Isolation and development of Bacillus subtilis S1-0210 as a biocontrol agent of gray mold of strawberry

  • Antagonistic effect of bacterial strains isolated from phylloplane of strawberry plants grown In greenhouse was tested on Botrytis cinerea Among the promising bacterial strains, Bacillus sp. S1-0210 showed highest inhibition of mycelial growth of B. cinerea and a broad spectrum of antifungal activities against many plant pathogenic fungi in vitro. Bacillus sp. S1-0210 was identified as Bacillus subtilis based on the analysis of 185 rDNA as well as its biochemical characteristics. Application of wettable powder formulation of B. subtiiis S1-0210 significantly reduced the incidence of gray mold on trawberry fruits during storage. Results showed that treatment of B. subtilis S1-0210 decreased the incidence of gray mold by 4.8% whereas the incidence in control was 77.9%, indicating that the formulation of B. subtilis S1-0210 will be practically applied on strawberry fruits as a biocontrol agent of gray mold during storage.

  • The Fp1 gene, originally isolated from red pepper seedlings, encode the iron storage protein, and have a high homology with ferritin genes at DNA and amino acid level. In order to determine ferritin protein expression in vegetative tissue. Fp1 gene was constructed in plant expression vector(PIG12IHm) and introduced in red pepper(var. Bukang, Chungyang and Kalag-Kimjang 2) via Agrobacterium tumefaciensmediated transformation. After selection on MS media containing Kanamycin(Km), putatively selected transformants were confirmed by amplification of selectable marker gene(Fp1 and NPII) by polymerase chain reaction. Northern blot showed that transcripts of Fp1 gene were detected in mature leaves of the plants. In A6, A7 and A8 and A14 of transgenic plants, transcript of Fp1 gene was increased seven-fold to eight-fold than other transgenic plants. Also the proteins obtained from leaves of transgenic plants were immunologically detected by Western blot using rabbit anti-ferritin polyclonal antibody. The expression protein appeared as strong band of apparent mass of 23.5kDa. suggesting the iron accumulation in transgenic red pepper plants.

  • Rice is one of the most important cereals in the world. Japanese people use about 9 million tons of rice per you. We use rice for cooked rice as staple foods and for processing, such as rice wine (sake), rice crackers and miso fermentation, etc. Palatability, eating quality, of rice is evaluated by the sensory test and various kinds of physicochemical measurements. Japanese National Food Agency started the storage of 1.5 million tones of rice in 1996. We carried out the storage test using high quality rices since 1995 until 1996. As indices for the quality deteriorations of rice grains during the storage, germination ratio, enzyme activities, fat acidity, physical properties of cooked rice were clarified to be useful. We applied colorimetric method for the measurements of fat acidities in the place of titration method. Processing suitabilities of rice differ depending on the products. Low amylose rice is more suitable for soft rice crackers and high amylose rice is preferred more for rice noodle. Pre-cooked rice products, such as frozen cooked rice, retort-pouched rice and aseptic rice, are increasing recently in Japan. In addition to above-mentioned physico-chemical tests, NIR spectroscopy,“Midometer”and“Taste sensor”are novel and useful to evaluate eating quality and processing suitabolities. Recently, rice wholesalers and retailers have been obligated to display the name of cultivar, location of cultivation and the year of production of rice grains which they sell by the Japanese Agricultural Standard Law (JAS). In order to detect the dishonest labeling of rice cultivars, we developed new cultivar identification method based on DNA polymorphism.

  • A strain US50-3 producing water-soluble red pigment was isolated from the pond separating oil from water near the oil storage tanks. The strain US50-3 was identified as a strain of Serratia marcescens considering its morphological and physiological characteristics, and DNA G+C contents. It showed a little difference comparing to the Type strain and was considered to be another biotype strain.

