In this study, disease surveillance was performed to monitor the prevalence of viral haemorrhagic septicaemia virus (VHSV) and red seabream iridovirus (RSIV) in olive flounder, Paralichthys olivaceus in 2015. The fish samples were collected in March (60 farms), May (55 farms) and July (52 farms) from different farms in Jeju. Reverse transcription polymerase chain reaction (RT-PCR) (VHSV) or PCR (RSIV) results showed that VHSV detected in 2 farms, but RSIV has not been detected in any farms. The sequences of the nucleocapsid protein (N) and glycoprotein (G) gene of the 2 VHSV isolates were successfully sequenced. Phylogenetic analysis was included VHSV isolates reported here together with a representative VHSV isolates available in GenBank. Phylogenetic analysis indicated that most of Korea VHSV isolates were closely related to the Japan and China genotype IVa which is clearly distinct from the North American genotype IVb.

The monitoring was performed to survey the mortalities and medications occurred in the inland aquaculture farms of olive flounder in South Korea from May to October, 2012. Both of the indirect inquiry for entire inland farms and the sample survey for selected farms were carried out. The aquatic organism disease inspectors, who have the national licenses for the diagnosis and prevention of aquatic organism diseases and have close relationship with the farms, investigated the rates and causes of mortalities according to the standard manual. The cumulative mortalities rate by the indirect inquiry on 565 farms, was calculated to 27.18%, and the mortalities rate by infectious diseases was 22.64%. Otherwise, the mortalities rate by sample survey on 60 farms was 25.50%, 19.33% of them were caused by infectious diseases. The high mortality rates were recorded by scuticociliatosis, non-infectious loss, streptococcosis, VHS, artificial eliminations, vibriosis and gliding bacterial disease. Streptococcosis and non-infectious mortality caused to serious loss in productivity and economy of the farms, because of their outbreaks in the flounder groups over 600 g. The monitoring of medications in the selected farms revealed that formalin for the treatment of external parasites, such as scuticociliates, was the most commonly used drugs in the farms. As the antibiotic medications, amoxicillin and florfenicol for streptococcosis, and oxytetracycline and neomycin expecting wide antibacterial spectrum, were frequently prescribed.
We examined correlations of the density of fish farms with the distributions of indicator bacteria (Escherichia coli, fecal streptococci) and a bacterial fish pathogen (Streptococcus parauberis) off the coastline of Jeju Island. Seawater samples were collected at four coastal sites on the Island [Aewol (control), Gujwa, Pyoseon and Daejeong] in June, August and October 2016. The indicator bacteria were generally more frequently isolated from samples taken in August when water temperatures and human activities on nearby beaches were highest. Although fish farms were least common at Daejeong, the numbers of isolated fecal indicator bacteria were highest in the seawater and effluent water collected from this site. Hence, fish farms were not likely major contributors of indicator bacteria at Daejeong. We found discrepancies between the isolated bacterial counts and the predicted bacterial copy numbers deduced from our qPCR results, indicating that this pathogen may exist in a viable but non-culturable (VBNC) state in seawater. Thus, livestock wastewater and chemical fertilizer loading off Jeju Island may negatively impact seawater quality more than the effluent released from fish farms does.

The mortality rate by sample survey of farms in 2015, 2016, and 2017 were 24.78% (Chunnam: 17.86%, Jeju: 28.69), 30.19% (Chunnam: 24.45%, Jeju: 32.65), and 21.59% (Chunnam: 10.57%, Jeju: 26.00%), respectively. The major cause of mortality was scuticociliatosis, and the mortality caused by viral hemorrhagic septicemia and emaciation disease (Jeju) were also high. Our results can contribute to effective establishment prevention of epidemics system and acquired status as a disease-cleansing country.

