Protein named entity identification is one of the most essential and fundamental predecessor for extracting information about protein-protein interactions from biomedical literature. In this paper, we explore the use of abstracts of biomedical literature in MEDLINE for protein name identification and present the results of the conducted experiments. We present a robust and effective approach to classify biomedical named entities into protein and non-protein classes, based on a rich set of features: orthographic, keyword, morphological and newly introduced Protein-Score features. Our procedure shows significant performance in the experiments on GENIA corpus using Random Forest, achieving the highest values of precision 92.7%, recall 91.7%, and F-measure 92.2% for protein identification, while reducing the training and testing time significantly.

Exploiting unlabeled text data with a relatively small labeled corpus has been an active and challenging research topic in text mining, due to the recent growth of the amount of biomedical literature. Biomedical named-entity recognition is an essential prerequisite task before effective text mining of biomedical literature can begin. This paper proposes an Active Co-Training (ACT) algorithm for biomedical named-entity recognition. ACT is a semi-supervised learning method in which two classifiers based on two different feature sets iteratively learn from informative examples that have been queried from the unlabeled data. We design a new classification problem to measure the informativeness of an example in unlabeled data. In this classification problem, the examples are classified based on a joint view of a feature set to be informative/non-informative to both classifiers. To form the training data for the classification problem, we adopt a query-by-committee method. Therefore, in the ACT, both classifiers are considered to be one committee, which is used on the labeled data to give the informativeness label to each example. The ACT method outperforms the traditional co-training algorithm in terms of f-measure as well as the number of training iterations performed to build a good classification model. The proposed method tends to efficiently exploit a large amount of unlabeled data by selecting a small number of examples having not only useful information but also a comprehensive pattern.
Automatic document classification for highly interrelated classes is a demanding task that becomes more challenging when there is little labeled data for training. Such is the case of the coronavirus disease 2019 (COVID-19) clinical repository-a repository of classified and translated academic articles related to COVID-19 and relevant to the clinical practice-where a 3-way classification scheme is being applied to COVID-19 literature. During the 7th Biomedical Linked Annotation Hackathon (BLAH7) hackathon, we performed experiments to explore the use of named-entity-recognition (NER) to improve the classification. We processed the literature with OntoGene's Biomedical Entity Recogniser (OGER) and used the resulting identified Named Entities (NE) and their links to major biological databases as extra input features for the classifier. We compared the results with a baseline model without the OGER extracted features. In these proof-of-concept experiments, we observed a clear gain on COVID-19 literature classification. In particular, NE's origin was useful to classify document types and NE's type for clinical specialties. Due to the limitations of the small dataset, we can only conclude that our results suggests that NER would benefit this classification task. In order to accurately estimate this benefit, further experiments with a larger dataset would be needed.
딥러닝 분야에서 트랜스포머 아키텍쳐의 출현은 자연어 처리 연구가 획기적인 발전을 가져왔다. 개체명 인식은 자연어 처리의 한 분야로 정보 검색과 같은 태스크에 중요한 연구 분야이다. 생의학 분야에서도 그 중요성이 강조되나 학습용 한국어 생의학 말뭉치의 부족으로 AI를 활용한 한국어 임상 연구 발전에 제약이 되고 있다. 본 연구에서는 한국어 생의학 개체명 인식을 위해 새로운 생의학 말뭉치를 구축하고 대용량 한국어 말뭉치로 사전 학습된 언어 모델들을 선정하여 전이 학습시켰다. F1-score로 선정된 언어 모델의 개체명 인식 성능과 태그별 인식률을 비교하고 오류 분석을 하였다. 인식 성능에서는 KlueRoBERTa가 상대적인 좋은 성능을 보였다. 태깅 과정의 오류 분석 결과 Disease의 인식 성능은 우수하나 상대적으로 Body와 Treatment는 낮았다. 이는 문맥에 기반하여 제대로 개체명을 분류하지 못하는 과분할과 미분할로 인한 것으로, 잘못된 태깅들을 보완하기 위해서는 보다 정밀한 형태소 분석기와 풍부한 어휘사전 구축이 선행되어야 할 것이다.
본 논문에서는 급격히 증가하는 생의학 분야 비정형 텍스트에서 핵심적 내용을 추출할 수 있는 기계학습 기반 정보 추출시스템을 구축하기 위한 언어자원 수집 및 통합적 구조화 방안을 제안한다. 제안된 방법은 정보 추출 시스템을 크게 개체명 인식과 개체명 간 관계 추출 시스템으로 구분하고, 각각의 시스템에 적합한 학습데이터를 구성하기 위해 생의학 분야 개체명 사전과 학습 집합을 수집한다. 그리고 수집된 해당 자원들의 특성을 분석하여 개체 구별을 위해 필수적으로 포함시켜야 할 항목들을 도출하고 이를 통해 시스템 학습과정에서 사용될 학습 데이터를 구성하기 위한 항목을 선정한다. 이와 같이 선정된 학습데이터의 구성 내용에 따라 수집된 자원들을 가공하여 학습 데이터를 구축한다. 본 연구에서는 생의학 분야의 하위 분야인 유전자, 단백질, 질병, 약물 4개 분야에 대한 개체명 사전과 학습 집합을 수집하여 각각을 학습 데이터로 구축하였으며, 개체명 사전을 통해 구축된 개체명 인식용 학습 데이터를 대상으로 개체명 수용 범위를 측정하기 위한 검증 과정을 수행하였다.