작잠(Antheraea pernyi) 아릴포린(Arylphorin) 유전자의 cDNA 클로닝 및 아릴포린 유전자의 발육시기 의존성 발현양상 (cDNA Cloning and Stage-Dependant Expression of Arylphorin Gene from Chinese Oak Silkworm, Antheraea pernyi)

  • 상수리 잎을 먹고 자라는 야생견사곤충의 일종인 작잠의 저장단백질인 아릴포린 유전자의 cDNA를 클로닝하고 발육경과에 따른 유전자발현의 양상을 조사 검토하였다. 작잠의 아릴포린 유전자의 cDNA는 2,112 bp의 ORF(open reading frame)를 포함하여 2,234 bp임을 밝혔다. 작잠 아릴포린 유전자의 cDNA염기서열로부터 아미노산 서열을 검토한 결과 방향족 아미노산인 페닐알라닌(phenylalanine)과 티로신(tyrosine)의 성분이 높은 아미노산 서열구조를 보였으며 ORF로부터 계산한 단백질의 분자량은 83,439 Da 이었다.작잠 아릴포린 저장단백질의 아미노산서열을 다른 곤충의 서열과 그 상동성을 비교 분석한 결과 세크로피아잠(H. cecropia)과는 78%, 담배나방의 알파단량체(M. sexta-$\alpha$ subunit)와는 71%, 담배나방의 베타단량체(M. sexta $\beta$-subunit)와는 62% 그리고 가잠(B. mori)과는 64%의 아미노산서열 상동성을 각각 보였다. 또, Northern blot analysis에서 유충 5령기의 중장, 중부 실샘, 후부 실샘에서는 아릴포린 유전자가 발현되지 않고 오로지 지방체 조직에서만 아릴포린 유전자가 발현되었음을 확인하였다. 아릴포린 유전자는 특히 종령인 5령 유충의 초기에 발현강도가 높았으며 중, 후기로 갈수록 그 강도가 감소하였다. 하지만 번데기시기에는 흔적 정도의 해당 mRNA가 검출되었으며, 이와 같이 검출된 mRNA는 불활성화된 것으로 추정된다. 이상의 결과에서 작잠 아릴포린 유전자의 cDNA가 클로닝되었으며, 이 유전자는 유충기특이적 발현 및 지방체 조직특이적 발현양상을 보인 점이 본 연구에서 확인되었다.

DNA 시퀀스 데이타베이스를 위한 실용적인 유사 서브 시퀀스 검색 기법 (A Practical Approximate Sub-Sequence Search Method for DNA Sequence Databases)

  • 유사 서브 시퀀스 검색은 분자 생물학 분야에서 사용되는 매우 중요한 연산이다. 본 논문에서는 대규모 DNA 시퀀스 데이타베이스를 처리 대상으로 하여 효율성과 정확도를 보장하는 실용적인 유사 서브 시퀀스 검색 기법을 제안한다. 제안된 기법은 이진 트라이를 인덱스 구조로 채택하여 DNA 시퀀스로부터 추출한 일정 길이의 윈도우 서브 시퀀스를 인덱싱 대상으로 한다. 유사 서브 시퀀스 검색 알고리즘은 기본적으로 다이나믹 프로그래밍 기법에 근거하여 이진 트라이를 루트로부터 너비 우선(breadth-first)방식으로 운행하며, 경로 상에 존재하는 모든 유사 서브 시퀀스를 검색해 낸다. 그러나 질의 길이가 윈도우의 크기보다 큰 일반적인 경우에는 질의를 일정 길이의 서브 시퀀스로 분해하여 각 서브 시퀀스에 대하여 유사 서브 시퀀스 검색을 수행한 후, 후처리 과정에 의하여 정확도에 손상 없이 이들 결과를 결합하는 분할 질의 처리 방식을 채택한다. 제안된 기법의 우수성을 검증하기 위하여, 실험을 통한 성능 평가를 수행한다. 실험 결과에 의하면 제안된 인덱스 기법은 접미어 트리에 비하여 약 40%의 작은 저장 공간을 가지고도 약 4-17배의 검색 성능의 개선 효과를 나타낸다. 또한 분할 질의 처리 방식에 의한 유사 서브 시퀀스 검색 알고리즘은 질의 길이가 긴 경우에도 효율적으로 동작하여 Suffix와 Smith-Waterman 알고리즘에 비하여 각각 수배에서 수십배의 검색 성능의 개선 효과를 나타낸다.

