and database search, string search unit search results for a lot of false positives, a simple search technique unreliable. In addition, the same conditions in addition to other search methods implemented due to wasted of resources and enforcement have been causing a waste of time. Therefore, regular expression and correlation analysis method by applying an integrated linkage information search module is to develop in this paper. From this, existing string search technique that has been noted as a problem by reducing the economic impact false positive and reliability to develop method that will information search secure.

Construction of web-based Database for Haliotis SNP (웹기반 전복류 (Haliotis) SNP 데이터베이스 구축)

  • The Web-based the genus Haliotis SNP database was constructed on the basis of Intel Server Platform ZSS130 dual Xeon 3.2 GHz cpu and Linux-based (Cent OS) operating system. Haliotis related sequences (2,830 nucleotide sequences, 9,102 EST sequences) were downloaded through NCBI taxonomy browser. In order to eliminate vector sequences, we conducted vector masking step using cross match software with vector sequence database. In addition, poly-A tails were removed using Trimmest software from EMBOSS package. The processed sequences were clustered and assembled by TGICL package (TIGR tools) equipped with CAP3 software. A web-based interface (Haliotis SNP Database, http://www.haliotis.or.kr) was developed to enable optimal use of the clustered assemblies. The Clustering Res. menu shows the contig sequences from the clustering, the alignment results and sequences from each cluster. And also we can compare any sequences with Haliotis related sequences in BLAST menu. The search menu is equipped with its own search engine so that it is possible to search all of the information in the database using the name of a gene, accession number and/or species name. Taken together, the Web-based SNP database for Haliotis will be valuable to develop SNPs of Haliotis in the future.

  • In this paper, the missile database system for the multidisciplinary design and optimization framework has been designed and investigated. The requirements of the missiles database are analyzed and the database design concept has been defined first. The data flow among the analysis disciplines is investigated and the Entity-Relation diagram is constructed to develop the database table and to define the database schema. The developed database system is integrated into the missile design framework to perform the store, search and management of the design data during the design and analysis of the missile development, hence the efficiency and validity of the database designed in this study has been demonstrated.

Implementation of A Set-based POI Search Algorithm Supporting Classifying Duplicate Characters (중복글자 구분을 지원하는 집합 기반 POI 검색 알고리즘 구현)

  • The set-based POI search algorithm showed better performance than the existing hard matching search when inaccurate queries are entered. In the set-based POI search algorithm, however, there is a problem that can't classify duplicate characters within a record. This is due to it's 'set-based' search property. To solve this problem, we improve the existing set-based POI search algorithm. In this paper, we propose and implement an improved set-based POI search algorithm that is able to deal duplicate characters properly. From the experimental results, we can find that our technique for duplicate characters improves the performance of the existing set based POI search algorithm.