Named entity recognition tools are used to identify mentions of biomedical entities in free text and are essential components of high-quality information retrieval and extraction systems. Without good entity recognition, methods will mislabel searched text and will miss important information or identify spurious text that will frustrate users. Most tools do not capture non-contiguous entities which are separate spans of text that together refer to an entity, e.g., the entity "type 1 diabetes" in the phrase "type 1 and type 2 diabetes." This type is commonly found in biomedical texts, especially in lists, where multiple biomedical entities are named in shortened form to avoid repeating words. Most text annotation systems, that enable users to view and edit entity annotations, do not support non-contiguous entities. Therefore, experts cannot even visualize non-contiguous entities, let alone annotate them to build valuable datasets for machine learning methods. To combat this problem and as part of the BLAH6 hackathon, we extended the TextAE platform to allow visualization and annotation of non-contiguous entities. This enables users to add new subspans to existing entities by selecting additional text. We integrate this new functionality with TextAE's existing editing functionality to allow easy changes to entity annotation and editing of relation annotations involving non-contiguous entities, with importing and exporting to the PubAnnotation format. Finally, we roughly quantify the problem across the entire accessible biomedical literature to highlight that there are a substantial number of non-contiguous entities that appear in lists that would be missed by most text mining systems.
Text mining has become an important research method in biology, with its original purpose to extract biological entities, such as genes, proteins and phenotypic traits, to extend knowledge from scientific papers. However, few thorough studies on text mining and application development, for plant molecular biology data, have been performed, especially for rice, resulting in a lack of datasets available to solve named-entity recognition tasks for this species. Since there are rare benchmarks available for rice, we faced various difficulties in exploiting advanced machine learning methods for accurate analysis of the rice literature. To evaluate several approaches to automatically extract information from gene/protein entities, we built a new dataset for rice as a benchmark. This dataset is composed of a set of titles and abstracts, extracted from scientific papers focusing on the rice species, and is downloaded from PubMed. During the 5th Biomedical Linked Annotation Hackathon, a portion of the dataset was uploaded to PubAnnotation for sharing. Our ultimate goal is to offer a shared task of rice gene/protein name recognition through the BioNLP Open Shared Tasks framework using the dataset, to facilitate an open comparison and evaluation of different approaches to the task.
Named entity recognition (NER) is a crucial task for NLP, which aims to extract information from texts. To build NER systems, deep learning (DL) models are learned with dictionary features by mapping each word in the dataset to dictionary features and generating a unique index. However, this technique might generate noisy labels, which pose significant challenges for the NER task. In this paper, we proposed DL-dictionary features, and evaluated them on two datasets, including the OntoNotes 5.0 dataset and our new infectious disease outbreak dataset named GFID. We used (1) a Bidirectional Long Short-Term Memory (BiLSTM) character and (2) pre-trained embedding to concatenate with (3) our proposed features, named the Convolutional Neural Network (CNN), BiLSTM, and self-attention dictionaries, respectively. The combined features (1-3) were fed through BiLSTM - Conditional Random Field (CRF) to predict named entity classes as outputs. We compared these outputs with other predictions of the BiLSTM character, pre-trained embedding, and dictionary features from previous research, which used the exact matching and partial matching dictionary technique. The findings showed that the model employing our dictionary features outperformed other models that used existing dictionary features. We also computed the F1 score with the GFID dataset to apply this technique to extract medical or healthcare information.
The prototype version of the full-text corpus of Genomics & Informatics has recently been archived in a GitHub repository. The full-text publications of volumes 10 through 17 are also directly downloadable from PubMed Central (PMC) as XML files. During the Biomedical Linked Annotation Hackathon 6 (BLAH6), we experimented with converting, annotating, and updating 301 PMC full-text articles of Genomics & Informatics using PubAnnotation, a system that provides a convenient way to add PMC publications based on PMCID. Thus, this review aims to provide a tutorial overview of practicing the iterative task of named entity recognition with the PubAnnotation/PubDictionaries/TextAE ecosystem. We also describe developing a conversion tool between the Genia tagger output and the JSON format of PubAnnotation during the hackathon.
생의학분야에서 문헌에 표기된 개체를 인식하기 위해 길이우선매칭기법을 빈번히 사용한다. 길이우선매칭기법은 사전을 이용한 개체인식기법으로 좋은 사전만 구축되어 있다면 빠르고 정확하게 개체를 찾아낼 수 있다는 장점을 가진다. 그러나 개체가 나열되고 중복된 단어가 생략될 경우에는 길이우선매칭기법을 이용할 경우 성능이 현저히 떨어지게 된다. 우리는 이러한 인식성능문제를 해결하기 위해 부분매칭기법을 제안한다. 제안된 부분매칭기법은 생략이 발생될 수 있다는 것을 가정하여 다수의 후보개체를 만들어 내고 그 후에 최적화 알고리즘을 통해 다수의 개체후보 중에서 가장 타당해 보이는 개체를 선택한다. 우리는 생의학분야의 개체 중에서 나열되는 경우가 빈번한 HLA 유전자, HLA 항원, HLA 대립유전자 개체들을 대상으로 길이우선매칭기법과 제안된 부분매칭기법의 개체인식성능을 분석하였다. 3종의 HLA 개체들을 인식하기 위해서 먼저 확장사전과 태그기반사전을 구축하였으며, 그 후 구축된 사전을 이용해 길이우선매칭과 부분매칭을 수행하였다. 실험결과에 따르면 길이우선매칭기법은 HLA 항원 개체에서 좋은 성능을 보였으며 부분매칭기법은 생략된 표현이 빈번한 HLA 유전자 개체, HLA 대립유전자 개체에서 좋은 성능을 보였다. 부분매칭기법은 HLA 대립유전자 개체를 대상으로 95.59%의 높은 F-score를 얻었다.