대두 함유 방사선 조사식이를 섭취한 Mouse의 산화적 스트레스 (Oxidative Stress of Mouse Fed with ${\gamma}$-Irradiated Soybean Diet)

  • Food irradiation has been steadily increased in many countries concomitantly with increasing international trades. Harmful contaminants naturally occurred from foods which contain high levels of unsaturated fatty acids that are easily oxidized can affect the human anti-oxidation system through the generation of free radicals. Moreover, previous studies proved that ${\gamma}$-irradiation may cause production of free radicals in food. We investigated the effect of ${\gamma}$-irradiated soybeans in relation to oxidative stress in mice. Oxidative index of mice was evaluated by TBARS, DNA fragmentation in various organs such as blood lymphocytes, liver and kidney. Forty male ICR mice were equally divided into 4 groups and fed control diet or ${\gamma}$-irradiated diet containing 50% soybeans (5, 10, and 20 kGy, respectively) for 8 weeks. Peroxide values of the irradiated diets were higher than that of the non-irradiated one and increased according to the storage period. There was no significant difference in weight gain as well as in TBARS value in plasma and kidney of all groups. Liver TBARS value of the group fed with irradiated diet at 20 kGy increased significantly compared with the control group (p < 0.05). DNA oxidative damage as measured by alkaline comet assay showed that % tail DNA in the blood lymphocytes of 5 kGy and 10 kGy groups increased significantly over the control group (p < 0.05). Also, tail moments of 5 kGy and 10 kGy groups were higher than that of the control group. Ultrastructural examination shows myeline figures and swollen mitochondria in parietal and intestinal epithelial cells of the group fed with irradiated diet. Therefore, considering unsaturated fatty acid content, consumption of soybeans ${\gamma}$-irradiated with over 20 kGy or repeatedly may decrease the body's antioxidant mechanism.

  • 생물체를 구성하는 세포의 기능과 구성요소 간 상호작용 메커니즘을 인공적으로 모방하여 바이오물질 박막으로 구성된 바이오소자는 의료 진단, 신약 스크리닝, 전자소자, 생물공정, 환경오염 물질 측정 등 다양한 산업 분야에 응용되고 있다. 단백질, DNA, 바이오색소, 세포 등의 생체물질을 칩 상에 고집적으로 배열하여 구성된 바이오 소자로서 바이오 전자소자(생물분자 광다이오드, 바이오 정보저장소자, 바이오 전기발광 소자), DNA칩, 단백질칩, 및 세포칩 등이 개발되어 오고 있다. 생체물질 고정화 기술, 마이크로 및 나노수준의 패터닝기술, 소자 구성 기술, 바이오 멤스 기술의 융합을 통해 바이오소자는 구현되며, 최근에는 나노기술의 적용에 의하여 나노바이오소자도 구현이 가능하다. 본 논문에서는 현재까지 개발된 다양한 바이오소자의 제작 기술과 응용에 대하여 소개하고 향후의 발전 방향에 대하여 다룬다.

DNA Sequences Compression using Repeat technique and Selective Encryption using modified Huffman's Technique

  • The DNA (Deoxyribonucleic Acid) database size increases tremendously transmuting from millions to billions in a year. Ergo for storing, probing the DNA database requires efficient lossless compression and encryption algorithm for secure communication. The DNA short pattern repetitions are of paramount characteristics in biological sequences. This algorithm is predicated on probing exact reiterate, substring substitute by corresponding ASCII code and engender a Library file, as a result get cumulating of the data stream. In this technique the data is secured utilizing ASCII value and engendering Library file which acts as a signature. The security of information is the most challenging question with veneration to the communication perspective. The selective encryption method is used for security purpose, this technique is applied on compressed data or in the library file or in both files. The fractional part of a message is encrypted in the selective encryption method keeping the remaining part unchanged, this is very paramount with reference to selective encryption system. The Huffman's algorithm is applied in the output of the first phase reiterate technique, including transmuting the Huffman's tree level position and node position for encryption. The mass demand is the minimum storage requirement and computation cost. Time and space complexity of Repeat algorithm are O(N2) and O(N). Time and space complexity of Huffman algorithm are O(n log n) and O(n log n). The artificial data of equipollent length is additionally tested by this algorithm. This modified Huffman technique reduces the compression rate & ratio. The experimental result shows that only 58% to 100% encryption on actual file is done when above 99% modification is in actual file can be observed and compression rate is 1.97bits/base.
