In this paper we introduce PubMiner, an intelligent machine learning based text mining system for mining biological information from the literature. PubMiner employs natural language processing techniques and machine learning based data mining techniques for mining useful biological information such as proteinprotein interaction from the massive literature. The system recognizes biological terms such as gene, protein, and enzymes and extracts their interactions described in the document through natural language processing. The extracted interactions are further analyzed with a set of features of each entity that were collected from the related public databases to infer more interactions from the original interactions. An inferred interaction from the interaction analysis and native interaction are provided to the user with the link of literature sources. The performance of entity and interaction extraction was tested with selected MEDLINE abstracts. The evaluation of inference proceeded using the protein interaction data of S. cerevisiae (bakers yeast) from MIPS and SGD.
This article describes the development, evaluation and dissemination of biological nursing (bionursing) science courses established in Korea. Prior to this innovation the subject such as anatomy, physiology, biochemistry, microbiology, pharmacology and pathology were taught by non-nursing faculties, such as basic medical science faculty members. And it often did not meet and satisfy the needs of most undergraduate nursing students. To meet these needs, we have developed four bionursing courses by overhauling individual courses and integrating these by creating new titles, objectives, and contents. In this process, the Korean Society of Biological Nursing has made enormous efforts to standardize the contents of the courses and to develop standard syllabus of four bionursing subjects. This article also suggests for further development of bionursing science such as enhanced linkage of the contents of bionursing science courses with clinical practice, reinforcement of teaching competency of professors, and activation of researches using various biological measurement to provide concrete evidences for nursing practice.
Prebiotic oligosaccharides, with a degree of polymerization (DP) of mostly less than 10, exhibit diverse biological activities that contribute to human health. Currently available prebiotics are mostly derived from disaccharides and simple polysaccharides found in plants. Subtle differences in the structures of oligosaccharides can cause significant differences in their prebiotic properties. Therefore, alternative substances supplying polysaccharides that have more diverse and complex structures are necessary for the development of novel oligosaccharides that have actions not present in existing prebiotics. In this review, we show that structural polysaccharides found in plant cell walls, such as xylans and pectins, are particularly potential resources supplying broadly diverse polysaccharides to produce new prebiotics.
We performed taxonomic reviews and habitat circumstances survey for 41 un-introduced environmentally harmful plants (as designated by the Ministry of Environment, Korea in 2016). And we investigated plant specimens from several herbaria and performed a field survey in the southeastern region of the United States. Based on the result, we presented the most comprehensive results of weed risk evaluation and taxonomic description up to now as well as classification keys for 11 species to apply the regulation management of putative invasive alien species - Senecio madagascariensis Poir., Sphagneticola trilobata (L.) Pruski, Ageratina riparia (Regel) R.M. King & H. Rob. (Asteraceae), Andropogon gayanus Kunth (Poaceae), Echinocystis lobata (Michx.) Torr. & A. Gray (Cucurbitaceae), Salvinia minima Baker (Salviniaceae), Vincetoxicum rossicum (Kleopow) Barbar. (Asclepiadaceae), Asparagus asparagoides (L.) Druce (Asparagaceae), Alternanthera pungens Kunth (Amaranthaceae), Salpichroa origanifolia (Lam.) Thell., and Lycium ferocissimum Miers (Solanaceae).
The integrative ecological approaches of chemical assessments, physical habitat modelling, and multi-metric biological health modelling were applied to Gwanpyeong Stream within Gap-Stream watersheds to evaluate environmental impacts on the constructions of residential and commercial complex. For the analysis, the surveys conducted from 45 sites of reference streams within the Gap-Stream watershed and 3 regular sites during 2009 - 2010. Physical habitat health, based on the habitat model of Qualitative Habitat Evaluation Index(QHEI) declined from the headwaters(good - fair condition) to the downstream(poor condition). Chemical water quality, based turbidity and electric conductivity(EC), was degraded toward to the downstream, and especially showed abrupt increases, compared to the values of control streams(CS). Also, concentrations of chlorophyll-a in the downstreams were greater compared to the control stream(CS), indicating an eutrophication. Biological health conditions, based on the Index of Biological Integrity(IBI) using fish assemblages, averaged 19.3 which is judged as a fair condition by the biological criteria of the Ministry of Environment, Korea. The comparisons of model metric values in sensitive species and riffle-benthic species on the Maximum Species Richness Line(MSRL) of 45 reference streams indicated a massive disturbances in all sampling locations. Also, tolerance guild and trophic guild analyses suggest that dominances of tolerant species and omnivores were evident, indicating a biological degradation by habitat disturbances and organic matter pollutions. There was no distinct longitudinal variations of IBI model values from the headwater to the downstream in spite of slight chemical and habitat health gradients among the sampling sites. Overall, integrative ecological health(IEH) scores, based on the chemical, physical, and biological parameters, were low compared to the 45 reference streams due to physical and chemical disturbances of massive constructions of the residential and commercial complex. This stream, thus showed a tendency of typical urban streams which are disturbed in the chemical water quality, habitat structures, and biological integrity. Effective stream management plans and restoration strategies are required in this urban stream for improving integrative stream health.
