Complete genome sequence of Paenibacillus swuensis DY6T, a bacterium isolated from gamma-ray irradiated soil (감마선 조사된 토양에서 분리된 박테리아 Paenibacillus swuensis DY6T의 완전한 게놈 서열)

  • Several bacterial species have been reported to be surviving after the ionizing radiation treatment due to the presence of sophisticated enzymes systems and some endospores producing bacterial strains can also resist, due to the presence of thick spore coat. In this study, we report the complete genome sequence of a bacterium Paenibacillus swuensis $DY6^T$, isolated from an irradiated soil sample. The genome comprised of 5,012,599 bp with the G+C content of 49.93%, the genome included 4,463 protein coding genes and 133 RNA genes.

  • Pseudostellaria Pax (Caryophyllaceae) is a small genus distributed in temperate region. It consists of 25 species presenting high diversity in Asia. Pseudostellaria longipedicellata S. Lee, K. Heo & S. C. Kim was first announced as new species in 2012. Morphological characters of P. longipedicellata are closely related to those of Psedusotellaria palibiniana and Psedusotellaria okmotoi. These are distinguished from P. longipedicellata by shorter pedicel and puberulent pedicels, respectively and by being distributed allopatically between P. longipedicellata and rest of species. The complete chloroplast genome of P. longipedicellata was successfully rescued from raw reads generated by HiSeq2000. Its total length is 149,626 bp consisting of four regions: large single copy (LSC) region (81,292 bp), small single copy (SSC) region (16,984bp), and inverted repeats (IRs; 25,765 bp per each). It contained 126 genes (81 coding DNA sequence (CDS), eight rRNAs, and 37 tRNAs); 18 genes (seven CDS, four rRNAs, and seven tRNAs) are duplicated in inverted repeat regions. The overall GC content of P. longipedicellata is 36.5% and in the LSC, SSC, and IR regions were 34.3%, 29.3%, and 42.4%, respectively. Based on phylogenetic analysis of chloroplast genomes of P. longipedicellata and relatives species presents clear phylogenetic positions of Pseudostellaria genus. This chloroplast genome will be an important sequence resources for further researches of Pseudostellaria genus.

  • The whole genome sequencing using PacBio RS II platform was performed for a marine bacterium Pseudoalteromonas donghaensis $HJ51^T$ isolated from East Sea of Korea. As a result, three assembled contigs consisting of a chromosome (size of 3,646,857 bp, and G + C content of 41.8%) and two plasmids (size of 842,855 bp and 244,204 bp, and G + C content of 41.3% and 40.4%, respectively) were obtained. The genome included 4,083 protein coding genes and 127 RNA genes. This result could be used for gene sources of biopolymers degradation and the development as a new host with secretion system similar to Escherichia coli.

  • Bacillus aryabhattai K13 was originated from enriched culture of compost using 1% kraft lignin as a sole carbon and energy source. The complete genome of strain K13 consists of one 5.0 Mb chromosome and two circular plasmids with 139 kb and 78 kb, respectively. Analysis of the genome determined in this study may contribute to identify the genes responsible for degradation of lignin.

  • The complete chloroplast genome of Zoysia macrostachya Franch. & Sav. isolated in Korea is 135,902 bp long (GC ratio is 38.4%) and has four subregions; 81,546 bp of large single-copy (36.3%) and 12,586 bp of small single-copy (32.7%) regions are separated by 20,885 bp of inverted repeat (44.1%) regions, including 130 genes (83 protein-coding genes, eight rRNAs, and 39 tRNAs). Thirty-nine single nucleotide polymorphisms and 11 insertions and deletion (INDEL) regions were identified from two Z. macrostachya chloroplast genomes, the smallest among other Zoysia species. Phylogenetic trees show that two Z. macrostachya chloroplast genomes are clustered into a single clade. However, we found some incongruency with regard to the phylogenetic position of the Z. macrostachya clade. Our chloroplast genome provides insights into intraspecific variations and species delimitation issues pertaining to the Zoysia species.

  • The Runella sp. ABRDSP2, capable of degrading mono-aromatic compounds such as toluene, was isolated from freshwater. The whole genome, consisting of a circular single chromosome and three plasmids, was composed of total 7,613,819 bp length with 44.4% G+C contents and 6,006 genes. The genome of strain ABRDSP2 contains many aromatic hydrocarbon degrading genes such as monooxygenase, ring-cleaving dioxygenase, and catechol 1,2-dioxygenase. The complete genome reveals versatile biodegradation capabilities of Runella sp. ABRDSP2.

  • Methicillin resistant Staphylococcus epidermidis Z0117SE0041 was isolated from nasal mucosa of human who raised companion dog. The complete genome of strain Z0117SE0041 consists of a 2.5 Mb chromosome and three circular plasmids with about 47, 36, and 11 kb in size, respectively. Since strain Z0117SE0041 raises concerns due to its potential to cause a disease and disseminate antibiotic resistance, further genome analysis is required in detail.

  • Methicillin resistant Staphylococcus epidermidis Z0117SE0042 was isolated from nasal mucosa of veterinarian. The complete genome of strain Z0117SE0042 contains a 2.5 Mb chromosome and two circular plasmids of about 24 kb and 23 kb. Analysis of the genome determined in this study may contribute to evaluate the presence and prevalence of antibiotic resistant genes in normal flora of human.

  • Salmonella enterica is a representative foodborne pathogen in the world. The S. enterica strain K_SA184 was isolated from the lamb (Ovis aries), which was collected from a local traditional market in South Korea. In this study, the S. enterica strain K_SA184 was sequenced using PacBio RS II and Illumina NextSeq 500 platforms. The final complete genome of the S. enterica strain K_SA184 consist of one circular chromosome (4,725,087 bp) with 52.3% of guanine + cytosine (G + C) content, 4,363 of coding sequence (CDS), 85 of tRNA, and 22 of rRNA genes. The S. enterica strain K_SA184 genome includes encoding virulence genes, such as Type III secretion systems and multidrug resistance related genes.

  • Lactobacillus johnsonii 7409N31 was isolated from the feces of a healthy 11-day-old Hanwoo calf from a farm in Geochang-gun, Gyeongsangnam-do, Korea. The genome of the strain was completely sequenced using the PacBio RSII sequencing system, and it was confirmed that it was composed of one circular chromosome. The size of the entire genome was 2,198,442 bp, and it had 35.01 mol% guanine + cytosine (G + C) content and 2,222 protein-coding sequences, 24 rRNA, 3 ncRNA, and 112 tRNA genes. Strain 7409N31 possessed genes encoding enzymes involved in the hydrolysis of both fibrous and non-fibrous carbohydrates. These data provide a comprehensive theoretical understanding for developing industrial probiotic feed additives that improve nutrient digestibility.
