Geographic Variations between Jedo Venus Clam (Protothaca jedoensis, Lischke) Populations from Boryeong and Wonsan of Korea

  • GDNA was isolated from the jedo venus clam (Protothaca jedoensis, Lischke) from Boryeong (jedo venus clam from Boryeong JVCB) and Wonsan (jedo venus clam from Wonsan; JVCW) located in the West Sea and the East Sea of Korean Peninsula, respectively and we performed clustering analyses, DNA polymorphisms and the populations genetic variations. In the present study, the seven decamer primer generated the one hundred and eleven major/minor specific bands in JVCB population and ninety four-specific bands in JVCW population. Seven primers generated the unique shared bands to each population of one hundred and seventy-six, on average of 25,1, in JVCB population from Boryeong and three hundred thirty, on average of 47,1, in JVCW population from Wonsan, respectively. The dendrogram obtained by the seven oligonucleotides primers, indicates two genetic clusters. Especially, two Protothaca between the individual WONSAN no. 12 and BORYEONG no. 10 showed the longest genetic distance (0.537) in comparison with other individuals used. Accordingly, RAPD analysis showed that the JVCB was a little more genetically diverse than the JVCW population. This result implies the genetic similarity owing to rearing in the same and/or similar circumstances or inbreeding within the JVCW population. So to speak, JVCB population may have high levels of genomic DNA variability owing to the introduction of the wild individuals from the other sites to sampling sites although it may be the geographically diverse distribution of this species. However, it was confirmed that it did not appear like that really in this study. We feel convinced that RAPD analysis discovered a significant genetic distance between two Protothaca population pairs (P<0.001). The existence of population discrimination and genetic diversity between two Protothaca populations was identified by RAPD analysis.

Streptomyces coelicolor A3(2)에서 hrdA유사 Sigma 인자 유전자의 클로닝 (Cloning of hadA-like Sigma Factor Gene from Streptomyces coelicolor A3(2))

  • 세균의 RNA 중합효소에서 여러 ${\sigma}$ 인자들 간에 보존된 아미노산 서열중 2.3 부위와 4.2 부위의 아미노산 서열로부터 유 n하여 두가지의 PCR primer를 제작하였다. 이들을 이용하여 PCR을 수행하였을 때, E. coli와 Streptomyces coelicolor의 DNA로부터 예상되었던 480 bp 정도의 DNA가 증폭되는 것을 관찰하였다. E. coli DNA에서 증폭된 DNA를 클로닝하여 염기서열을 결정한 결과 E. coli의 rpoS 유전자로부터 유래하였음을 알았다. 이를 탐침으로 S. coelicolor에서 genomic DNA hybridization을 수행하였을 때, PvuII 절편 두가지 (3.5 kb, 2.0 kb) 와 SalI 절편 두가지(3.4kb, 1.5 kb)에 탐침이 결합하는 것을 관찰하였다. 3.5 kb의 pvuII 절편을 sublibrary로부터 클로닝하고, 탐침이 결합하는 1.0kb의 BamHI/HincII 절편의 염기서열을 분석하였다. 부분적으로 결정된 염기서열을 BLAST 프로그램을 이용하여 GenBank와 EMBL, PDB 등의 data library의 유전자들과 비교하여 본 결과Streptomyces속의 ${\sigma}$인자들을 비롯한 Synechococcus종, Anabaena종, Pseudomonas aeruginosa, Stigmatella aurantica 등의 주된 ${\sigma}$ 인자와 높은 유사성을 보였다. 현재까지 1.2 부위와 4 부위에 해당하는 부분의 염기서열을 결정하였는데, 이 부분은 S. coelicolor에서 알려진 다섯가지의 ${\sigma}$ 인자 유전자 중 hrdA와 가장 높은 유사성을 보이며, 아미노산의 유사성이 1.2부위에서는 88%, 4 부위에서는 75%인 것으로 나타났다.

Etoposide에 의한 인간 망막색소상피세포인 ARPE-19 세포의 아폽토시스 과정에서 Heme oxygenase-1의 항아폽토시스 기능에 대한 연구 (Anti-apoptotic Activity of Heme Oxygenase-1 Up-regulated by Etoposide in Human Retinal Pigment Epithelial Cells)