The practical monitoring was performed to survey the mortalities in aquaculture farms of olive flounder, rockfish, rainbow trout, Japanese eel, white shrimp and abalone in South Korea from May to November, 2011. The aquatic organism disease inspectors, who have the national licenses for the diagnosis and prevention of aquatic disease and have close relationship with the farms, investigated the rates and causes of mortalities according to the standard manual. In 70 flounder farms, the cumulative mortalities rate was 27.9%, and the mortalities were caused by scuticociliatosis, streptococcosis, VHS, non-infectious loss, vibriosis and gliding bacterial disease. The moralities rate of 30 rockfish farms was 13.6%, and those were mainly contributed by gill flukes and streptococcosis. Most of mortalities of rainbow trout were caused by non-infectious loss and protozoan white spot disease. The mortalities rate of Japanese eel was 0.6% by edwardsiellosis, protozoan white spot disease and gill flukes. The loss rate of white shrimp was 71.2%, and most of them was related with non-infectious ones, such as carnivalization, transportation loss, and the rest was caused by viral white spot disease. The mortalities rate in the abalone farms was 10.7% and all of them were related with non-infectious loss.
In 2017, total coliform (TC), fecal coliform (FC) and fecal Streptococci (FS) bacteria were examined in seawater samples collected at coastal sites on Jeju Island (Aewol as a control, Namwon, and Daejeong) and at Pohang (Yeongil as a control, Guryongpo-North, and Guryongpo-South) to examine the correlations between the density of fish farms and distributions of the indicator bacteria. Only a few TC, FC, and FS colonies were detected in all of the samples obtained from Jeju Island. Of note, 2,000 and 1,000 CFU of FS $100mL^{-1}$ were detected in samples from Guryongpo-South in June and August, respectively. Although the total area of approved fish farms located within 5 km of the sampling point at Guryongpo-South is 5-16 times smaller than in other regions, the number of indicator bacteria was highest in this region. Therefore, microbiological pollution in the Guryongpo-South region might be due to sources other than the effluent released from nearby fish farms.
To develop sustainable management strategies for oyster farms in Pukman Bay, Korea, we estimated primary production using a numerical model. Because oysters are filter feeders, estimations of primary production (PP) are essential in developing management strategies. The daily PP ranged from 0.07 to 1.5 gC/$m^2$/d and showed significant spatial variations. The spatial distribution of PP was strongly associated with hydrodynamic features, and distinct patterns were observed in three different regions. In the inner bay, high PP was directly influenced by urban and agricultural sewage. The middle part of the bay had low PP, whereas PP in the outer area was high. PP was relatively low during the main oyster growth season, from late autumn to early winter. These findings represent important information for developing a management model for oyster farms in Pukman Bay.
To develop a sustainable management model for oyster farming in Pukman Bay, Korea, we estimated the carrying capacity for oyster farming using food availability data. Optimal culture densities were calculated to be 124-133 individuals per unit flux area ($m^2$) and 310-330 individuals per string. The present annual production is approximately 1,038 tons/year, which is 87% of the estimated maximum yield of 1,193 tons/year. Therefore, considering annual fluctuations and a critical buffer to reduce ecological impacts, the current level is within optimal conditions. During periods of increased water temperature, energy demand was largely met by high primary production. The food supply significantly decreased as the harvest season approached, and 10 out of 21 oyster farms had a deficient food supply for at least 1 month. Therefore, these farms (39% of the farms within the bay) exceeded optimal densities.

The environmental characteristics in shellfish farms were investigated in the western part of Jinhae Bay, 1996. During summer, anoxia and high nutrient concentrations were found in the bottom waters of shellfish farms. The concentrations of particulate organic species in seawaters were enriched, showing an average 57.44 uM for POC, an average 5.45 uM for PON, and an average 0.42uM for PP. The sediments environment in the farms was very polluted. The concentrations of COD and AVS were more than 20 mg/g.dry and 0.5 mg/g.dry, respectively. The total sedimentation rate was high as an average $7.81g/m^2/day$ with organic matter contents of $26\%$. Oxygen consumption rate was similar to polluted area as an average of $439mg/m^2/day$. Nutrient release rates were an average of $8.25mg/m^2/day$ for nitrogen and an average of $1.38mg/m^2/day$ for phosphorous. The cluster analysis through environmental data in summer indicated that DO, nutrient in the bottom water, and AVS in the sediment were important factors to characterize the polluted environmental site.
In this study aiming at the cultured olive flounders in Jeju island of Korea, has performed a total of 216 cases of pathogen tests for the olive flounders which seemingly had the symptom of emaciation in 24 farms on the suspicion of its occurrence from June 2010 to December 2013 and intended to get the basic information about the pathogen. According to the survey results of the emaciation infection status of 24 farms in Jeju over the period of this survey, it was confirmed that 18 (75%) of 24 farms in Jeju are positive in the emaciation infection. Among them, as for the rate of infection per year, it was observed that they are 38% in 2010, 48% in 2011, 50% in 2012 and 60% in 2013, and over the period of this survey the infection rate in accordance with the temperature of water has observed a variety of incidence rates from the summer to the winter season. In addition, according to the results of emaciation infection status for each size, the equivalent showed a detection rate, 54% in 11-20 cm, 43.9% in 21-30 cm and 25.4% in over 31 cm. This result accounts for an important portion among the diseases of farmed olive flounders in Jeju, is considered to be one of the diseases which cause troubles in the farms for olive flounders on land and it is thought that it can be utilized as basic data in order to estimate emaciation which may occur in the similar size of the cultured olive flounders in Jeju island.