Biological data mining has been noticed as an issue as the volume of biological data is increasing extremely. Grid technology can share and utilize computing data and resources. In this paper, we propose a hybrid system that combines biological data mining with grid technology. Especially, we propose a decision range adjustment algorithm for processing efficiency of biological data mining. We obtain a reliable data mining recognition rate automatically and rapidly through this algorithm. And communication loads and resource allocation are key issues in grid environment because the resources are geographically distributed and interacted with themselves. Therefore, we propose a dynamic load balancing algorithm and apply it to the grid-based biological data mining method. For performance evaluation, we measure average processing time, average communication time, and average resource utilization. Experimental results show that this method provides many advantages in aspects of processing time and cost.
We evaluated the health condition of Pyong-Chang river, the tributary of Han- River, using the Index of Biological Integrity (IBI) and Qualitative Habitat Evaluation Index (QHEI) during September 1999${\sim}$August 2000. The annual mean of IBI, which was estimated using eleven metrics, was 49 (range: $45{\sim}51$) and the mean of QHEI, which was estimated using seven parameters, was 88 (range: $76{\sim}94$) during the study. The river health, based on the IBI criteria of Karr (1981), ranged from "excellent" to "good" conditions, while based on the habitat criteria of Plafkin et al. (1989), it ranged from "pristine" (comparable to reference) to "supporting" conditions. Values of IBI showed slight differences between upstream and downstream sites and QHEI values varied weakly depending on characteristics of variables. Regression analyses showed that annual values of QHEI had no functional relations with stream order (p = 1.82; n = 8) but showed some decreases near slight point-sources. This result indicates that conditions of physical habitat did not change highly with increases of the stream order. According to analyses of feed guilds, relative abundance of insectivores, omnivores and carnivores was 85.1%, 3.5% 0.3%, respectively. Also, relative abundance of sensitive and tolerant species was 75% and 4.6%, respectively, while exotic and morphological anomalies were not found in the river. These outcomes indicate that health condition of fish, based on the trophic conditions of U.S. EPA (1993), was excellent in the river. Regression analyses of IBI values against the QHEI showed that the variation of habitat conditions accounted 57% for the variation of the Index of Biological Integrity (p<0.05; $R^2\;=\;0.57$; n = 7).Overall data of IBI and QHEI suggest that the river health in the present is in optimal conditions but may be degradated by acceleration of chemical inputs and physical-habitat disturbance.
There are Two new models developed for objective evaluation of fabric color patterns by applying a multiple regression analysis and an adaptive foray-rule-based system. The physical features of fabric color patterns are extracted through digital image processing and the emotional features are collected based on the psychological experiments of Soen[3, 4]. The principle physical features are hue, saturation, intensity and the texture of color patterns. The emotional features arc represented thirteen pairs of adverse adjectives. The multiple regression analyses and the adaptive fuzzy system are used as a tool to analyze the relations between physical and emotional features. As a result, both of the proposed models show competent performance for the approximation and the similar linguistic interpretation to the Soen's psychological experiments.
The objectives of this study are to develop an agricultural drought evaluation model based on administrative boundaries and to assist the effective drought-related decision-making of local governments. The model which was named ADEM(Administrative Drought Evaluation Model for Paddies) is designed to simulate daily water balance between available water quantities from various agricultural water facilities such as reservoirs, wells, pump stations, etc. and water requirements in paddies. And in order to numerically describe the agricultural drought severity, two indices were defined; One is ADFP(Agricultural Drought Frequency for Paddies) which is calculated with a frequency analysis of monthly water deficit, and the other is ADIP(Agricultural Drought Index for Paddies) with a scale of $-4.2{\sim}+4.2$. The developed model was applied to Yeoju district and showed good correspondence with the historical records of drought.