  • Totopoisomerase II 저해제인 etoposide는 핵안에 DNA double strand breaks를 일으키므로써 세포의 DNA에 손상을 초래한다. 본 연구에서는 인간 망막색소상피세포인 ARPE-19 세포에서의 세포성장 및 아폽토시스에서 etoposide의 역할을 살펴보았다. Etoposide는 세포의 성장을 크게 감소시켰으며 TUNEL에서 아폽토시스를 나타내는 DNA fragmentation의 증가를 유도하였다. 게다가, etoposide는 산화적 손상에 대해 세포나 조직을 보호하는 역할을 하는 것으로 알려진 세포내 항산화효소인 heme oxygenase-1 (HO-1)의 발현을 크게 증가시켰다. Etoposide에 의한 HO-1 발현증가는 항산화물질 NAC에 의해 억제되었는데, 이는 etoposide에 의한 세포내 ROS의 증가가 HO-1 발현에 중요한 역할을 한다는 것을 의미한다. 또한 HO-1 발현을 억제하기 위하여 HO-1 siRNA 방법을 사용하였다. 흥미롭게도, HO-1 유전자의 knock-down은 etoposide에 의해 유도되는 DNA fragmentation의 정도를 증가시켰다. 이들 결과를 종합해볼 때, etoposide에 의해 자극되어진 ARPE-19 세포에서 발현증가된 HO-1은 etoposide에 의한 아폽토시스 유발과정에서 세포를 보호하는 항아폽토시스의 기능을 한다는 것을 시사한다.

A 100 kDa Protein Binding to bHLH Family Consensus Recognition Sequence of RAT p53 Promoter

  • p53 tumor suppressor plays an important role in the regulation of cellular proliferation. To identify proteins regulating the expression of p53 in rat liver, we analyzed p53 promoter by electrophoretic mobility shift assay (EMSA) and DNase I footprinting assay. We found that a protein binds the sequence CACGTG, bHLH consensus sequence in rat p53 promoter. Southwestern blotting analysis with oligonucleotides containing this sequence shows that the molecular weight of the protein is 100 kDa. This size is not compatible with the bHLH family such as USF or c-Myc/Max which is known to regulate the expression of the human and mouse p53 gene. Therefore this 100 kDa protein may be a new protein regulating basal transcription of rat p53. We purified this 100 kDa protein through sequence-specific DNA affinity chromatogaphy.

Apolipoprotein E Polymorphism in the Korean Population

  • Apolipoprotein E (apoE) restriction isotyping used oligonucleotides to amplify apoE gene sequences containing amino acid positions 112 and 158. The amplification products were digested with HhaI and subjected to electrophoresis on $4\%$ agarose gel. Each of the isoforms was distinguished by a unique combination of HhaI fragment sizes that enabled unambiguous typing of all homozygotic and heterozygotic combinations. HhaI cleaves at GCGC encoding 112arg (E4) and 158arg (E3, E4), but does not cut at GTGC encoding 112cys (E2, E3) and] 58cys (E2). DNA was isolated from 72 study participants and apoE genotypes were determined utilizing the polymerase chain reaction and restriction isotyping. In the entire group of subjects, $38 (52.8\%)$ had apo E4/4 or E3/4 (Group E4), $28(38.9\%)$ had the apo E3/3 genotype (Group E3) and $6(8.3\%)$ had apo E2/2 or E2/3 (Group E2). This genotypic information may help to identify individuals at increased risk for several diseases.

Arg243, Invariably Critical for the Transcriptional Activation of Yeast Gcn4p

  • The arginine residue at position 243 (Arg 243) of the yeast transcription factor, Gcn4p, is invariably conserved among bZIP transcription factors. Using site-directed oligonucleotide saturation mutagenesis involving two-step polymerase chain reaction (PCR) amplification, random mutations were successfully introduced at the codon of 243 in the basic domain of Gcn4p. This mutant library was transformed ito Gcn4p defective yeast strain and selected for the transcriptionally active colonies. All colonies which were transcriptionally active had arginines in the codon 243. In this study, the strand preference by Taq polymerase during mutagenesis was also tested. Oligonucleotides were specially designed to test whether or not the polymerase was preferred using the strand as a template. A population of randomly mutated products were cloned into an appropriate vector and characterized by DNA sequencing analysis. Saturation mutagenesis which was performed efficiently by this method revealed a strong bias in terms of strand preference of Taq polymerase by an approximate ratio of 3 to 1 in this study.

Specific Detection of Enteropathogen Campylobacter jejuni in Food Using a Polymerase Chain Reaction

  • The use of the polymerase chain reaction (PCR) method was described using two sets of primers based on the ceuN gene (JEJ 1 and JEJ 2) which encodes a protein involved in siderophore transport and 16S rRNA gene (pA and pB) for the sensitive and specific detection of enteropathogen Campylobacter jejuni. Six oligonucleotides were utilized in an amplification experiment and PCR products of predicted sizes were generated from whole cells and boiled cell lysates at the same intensity. Two sets of the primer pairs, JEJ and pAB, were specific enough for all C. jejuni strains tested for the direct use of whole cells without DNA extraction or lysis steps. In the PCR using the pAB primer pair, the detection limit, as determined by the ethidium bromide staining of the amplification products on agarose gels, was at the level of $10^1$ bacteria cells or less in both the pure culture and artificially inoculated milk and chicken enrichment samples, whereas the detection limit with the JEJ primer pair was relatively low, i.e. $10^3$ cells or more in the same PCR samples. The PCR method using either a primer JEJ or pAB was both repeatable and specific for the detection of C. jejuni in food. This method is simply completed within 4 h.

Expression and Purification of an ACE-Inhibitory Peptide Multimer from Synthetic DNA in Escherichia coli

  • An angiotensin I-converting enzyme (EC 3.4.15.1) (ACE), which can convert inactive angiotensin I into angiotensin II, a vasoconstrictor, is one of the key enzymes in controlling hypertension. It is suggested that the inhibition of ACE prevents hypertension, and many inhibitory peptides have already been reported. In the current study, oligonucleotides encoding ACE inhibitory peptides (IY, VKY) were chemically synthesized and designed to be multimerised due to isoschizomer sites (BamHI, BglII). The cloned gene named AP3 was multimerised up to 6 times in pBluescript and expressed in BL2l containing pGEX-KG. The fusion protein (GST-AP3) was easily purified with a high recovery by an affinity resin, yielding 38 mg of synthetic AP3 from a 1-1 culture. The digestion of AP3 by chymotrypsin exhibited an $IC_50$ value of $18.53{\mu}M$. In conclusion, the present experiment indicated that AP3 could be used as a dietary antihypertensive drug, since the potent ACE inhibitory activity of AP3 could be activated by chymotrypsin in human intestine.

Monitoring of petroleum hydrocarbon degradative potential of indigenous microorganisms in ozonated soil

  • Diesel-contaminated soils were ozonated for different times (0 - 900 min) and incubated for 9 wk to monitor petroleum hydrocarbons (PH)-degradative potential of indigenous microorganisms in the soils. Increased ozonation time decreased not only concentration of PH but also number of microorganisms in the soils. Microorganisms in the ozonated soils increased during 9-wk incubation as monitored by culture- and nonculture-based methods. Higher (1-2 orders of magnitude) cell number was observed by quantitative analysis of soil DNA using probes detecting genes encoding 165 rRNA(rrn), naphthalene dioxygenase (nahA), toluene dioxygenase (todC), and alkane hydroxylase (alkB) than microbial abundance estimated by culture-based methods. Such PH-degraders were relatively a few or under detection limit in 900-min ozonated soil. Further PH-removal observed during the incubation period supported the presence of PH-degraders in ozonated soils. Highest reduction (25.4%) of total PH (TPH) was observed in 180-min ozonated soil white negligible reduction was shown in 900-min ozonated soil during the period, resulting in lowest TPH-concentration in 180-min ozonated soil among the ozonated soils. Microbial community composition in 9-wk incubated soils revealed slight difference between 900-min ozonated and unozonated soils as analyzed by whole cell hybridization using group-specific rRNA-targeted oligonucleotides. Results of this study suggest that appropriate ozonation and subsequent biodegradation by indigenous microorganisms may be a cost-effective and successful remediation strategy for PH-contaminated soils.

Genetic Distances between Two Echiuran Populations Discriminated by PCR

  • Genomic DNA extracted from representatives of two populations, Gunsan and Chinese, of Urechis spp. was amplified using PCR with several primers. The band-sharing (BS) value between individuals no. 05 from the Gunsan population and no. 22 from the Chinese population was 0.206, which was the lowest recognized value. Oligonucleotides primer OPC-04 revealed 44 unique loci, which distinguished the Chinese population. Primer OPB-17 allowed the discovery of 22 loci shared by the two populations, which were present in all samples. Based on the average BS results, individuals from the Gunsan population demonstrated lower BS values (0.661±0.012) than did those from the Chinese population (0.788±0.014; p<0.05). The shortest genetic distance (GD) displaying a noteworthy molecular difference was between individuals CHINESE no. 12 and no. 13 (GD=0.027). Individual no. 06 from the Gunsan population was most distantly related to CHINESE no. 22 (GD=0.703). A group tree of the two populations was constructed by UPGMA Euclidean GD analysis based on a total of 543 fragments generated using six primers. The explicit markers recognized in this study will be used for genetic analysis, as well as to evaluate the species security and proliferation of echiuran individuals in intertidal regions of the Korean Peninsula.
